Molecular modeling of voltage-gated potassium channel pore.

AIM: To build a structure model for the pore of voltage-gated Shaker potassium channel and examine its validity. METHODS: (1) Structural restraints were derived from experimental and theoretical studies; (2) An initial structural motif satisfying the derived restraints was first constructed, and further refined by restrained molecular mechanics; (3) The quality of the model was judged by the criterion that whether it could clarify molecular mechanisms of channel functions and explain the known experimental facts. RESULTS: (1) A computer pore structure was proposed, in which the residues with

Insights into the molecular interactions between aminopeptidase and amyloid beta peptide using molecular modeling techniques.

Amyloid beta (Aβ) peptides play a central role in the pathogenesis of Alzheimer's disease. The accumulation of Aβ peptides in AD brain was caused due to overproduction or insufficient clearance and defects in the proteolytic degradation of Aβ peptides. Hence, Aβ peptide degradation could be a promising therapeutic approach in AD treatment. Recent experimental report suggests that aminopeptidase from Streptomyces griseus KK565 (SGAK) can degrade Aβ peptides but the interactive residues are yet to be known in detail at the atomic level. Hence, we developed the three-dimensional model of aminopep

Spatiotemporal Heterogeneity of Redox Characteristics and Molecular Assembly Mechanisms of Dissolved Organic Matter during Landfill Stabilization: Insights from Integrated Molecular and Ecological Models.

As the most mobile and reactive organic fraction, the spatiotemporal evolution of dissolved organic matter (DOM) governs the stabilization of municipal solid waste landfills and critically regulates their ecological risk trajectories. However, the spatiotemporal heterogeneity in molecular assembly mechanisms and redox characteristics of DOM remains unclear, hindering the mechanistic understanding of landfill stabilization. Here, we develop a novel molecular modeling approach integrated with an ecological model to elucidate DOM molecular chemical heterogeneity, redox properties, and assembly dy

Exploring multitarget molecular mechanisms of cannabidiol in Alzheimer's disease treatment using molecular simulations and modeling.

BackgroundAlzheimer's disease is a progressive neurodegenerative disorder marked by amyloid-β (Aβ) plaque deposition and neurofibrillary tangles composed of hyperphosphorylated tau. Dysregulation of glycogen synthase kinase-3β (GSK3β) promotes tau hyperphosphorylation and amplifies Aβ-induced neurotoxicity, driving pathogenesis. Despite extensive research, current therapies targeting these core mechanisms remain largely ineffective at halting disease progression.ObjectiveBased on prior clinical and preclinical evidence, we hypothesize that cannabidiol (CBD), a non-psychoactive phytocannabinoid

A novel molecular reporter for probing protein DNA recognition: An optical spectroscopic and molecular modeling study.

A novel benzo[a]phenoxazine-based fluorescent dye LV2 has been employed as a molecular reporter to probe recognition of a linker histone protein H1 by calf-thymus DNA (DNA). Fluorescence lifetime of LV2 buried in the globular domain of H1 (∼2.1 ns) or in the minor groove of DNA (∼0.93 ns) increases significantly to 2.65 ns upon interaction of the cationic protein with DNA indicating formation of the H1-DNA complex. The rotational relaxation time of the fluorophore buried in the globular domain of H1 increases significantly from 2.2 ns to 8.54 ns in the presence of DNA manifesting the recogniti

Molecular modeling of Mycobacterium tuberculosis DNA gyrase and its molecular docking study with gatifloxacin inhibitors.

Mycobacterium tuberculosis (Mt) is a leading cause of infectious disease in the world today. This outlook is aggravated by a growing number of Mt infections in individuals who are immunocompromised as a result of HIV infections. Thus, new and more potent anti-tuberculosis agents are necessary. Therefore, DNA gyrase was selected as a target enzyme to combat Mt. In this work, the first three-dimensional molecular model of the hypothetical structures for the Mycobacterium tuberculosis DNA gyrase (mtDNAg) was elucidated by a homology modeling method. In addition, the orientations and binding affin

Comparative modeling reveals the molecular determinants of aneuploidy fitness cost in a wild yeast model.

Although implicated as deleterious in many organisms, aneuploidy can underlie rapid phenotypic evolution. However, aneuploidy will only be maintained if the benefit outweighs the cost, which remains incompletely understood. To quantify this cost and the molecular determinants behind it, we generated a panel of chromosome duplications in Saccharomyces cerevisiae and applied comparative modeling and molecular validation to understand aneuploidy toxicity. We show that 74-94% of the variance in aneuploid strains' growth rates is explained by the additive cost of genes on each chromosome, measured

Cyclophosphamide-induced animal models of ovarian dysfunction: from molecular mechanisms and modeling strategies to validation criteria.

The prevalence of ovarian dysfunction is rising annually and trending toward younger populations, significantly compromising the quality of life and reproductive potential of women in their prime childbearing years. Given the multifactorial etiology and complex pathogenesis, ovarian dysfunction requires robust animal models to elucidate underlying mechanisms and evaluate therapeutic efficacy. Due to its well-documented gonadotoxicity, cyclophosphamide (CTX) has become a cornerstone in establishing standardized models of ovarian dysfunction. This review provides a systematic summary of the core

Molecular imaging of tucatinib-induced cellular and TME changes in preclinical models of HER2 + breast cancer.

INTRODUCTION: Tucatinib, a small molecule HER2 inhibitor, was approved in inoperable or metastatic HER2 + breast cancer. As many patients have tumors in challenging surgical locations, there is a need for imaging metrics to characterize tucatinib response and microenvironment impact. Molecular imaging can be used to quantify dynamic molecular changes that precede tumor size alterations and can target proliferation (fluorothymidine, [18F]-FLT), hypoxia (fluoromisonidazole, [18F]-FMISO) and HER2 expression ([89Zr]-Pertuzumab) with positron emission tomography (PET) imaging. The goal of this stud

Neural connections and molecular mechanisms underlying motor skill deficits in genetic models of autism spectrum disorders.

Autism spectrum disorders (ASDs) comprise a broad category of neurodevelopmental disorders that include repetitive behaviors and difficulties in social interactions. Notably, individuals with ASDs exhibit significant impairments in motor skills even prior to the manifestation of other core symptoms. These skills are crucial for daily activities, such as communication, imitation, and exploration, and hold significant importance for individuals with ASDs. This review seeks to offer new insights into the understanding of motor skill impairments by delineating the pathological mechanisms underlyin

Behavioral and molecular insights into anxiety in ube3a and fmr1 zebrafish models of autism spectrum disorders.

Angelman syndrome and Fragile X syndrome are neurodevelopmental disorders (NDDs) caused by mutations in the UBE3A and FMR1 genes, respectively. However, they share common features such as cognitive and motor deficits, anxiety, and impaired social behavior. In this study, we utilized zebrafish as an animal model to investigate the anxiety-like effects of mutations in these genes across larval and adult stages, employing two widely used behavioral assays: the light-dark test (LDT) and the novel tank diving test (NTT). We conducted detailed analyses of anxiety-like behaviors and exploration patte

Characterization of Patient-derived Xenograft Models of Liver Fluke-associated Cholangiocarcinoma: From Establishment to Molecular Profiling.

BACKGROUND/AIM: Cholangiocarcinoma (CCA) is an aggressive cancer with limited effective chemotherapy and targeted therapy options. Existing cell lines and animal models only partially mimic the characteristics of the tumor, highlighting the need for more effective models to study the biology of cancer and drug responses. This study aimed to establish and characterize patient-derived xenograft (PDX) models of CCA. MATERIALS AND METHODS: Tumor samples from 40 CCA patients were subcutaneously implanted into non-obese diabetic/ShiJic-severe combined immunodeficiency Jcl mice to establish patient-

Animal Models and Molecular Pathogenesis of Arrhythmogenic Cardiomyopathy Associated with Pathogenic Variants in Intercalated Disc Genes.

Arrhythmogenic cardiomyopathy (ACM) is a rare genetic cardiac disease characterized by the progressive substitution of myocardium with fibro-fatty tissue. Clinically, ACM shows wide variability among patients; symptoms can include syncope and ventricular tachycardia but also sudden death, with the latter often being its sole manifestation. Approximately half of ACM patients have been found with variations in one or more genes encoding cardiac intercalated discs proteins; the most involved genes are plakophilin 2 (PKP2), desmoglein 2 (DSG2), and desmoplakin (DSP). Cardiac intercalated discs pro

Integrated molecular profiling of patient-derived ovarian cancer models identifies clinically relevant signatures and tumor vulnerabilities.

High-grade serous ovarian carcinoma (HGSOC) is a highly aggressive and intractable neoplasm, mainly because of its rapid dissemination into the abdominal cavity, a process that is favored by tumor-associated peritoneal ascites. The precise molecular alterations involved in HGSOC onset and progression remain largely unknown due to the high biological and genetic heterogeneity of this tumor. We established a set of different tumor samples (termed the As11-set) derived from a single HGSOC patient, consisting of peritoneal ascites, primary tumor cells, ovarian cancer stem cells (OCSC) and serially

Early environmental enrichment for autism spectrum disorder Fmr1 mice models has positive behavioral and molecular effects.

Autism spectrum disorder is a complex neurodevelopmental condition with genetic and phenotypic heterogeneity characterized by hallmark impairments in social functioning and repetitive behaviors. Fragile X syndrome (FXS), the leading single-gene form of autism spectrum disorder, is the most common form of inherited intellectual disability. Environmental enrichment has been shown to improve several aspects of brain development and affect histopathological, cognitive, and behavioral outcomes. However, the optimal time window to initiate it and improve cognitive and emotional development is largel
