Gene expression profiling to predict outcome after chemoradiation in head and neck cancer.

PURPOSE: The goal of the present study was to improve prediction of outcome after chemoradiation in advanced head and neck cancer using gene expression analysis. MATERIALS AND METHODS: We collected 92 biopsies from untreated head and neck cancer patients subsequently given cisplatin-based chemoradiation (RADPLAT) for advanced squamous cell carcinomas (HNSCC). After RNA extraction and labeling, we performed dye swap experiments using 35k oligo-microarrays. Supervised analyses were performed to create classifiers to predict locoregional control and disease recurrence. Published gene sets with p

Pathway-specific apoptotic gene expression profiling in chronic lymphocytic leukemia and follicular lymphoma.

Defects in the apoptotic pathway are pathogenetically important in chronic lymphocytic leukemia and follicular lymphoma. To further understand these defects, we profiled the apoptotic gene expression of these two neoplasms. Oligonucleotide arrays with 112 apoptotic genes were used, and data analysis was performed on seven chronic lymphocytic leukemia and 10 follicular lymphoma frozen tumor samples from six and seven patients, respectively. The overall gene expression pattern was strikingly similar among all 17 samples, regardless of the type of lymphoma and history of chemotherapy exposure. MC

Investigatory and analytical approaches to differential gene expression profiling in mantle cell lymphoma.

An important strategy for improving advanced PCa treatment is targeted therapies combined with chemotherapy. PC-1, a prostate Leucine Zipper gene (PrLZ), is specifically expressed in prostate tissue as an androgen-induced gene and is up-regulated in advanced PCa. Recent work confirmed that PC-1 expression promotes PCa growth and androgen-independent progression. However, how this occurs and whether this can be used as a biomarker is uncertain. Here, we report that PC-1 overexpression confers PCa cells resistance to rapamycin treatment by antagonizing rapamycin-induced cytostasis and autophagy

Distinct types of diffuse large B-cell lymphoma identified by gene expression profiling.

Diffuse large B-cell lymphoma (DLBCL), the most common subtype of non-Hodgkin's lymphoma, is clinically heterogeneous: 40% of patients respond well to current therapy and have prolonged survival, whereas the remainder succumb to the disease. We proposed that this variability in natural history reflects unrecognized molecular heterogeneity in the tumours. Using DNA microarrays, we have conducted a systematic characterization of gene expression in B-cell malignancies. Here we show that there is diversity in gene expression among the tumours of DLBCL patients, apparently reflecting the variation

Molecular profiling of rheumatoid Arthritis: Expression dynamics of hsa_circ_0092125 and G6PD in an integrative gene expression study.

BACKGROUND: Rheumatoid arthritis (RA) is a systemic autoimmune disorder marked by chronic synovial inflammation and progressive joint damage. Increasing evidence points to non-coding RNAs, particularly circular RNAs (circRNAs), as crucial regulators of immune and inflammatory responses in RA. However, their functional roles and clinical relevance remain incompletely understood. METHODS: We conducted an integrative analysis combining bioinformatics and experimental validation to investigate the expression profiles of circRNAs and their host genes in RA. Transcriptomic datasets (GSE124373, GSE1

Expression profiling of the GBP1 gene as a candidate gene for porcine reproductive and respiratory syndrome resistance.

A genomic region in pig chromosome 4 has been previously associated with higher viraemia levels and lower weight gain following porcine reproduction and respiratory syndrome virus (PRRSV) infection. The region includes the marker WUR1000125, a G>A polymorphism next to a putative polyadenylation site in the 3'-untranslated region (3'-UTR) of the guanylate-binding protein 1, interferon-induced (GBP1) gene. The protein encoded by GBP1 is a negative regulator of T-cell responses. We show here that GBP1 expression is lower in liver and tonsils of pigs carrying the WUR1000125-G allele due to differe

Molecular cloning, sequence characterization, and gene expression profiling of a novel water buffalo (Bubalus bubalis) gene, AGPAT6.

Several 1-acylglycerol-3-phosphate-O-acyltransferases (AGPATs) can acylate lysophosphatidic acid to produce phosphatidic acid. Of the eight AGPAT isoforms, AGPAT6 is a crucial enzyme for glycerolipids and triacylglycerol biosynthesis in some mammalian tissues. We amplified and identified the complete coding sequence (CDS) of the water buffalo AGPAT6 gene by using the reverse transcription-polymerase chain reaction, based on the conversed sequence information of the cattle or expressed sequence tags of other Bovidae species. This novel gene was deposited in the NCBI database (accession No. JX51

Integrated gene expression and mutation profiling of chemoresistance in canine mammary carcinoma cells.

Mammary gland tumors (MGTs) are common in female dogs, and are usually not treated with chemotherapy due to the lack of evidence of benefit for the patients. In clinical practice, when a female dog receives neoadjuvant or adjuvant chemotherapy, minimal improvement is achieved. Therefore, chemotherapy is not usually applied for these patients. We hypothesized that some canine MGTs do not respond to chemotherapy due to intrinsic chemoresistance. Chemoresistance can be a challenge and is often associated with overexpression of ABC transporters, such as MDR1, MRP1, MRP2, MRP3 and BCRP, which reduc

Gene expression profiling of the L4-stage nematode Caenorhabditis elegans following ethanol exposure.

Previous studies have suggested that low to moderate alcohol exposure can extend Caenorhabditis elegans (C. elegans) lifespan, but early molecular mechanisms linking ethanol exposure to longevity have not been fully characterized. Here, we investigated how ethanol treatment affects transcriptional networks in L4-stage C. elegans by time-resolved RNA-seq. L4-stage C. elegans were exposed to 5% ethanol and time-resolved RNA-seq was performed after 1, 4, and 20 hours in solution cultures, followed by differential gene expression and KEGG pathway-based Gene Set Enrichment Analysis. Novel genes associated with hypocretin-producing neurons identified by human gene expression profiling.

Narcolepsy type 1 is a sleep-wake disorder characterized by hypocretin deficiency. It has been considered an autoimmune disorder for decades due to the strong associating with the HLA-DQB1*06:02 allele and possible relations to the H1N1 pandemic in 2009. However, the pathophysiological mechanisms underlying the loss of hypocretin neurons is not understood. We hypothesize that a hypocretin neuron-specific antigen, other than hypocretin itself but sharing an expression pattern, may be the target of the autoimmune response leading to the development in individuals with narcolepsy type 1. In this

Integrated Single-Cell and Spatial Profiling of MMP Gene Expression in Colorectal Cancer.

Increased matrix metalloproteinase (MMP) expression has long been recognized as a common feature of colorectal cancers (CRCs), yet less is known about how these enzymes interact to impact cancer progression. Taking advantage of single-cell and spatial transcriptomic data, we analyzed the cell-type-specific and spatial expression of MMPs in CRCs. Distinct colon cancer-associated fibroblast (CAF) subtypes were found to express different MMP combinations, including MMP1/3-expressing and MMP11-expressing CAFs. Conversely, myeloid cells (monocytes, macrophages, and dendritic cells) expressed varyin

Gene expression profiling and pathway analysis in acute myeloid leukaemia-normal karyotype patients.

Acute myeloid leukaemia-normal karyotype (AML-NK) exhibits heterogeneity in expression profiles, influencing the treatment response and survival outcome. Transcriptome sequencing allows a comprehensive analysis of differentially expressed genes (DEGs) and dysregulated pathways in AML-NK, shedding light on the molecular mechanisms and their implications in patients' management. DEG analyses utilising transcriptome sequencing were conducted using a customised DESeq2 pipeline on 51 AML-NK patients at diagnosis (DX), 12 AML-NK patients who attained first remission (CR1) and 12 healthy controls. Co-profiling of single-cell gene expression and chromatin landscapes in stickleback pituitary.

The pituitary gland is a key endocrine gland with various physiological functions including metabolism, growth, and reproduction. It comprises several distinct cell populations that release multiple polypeptide hormones. Although the major endocrine cell types are conserved across taxa, the regulatory mechanisms of gene expression and chromatin organization in specific cell types remain poorly understood. Here, we performed simultaneous profiling of the transcriptome and chromatin landscapes in the pituitary cells of the three-spined stickleback (Gasterosteus aculeatus), which represents a goo

Blood transcriptomic profiling reveals gene expression alterations in patients with SFTS-associated encephalitis.

Severe fever with thrombocytopenia syndrome (SFTS), a life-threatening tick-borne zoonosis caused by severe fever with thrombocytopenia syndrome virus (SFTSV), frequently leads to fatal encephalitis characterized by consciousness disorders and seizures. The molecular mechanisms governing SFTSV neuroinvasion and host-driven neural injury remain largely elusive. To explore the mechanisms of SFTS-induced brain damage, we analyzed clinical laboratory parameters and conducted transcriptomic analyses of peripheral blood mononuclear cells from five SFTS patients with encephalitis and five non-encepha

Deciphering avian hematopoietic stem cells by surface marker screening and gene expression profiling.

BACKGROUND: Avian species have played a pivotal role in developmental hematopoiesis research, leading to numerous critical discoveries. Avian influenza, particularly the H5N1 strain, poses a significant threat to poultry and has zoonotic potential for humans. Infections often result in abnormal hematologic profiles, highlighting the complex interplay between avian diseases and hematopoiesis. Many avian diseases can suppress immune cells in the bone marrow (BM), impacting immune responses. Studying hematopoietic stem cells (HSCs) in avian BM is crucial for understanding these processes and deve

Clinical, pathological and gene expression profiling of estrogen receptor discordance in breast cancer.

BACKGROUND: Breast cancer (BC) is the world's largest tumor species in which hormone receptor-positive patients have relatively good prognosis. However, majority of patients will develop late resistance, one of the important factors is due to the loss of the original estrogen receptor (ER) expression. METHODS: We conducted this study in 115 patients with BC who experienced second biopsy at Jiangsu Province Hospital (JSPH) and divided patients into two subgroups ER + to - and ER + to + . First, clinicopathological characteristics between two groups were evaluated. Second, we explored candidate

Transcriptomic profiling of Parkinson's disease brains reveals disease stage specific gene expression changes.

Parkinson´s disease (PD) is a progressive neurodegenerative disorder characterized by both motor and non-motor symptoms. Aggravation of symptoms is mirrored by accumulation of protein aggregates mainly composed by alpha-synuclein in different brain regions, called Lewy bodies (LB). Previous studies have identified several molecular mechanisms as autophagy and inflammation playing a role in PD pathogenesis. Increased insights into mechanisms involved in early disease stages and driving the progression of the LB pathology are required for the development of disease-modifying strategies. Here, we

Histological pattern and gene expression profiling of thyroid tissue in subjects with obesity.

PURPOSE: Subjects with obesity may exhibit an increase in serum TSH concentrations. Several mechanisms have been proposed to explain this association, including the presence of a compensatory mechanism to counterbalance an accelerated turnover of thyroid hormones in subjects with obesity. This study aimed at evaluating whether the thyroids of subjects with obesity differs from those of normal-weight individuals regarding histology and gene expression profiling. METHODS: Ninety-eight patients were selected among those scheduled for thyroidectomy. At histology, thyroid tissue samples were inves
