Comparative Transcriptome Analysis Reveals the Role of Ribosome Reduction in Impeding Oogenesis in Female Triploid Crassostrea Gigas.

The fecundity of triploid female Crassostrea gigas exhibited significant variation and was lower compared to diploid individuals. Previous studies categorized mature stage triploid female C. gigas into two groups: female α, characterized by a high number of oocytes, and female β, displaying few or no oocytes. To investigate the molecular mechanisms underlying irregular oogenesis and fecundity differences in triploid C. gigas, we performed a comparative analysis of gonad transcriptomes at different stages of gonadal development, including female α, female β, and diploids. During early oogenesis

Designed spiro-bicyclic analogues targeting the ribosomal decoding center.

The bacterial ribosome represents the confirmed biological target for many known antibiotics that interfere with bacterial protein synthesis. Aminoglycosides represent a lead paradigm in RNA molecular recognition and constitute ideal starting points for the design and synthesis of novel RNA binders. Previous rational design approaches of RNA-targeting small molecules have been mainly concentrated on direct functionalization of aminoglycosidic substructures. Herein, we successfully designed and synthesized rigid spirocyclic scaffolds locked in a predicted ribosome-bound "bioactive" conformation

Biallelic variants in MRPL49 cause variable clinical presentations, including sensorineural hearing loss, leukodystrophy, and ovarian insufficiency.

Combined oxidative phosphorylation deficiency (COXPD) is a rare multisystem disorder which is clinically and genetically heterogeneous. Genome sequencing identified biallelic MRPL49 variants in individuals from five unrelated families with presentations ranging from Perrault syndrome (primary ovarian insufficiency and sensorineural hearing loss) to severe childhood onset of leukodystrophy, learning disability, microcephaly and retinal dystrophy. Complexome profiling of fibroblasts from affected individuals revealed reduced levels of the small and, a more pronounced reduction of, the large mito

Mycn regulates intestinal development through ribosomal biogenesis in a zebrafish model of Feingold syndrome 1.

Feingold syndrome type 1, caused by loss-of-function of MYCN, is characterized by varied phenotypes including esophageal and duodenal atresia. However, no adequate model exists for studying the syndrome's pathological or molecular mechanisms, nor is there a treatment strategy. Here, we developed a zebrafish Feingold syndrome type 1 model with nonfunctional mycn, which had severe intestinal atresia. Single-cell RNA-seq identified a subcluster of intestinal cells that were highly sensitive to Mycn, and impaired cell proliferation decreased the overall number of intestinal cells in the mycn mutan

[Analysis of dot-blot technique for the detection of three autoantibodies (anti-Jo-1, anti-M2, anti-ribosome). Comparison with reference techniques].

A recently commercialized dot-blot (Cyto-Dot, BMD) offered a new method for the detection of three autoantibodies (Ab) anti-Jo-1, anti-M2, and anti-ribosomal protein although their only common point is the cytoplasmic localisation of their respective antigen. These Ab are detected by indirect immunofluorescence (IF) (anti-M2, anti-ribosomal protein), double immunodiffusion (ID) (anti-Jo-1) and western blotting (WB) (anti-M2). The aim of the study was to compare results obtained by the Cyto-Dot with those obtained by our reference technique. One hundred and seventy-seven sera were analysed, div

Decoding Neuropsychiatric Lupus: A Systematic Review of Anti-N-Methyl-D-Aspartate and Anti-ribosomal P Antibodies.

Neuropsychiatric systemic lupus erythematosus (NPSLE) includes a wide range of neurological and psychiatric symptoms and is often difficult to diagnose. Autoantibody-mediated neuronal injury has been proposed as a central pathogenic mechanism in NPSLE, particularly involving anti-N-methyl-D-aspartate (NMDA) (anti-NR2/anti-N-methyl-D-aspartate receptor (NMDAR)) antibodies and anti-ribosomal P antibodies. This systematic review evaluated whether these antibodies predict neuropsychiatric or cognitive manifestations in patients with established SLE and assessed their clinical utility for risk stra

Inhibition of translation in liver polyribosomes by a new substituted thiopseudourea with antitumour action.

A new thiopseudourea, S-(10-undecen-1-yl)isothiouronium iodide (compound AHR-1911), was tested for antitumour action and shown to inhibit considerably the growth of the Walker carcinoma in rats. The mechanism of its effect on protein and nucleic acid synthesis was then studied with systems in vitro from rat liver. In incubations of liver slices, 1.4mm-compound AHR-1911 decreased by 96% the incorporation of [(14)C]leucine into microsomal proteins, and mitochondrial protein synthesis measured in the presence of cycloheximide was decreased by 44%. At lower doses, translation, as well as the incor

Transcription factor 25 modulates gametocytogenesis and ribosome biogenesis in the malaria parasite Plasmodium falciparum.

INTRODUCTION: Plasmodium falciparum, the causative agent of severe malaria, predominantly reproduces through asexual stages within human red blood cells, with a small subset differentiating into transmissible gametocytes. TCF25 is recognized in other eukaryotes as a protein with dual roles: a transcriptional regulator and a key component of the Ribosome-associated Quality Control (RQC) complex. Nevertheless, the precise biological function of TCF25 in Plasmodium spp. remains inadequately elucidated. METHODS: To investigate the function of TCF25, we created a tcf25 knockout (tcf25_ko) parasite

Ras-MAPK inhibition induces AXIN1 loss in colorectal cancer by mTOR associated suppression of protein synthesis.

BACKGROUND: AXIN1 is a central regulatory hub of many oncogenic pathways in colorectal cancer (CRC). As the main scaffold protein and least abundant component of the beta-catenin destruction complex, changes in AXIN1 levels tightly control Wnt signaling activity. How other cancer pathways beyond Wnt signaling regulate cellular AXIN1 levels is incompletely understood. METHODS: Colorectal cancer cell lines, murine and patient-derived intestinal and cancer organoids were used as model systems. Changes in AXIN1 levels upon drug perturbation were profiled by immunoblot, qPCR and RNA-seq. Ubiquitin

The multiomics landscape of small peptides encoded by long noncoding RNA-derived small open reading frames in rice.

Long noncoding RNAs (lncRNAs), as a major class of noncoding transcripts, constitute a large proportion of the genomes in complex organisms. Accumulating evidence has revealed that a subset of lncRNAs harbors peptide-encoding potential. Nevertheless, the existence and biological functions of lncRNA-derived small open reading frames-encoded polypeptides (LSEPs) in plants remain largely elusive. In this study, we established an integrated multiomics pipeline combining transcriptomics, translatomics (Ribo-seq), and proteomics to systematically identify LSEPs in rice. Among the 2,764 lncRNAs detec

Comparative transcriptomics identifies ribosome-associated signatures associated with restricted replication of wild-type infectious bronchitis virus in DF-1 cells.

Infectious bronchitis virus (IBV) is a highly contagious avian coronavirus causing severe disease in chickens. Cell-adapted strains replicate efficiently in continuous cell lines, whereas wild-type strains retain full pathogenicity in vivo but replicate poorly in vitro, often requiring propagation in embryonated chicken eggs, which is time-consuming and costly. Comparative transcriptomic analysis of matched 24 h post-infection datasets revealed distinct host response profiles between cell-adapted and wild-type IBV strains. These differences were mainly reflected in genes and pathways associate

Multi-omics integration reveals molecular heterogeneity and constructs a machine learning survival model for sepsis-induced coagulopathy.

BACKGROUND: Sepsis-induced coagulopathy (SIC) is a life-threatening complication characterized by high heterogeneity and mortality. Current prognostic models relying solely on clinical indices often fail to capture complex molecular pathophysiology, limiting precise risk stratification. This study aimed to unveil the molecular landscape of SIC via multi-omics integration and develop a robust machine learning (ML) predictive model. METHODS: We conducted a comprehensive study of 878 SIC patients. A discovery cohort of 626 patients underwent blood transcriptomic profiling (RNA-seq) and a subset

Combined Assay of rDNA and SatIII Copy Numbers as an Individual Profile of Stress Resistance, Longevity, Fertility and Disease Predisposition.

The ribosomal DNA and pericentromeric satellite repeats are two important types of moderately repeated sequences existing in the human genome. They are functionally involved in the universal stress response. There is accumulating evidence that the copy number variation (CNV) of the repeat units is a novel factor modulating the stress response and, thus, has phenotypic manifestations. The ribosomal repeat copy number plays a role in stress resistance, lifespan, in vitro fertilization chances, disease progression and aging, while the dynamics of the satellite copy number are a sort of indicator

Exceptions to Broad Tissue-Specific Transcriptomic Interdependence: Searching for Independence in Expression of Genes.

BACKGROUND: Correlation of genes within tissues has attracted much attention. In contrast, genes that are INDependent In Expression (INDIE) remain poorly understood, even though they may represent tissue admixtures, reflect new regulatory mechanisms, either transcriptional or post-transcriptional, and contribute to biomarkers or machine learning algorithms. We hypothesised that INDIE genes can be found, may remain uncorrelated across tissues, and replicate within tissues in external datasets. METHODS: Biweight midcorrelation was calculated for each gene against all other genes with sufficient

From chromatin to proteostasis: multilevel gene regulation in Mendelian diseases.

Pathogenic variation can alter gene output at multiple levels, from chromatin accessibility and enhancer-promoter communication to RNA processing, translation and protein turnover. The diagnostic challenge is not to catalogue these layers, but to determine which regulatory mechanism is plausible for a given variant, phenotype, tissue and developmental context. This targeted narrative review synthesises representative Mendelian mechanisms across five linked levels: chromatin, transcription, RNA processing and stability, translation, and post-translational proteostasis. Three cross-cutting princ

Multi-omics analysis of pediatric minimally differentiated acute myeloid leukemia reveals RUNX1-driven stemness and chemoresistance.

Minimally differentiated acute myeloid leukemia (AML-M0) is a rare and therapeutically challenging subgroup of AML characterized by immature hematopoietic stem cell-like features. To uncover the molecular basis, we conducted a comprehensive multi-omics analysis of 23 pediatric AML-M0 cases and compared them with 1483 leukemia samples. AML-M0 formed a characteristic group that exhibited global DNA hypermethylation and transcriptional suppression, particularly downregulation of genes related to oxidative phosphorylation and ribosome assembly compared to non-M0 AML. Genomic profiling revealed fre

FMR1 gene therapy restores activity-driven inhibition and prevents audiogenic seizures in Fmr1 -/y mice.

Fragile X syndrome (FXS) is a neurodevelopmental disorder associated with auditory hypersensitivity, circuit hyperexcitability, and seizures. Whether re-expression of the FMR1 gene and encoded Fragile X Messenger Ribonucleoprotein (FMRP) can restore sensory circuit dysfunction remains unclear. Here, we show that a viral AAV-FMR1 vector rescues audiogenic seizures in the Fmr1 -/y mouse model after both neonatal and adult delivery, indicating that auditory circuit dysfunction remains reversible. Local re-expression in the inferior colliculus (IC) is sufficient to reduce seizure susceptibility, i

Comparative Proteomic Profiling of Responses to Standard Systemic Treatment Regimens in Pancreatic Cancer.

Pancreatic ductal adenocarcinoma (PDAC) is an aggressive malignancy with a 5-year survival rate of 13.3%. First-line treatment relies on two chemotherapy regimens, FOLFIRINOX (FOLFNX) or gemcitabine plus nab-paclitaxel (GEMPAC). However, direct clinical comparisons between these regimens have yielded inconsistent results across survival and toxicity endpoints, and the molecular basis of heterogeneous treatment responses remains poorly defined. To investigate regimen-specific tumor-cell-intrinsic mechanisms, we performed quantitative proteomic profiling of a primary PDAC-derived MIA PaCa-2 cell

A conserved Sas10/C1D domain protein, CaLrp1, is a critical regulator of hyphal development and pathogenicity in Candida albicans.

BACKGROUND: Candida albicans represents the predominant opportunistic fungal pathogen in clinical contexts, with its virulence contingent upon multilayered regulatory networks. CaLrp1 (orf19.5067) encodes a conserved Sas10/C1D domain-containing protein, though its precise biological role has remained uncharacterized. RESULTS: CaLrp1 deleted and complemented strains were constructed to systematically investigate its function in C. albicans. Abrogation of CaLrp1 resulted in delayed hyphal induction, a loss of rugose colony morphology, and a pronounced reduction in invasive growth on solid media
