Template nicking suppresses promoter-independent antisense transcription in IVT via R-loop-mediated strand displacement.

In vitro transcription (IVT) using T7 RNA polymerase is a cornerstone technology for synthetic messenger RNA (mRNA) production. However, a persistent challenge is the formation of immunogenic double-stranded RNA (dsRNA) byproducts, primarily arising from promoter-independent antisense transcription at free DNA ends. Here, we introduce the nicked low dsRNA template (NiLoT) strategy, a template engineering approach in which a single-strand nick is placed in the non-template DNA strand to promote R-loop formation and suppress antisense RNA synthesis. NiLoT significantly reduces dsRNA contaminatio

SAMHD1 controls innate immunity by regulating condensation of immunogenic self RNA.

Recognition of pathogen-derived foreign nucleic acids is central to innate immune defense. This requires discrimination between structurally highly similar self and nonself nucleic acids to avoid aberrant inflammatory responses as in the autoinflammatory disorder Aicardi-Goutières syndrome (AGS). How vast amounts of self RNA are shielded from immune recognition to prevent autoinflammation is not fully understood. Here, we show that human SAM-domain- and HD-domain-containing protein 1 (SAMHD1), one of the AGS-causing genes, functions as a single-stranded RNA (ssRNA) 3'exonuclease, the lack of w

Thorough characterization of a new curvulavirid from a Japanese strain of Cryphonectria nitschkei.

A new curvulavirid was isolated from a Japanese strain of the filamentous ascomycete Cryphonectria nitschkei and thoroughly characterized. The virus termed Cryphonectria nitschkei curvulavirus 1 (CnCvV1) has a bi-segmented dsRNA genome. CnCvV1 dsRNA1 encodes an RNA-dependent RNA polymerase (592 amino acids), while dsRNA2 possesses two ORFs, one that encodes a protein associated with the genomic dsRNA and the other that encodes a hypothetical protein of unknown function. CnCvV1 could be experimentally introduced into another virus-free strain of C. nitschkei and two strains of different fungal

Loss-of-function mutations E6 27X and I923V of IFIH1 are associated with lower poly(I:C)-induced interferon-β production in peripheral blood mononuclear cells of type 1 diabetes patients.

Melanoma differentiation-associated 5 (MDA5), a product of the IFIH1 gene, is responsible for sensing double-stranded viral double-stranded RNA (RNA). In this study, we showed a significant association of two rare IFIH1 variants, rs35744605 (E627X) and rs35667974 (I923V), with decreased risk of type 1 diabetes (T1D) in a Russian population (for the allele X627, odds ratio [OR] = 0.39, 95% confidence interval [95% CI] = 0.22-0.69, p = 0.0015; for the allele V923, OR = 0.45, 95% CI, 0.30-0.66, p = 5.4 × 10(-5)). We detected a 3.5-fold greater frequency of enteroviral RNA in T1D subjects compared

Clinical studies of antibodies binding polyriboadenylic acid in systemic lupus erythematosus.

Antibodies of polyriboadenylic acid (poly rA) are demonstrated by filter radioimmunoassay in 75% of patients with systemic lupus erythematosus (SLE), in 54% of patients with discoid lupus erythematosus, and in only 0-7% of normal controls and patients with rheumatoid arthritis or Sjögren's syndrome. These antibodies are distinct from antibodies to single- and double-stranded DNA and double-stranded RNA. Poly rA binding is associated with IgM and IgG serum fractions. Because poly rA may have a role in the transcription of mRNA in mammalian cells and viruses, antibodies to poly rA may be importa

Irreversible binding of the chloropromazine radical cation and of photoactivated chlorpromazine to biological macromolecules.

The irreversible binding of chlorpromazine radical cation (CPZ+.) and photoactivated chlorpromazine (CPZ) to calf thymus DNA in vitro and bacterial macromolecules in intact bacterium cells was investigated. CPZ+. may be formed in vivo metabolically and photochemically. CPZ+. and photo-activated CPZ bind covalently to double- and single-strand DNA. The conformation of the DNA appeared to be important for the CPZ+. reactivity: though CPZ+. is less stabilized by complex formation with single-strand DNA, the reaction rate and the binding capacity of DNA-complexed CPZ+. with single-strand DNA is la

New lineages of RNA viruses from clinical isolates of Rhizopus microsporus revealed by fragmented and primer-ligated dsRNA sequencing (FLDS) analysis.

Rhizopus microsporus is a species in the order Mucorales that is known to cause mucormycosis, but it is poorly understood as a host of viruses. Here, we examined 25 clinical strains of R. microsporus for viral infection with a conventional double-stranded RNA (dsRNA) assay using agarose gel electrophoresis (AGE) and the recently established fragmented and primer-ligated dsRNA sequencing (FLDS) protocol. By AGE, five virus-infected strains were detected. Then, full-length genomic sequences of 12 novel RNA viruses were revealed by FLDS, which were related to the families Mitoviridae, Narnavirida

Evaluation of RNA isolation techniques for enhanced dsRNA yield and purity in bacterial expression platforms.

RNA interference (RNAi) in pest control is emerging as a targeted, eco-friendly alternative to chemical pesticides in agriculture. Efficient and cost-effective production of high-yield and high-purity dsRNA is crucial for the success of this approach. Escherichia coli HT115 (DE3), commonly employed for dsRNA synthesis, offers high transformation efficiency and genetic flexibility. However, the yield and quality of dsRNA are strongly influenced by the RNA isolation and purification protocols used. The present study compares six RNA isolation methods, viz. TRIzol-isopropanol, TRIzol-absolute eth

Efficacy of Select Gene Targets for the Management of Western Flower Thrips Through RNA Interference.

Western flower thrips (WFT) Frankliniella occidentalis cause extensive damage to crops either by direct feeding injury or by transmitting diseases. Current management strategies against this pest rely heavily on synthetic insecticides, leading to issues such as resistance development and environmental concerns. Several safer alternatives including RNA interference (RNAi), also referred to as post-transcriptional gene silencing (PTGS), are being extensively researched to develop species-specific molecular pesticides for the management of this pest. However, the success of RNAi depends on the se

Delivery, Persistence, and Functional Response of dsRNA in Acyrthosiphon pisum: Progress and Remaining Barriers.

Aphids are major agricultural pests due to their rapid reproduction, insecticide resistance, and role as vectors of plant pathogens. RNA interference (RNAi) has emerged as a promising strategy for species-specific pest control. However, RNAi in aphids remains inconsistent, limited by dsRNA instability, inefficient uptake, and variable gene silencing. Here, we investigate key biological barriers limiting RNAi efficiency by evaluating the delivery, stability, and efficacy of double-stranded (ds)RNA in the pea aphid Acyrthosiphon pisum. Oral RNAi in Euschistus heros: Evaluation of Gene Silencing Using Cationic Polymer-Stabilized dsRNA.

Euschistus heros, a key pest of soybean in the Neotropical region, represents a growing challenge to sustainable agricultural production. With the urgent need for more targeted and environmentally safe control strategies, RNA interference (RNAi) emerges as an innovative tool. This study investigated the gene-silencing potential of RNAi targeting V-ATPase and act, two genes involved in essential cellular processes. The sensitivity of E. heros to RNAi in adult and immature stages was evaluated by microinjection of dsRNA, as well as the ex-vivo degradation of double-stranded RNA (dsRNA) by nuclea

Effects of STAU1/staufen1 on autophagy in neurodegenerative diseases.

The double-stranded RNA-binding protein, STAU1 (staufen double-stranded RNA binding protein 1) is a multifunctional protein that localizes to stress granules (SGs). We had previously found that STAU1 is overabundant in fibroblast cell lines from patients with spinocerebellar ataxia type 2 (SCA2) or amyotrophic lateral sclerosis (ALS)-frontotemporal dementia (FTD) as well as in animal models of these diseases. STAU1 overabundance is post-transcriptional and associated with MTOR hyperactivation and links SG formation with macroautophagy/autophagy. Reducing STAU1 levels in mice with ALS mutations

Seneca Valley Virus Induces DHX30 Cleavage to Antagonize Its Antiviral Effects.

Seneca Valley virus (SVV) is a new pathogen associated with porcine idiopathic vesicular disease (PIVD) in recent years. However, SVV-host interaction is still unclear. In this study, through LC-MS/MS analysis and coimmunoprecipitation analysis, DHX30 was identified as a 3Cpro-interacting protein. 3Cpro mediated the cleavage of DHX30 at a specific site, which depends on its protease activity. Further study showed that DHX30 was an intrinsic antiviral factor against SVV that was dependent on its helicase activity. DHX30 functioned as a viral-RNA binding protein that inhibited SVV replication at

[Functional similarity of the P-2 form of primary sleep and hypobiosis in the frog Rana temporaria (based on data from luminescent microspectral analysis of the cytoplasm of neurosecretory neurons)].

Using luminescent microspectral analysis of preparations stained by acridine orange, studies have been made on the ratio between single- and double-stranded parts in ribosomal RNA from the cytoplasm of neurosecretory neurones of the preoptic nucleus of the frog Rana temporaria. The animals were investigated in active period, during P-2 form of the primary sleep, in hypobiosis, and after injection of the active factor (peptide fraction with a molecular mass 1-10,000 Da) extracted from the small intestine of the ground squirrel Citellus undulatus during winter hibernation. RNA-dependent RNA polymerase activity related to the 20S RNA replicon of Saccharomyces cerevisiae.

Saccharomyces cerevisiae contains two double-stranded RNA (dsRNA) viruses (L-A and L-BC) and two different single-stranded (ssRNA) replicons (20S RNA and 23S RNA). Replicase (dsRNA synthesis on a ssRNA template) and transcriptase (ssRNA synthesis on a dsRNA template) activities have been described for L-A and L-BC viruses, but not for 20S or 23S RNA. We report the characterization of a new in vitro RNA replicase activity in S. cerevisiae. This activity is detected after partial purification of a particulate fraction in CsCl gradients where it migrates at the density of free protein. The activi

The current landscape of mRNA therapy and the strategies for mRNA purification and dsRNA removal.

Messenger RNA (mRNA) technology has emerged as a cornerstone in vaccine development and therapeutic applications, offering key benefits such as high potency, rapid scalability, and cost-effectiveness. The success of COVID-19 mRNA vaccines has underscored their efficacy and safety. However, residual byproducts generated during mRNA synthesis, such as unincorporated caps, nucleoside triphosphates (NTPs), DNA templates, enzymes, abortive transcripts, and double-stranded RNA (dsRNA), pose significant challenges to the clinical application of the RNA therapy. Among these, dsRNA is particularly prob

Activity of nsp14 Exonuclease from SARS-CoV-2 towards RNAs with Modified 3'-Termini.

The COVID-19 pandemic has shown the urgent need for new treatments for coronavirus infections. Nucleoside analogs were successfully used to inhibit replication of some viruses through the incorporation into the growing DNA or RNA chain. However, the replicative machinery of coronaviruses contains nsp14, a non-structural protein with a 3'→5'-exonuclease activity that removes misincorporated and modified nucleotides from the 3' end of the growing RNA chain. Here, we studied the efficiency of hydrolysis of RNA containing various modifications in the 3'-terminal region by SARS-CoV-2 nsp14 exonucle

Roles of the influenza virus polymerase and nucleoprotein in forming a functional RNP structure.

Influenza virus transcription and replication is performed by ribonucleoprotein particles (RNPs). They consist of an RNA molecule covered with many copies of nucleoprotein (NP) and carry a trimeric RNA polymerase complex. RNA modification analysis and electron microscopy performed on native RNPs suggest that the polymerase forms a complex with both conserved viral RNA (vRNA) ends, whereas NP binding exposes the RNA bases to the solvent. After chemical removal of the polymerase, the bases at the vRNA extremities become reactive to modification and the vRNPs behave as structures with free ends,

Viral cysteine proteinases.

Dozens of novel cysteine proteinases have been identified in positive single-stranded RNA viruses and, for the first time, in large double-stranded DNA viruses. The majority of these proteins are distantly related to papain or chymotrypsin and may be direct descendants of primordial proteolytic enzymes. Virus genome synthesis and expression, virion formation, virion entry into the host cell, as well as cellular architecture and functioning can be under the control of viral cysteine proteinases during infection. RNA virus proteinases mediate their liberation from giant multidomain precursors in

DNA-activated protein kinase in Raji Burkitt's lymphoma cells. Phosphorylation of c-Myc oncoprotein.

Autophosphorylation of a DNA-activated protein kinase (DNA-PK) in Raji Burkitt's lymphoma cells generated a band that corresponded to a phosphoprotein of about 300 kDa on SDS/PAGE. This band corresponds to a 300-350-kDa DNA-PK found previously in HeLa cells. In addition to the 300-kDa phosphoprotein, the band of a highly phosphorylated 58-kDa protein was detected by SDS/PAGE of partially purified DNA-PK preparations after the phosphorylation reaction in the presence of double-stranded DNA. This phosphoprotein was specifically immunoprecipitated by phosphoprotein nor detectable activities of ot
