Microbial community assembly across agricultural soil mineral mesocosms revealed by 16S rRNA gene amplicon sequencing data.

Increasing atmospheric carbon dioxide (CO2) concentrations are impacting the global climate, resulting in significant interest in soil carbon sequestration as a mitigation strategy. While recognized that mineral-associated organic matter (MAOM) in soils is mainly formed through microbial activity, our understanding of microbial-derived MAOM formation processes remains limited due to the complexity of the soil environment. To gain insights into this issue, we incubated fresh soil samples for 45 days with one of three mineral additions: Sand, Kaolinite+Sand, or Illite+Sand. 16S rRNA V3/V4 gene a

Microbial community structure with trends in methylation gene diversity and abundance in mercury-contaminated rice paddy soils in Guizhou, China.

Paddy soils from mercury (Hg)-contaminated rice fields in Guizhou, China were studied with respect to total mercury (THg) and methylmercury (MeHg) concentrations as well as Bacterial and Archaeal community composition. Total Hg (0.25-990 μg g-1) and MeHg (1.3-30.5 ng g-1) varied between samples. Pyrosequencing (454 FLX) of the hypervariable v1-v3 regions of the 16S rRNA genes showed that Proteobacteria, Actinobacteria, Chloroflexi, Acidobacteria, Euryarchaeota, and Crenarchaeota were dominant in all samples. The Bacterial α-diversity was higher in samples with relatively Low THg and MeHg and d

Effect of Supplementation with Bee Antibacterial Peptides and Turmeric Essential Oil on Microbial Enumeration and Intestinal Integrity-Related Genes, Immunity, and Performance in Heat-Stressed Broilers.

Heat stress (HS) is one of the many challenges facing the poultry industry. Many effective strategies reduce the harmful effects of HS on birds, the most important of which are feed additives due to their many beneficial properties. The present study investigated the effects of dietary supplementation with antibacterial peptides (melittin [MEL]) and turmeric essential oil on growth performance, cecum microbial content, immunity, and gene expression in heat-stressed broilers. The first experiment, a completely randomized design, used three levels of MEL (50, 100, and 150 mg kg -1), with five re

Diet change reveals asymmetric response in gene expression and microbial composition across the digestive tract of two closely related herbivores.

BACKGROUND: Understanding what shapes variation in organisms' capacity to utilize novel resources is essential to predicting how species will respond to environmental change. For herbivores, exposure to toxic phytochemicals in novel plants may limit persistence in new habitats. We investigated the behavioral, physiological, genetic, and microbial consequences of diet switching in two closely related species of rodent herbivores that each consume differentially toxic plants in their native habitat, and that maintain different dietary strategies (i.e., relative dietary specialist versus relative

Microbiome analysis of maternal and neonatal microbial communities associated with the different delivery modes based on 16S rRNA gene amplicon sequencing.

OBJECTIVE: With the rising number of cases of non-vaginal delivery worldwide, scientists have been concerned about the influence of the different delivery modes on maternal and neonatal microbiomes. Although the birth rate trend is decreasing rapidly in Taiwan, more than 30 percent of newborns are delivered by caesarean section every year. However, it remains unclear whether the different delivery modes could have a certain impact on the postpartum maternal microbiome and whether it affects the mother-to-newborn vertical transmission of bacteria at birth. MATERIALS AND METHODS: To address thi

CoFe2O4-Modified Biochar Is Associated with Microbial Community and Antibiotic Resistance Gene Profiles in Vertical Flow Constructed Wetlands Exposed to Oxytetracycline.

The widespread occurrence of antibiotics in aquatic environments has raised concern over the dissemination of antibiotic resistance genes (ARGs). Although vertical flow constructed wetlands (VFCWs) efficiently remove antibiotics from wastewater, the relationships between substrate configuration, microbial communities, and ARG abundance remain poorly understood. Here, five laboratory-scale VFCWs with different substrate configurations, including cobalt ferrite (CoFe2O4)-modified biochar and its composite with zeolite, were evaluated using synthetic domestic wastewater amended with oxytetracycli

Secondary metabolite biosynthetic gene clusters and microbial diversity as predicted by shotgun metagenomic sequencing approach in hospitals and pharmaceutical industry wastes.

Hospital and pharmaceutical industry wastes harbor a diverse microbial community influenced by their complex chemical composition, including antibiotic-rich compounds originating from soil microorganisms. This study employs a shotgun metagenomic approach to comprehensively characterize the microbial composition of hospital and Pharmaceutical industry wastes for the first time in Ethiopia. Metagenomic DNA was extracted and used to construct a whole-genome shotgun library, which was subsequently sequenced using the Illumina HiSeq1500 platform. Taxonomic analysis revealed that bacteria were the p

Engineering of Microbial Cell Factories for Enhanced Acetic Acid and Ethanol Production Via Heterologous Overexpression of the CODH Gene in CO2 Fermentation.

This study evaluates the performance of carbon monoxide dehydrogenase (codh)-embedded strains in bench-scale microbial electrochemical systems (MES) for CO2 reduction to biofuels and biochemicals. CO2 fermentation efficiency was evaluated by comparing the wild-type Clostridium acetobutylicum (Wild), a negative control E. coli strain lacking the codh gene (NC-BL21), and engineered E. coli strain (Eng) alone and with IPTG induction (Eng+IPTG). Four electrochemical systems were used, viz. Wild+E, NC-BL21+E, Eng+E, and Eng+IPTG+E, with a poised potential of -0.6 V applied to the working electrode.

The microbial gbu gene cluster links cardiovascular disease risk associated with red meat consumption to microbiota L-carnitine catabolism.

The heightened cardiovascular disease (CVD) risk observed among omnivores is thought to be linked, in part, to gut microbiota-dependent generation of trimethylamine-N-oxide (TMAO) from L-carnitine, a nutrient abundant in red meat. Gut microbial transformation of L-carnitine into trimethylamine (TMA), the precursor of TMAO, occurs via the intermediate γ-butyrobetaine (γBB). However, the interrelationship of γBB, red meat ingestion and CVD risks, as well as the gut microbial genes responsible for the transformation of γBB to TMA, are unclear. In the present study, we show that plasma γBB levels

Microbial life beyond the grave: 16S rRNA gene-based metagenomic analysis of bacteria diversity and their functional profiles in cemetery environments.

Recent studies have identified cemeteries as potential environmental reservoirs of multi-drug resistant pathogenic bacteria that could contaminate groundwater sources posing public health threats. However, these findings were based on the identification of culturable bacteria and at times not below burial grounds. Investigation on the bacterial diversity and functional profiles of bacterial communities above and below burial grounds in human cemeteries are few. The current study used high-throughput sequencing techniques to determine the bacterial composition and their associated functional pr

An important role of the pepper phenylalanine ammonia-lyase gene (PAL1) in salicylic acid-dependent signalling of the defence response to microbial pathogens.

Phenylalanine ammonia-lyase (PAL) has a crucial role in secondary phenylpropanoid metabolism and is one of the most extensively studied enzymes with respect to plant responses to biotic and abiotic stress. Here, we identified the pepper (Capsicum annuum) PAL (CaPAL1) gene, which was induced in pepper leaves by avirulent Xanthomonas campestris pv. vesicatoria (Xcv) infection. CaPAL1-silenced pepper plants exhibited increased susceptibility to virulent and avirulent Xcv infection. Reactive oxygen species (ROS), hypersensitive cell death, expression of the salicylic acid (SA)-dependent marker gen

Effects of graded levels of microbial fermented or enzymatically treated dried brewer's grains on growth, digestive and nutrient transporter genes expression and cost effectiveness in broiler chickens.

BACKGROUND: Poultry feed consists mainly of conventional grains and protein supplements, however, using treated unconventional agro-industrial by-products as replacements of corn soybean-based diet can minimize production costs and improve productivity. Therefore, in this study, the effects of fermented or enzymatically treated dried brewer grains (DBG) on growth, expression of digestive enzymes and nutrient transporters genes and the profitability of the rations were evaluated. A total of 1600 one-day-old Ross 308 broiler chicks were randomly distributed in 2 × 4 factorial arrangement (eight

Dairy manure, glyphosate, and antimicrobials (copper, streptomycin, and triazole) modulated the composition of antimicrobial resistance at the gene and microbial levels in a processing tomato field.

Intensive pesticide use drives antimicrobial resistance (AMR) in agriculture, yet the effects of specific practices remain poorly understood. This study evaluated the impact of dairy manure and agrochemicals (glyphosate, copper, streptomycin, and propiconazole) on the composition of culturable AMR bacteria (CARB), AMR genes (ARGs; n = 87), and the microbiome in a processing tomato field (n = 64 experimental plots). Glyphosate-treated plots harbored the lowest levels of CARB, but the highest prevalence of ARGs (especially tetA, tetB, OXA-50, and OXA-58) in the tomato leaves (P < 0.05). Manure-t

The compound risk of decabromodiphenyl ethane and cadmium to soil nutrient cycling in agroecosystems: Linking the enzyme, microbial community, gene networks to plant stress.

Soil serves as the habitat for numerous organisms and is increasingly threatened from co-pollution of novel brominated flame retardant (NBFRs) and heavy metals (HMs). Focusing on Deca-bromodiphenyl ethane (DBDPE) and cadmium (Cd) as the targets, we constructed a soil-lettuce-earthworm microcosm to explore co-pollution effects in rhizosphere soils. Results showed that DBDPE increased bioavailable Cd fraction to amplified its ecological risks. Co-pollution significantly inhibited the expression of soil functional genes, especially C/N cycling genes, including pgu and abfA in C-cycling and narG,

Probiotic Cocktail Identified by Microbial Network Analysis Inhibits Growth, Virulence Gene Expression, and Host Cell Colonization of Vancomycin-Resistant Enterococci.

The prevalence of vancomycin resistant enterococcus (VRE) carrier-state has been increasing in patients of intensive care unit and it would be a public health threat. Different research groups conducted decolonizing VRE with probiotic and the results were controversial. Therefore, a systemic approach to search for the probiotic species capable of decolonizing VRE is necessary. Thus, VRE was co-cultured with ten probiotic species. The fluctuations of each bacterial population were analyzed by 16S rRNA sequencing. Microbial network analysis (MNA) was exploited to identify the most critical speci
