DropConnected neural networks trained on time-frequency and inter-beat features for classifying heart sounds.

OBJECTIVE: Automatic heart sound analysis has the potential to improve the diagnosis of valvular heart diseases in the primary care phase, as well as in countries where there is neither the expertise nor the equipment to perform echocardiograms. An algorithm has been trained, on the PhysioNet open-access heart sounds database, to classify heart sounds as normal or abnormal. APPROACH: The heart sounds are segmented using an open-source algorithm based on a hidden semi-Markov model. Following this, the time-frequency behaviour of a single heartbeat is characterized by using a novel implementati

FAMUS: A Few-Shot Learning Framework for Large-Scale Protein Annotation.

MOTIVATION: Gene function prediction is pivotal in genomic and metagenomic data analysis. Current annotation tools typically rely on the most similar sequence from the query database and struggle to robustly set meaningful hit thresholds, causing a major challenge for reliable annotation. RESULTS: Here, we present a contrastive learning framework for functional annotation. FAMUS (Functional Annotation Method Using Supervised contrastive learning) compares query sequences to a full array of profile Hidden Markov Models, encoding each sequence's complete similarity profile, rather than only its

Inferring chromosome segregation error stage and crossover in trisomic disorders with application to Down syndrome.

Errors in chromosome segregation during gametogenesis, such as nondisjunction (NDJ) errors, have severe consequences in human reproduction, and a better understanding of their etiology is of fundamental interest in genetics. Mapping NDJ errors to meiotic/mitotic stages typically requires proband-parent comparison, limiting its applicability. Herein, we develop Mis-segregation Error Identification through Hidden Markov Models (MeiHMM), a method for inferring NDJ error stage and crossover events based on only genomic data of trisomic probands. Guided by triallelic genotype/haplotype configuratio

PIEZO mediates a protective mechanism for nematode Caenorhabditis elegans in response to nanoplastics caused dopaminergic neurotoxicity at environmentally relevant concentrations.

Studies have probed nanoplastic toxicity on environmental organisms, but the regulatory role of animal PIEZO-type mechanosensitive ion channel component (PIEZO) remains unclear. Herein, we identified the sole PIEZO in Caenorhabditis elegans (C. elegans), utilizing amino acid homology analysis and Trans-Membrane prediction using Hidden Markov Models (TMHMM). In C. elegans, RNAi knockdown of pezo-1 had no impact on lifespan, body length, lethality, locomotion behaviors, or oxidative response (P > 0.05). However, exposure to 15 μg/L nanopolystyrene in the pezo-1 RNAi group resulted in severe loco

Progression of type 1 diabetes from latency to symptomatic disease is predicted by distinct autoimmune trajectories.

Development of islet autoimmunity precedes the onset of type 1 diabetes in children, however, the presence of autoantibodies does not necessarily lead to manifest disease and the onset of clinical symptoms is hard to predict. Here we show, by longitudinal sampling of islet autoantibodies (IAb) to insulin, glutamic acid decarboxylase and islet antigen-2 that disease progression follows distinct trajectories. Of the combined Type 1 Data Intelligence cohort of 24662 participants, 2172 individuals fulfill the criteria of two or more follow-up visits and IAb positivity at least once, with 652 progr

Conserved host genes act as anchors for fast-evolving piRNA clusters via promoter hijacking.

PiRNA clusters evolve rapidly but are strictly regulated at the same time. Previous reports have suggested a co-transcription mechanism using tight regulation of coding genes. To test whether the "Promoter Hijacking" hypothesis is a plausible mechanism, we developed a new method to identify gene orthologs in poorly annotated genomes of placental mammals and investigated co-transcription of stochastic piRNA clusters. Our method uses context aware Hidden Markov Models analysis allowing the resolution of ambiguities between paralogs using the nearby genes. We demonstrate that the identified genes

MVIB-Lip: Multi-View Information Bottleneck for Visual Speech Recognition via Time Series Modeling.

Lipreading, or visual speech recognition, is the task of interpreting utterances solely from visual cues of lip movements. While early approaches relied on Hidden Markov Models (HMMs) and handcrafted spatiotemporal descriptors, recent advances in deep learning have enabled end-to-end recognition using large-scale datasets. However, such methods often require millions of labeled or pretraining samples and struggle to generalize under low-resource or speaker-independent conditions. In this work, we revisit lipreading from a multi-view learning perspective. We introduce MVIB-Lip, a framework that

Novel Alligator Cathelicidin As-CATH8 Demonstrates Anti-Infective Activity against Clinically Relevant and Crocodylian Bacterial Pathogens.

Host defense peptides (HDPs) represent an alternative way to address the emergence of antibiotic resistance. Crocodylians are interesting species for the study of these molecules because of their potent immune system, which confers high resistance to infection. Profile hidden Markov models were used to screen the genomes of four crocodylian species for encoded cathelicidins and eighteen novel sequences were identified. Synthetic cathelicidins showed broad spectrum antimicrobial and antibiofilm activity against several clinically important antibiotic-resistant bacteria. In particular, the As-CA

Improved annotation of antibiotic resistance determinants reveals microbial resistomes cluster by ecology.

Antibiotic resistance is a dire clinical problem with important ecological dimensions. While antibiotic resistance in human pathogens continues to rise at alarming rates, the impact of environmental resistance on human health is still unclear. To investigate the relationship between human-associated and environmental resistomes, we analyzed functional metagenomic selections for resistance against 18 clinically relevant antibiotics from soil and human gut microbiota as well as a set of multidrug-resistant cultured soil isolates. These analyses were enabled by Resfams, a new curated database of

Placental ischemia disrupts DNA methylation patterns in distal regulatory regions in rats.

Preeclampsia (PE) is a leading cause of maternal and fetal morbidity and mortality worldwide. However, the impact of PE on the organization of the functional architecture of the placental methylome remains largely unknown. We performed whole-genome bisulfite sequencing of placental DNA and applied a Hidden Markov Model to investigate epigenome-wide alterations in functional structures, including partially methylated domains (PMDs), low-methylated regions (LMRs), and unmethylated regions (UMRs), in a reduced uterine perfusion pressure (RUPP) rat model of PE. The remarkable similarity we observe

Active Inference and Auditory Hallucinations.

Auditory verbal hallucinations (AVH) are often distressing symptoms of several neuropsychiatric conditions, including schizophrenia. Using a Markov decision process formulation of active inference, we develop a novel model of AVH as false (positive) inference. Active inference treats perception as a process of hypothesis testing, in which sensory data are used to disambiguate between alternative hypotheses about the world. Crucially, this depends upon a delicate balance between prior beliefs about unobserved (hidden) variables and the sensations they cause. A false inference that a voice is pr

Unlocking sea turtle diving behaviour from low-temporal resolution time-depth recorders.

Biologging is a rapidly advancing field providing information on previously unexplored aspects of animal ecology, including the vertical movement dimension. Understanding vertical behaviour through the use of time-depth recorders (TDRs) in marine vertebrates is critical to aid conservation and management decisions. However, using TDRs can be particularly problematic to infer animal behaviour from elusive animals, when tags are difficult to recover and collected data is satellite-relayed at lower temporal frequencies. Here, we present a novel method to process low-resolution TDR data at 5-minut

Anticipation of temporally structured events in the brain.

Learning about temporal structure is adaptive because it enables the generation of expectations. We examined how the brain uses experience in structured environments to anticipate upcoming events. During fMRI (functional magnetic resonance imaging), individuals watched a 90 s movie clip six times. Using a hidden Markov model applied to searchlights across the whole brain, we identified temporal shifts between activity patterns evoked by the first vs. repeated viewings of the movie clip. In many regions throughout the cortex, neural activity patterns for repeated viewings shifted to precede tho

Formant analysis in dysphonic patients and automatic Arabic digit speech recognition.

BACKGROUND AND OBJECTIVE: There has been a growing interest in objective assessment of speech in dysphonic patients for the classification of the type and severity of voice pathologies using automatic speech recognition (ASR). The aim of this work was to study the accuracy of the conventional ASR system (with Mel frequency cepstral coefficients (MFCCs) based front end and hidden Markov model (HMM) based back end) in recognizing the speech characteristics of people with pathological voice. MATERIALS AND METHODS: The speech samples of 62 dysphonic patients with six different types of voice diso

Wireless capsule endoscopy color video segmentation.

This paper describes the use of color image analysis to automatically discriminate between oesophagus, stomach, small intestine, and colon tissue in wireless capsule endoscopy (WCE). WCE uses "pill-cam" technology to recover color video imagery from the entire gastrointestinal tract. Accurately reviewing and reporting this data is a vital part of the examination, but it is tedious and time consuming. Automatic image analysis tools play an important role in supporting the clinician and speeding up this process. Our approach first divides the WCE image into subimages and rejects all subimages in

Charting the structure-sequence landscape of light chain amyloids.

MOTIVATION: Light chain amyloidosis is a disease where misfolded antibody light chains (LCs) form toxic amyloid fibrils, leading to organ damage. Although LC overproduction occurs in all cases, only certain individuals develop the disease, suggesting that specific LC sequences and properties drive amyloid formation. This process is complex, involving both protein sequence and environmental factors, but mutations that destabilize the LC fold are linked to amyloid aggregation. Despite the significance of the disease, our understanding of LC fibril formation remains limited due to the lack of ext

Electrooculography-based continuous eye-writing recognition system for efficient assistive communication systems.

Human-computer interface systems whose input is based on eye movements can serve as a means of communication for patients with locked-in syndrome. Eye-writing is one such system; users can input characters by moving their eyes to follow the lines of the strokes corresponding to characters. Although this input method makes it easy for patients to get started because of their familiarity with handwriting, existing eye-writing systems suffer from slow input rates because they require a pause between input characters to simplify the automatic recognition process. In this paper, we propose a contin

Genome-wide profiling of follicular lymphoma by array comparative genomic hybridization reveals prognostically significant DNA copy number imbalances.

The secondary genetic events associated with follicular lymphoma (FL) progression are not well defined. We applied genome-wide BAC array comparative genomic hybridization to 106 diagnostic biopsies of FL to characterize regional genomic imbalances. Using an analytical approach that defined regions of copy number change as intersections between visual annotations and a Hidden Markov model-based algorithm, we identified 71 regional alterations that were recurrent in at least 10% of cases. These ranged in size from approximately 200 kb to 44 Mb, affecting chromosomes 1, 5, 6, 7, 8, 10, 12, 17, 18
