A WW domain binding region in methyl-CpG-binding protein MeCP2: impact on Rett syndrome.

Rett syndrome is a dominant neurological disorder caused by loss-of-function mutations of methyl-CpG-binding protein 2 (MeCP2). MeCP2 is an abundant chromatin-associated protein that contains two well characterized domains. Through an N-terminal domain it recognizes methyl-CpGs and binds to nonmethylated DNA. A domain in the middle of the protein can act as a transcriptional repressor in transient transfection studies. The C-terminal region of the protein is equally essential for the function of MeCP2, as documented by recurrently found frameshift mutations. However, little is known about its

Unraveling Specific Binding Sites of Pulmonary Surfactants on the Coronavirus Spike Protein Receptor-Binding Domain.

The lung surfactant (LS) coating the alveoli is the first barrier to airborne pathogens, such as coronaviruses, which may prevent lung infection. It is essential to understand the interactions of virion structural units with LS for efficient pharmaceutical design and formulation. Since virions inevitably pass through LS, both inhibitory as well as facilitatory interactions of the LS lipids with viral proteins and the viral envelope play a crucial role in the virus's fate in the respiratory system. In this work, by means of multiscale molecular dynamics simulations, we investigate the interacti

Expression and copper binding studies of a Plasmodium falciparum protein with Cox19 copper binding motifs.

Copper can exist in an oxidized and a reduced form, which enables the metal to play essential roles as a catalytic co-factor in redox reactions in many organisms. Copper confers redox activity to the terminal electron transport chain cytochrome c oxidase protein. Cytochrome c oxidase in yeast obtains copper for the CuB site in the Cox1 subunit from Cox11 in association with Cox19. When copper is chelated in growth medium, Plasmodium falciparum parasite development in infected red blood cells is inhibited and excess copper is toxic for the parasite. The gene of a 26 kDa Plasmodium falciparum Pf

Comparative In Silico Analysis and Functional Characterization of TANK-Binding Kinase 1-Binding Protein 1.

Protein modelling plays a vital role in the drug discovery process. TANK-binding kinase 1-binding protein 1 is also called an adapter protein, which is encoded by gene TBK1 present in Homo sapiens. It is found in lungs, small intestine, leukocytes, heart, placenta, muscle, kidney, lower level of thymus, and brain. It has a number of protein-binding sites, to which TBK1 and IKBKE bind and perform different functions as immunomodulatory, antiproliferative, and antiviral innate immunity which release different types of interferons. Our study predicts the comparative model of 3-dimensional (3D) st

Metabolic and psychiatric effects of acyl coenzyme A binding protein (ACBP)/diazepam binding inhibitor (DBI).

Acyl coenzyme A binding protein (ACBP), also known as diazepam binding inhibitor (DBI) is a multifunctional protein with an intracellular action (as ACBP), as well as with an extracellular role (as DBI). The plasma levels of soluble ACBP/DBI are elevated in human obesity and reduced in anorexia nervosa. Accumulating evidence indicates that genetic or antibody-mediated neutralization of ACBP/DBI has anorexigenic effects, thus inhibiting food intake and inducing lipo-catabolic reactions in mice. A number of anorexiants have been withdrawn from clinical development because of their side effects i

Distinct binding and immunogenic properties of the gonococcal homologue of meningococcal factor h binding protein.

Neisseria meningitidis is a leading cause of sepsis and meningitis. The bacterium recruits factor H (fH), a negative regulator of the complement system, to its surface via fH binding protein (fHbp), providing a mechanism to avoid complement-mediated killing. fHbp is an important antigen that elicits protective immunity against the meningococcus and has been divided into three different variant groups, V1, V2 and V3, or families A and B. However, immunisation with fHbp V1 does not result in cross-protection against V2 and V3 and vice versa. Furthermore, high affinity binding of fH could impair

Molecular pathogenesis of Gilbert's syndrome: decreased TATA-binding protein binding affinity of UGT1A1 gene promoter.

OBJECTIVES: Gilbert's syndrome is a congenital, nonhemolytic, unconjugated hyperbilirubinemia. The most common genotype of Gilbert's syndrome is the homozygous polymorphism, A(TA)7TAA, in the promoter of the gene for UDP-glucuronosyltransferase 1A1 (UGT1A1), with a thymine adenine insertion in the TATA-box-like sequence, which results in a decrease in UGT1A1 activity. The mechanism responsible for this decrease in UGT1A1 activity, however, has not been elucidated. To clarify the mechanism underlying this deficiency in UGT1A1 activity in patients with Gilbert's syndrome. METHODS: The promoter

Neisseria gonorrhoeae penicillin-binding protein 3 exhibits exceptionally high carboxypeptidase and beta-lactam binding activities.

A soluble form of penicillin-binding protein 3 (PBP 3) from Neisseria gonorrhoeae was expressed and purified from Escherichia coli and characterized for its interaction with beta-lactam antibiotics, its catalytic properties with peptide and peptidoglycan substrates, and its role in cell viability and morphology. PBP 3 had an unusually high k(2)/K' value relative to other PBPs for acylation with penicillin (7.7 x 10(5) M(-1) s(-1)) at pH 8.5 at 25 degrees C and hydrolyzed bound antibiotic very slowly (k(3) < 4.6 x 10(-5) s(-1), t(1/2) > 230 min). PBP 3 also demonstrated exceptionally high carbo

Antibodies raised against receptor-binding domain of Plasmodium knowlesi Duffy binding protein inhibit erythrocyte invasion.

Erythrocyte invasion by malaria parasites requires specific receptor-ligand interactions. Plasmodium vivax and Plasmodium knowlesi are completely dependent on binding the Duffy blood group antigen to invade human erythrocytes. P. knowlesi invades rhesus erythrocytes by multiple pathways using the Duffy antigen as well as alternative receptors. Plasmodium falciparum binds sialic acid residues on glycophorin A as well as other sialic acid-independent receptors to invade human erythrocytes. Parasite proteins that mediate these interactions belong to a family of erythrocyte binding proteins, which

Multiple affinity binding states of the sigma receptor: effect of GTP-binding protein-modifying agents.

The sigma receptor, which is labeled with (+)-[3H]3-(3-hydroxyphenyl)-N- 1-(propyl)piperidine [(+)-[3H]3-PPP], is a site that binds several psychotomimetic opiate benzomorphans and certain antipsychotics, such as haloperidol. In order to elucidate the mechanisms involved in sigma receptor ligand binding, equilibrium binding analysis and kinetics of association and dissociation of the relatively selective sigma receptor ligand (+)-[3H]3-PPP were determined in rat brain membranes in the absence and presence of 5'-guanylylimidodiphosphate [Gpp(NH)p]. In the absence of Gpp(NH)p, (+)-3-PPP, cyclazo

Binding of retinol in both retinoid-binding sites of interphotoreceptor retinoid-binding protein (IRBP) is stabilized mainly by hydrophobic interactions.

Interphotoreceptor retinoid-binding protein (IRBP) is an ocular protein which is believed to participate in the visual cycle by mediating transport of retinoids between pigment epithelium and photoreceptor cells. The molecular mechanism underlying the ability of IRBP to target particular retinoids to the specific cells that are their sites of action and metabolism is not completely clear, and little information is available regarding the structure of the protein's multiple ligand-binding sites. IRBP possesses two retinoid-binding sites, and it was reported that binding of the visual chromophor

The cellular landscape of druggable RNA-binding proteins.

RNA-binding proteins (RBPs) are involved in every step of RNA metabolism, from RNA processing and modification to translation and decay, and are also important for the function of non-coding RNAs. As such, RBPs are crucial in shaping cell identity and are central to the development of numerous diseases. Over the past decade, systematic efforts to explore the RNA interactome have expanded the RBP census as well as the landscape of potentially therapeutically targetable RBPs. More recently, certain RBPs have been shown to be present on the cell surface with cell-type and disease-associated speci

Advances in the measurement of vitamin D binding protein.

Vitamin D binding protein (DBP) is a polymorphic protein known for its function in transporting vitamin D metabolites. DBP also plays several other important roles in the body's response to tissue damage and inflammation. Measurement of DBP is fundamental to understanding its relationship to vitamin D status and to elucidating potential links between DBP concentration and various health outcomes. Early studies on DBP primarily used antibody-based techniques for quantification, and mass spectrometry-based methods have been reported during the past decade. This review will outline the different

Discovery and characterization of vertebrate sialoglycan-binding proteins.

All known life forms feature a dense ensemble of cell surface and extracellular glycans. In vertebrates this includes a high density of sialic acids (Sias), a family of acidic sugars typically capping glycans of cell surface or secreted glycoproteins and glycolipids. Since Sia was found to be the receptor for the influenza virus, many other pathogens have since been shown to recognize specific host sialoglycans as targets for their hemagglutinins, adhesins and toxins, often with remarkable specificity and high affinity/avidity. Other pathogens have evolved diverse mechanisms to evade host immu

The roles of RNA-binding proteins in ovarian aging.

The higher incidence of ovarian aging has led to a significant decline in the female fertility rate, raising social concerns about women's health. In recent years, the rapid development of RNA cross-linked proteomics technology has identified the role of RNA-binding proteins (RBPs) in ovarian aging. Ovarian aging disrupts the hypothalamic-pituitary-ovarian axis, resulting in aberrant hormone secretion, irregular menstrual cycles, oocyte apoptosis, and abnormal embryonic development. Given this, we have compiled the role of RNA-binding proteins in ovarian aging and further explored how differen

Role of mRNA-binding proteins in retinal neovascularization.

Retinal neovascularization (RNV) is a pathological process that primarily occurs in diabetic retinopathy, retinopathy of prematurity, and retinal vein occlusion. It is a common yet debilitating clinical condition that culminates in blindness. Urgent efforts are required to explore more efficient and less limiting therapeutic strategies. Key RNA-binding proteins (RBPs), crucial for post-transcriptional regulation of gene expression by binding to RNAs, are closely correlated with RNV development. RBP-RNA interactions are altered during RNV. Here, we briefly review the characteristics and functio

Fatty acid binding proteins in multiple myeloma.

Fatty acid binding proteins (FABPs) transport fatty acids (FA) into cells as an energy source, and their inhibition suppressed tumor proliferation in solid tumors. Multiple myeloma (MM) is a hematologic malignancy, known for disrupted protein metabolism including high proteasome activity, where proteasome inhibitors made a dramatic improvement in its treatment. Recent discovery found FABPs as a novel metabolic pathway in MM, which will have an impact on understanding the biology and on therapeutic application in MM.

Ca2+- binding proteins of the S100 family in preeclampsia.

S100 proteins bind Ca2+ and regulate various signaling pathways inside and outside the cell. They are expressed in vertebrates and exhibit tissue and cell specific distribution. Of note, increased level of S100 proteins is observed in different pathologies such as cancers, nervous system diseases/neurodegeneration, inflammation or cardiovascular diseases. Certain S100 proteins can be found in serum and/or other body fluids, at an especially high level in pathological states. Thus, S100 proteins might serve as diagnostic markers in the clinic. Interestingly, expression of many S100 proteins is

A molecular toolbox for ADP-ribosyl binding proteins.

Proteins interacting with ADP-ribosyl groups are often involved in disease-related pathways or viral infections, making them attractive drug targets. We present a robust and accessible assay applicable to both hydrolyzing or non-hydrolyzing binders of mono- and poly-ADP-ribosyl groups. This technology relies on a C-terminal tag based on a Gi protein alpha subunit peptide (GAP), which allows for site-specific introduction of cysteine-linked mono- and poly-ADP-ribosyl groups or analogs. By fusing the GAP-tag and ADP-ribosyl binders to fluorescent proteins, we generate robust FRET partners and co
