The family of maize D-type cyclins: genomic organization, phylogeny and expression patterns.

Cyclin proteins, associated to cyclin-dependent kinases (CDKs), play fundamental roles in cell cycle control as they constitute a very important driving force to allow cell cycle progression. D-type cyclins (CycDs) are important both for interpreting external mitogenic signals and in the control of the G1 phase. The maize (Zea mays) genome appears to contain at least 17 different CycD genes, and they fall into the subgroups previously described for other plants. Maize CycDs have been named according to identity percentages of the corresponding orthologs in rice and Arabidopsis. In silico analy

Host phylogeny constrains cross-species emergence and establishment of rabies virus in bats.

For RNA viruses, rapid viral evolution and the biological similarity of closely related host species have been proposed as key determinants of the occurrence and long-term outcome of cross-species transmission. Using a data set of hundreds of rabies viruses sampled from 23 North American bat species, we present a general framework to quantify per capita rates of cross-species transmission and reconstruct historical patterns of viral establishment in new host species using molecular sequence data. These estimates demonstrate diminishing frequencies of both cross-species transmission and host sh

Phylogeny of scolopendromorph centipedes (Chilopoda): morphological analysis featuring characters from the peristomatic area.

Alternative schemes for the higher-level systematics of the centipede order Scolopendromorpha have been established from characters of trunk segmentation, including the segmental position of spiracles, and the presence or absence of eyes. A comparative survey of the preoral chamber by light and scanning electron microscopy contributes 16 new characters of the epipharynx and hypopharynx, sampled from 26 species that represent 20 genera. These new data together with 49 additional morphological characters permit cladistic analysis of the major scolopendromorph groups. The shortest cladograms reso

Multi-gene phylogeny for Ophiostoma spp. reveals two new species from Protea infructescences.

Ophiostoma represents a genus of fungi that are mostly arthropod-dispersed and have a wide global distribution. The best known of these fungi are carried by scolytine bark beetles that infest trees, but an interesting guild of Ophiostoma spp. occurs in the infructescences of Protea spp. native to South Africa. Phylogenetic relationships between Ophiostoma spp. from Protea infructescences were studied using DNA sequence data from the beta-tubulin, 5.8S ITS (including the flanking internal transcribed spacers 1 and 2) and the large subunit DNA regions. Two new species, O. phasma sp. nov. and O.

From Genes to Greens: How Diet, Climate and Phylogeny Shape Freshwater Turtle Microbiotas.

Reptile microbiotas remain poorly understood despite their importance for host ecology and evolution. This study investigated how diet, climate and evolutionary history shape the gut microbiota of 234 Australian freshwater turtles spanning 10 species, four climatic zones and contrasting trophic strategies. It was found that turtles' microbiotas were dominated by Pseudomonadota, Actinobacteriota and Bacteroidota. Microbial richness and evenness varied significantly among species, diets and climates. Carnivorous turtles exhibited greater bacterial diversity than omnivores, while individuals from

Taxonomy, phylogeny, and evolutionary diversification of spider-pathogenic fungi from China (Hypocreales, Ascomycota).

Spider-pathogenic fungi serve as critical regulators of spider populations in natural systems, playing irreplaceable roles in maintaining ecological balance and also serving as reservoirs of bioactive compounds. Despite recent taxonomic refinements at the generic level, their broader phylogenetic diversity remains significantly underrepresented compared to entomopathogenic fungi. In this study, we collected several novel spider-pathogenic fungi from various provinces in China and conducted comprehensive taxonomic and phylogenetic analyses. Based on integrated morphological characterization and

Phylogeny of multiple genomic regions of infectious laryngotracheitis virus in Turkish poultry flocks.

Infectious laryngotracheitis (ILT) is an economically significant respiratory tract viral disease affecting poultry worldwide. There is a scarcity of data on the types of ILTV strains circulating in Turkey. This study aimed to determine the frequency and genotypic variations of Turkish ILTV strains. Commercial layer flocks (n = 14) and broiler flocks (n = 105) with a history of respiratory diseases were visited. From each flock, 5 to 10 birds from different age groups were necropsied. Clinical and pathological lesions were recorded, and tracheal tissue samples were collected for further studie

Unveiling Talaromyces marneffei emergence among HIV/AIDS patients: exploring phylogeny and molecular identification.

Talaromyces marneffei is a pathogenic fungus that causes fatal health complications for patients who are infected with HIV. For the current investigation, sputum samples were collected from 19 immunosuppressed patients from two hospitals located in Baghdad, Iraq by which they were inoculated onto both Sabouraud dextrose agar (SDA) medium at 25 °C and BHI (brain heart infusion) agar at 36±1 °C for growth before being identified using single and nested PCR methods. The 18S rRNA gene sequence of T. marneffei was used to create two sets of oligonucleotide primers, RRF1 and RRH1 which are considere

Genomic analysis of Brucella melitensis reveals new insights into phylogeny and evolutionary divergence.

PURPOSE: Brucellosis is a bacterial zoonotic disease caused by genus Brucella. The disease is often transmitted to humans by direct or indirect contact with infected livestock or from laboratory exposure. In this study two clinical isolates of Brucella melitensis were subjected to whole genome sequencing (WGS) using Ion Torrent PGM and Oxford Nanopore MinIon platform. METHODS: The two hybrid complete genomes were subjected to core gene SNP analysis to identify the relative evolutionary position. To distinguish between the various lineages of B. melitensis, Pangenome analysis was carried out.

Traits, phylogeny and host cell receptors predict Ebolavirus host status among African mammals.

We explore how animal host traits, phylogenetic identity and cell receptor sequences relate to infection status and mortality from ebolaviruses. We gathered exhaustive databases of mortality from Ebolavirus after exposure and infection status based on PCR and antibody tests. We performed ridge regressions predicting mortality and infection as a function of traits, phylogenetic eigenvectors and separately host receptor sequences. We found that mortality from Ebolavirus had a strong association to life history characteristics and phylogeny. In contrast, infection status related not just to life

A Phylogeny-Informed Proteomics Approach for Species Identification within the Burkholderia cepacia Complex.

Ancestral genetic exchange between members of many important bacterial pathogen groups has resulted in phylogenetic relationships better described as networks than as bifurcating trees. In certain cases, these reticulated phylogenies have resulted in phenotypic and molecular overlap that challenges the construction of practical approaches for species identification in the clinical microbiology laboratory. Burkholderia cepacia complex (Bcc), a betaproteobacteria species group responsible for significant morbidity in persons with cystic fibrosis and chronic granulomatous disease, represents one

Molecular confirmation and phylogeny of Lassa fever virus in Benin Republic 2014-2016.

BACKGROUND: The changing epidemiology of the Lassa virus from endemic areas to other parts of West Africa has been reported. However, there have been no documented Lassa fever transmission chains in the Benin Republic. Two outbreaks of Lassa fever (November 2014 and January 2016) in the Benin Republic were characterised by a high number of deaths (more than 50%) among 27 confirmed and other unconfirmed cases. OBJECTIVES: We report the detection, confirmation and relatedness of the Lassa virus strains from the Benin Republic with other isolates within the West African Sub-region. METHODS: A t

Breaking the rules: Phylogeny, not life history, explains dental eruption sequence in primates.

OBJECTIVES: Although a great deal is known about the biology of tooth development and eruption, there remains disagreement about the factors driving the evolution of dental eruption sequence. We assessed postcanine eruption sequence across a large sample of primates to test two hypotheses: (1) Dental eruption sequence is significantly correlated with life history and body size variables that capture postnatal growth and longevity (Schultz's Rule), and (2) Dental eruption sequence is conserved phylogenetically. MATERIALS AND METHODS: We assessed postcanine dental eruption sequence for 194 indi

Phylogeny and antimicrobial resistance in Neisseria gonorrhoeae isolates from Rio de Janeiro, Brazil.

Resistance in Neisseria gonorrhoeae is a global public health challenge. However, little is known about N. gonorrhoeae isolates from Brazil. In this study, we characterized 116 N. gonorrhoeae isolates obtained in Rio de Janeiro between 2006 and 2015 according to antimicrobial susceptibility profiles, resistance mechanisms, and clonal diversity. We determined antimicrobial minimal inhibitory concentrations by agar dilution, and whole genome sequencing was conducted to investigate alleles related to resistance, determine multilocus sequence typing profiles, and group isolates based on core genom

Phylogeny, Morphology, and Metabolic and Invasive Capabilities of Epicellular Fish Coccidium Goussia janae.

To fill the knowledge gap on the biology of the fish coccidian Goussia janae, RNA extracted from exogenously sporulated oocysts was sequenced. Analysis by Trinity and Trinotate pipelines showed that 84.6% of assembled transcripts share the highest similarity with Toxoplasma gondii and Neospora caninum. Phylogenetic and interpretive analyses from RNA-seq data provide novel insight into the metabolic capabilities, composition of the invasive machinery and the phylogenetic relationships of this parasite of cold-blooded vertebrates with other coccidians. This allows re-evaluation of the phylogenet

Exploring evolution of brain genes involved in microcephaly through phylogeny and synteny analysis.

BACKGROUND: Human brain development is a complicated process. When normal growth and development of brain or central nervous system is impaired, it leads to neurodevelopemental disorders (NDDs). Autosomal Recessive Primary Microcephaly (MCPH) is one of those, for which seven loci (MCPH1-MCPH7) with the corresponding genes (MCPH1, WDR62, CDK5RAP2, CEP152, ASPM, CENPJ, and STIL) have been reported so far. An important field of study is to find out diversity among organisms due to evolution. How species are related to each other can be inferred through finding evolutionary relationship between or

[Molecular phylogeny analysis of full-length vacA and cagA genes from Helicobacter pylori].

All amino acid full-length sequences of VacA and CagA proteins from Helicobacter pylori strains including vacA and cagA genes were downloaded from GenBank. Molecular phylogenic trees of VacA and CagA were constructed by ClastalX 2.0 and MEGA 5.05 software to understand phylogenetic relationships of vacA and cagA genes, clinical infection effects, and genotype characteristics of different clustering groups. The results showed that the phylogenetic trees of VacA and CagA recapitulated the same three-clustering groups, i.e., East Asia group 1 and 2 and Western group, and all H. pylori strains had

Molecular phylogeny of Burkholderia pseudomallei from a remote region of Papua New Guinea.

BACKGROUND: The island of New Guinea is located midway between the world's two major melioidosis endemic regions of Australia and Southeast Asia. Previous studies in Papua New Guinea have demonstrated autochthonous melioidosis in Balimo, Western province. In contrast to other regions of endemicity, isolates recovered from both environmental and clinical sources demonstrate narrow genetic diversity over large spatial and temporal scales. METHODOLOGY/PRINCIPAL FINDINGS: We employed molecular typing techniques to determine the phylogenetic relationships of these isolates to each other and to oth
