A method for identifying genes related to a quantitative trait, incorporating multiple siblings and missing parents.

When studying either qualitative or quantitative traits, tests of association in the presence of linkage are necessary for fine-mapping. In a previous report, we suggested a polytomous logistic approach to testing linkage and association between a di-allelic marker and a quantitative trait locus, using genotyped triads, consisting of an individual whose quantitative trait has been measured and his or her two parents. Here we extend that approach to incorporate marker information from entire nuclear families. By computing a weighted score function instead of a maximum likelihood test, we allow

Dissection of Complex, Fitness-Related Traits in Multiple Drosophila Mapping Populations Offers Insight into the Genetic Control of Stress Resistance.

We leverage two complementary Drosophila melanogaster mapping panels to genetically dissect starvation resistance-an important fitness trait. Using >1600 genotypes from the multiparental Drosophila Synthetic Population Resource (DSPR), we map numerous starvation stress QTL that collectively explain a substantial fraction of trait heritability. Mapped QTL effects allowed us to estimate DSPR founder phenotypes, predictions that were correlated with the actual phenotypes of these lines. We observe a modest phenotypic correlation between starvation resistance and triglyceride level, traits that ha

Genome scan in familial late-onset Alzheimer's disease: a locus on chromosome 6 contributes to age-at-onset.

Alzheimer's disease (AD) is a common, genetically complex, fatal neurodegenerative disorder of late life. Although several genes are known to play a role in early-onset AD, identification of the genetic basis of late onset AD (LOAD) has been challenging, with only the APOE gene known to have a high contribution to both AD risk and age-at-onset. Here, we present the first genome-scan analysis of the complete, well-characterized University of Washington LOAD sample of 119 pedigrees, using age-at-onset as the trait of interest. The analysis approach used allows for a multilocus trait model while

Superior haplotypes for transforming crop breeding.

A standardized superior haplotype framework, validated across cereals, oilseeds and legumes, resolves genetic architecture overlooked by the SNP-based approach and guides targeted breeding for developing climate-resilient crops. Climate change and the rapid rise in the global population are exerting immense pressure on limited natural and genetic resources. Meeting future food demands requires accelerated genetic gain under rapidly changing environmental conditions. Advances in genomics, supported by large-scale sequencing of diverse crop germplasm, have enabled the mapping of key genes and th

Proteome-Wide Mendelian Randomization Identifies Therapeutic Targets for Ischemic Stroke.

BACKGROUND: Ischemic stroke carries substantial residual risk despite acute revascularization and secondary prevention, and small-vessel disease (SVD) lacks specific preventive therapy. Mendelian randomization (MR) using cis-acting protein quantitative trait loci (pQTLs) identifies circulating proteins whose lifelong modulation alters stroke risk. METHODS: We screened 589 conditionally independent cis-pQTLs from the INTERVAL study against four GIGASTROKE outcomes: any ischemic stroke (AIS), large-artery atherosclerosis (LAA), cardioembolic stroke (CES), and SVD. Wald ratio estimates were corr

Deciphering the dynamic genetic architecture of adult-plant salinity tolerance in bread wheat using multi-model GWAS and genomic prediction.

BACKGROUND: Soil salinity is a major constraint to wheat productivity, necessitating the identification of robust genetic loci for breeding. This study aims to dissect the genetic architecture of adult-plant salinity tolerance in a diverse panel of 298 Iranian wheat accessions. A multi-model GWAS framework (MLM, FarmCPU, and BLINK) was deployed under moderate (6 dS/m) and severe (12 dS/m) salinity stress. High-confidence consensus marker-trait associations (MTAs) were validated through comparative synteny analysis with the rice genome. Furthermore, the genomic predictive ability of gBLUP was e

A step forward toward improved cold tolerance in rice: integrating physiological insights with cutting-edge genomic approaches.

Cold stress (CS) is a major abiotic factor that significantly affects rice growth, development, and productivity. To withstand CS, rice plants have evolved intricate mechanisms that enable them to detect external signals and respond to changing environmental conditions. Understanding the physiological and molecular mechanisms underlying cold tolerance (CT) is therefore crucial for developing rice cultivars that can thrive under cold conditions. To date, a limited number of genes/QTLs associated with CT, such as: Ctb1, COLD1, COLD6, qLTG3-1, SGD1, and CTB4a, have been cloned and well studied. T

Integration of transcriptome and mendelian randomization elucidates the protective role of aspirin in pulmonary tuberculosis development.

BACKGROUND: Pulmonary tuberculosis (PTB) is a chronic respiratory infectious disease with suboptimal treatment outcomes in some patients. The potential protective effect of aspirin against PTB and its underlying mechanisms remain unclear. METHODS: Two-sample Mendelian randomization (MR) was used to evaluate the association between aspirin use and PTB risk. Aspirin target genes from DrugBank were further assessed by summary-data-based Mendelian randomization (SMR) using eQTLGen and the Iceland dataset. Transcriptomic analysis compared gene expression between TB progressors and nonprogressors,

Genetic mapping of electrocardiographic parameters in BXD strains reveals Chromosome 3 loci to be associated with cardiac repolarization abnormalities.

Risk factors for cardiac arrhythmias that can cause sudden death and heart failure include genetics, age, lifestyle, and other environmental factors. The study assessed electrocardiography (ECG) traits in BXD mice and explored associated quantitative trait loci (QTLs). Five-minute electrocardiograms were recorded in 44 BXD strains at 4-5 mo of age (n ≥ 5 mice/sex/strain). ECG and arrhythmia traits were associated with echocardiography, blood pressure, genome, and heart transcriptome data followed by expression QTL mapping. A significant variability in ECG parameters and arrhythmias was recorde

Genetic mapping of craniofacial traits in the Mexican tetra reveals loci associated with bite differences between cave and surface fish.

BACKGROUND: The Mexican tetra, Astyanax mexicanus, includes interfertile surface-dwelling and cave-dwelling morphs, enabling powerful studies aimed at uncovering genes involved in the evolution of cave-associated traits. Compared to surface fish, cavefish harbor several extreme traits within their skull, such as a protruding lower jaw, a wider gape, and an increase in tooth number. These features are highly variable between individual cavefish and even across different cavefish populations. RESULTS: To investigate these traits, we created a novel feeding behavior assay wherein bite impression

Fine mapping of QTL conferring resistance to calcareous soil in mungbean reveals VrYSL3 as candidate gene for the resistance.

Iron is a crucial nutrient for biological functions in plants. High-pH and calcareous soil is a major stress causing iron deficiency chlorosis (IDC) symptoms and yield losses in crops. Use of calcareous soil-tolerance genetic resources is the most effective preventative method to combat the effects of high-pH and calcareous soils. A previous study using a mungbean recombinant inbred line (RIL) population of the cross Kamphaeg Saen 2 (KPS2; IDC susceptible) × NM-10-12 identified a major quantitative trait locus (QTL), qIDC3.1, which controls resistance and explains more than 40% of IDC variatio

Large differences in collateral blood vessel abundance among individuals arise from multiple genetic variants.

Collateral blood flow varies greatly among humans for reasons that remain unclear, resulting in significant differences in ischemic tissue damage. A similarly large variation has also been found in mice that is caused by genetic background-dependent differences in the extent of collateral formation, termed collaterogenesis-a unique angiogenic process that occurs during development and determines collateral number and diameter in the adult. Previous studies have identified several quantitative trait loci (QTL) linked to this variation. However, understanding has been hampered by the use of clos

Integration of multidimensional splicing data and GWAS summary statistics for risk gene discovery.

A common strategy for the functional interpretation of genome-wide association study (GWAS) findings has been the integrative analysis of GWAS and expression data. Using this strategy, many association methods (e.g., PrediXcan and FUSION) have been successful in identifying trait-associated genes via mediating effects on RNA expression. However, these approaches often ignore the effects of splicing, which can carry as much disease risk as expression. Compared to expression data, one challenge to detect associations using splicing data is the large multiple testing burden due to multidimensiona

A study of vertebra number in pigs confirms the association of vertnin and reveals additional QTL.

BACKGROUND: Formation of the vertebral column is a critical developmental stage in mammals. The strict control of this process has resulted in little variation in number of vertebrae across mammalian species and no variation within most mammalian species. The pig is quite unique as considerable variation exists in number of thoracic vertebrae as well as number of lumbar vertebrae. At least two genes have been identified that affect number of vertebrae in pigs yet considerable genetic variation still exists. Therefore, a genome-wide association (GWA) analysis was conducted to identify additiona

GWAS in a box: statistical and visual analytics of structured associations via GenAMap.

With the continuous improvement in genotyping and molecular phenotyping technology and the decreasing typing cost, it is expected that in a few years, more and more clinical studies of complex diseases will recruit thousands of individuals for pan-omic genetic association analyses. Hence, there is a great need for algorithms and software tools that could scale up to the whole omic level, integrate different omic data, leverage rich structure information, and be easily accessible to non-technical users. We present GenAMap, an interactive analytics software platform that 1) automates the executi

Genetic correlations among canine hip dysplasia radiographic traits in a cohort of Australian German Shepherd Dogs, and implications for the design of a more effective genetic control program.

Canine hip dysplasia (CHD) is a common musculoskeletal disease in pedigree dog populations. It can cause severe pain and dysfunction which may require extensive medication and/or surgical treatment and often ultimately requires humane euthanasia. CHD has been found to be moderately heritable and, given its impact on welfare, should be considered an imperative breeding priority. The British Veterinary Association/Kennel Club scoring method is one of several measures used to assess the genetic propensity of potential breeding stock for dysplastic changes to the hips based on radiographic examina

Molecular variants and clinical importance of beta-thalassaemia traits found in the state of Orissa, India.

Prevention of beta thalassaemia implies knowledge of the molecular spectrum occurring in the population at risk. This knowledge is necessary, especially when a prevention protocol is applied to a multiethnic population. For this purpose, we carried out molecular analysis of 431 beta thalassaemia subjects belonging to tribal (aboriginal) and non-tribal communities of Orissa, a part of peninsular India and found six types of mutation (four previously unreported and two reported). Molecular analysis of beta gene mutation showed that out of 431 beta thalassaemia cases (265 beta thalassaemia traits

The genetics of developmental dyslexia.

Reading reflects the complex integration of several cognitive processes and proves more difficult to achieve for a significant proportion of the population. Developmental dyslexia (DD), or specific reading disability, is influenced by genes, a fact that has led several research groups to attempt to identify susceptibility genes through the sequential analysis of genetic linkage and association. Strong evidence has now emerged for the presence of genes influencing DD at several chromosomal loci and for at least one of these, there is evidence implicating specific genes. In this review, we prese

A foundation for provitamin A biofortification of maize: genome-wide association and genomic prediction models of carotenoid levels.

Efforts are underway for development of crops with improved levels of provitamin A carotenoids to help combat dietary vitamin A deficiency. As a global staple crop with considerable variation in kernel carotenoid composition, maize (Zea mays L.) could have a widespread impact. We performed a genome-wide association study (GWAS) of quantified seed carotenoids across a panel of maize inbreds ranging from light yellow to dark orange in grain color to identify some of the key genes controlling maize grain carotenoid composition. Significant associations at the genome-wide level were detected withi
