Genetically engineered colorimetric single-chain antibody fusion protein for rapid diagnosis of rabies virus.

The most widely used test for rabies diagnostics is the fluorescent antibody test, which is recommended by both the World Health Organization and the World Organisation for Animal Health (OIE). This test may be used directly on a smear, and can also be used to confirm the presence of rabies antigen in cell culture or in brain tissue for diagnosis. The colorimetric enzymes are usually coupled to an antibody by chemical means using cross-linking reagents. However, such non-specific procedures lead to heterogeneous conjugates, sometimes with reduced activity and specificity. To bypass these probl

PROTAC-Engineered Protein/DNA Nanoantigen is a Potent Booster for Dendritic Cell Vaccines in Cancer Immunotherapy.

The efficacy of dendritic cell (DC) vaccines in cancer immunotherapy is often limited by weak immunogenicity due to inefficient antigen cross-presentation (XPT). We previously combined a calcium carbonate (CaCO3) delivery system with a proteolysis-targeting chimera (PROTAC) to enhance antigen degradation. Along this line, we developed a protein/DNA-integrated nanoantigen platform (HpOAC) co-loading CaCO3 with a His-tagged ovalbumin (O) modified with the von Hippel-Lindau (VHL) E3 ligase-recruiting peptide ALAPYIP (HOA) and a eukaryotic plasmid encoding O-ALAPYIP (pOA). HpOAC promoted DC matura

Engineering a Biomimetic In Vitro Model of Bruch's Membrane Using Hagfish Slime Intermediate Filament Proteins.

Bruch's membrane resides in the subretinal tissue and regulates the flow of nutrients and waste between the retinal pigment epithelial (RPE) and vascular layers of the eye. With age, Bruch's membrane becomes thicker, stiffer, and less permeable, which impedes its function as a boundary layer in the subretina. These changes contribute to pathologies such as age-related macular degeneration (AMD). To better understand how aging in Bruch's membrane affects surrounding tissues and to determine the relationship between aging and disease, an in vitro model of Bruch's membrane is needed. An accurate

SARS-CoV-2 spike protein induces endothelial dysfunction in 3D engineered vascular networks.

With new daily discoveries about the long-term impacts of COVID-19 there is a clear need to develop in vitro models that can be used to better understand the pathogenicity and impact of COVID-19. Here we demonstrate the utility of developing a model of endothelial dysfunction that utilizes induced pluripotent stem cell-derived endothelial progenitors encapsulated in collagen hydrogels to study the effects of COVID-19 on the endothelium. We found that treating these cell-laden hydrogels with SARS-CoV-2 spike protein resulted in a significant decrease in the number of vessel-forming cells as wel

Functional regeneration of tissue engineered skeletal muscle in vitro is dependent on the inclusion of basement membrane proteins.

Skeletal muscle has a high regenerative capacity, injuries trigger a regenerative program which restores tissue function to a level indistinguishable to the pre-injury state. However, in some cases where significant trauma occurs, such as injuries seen in military populations, the regenerative process is overwhelmed and cannot restore full function. Limited clinical interventions exist which can be used to promote regeneration and prevent the formation of non-regenerative defects following severe skeletal muscle trauma. Robust and reproducible techniques for modelling complex tissue responses

Engineered Dengue Virus Domain III Proteins Elicit Cross-Neutralizing Antibody Responses in Mice.

Dengue virus is the most globally prevalent mosquito-transmitted virus. Primary infection with one of four cocirculating serotypes (DENV-1 to -4) causes a febrile illness, but secondary infection with a heterologous serotype can result in severe disease, due in part to antibody-dependent enhancement of infection (ADE). In ADE, cross-reactive but nonneutralizing antibodies, or subprotective levels of neutralizing antibodies, promote uptake of antibody-opsonized virus in Fc-γ receptor-positive cells. Thus, elicitation of broadly neutralizing antibodies (bNAbs), but not nonneutralizing antibodies

Efficient cell-specific uptake of binding proteins into the cytoplasm through engineered modular transport systems.

Through advances in protein scaffold engineering and selection technologies, highly specific binding proteins, which fold under reducing conditions, can be generated against virtually all targets. Despite tremendous therapeutic opportunities, intracellular applications are hindered by difficulties associated with achieving cytosolic delivery, compounded by even correctly measuring it. Here, we addressed cytosolic delivery systematically through the development of a biotin ligase-based assay that objectively quantifies cytosolic delivery in a generic fashion. We developed modular transport syst

Engineered domain-based assays to identify individual antibodies in oligoclonal combinations targeting the same protein.

Quantitation of individual monoclonal antibodies (mAbs) within a combined antibody drug product is required for preclinical and clinical drug development. We have developed two antitoxins, XOMA 3B and XOMA 3E, each consisting of three mAbs that neutralize type B and type E botulinum neurotoxin (BoNT/B and BoNT/E) to treat serotype B and E botulism. To develop mAb-specific binding assays for each antitoxin, we mapped the epitopes of the six mAbs. Each mAb bound an epitope on either the BoNT light chain (LC) or translocation domain (H(N)). Epitope mapping data were used to design LC-H(N) domains

Multilevel cytochrome P450 engineering integrating protein language model-guided evolution enables de novo biosynthesis of amentoflavone in Escherichia coli.

Amentoflavone-type biflavonoids exhibit potent neuroprotective activities but are limited by scarce natural abundance and inefficient chemical synthesis routes. Here, we establish a stable Escherichia coli platform for de novo amentoflavone biosynthesis through multilevel engineering of a cytochrome P450-dependent oxidative coupling module. Systematic optimization of redox partner pairing, N-terminal expression regulation, and intrinsic catalytic activity substantially enhances the performance of the key P450 enzyme GbCYP90J6. Construction of spider silk protein small-caliber tissue engineering vascular grafts based on dynamic culture and its performance evaluation.

Tissue engineering is an alternative method for preparing small-caliber (<6 mm) vascular grafts. Dynamic mechanical conditioning is being researched as a method to improve mechanical properties of tissue engineered blood vessels. This method attempts to induce unique reaction in implanted cells that regenerate the matrix around them, thereby improving the overall mechanical stability of the grafts. In this study, we used a bioreactor to seed endothelial cells and smooth muscle cells into the inner and outer layers of the electrospun spider silk protein scaffold respectively to construct vascul

An engineering strategy from biomass support to a precision-recognition interface: amino acid-assisted imprinted polymers for protein adsorption.

An integrated strategy was developed to fabricate papain-imprinted polymers using magnetic biochar derived from waste tangerine peel. The biochar surface was modified with amino acids to improve protein affinity, and a biocompatible imprinting layer was subsequently formed through the mild polymerization of dual functional monomers. The optimized imprinted polymers exhibited high adsorption capacity (197.31 mg/g), strong selectivity (IF = 6.12), and robust reusability. Their utility was demonstrated through one-step selective purification of papain from complex samples, including crude commerc

Protein Language Model-Guided Engineering of a 2,3-Butanediol Dehydrogenase for the Enantioselective Synthesis of Cyclic α-Hydroxy Ketones.

(2R,3R)-butanediol dehydrogenases (BDHs) are promising catalysts for the production of α-hydroxy ketones, which are highly valuable compounds in the synthesis of fine chemicals and pharmaceuticals. However, (2R,3R)-BDHs display limited stereoselectivity, thus restricting wider applications. In this study, we engineered a (2R,3R)-BDH from Bacillus subtilis (BsBDH) to enhance and invert its stereoselectivity toward 1,2-cyclohexanediol (1,2-CHD) for the production of chiral 2-hydroxycyclohexanone. The hot spots 115, 118, 293 of BsBDH were initially identified using the protein language model ESM-

Optimization of a sarbecovirus llama nanobody-antigen binding interface via a combined computational and phage display protein engineering approach.

Single-domain antibodies, such as variable heavy domain of heavy chain (VHH) domains from camelids, are an attractive platform for therapeutic purposes. VHHs have a smaller size than traditional antibodies, which harbors certain advantages such as tissue penetration or accessing epitopes that may be shielded by protein domains. However, the smaller size of VHHs typically involves a smaller binding site, which can limit the scope of related antigens they are able to bind and, in the specific case of antiviral VHHs, render them susceptible to escape by a single point mutation. Here, we present a

Functional and structural insights into a thermostable (S)-selective amine transaminase and its improved substrate scope by protein engineering.

A (S)-selective amine transaminase from a Streptomyces strain, Sbv333-ATA, is a biocatalyst showing both high thermostability with a melting temperature of 85 °C and broad substrate specificity for the amino acceptor. This enzyme was further characterized both biochemically and structurally. The Sbv333-ATA is stable in the presence of up to 20% (v/v) of the water-miscible cosolvents methanol, ethanol, acetonitrile, and dimethyl sulfoxide, and in biphasic systems with petroleum ether, toluene, and ethyl acetate as an organic phase. The enzyme showed also a good activity toward different amino d

In-silico molecular designs to treat neurologic and ophthalmologic diseases caused by sorbitol excess: engineering the Agrobacterium vitis protein.

This work presents the design of a new protein based on the adenosine triphosphate-binding cassette (ABC) transporter solute binding protein (SBP) derived from Agrobacterium vitis, a gram-negative plant pathogen. The Protein Data Bank in Europe's dictionary of chemical components was utilized to identify sorbitol and D-allitol. Allitol bound to an ABC transporter SBP was identified in the Research Collaboratory for Structural Bioinformatics Protein Data Bank (RCSB). Wizard Pair Fitting and Sculpting tools in PyMOL were used to replace bound allitol with sorbitol. PackMover Python code was used

Engineering the Signal Transduction between CdTe and CdSe Quantum Dots for in Situ Ratiometric Photoelectrochemical Immunoassay of Cry1Ab Protein.

Controllable modulation of a response mode is extremely attracting to fabricate biosensor with programmable analytical performances. Here, we reported a proof-of-concept ratiometric photoelectrochemical (PEC) immunoassay of Cry1Ab protein based on the signal transduction regulation at the sensing interface. A sandwich-type PEC structure was designed so that gold nanorods sensitized quantum dots to fix primary antibody (Au NRs/QDs-Ab1) and methylene blue sensitized QDs to combine a second antibody (MB/QDs-Ab2), which served as photoelectric substrate and signal amplifier, respectively. Quantitative Characterization of Configurational Space Sampled by HIV-1 Nucleocapsid Using Solution NMR, X-ray Scattering and Protein Engineering.

Nucleic-acid-related events in the HIV-1 replication cycle are mediated by nucleocapsid, a small protein comprising two zinc knuckles connected by a short flexible linker and flanked by disordered termini. Combining experimental NMR residual dipolar couplings, solution X-ray scattering and protein engineering with ensemble simulated annealing, we obtain a quantitative description of the configurational space sampled by the two zinc knuckles, the linker and disordered termini in the absence of nucleic acids. We first compute the conformational ensemble (with an optimal size of three members) of

Reversible non-stick behaviour of a bacterial protein polymer provides a tuneable molecular mimic for cell and tissue engineering.

Yersina pestis, the bubonic plague bacterium, is coated with a polymeric protein hydrogel for protection from host defences. The protein, which is robust and non-stick, resembles structures found in many eukaryotic extracellular-matrix proteins. Cells grown on the natural polymer cannot adhere and grow poorly; however, when cell-adhesion motifs are inserted into the protein, the cells proliferate.

Engineering eukaryotic signal transduction with RNAi: enhancing Drosophila S2 cell growth and recombinant protein synthesis via silencing of TSC1.

RNAi has been useful in the study of biochemical pathways, but has not been widely used as a tool in metabolic engineering. The work described here makes use of double-stranded RNA (dsRNA) for the post-transcriptional gene silencing of TSC1 in Drosophila S2 cells. TSC1 downregulates the insulin-mediated signal transduction pathway, and serves as a metabolic control to guard against cellular overproliferation and tumorogenesis in both flies and mammals. By silencing TSC1 with in vitro-synthesized dsRNA, we have created a tunable and specific metabolic "throttle" that, like insulin, apparently i
