Network toxicology and molecular docking reveal the mechanistic basis of bisphenol A-mediated cholestatic liver injury.

BACKGROUND: Bisphenol A (BPA), a widespread environmental endocrine-disrupting chemical, is suspected to contribute to liver injury, yet the underlying mechanisms, particularly for cholestatic liver injury (CLI), remain poorly defined. This study aims to systematically elucidate the molecular pathways by which BPA induces CLI. METHODS: We applied an integrated network toxicology approach. BPA targets were predicted using chemical databases (ChEMBL, SwissTargetPrediction, TargetNet), while disease targets for CLI were sourced from GeneCards and OMIM. Bioinformatics analyses, including Gene Ont

[Rapid chemome profiling of chemical components of Lonicerae Japonicae Flos using DI-MS/MS~(ALL)].

A new method of MS/MS~(ALL) was designed to sequentially record a MS~2 spectrum at each unit mass window through gas phase fractionation concept, so as to offer an opportunity for universal MS~2 spectral recording with direct infusion(DI). As a proof-of-concept, DI-MS/MS~(ALL) was applied for rapid chemome profiling of a famous herbal medicine named Lonicerae Japonicae Flos. After each MS~2 spectrum was correlated to its precursor ion, the structural annotation was conducted by applying well-defined mass cracking rules, matching the mass spectral data with literatures and referring to those ac

CTD Anatomy: analyzing chemical-induced phenotypes and exposures from an anatomical perspective, with implications for environmental health studies.

The Comparative Toxicogenomics Database (CTD) is a freely available public resource that curates and interrelates chemical, gene/protein, phenotype, disease, organism, and exposure data. CTD can be used to address toxicological mechanisms for environmental chemicals and facilitate the generation of testable hypotheses about how exposures affect human health. At CTD, manually curated interactions for chemical-induced phenotypes are enhanced with anatomy terms (tissues, fluids, and cell types) to describe the physiological system of the reported event. These same anatomy terms are used to annota

Connectivity mapping uncovers small molecules that modulate neurodegeneration in Huntington's disease models.

UNLABELLED: Huntington's disease (HD) is a genetic disease caused by a CAG trinucleotide repeat expansion encoding a polyglutamine tract in the huntingtin (HTT) protein, ultimately leading to neuronal loss and consequent cognitive decline and death. As no treatments for HD currently exist, several chemical screens have been performed using cell-based models of mutant HTT toxicity. These screens measured single disease-related endpoints, such as cell death, but had low 'hit rates' and limited dimensionality for therapeutic detection. Here, we have employed gene expression microarray analysis of

A library of experimental collision cross sections for food, beverage and plant metabolites generated by reversed-phase liquid chromatography coupled to travelling-wave ion mobility and high-resolution mass spectrometry.

Collision cross section (CCS), considered an ion-specific physicochemical property derived from ion mobility spectrometry (IMS), has become a valuable orthogonal descriptor for metabolite characterisation. When coupled with liquid chromatography and high-resolution mass spectrometry, CCS enables a multidimensional analytical approach to address challenging metabolite annotation, particularly for isomeric compounds or when reference standards are unavailable. In food and plant metabolomics, where chemical diversity is vast and reference databases are limited, expanding experimental CCS librarie

Extraction and analysis of chemical modification patterns in drug development.

Most drugs have been continuously modified from prototypic compounds in the drug development process. Such chemical modifications in the history of drug development are expected to contain a wealth of medicinal chemists' knowledge, and the KEGG DRUG structure maps have been compiled to capture this knowledge. Here we attempted to extract the information on the chemical modification patterns from 3745 approved drugs in the KEGG DRUG database and 255 drug pairs in the KEGG DRUG structure maps. We first identified 236 core structures and 506 peripheral fragments from the KEGG DRUG database using

Comprehensive Characterization of Organic Chemicals Associated with Urban Particulate Matter in China.

Atmospheric particulate matter (PM) is considered a health hazard; however, the inadequate identification of the components of PM limits our understanding of its specific toxic pollutants. Herein, by combining three extraction solvents with different polarities (dichloromethane, hexane, and acetonitrile) and three ionization modes (electron ionization and the positive and negative modes of electrospray ionization), we comprehensively analyzed the organic chemicals in the PM2.5 and PM10 samples collected during summer and winter in Beijing. Suspect screening was facilitated by comparison with t

Structure based drug design for HIV protease: from molecular modeling to cheminformatics.

Significant progress over the past decade in virtual representations of molecules and their physicochemical properties has produced new drugs from virtual screening of the structures of single protein molecules by conventional modeling methods. The development of clinical antiviral drugs from structural data for HIV protease has been a major success in structure based drug design. Techniques for virtual screening involve the ranking of the affinity of potential ligands for the target site on a protein. Two main alternatives have been developed: modeling of the target protein with a series of r
