Understanding the evolution of human pigmentation: recent contributions from population genetics.

Variation in human skin and hair color is one of the most striking aspects of human variability, and explaining this diversity is one of the central questions of human biology. Only in the last decade or so has it been realistically possible to address this question experimentally using population genetic approaches. On the basis of earlier studies in mice, and on studies in humans with various Mendelian disorders, many of the genes underpinning population variation in skin color have been identified. More recently, genome-wide approaches have identified other loci that appear to contribute to

Vulnerability to SARS-CoV-2 infection and disease: ripping the curl after the storm.

SARS-CoV-2 infection now seems to have entered the announced endemic phase. The population's immunity is increasingly more robust, thanks to successive vaccination and booster campaigns, and the almost inevitable exposure and re-exposure to the virus itself, which has truly served as a natural immunizing mechanism. On the other hand, the genetic drift of the virus is leading it to become another catarrhal agent, as are the other endemic human coronaviruses. However, it should not be lost sight of that there are still segments of the population with susceptibility to severe COVID, who will be c

Inbreeding levels in Northeast Brazil: Strategies for the prospecting of new genetic disorders.

A new autosomal recessive genetic condition, the SPOAN syndrome (an acronym for spastic paraplegia, optic atrophy and neuropathy syndrome), was recently discovered in an isolated region of the State of Rio Grande do Norte in Northeast Brazil, in a population that was identified by the IBGE (Brazilian Institute of Geography and Statistics) as belonging to the Brazilian communities with the highest rates of "deficiencies" (Neri, 2003), a term used to describe diseases, malformations, and handicaps in general. This prompted us to conduct a study of consanguinity levels in five of its municipal di

Intraspecific comparative genomics of Candida albicans mitochondria reveals non-coding regions under neutral evolution.

The opportunistic fungal pathogen Candida albicans causes serious hematogenic hospital acquired candidiasis with worldwide impact on public health. Because of its importance as a nosocomial etiologic agent, C. albicans genome has been largely studied to identify intraspecific variation and several typing methods have been developed to distinguish closely related strains. Mitochondrial DNA can be useful for this purpose because, as compared to nuclear DNA, its higher mutational load and evolutionary rate readily reveals microvariants. Accordingly, we sequenced and assembled, with 8-fold coverag

Genomic Investigation of Population Structure in a Secretive, Semi-Fossorial Snake (Colubridae: Tropidoclonion lineatum) Across the Great Plains.

With advances in genomic technologies, it has become increasingly feasible to generate large numbers of loci to address population genetic and phylogeographic questions. Nevertheless, many widespread and relatively abundant species remain unsampled using molecular approaches. The lined snake (Tropidoclonion lineatum), a semi-fossorial snake distributed across the Great Plains, is one such example. Despite the historical recognition of multiple subspecies based on noted variation in morphological characters, no formal molecular investigation of population structure has been conducted to date du

Estimation of Cross-Immunity Between Drifted Strains of Influenza A/H3N2.

To determine the cross-immunity between influenza strains, we design a novel statistical method, which uses a theoretical model and clinical data on attack rates and vaccine efficacy among school children for two seasons after the 1968 A/H3N2 influenza pandemic. This model incorporates the distribution of susceptibility and the dependence of cross-immunity on the antigenic distance of drifted strains. We find that the cross-immunity between an influenza strain and the mutant that causes the next epidemic is 88%. Our method also gives estimates of the vaccine protection against the vaccinating

Neutral tumor evolution in myeloma is associated with poor prognosis.

Recent studies suggest that the evolutionary history of a cancer is important in forecasting clinical outlook. To gain insight into the clonal dynamics of multiple myeloma (MM) and its possible influence on patient outcomes, we analyzed whole exome sequencing tumor data for 333 patients from Myeloma XI, a UK phase 3 trial and 434 patients from the CoMMpass study, all of which had received immunomodulatory drug (IMiD) therapy. By analyzing mutant allele frequency distributions in tumors, we found that 17% to 20% of MM is under neutral evolutionary dynamics. These tumors are associated with poor

AVIAN INFLUENZA VIRUS: THE NEXT PANDEMIC?

Novel avian influenza viruses continue to circulate in animal species around the world and show a propensity to reassort and acquire virulence factors, which raises the concern that these viruses may adapt to humans. Pandemic preparedness has relied heavily on vaccine stockpiles. However, avian influenza strains genetically drift over time, and stockpiled vaccines often fail to elicit protective immunity for these genetic variants. Various strategies can help overcome immune imprinting and immunological hyporeactivity as well as broaden the immune response to variant viruses. Adjuvants remain

Genomic Evolution of Influenza A Virus During the 2024-2025 Season, the Johns Hopkins Health System: Antigenic Drift Reduces Serum Neutralization.

BACKGROUND: Seasonal influenza causes significant global morbidity, mortality, and economic burden. Ongoing viral evolution can lead to vaccine mismatch and the emergence of antiviral resistance, highlighting the importance of genomic surveillance. The 2024-2025 influenza season was characterized by high incidence and increased hospitalizations. METHODS: We analyzed influenza A virus (IAV) genomes and clinical characteristics from the 2024-2025 season. Whole-genome sequencing was performed on 648 influenza A-positive clinical specimens collected between October 2024 and April 2025. RESULTS:

Emergence of an antigenically drifted and reassorted influenza B virus at the end of the 2024-25 influenza season.

Influenza B virus (IBV) is a significant contributor to annual and severe cases of influenza, particularly in the young and elderly. Late in the 2024-25 Northern Hemisphere influenza season, a surge of IBV cases was identified in the Johns Hopkins Hospital Systems. The IBV responsible for the surge, C.3.1/re, was a clade C.3 virus that had reassorted with clade C.5.1 viruses and acquired the D197N mutation in hemagglutinin, restoring a putative N-linked glycan predicted to mask a key neutralizing antibody epitope. The C.3.1/re viruses preferentially infected children but showed no significant

[Molecular characterization of a rare rotavirus (Sedoreoviridae: Rotavirus) strain genotype G2P[9] isolated from a child with acute gastroenteritis].

INTRODUCTION: Rotaviruses exhibit a high degree of variability, which is ensured by the process of reassortment and antigenic drift. This leads to significant genetic diversity, including the emergence of strains with rare and unusual genotypes. This study, for the first time, provides a molecular genetic characterization of a rare RVA strain with the genotype G2P[9] based on all genome segments. AIM OF THE STUDY: To conduct a molecular genetic characterization of a rare strain of RVA genotype G2P[9] based on all genome segments, as well as to compare the strain with previously characterized

Vector-borne transmission imposes a severe bottleneck on an RNA virus population.

RNA viruses typically occur in genetically diverse populations due to their error-prone genome replication. Genetic diversity is thought to be important in allowing RNA viruses to explore sequence space, facilitating adaptation to changing environments and hosts. Some arboviruses that infect both a mosquito vector and a mammalian host are known to experience population bottlenecks in their vectors, which may constrain their genetic diversity and could potentially lead to extinction events via Muller's ratchet. To examine this potential challenge of bottlenecks for arbovirus perpetuation, we st

Brief communication: Effect of nomadic subsistence practices on lactase persistence associated genetic variation in Kuwait.

Lactase persistence (LP)-the ability to digest lactose in adulthood-is paradigmatic of Holocenic dietary change affecting the evolutionary trajectory of specific populations. Kuwait represents one location of high LP where the variation in associated genomic regions has not been examined. Here, we present new sequence data from a 427 bp amplicon 14 kb upstream of the LCT (lactase) gene for two Bedouin tribal populations, the Ajman and Mutran. We estimate the frequency of known LP associated alleles and discuss the impact of nomadic-pastoralism on the associated genetic variation. We observe hi

High frequency of lactose intolerance in a prehistoric hunter-gatherer population in northern Europe.

BACKGROUND: Genes and culture are believed to interact, but it has been difficult to find direct evidence for the process. One candidate example that has been put forward is lactase persistence in adulthood, i.e. the ability to continue digesting the milk sugar lactose after childhood, facilitating the consumption of raw milk. This genetic trait is believed to have evolved within a short time period and to be related with the emergence of sedentary agriculture. RESULTS: Here we investigate the frequency of an allele (-13910*T) associated with lactase persistence in a Neolithic Scandinavian po

High-throughput sequencing provides insights into genome variation and evolution in Salmonella Typhi.

Isolates of Salmonella enterica serovar Typhi (Typhi), a human-restricted bacterial pathogen that causes typhoid, show limited genetic variation. We generated whole-genome sequences for 19 Typhi isolates using 454 (Roche) and Solexa (Illumina) technologies. Isolates, including the previously sequenced CT18 and Ty2 isolates, were selected to represent major nodes in the phylogenetic tree. Comparative analysis showed little evidence of purifying selection, antigenic variation or recombination between isolates. Rather, evolution in the Typhi population seems to be characterized by ongoing loss of

Cryopreservation of Anopheles gambiae Larvae.

Mosquitoes remain a significant global health concern due to their role in transmitting deadly diseases including malaria, dengue, and yellow fever. Recent advances in genetic modification technologies have enabled researchers to better study disease transmission and is an emerging approach for vector control. However, a major bottleneck is the need for continuous rearing of each new strain, an intensive process requiring substantial manual effort and space with inherent risks of cross-contamination, genetic drift, and catastrophic loss. Cryopreservation offers a potential solution, where stra

Experimental host-induced selection in Schistosoma mansoni strains from Guadeloupe and comparison with natural observations.

Allelic frequency variation at the malate dehydrogenase (E.C.1.1.1.37) polymorphic locus (Mdh-1) was analysed during several successive generations in four strains of Schistosoma mansoni from Guadeloupe, maintained experimentally on mice. A rapid evolution of the frequency of the Mdh-1a allele is interpreted as being the result of an interaction between experimental drift and selection induced by the murine laboratory host. These experimental results are compared to the genetic structures observed among the corresponding natural populations of S. mansoni in Guadeloupe (West Indies). They stren

Molecular Characterization of Hemorrhagic Enteritis Viruses (HEV) Detected in HEV-Vaccinated Commercial Turkey Flocks in Germany.

Despite the application of live hemorrhagic enteritis virus (HEV) vaccines, HEV field outbreaks are suspected to still occur in turkey flocks in Germany. Increasing secondary bacterial infections in HEV-vaccinated flocks suggest that vaccines may be losing efficacy or, possibly, that vaccine strains are causing disease. Thus, the goal of the current study was to investigate the diversity of HEV isolates from fattening turkey flocks between 2008 and 2012 by characterizing the open reading frame (ORF)1 gene at its 5' and 3' ends. Analyses of ORF1 sequences of field isolates and comparison with s

Efficacy of live attenuated influenza vaccine in children against influenza B viruses by lineage and antigenic similarity.

Seasonal influenza vaccines, including live attenuated influenza vaccine (LAIV), contain three vaccine strains (two type A and one type B). Ideally, the hemagglutinin antigens of the recommended vaccine strains are antigenically similar to epidemic wild-type strains; in actuality, the antigenic match between circulating and vaccine strains each year can vary significantly owing to intermittent genetic reassortment and continuous antigenic drift. For influenza B, antigenic relatedness is further complicated by the existence of two distinct lineages. Consequently, the influenza B vaccine compone
