Desynchronization of brain rhythms with soft phase-resetting techniques.

Composite stimulation techniques are presented here which are based on a soft (i.e., slow and mild) reset. They effectively desynchronize a cluster of globally coupled phase oscillators in the presence of noise. A composite stimulus contains two qualitatively different stimuli. The first stimulus is either a periodic pulse train or a smooth, sinusoidal periodic stimulus with an entraining frequency close to the cluster's natural frequency. In the course of several periods of the entrainment, the cluster's dynamics is reset (restarted), independently of its initial dynamic state. The second sti

Desynchronizing double-pulse phase resetting and application to deep brain stimulation.

Based on a stochastic phase-resetting approach, three different double-pulse stimulation techniques are presented here which make it possible to effectively desynchronize a population of phase oscillators in the presence of noise. In the three sorts of double pulses the first, stronger pulse restarts the cluster independent of its initial dynamic state. The three methods differ with respect to the mechanism through which the second, weaker pulse desynchronizes the cluster. Both first and second pulses are delivered to the same site. Because of the oscillators' global couplings in the model und

Development of surrogate endpoint biomarkers for clinical trials of cancer chemopreventive agents: relationships to fundamental properties of preinvasive (intraepithelial) neoplasia.

The tissue changes offering the greatest immediate potential for development as surrogate endpoint biomarkers (SEBs) to be used in Phase II trials of cancer chemopreventive agents are those derived from the microscopic tissue changes pathologists use to make the diagnosis of preinvasive (intraepithelial) neoplasia. These changes comprise four categories: proliferative index, ploidy, nuclear morphometry (size, shape, texture, and pleomorphism), and nucleolar morphometry (number, size, shape, position, and pleomorphism). Computer-assisted image analysis (CIA) permits dozens of additional morphom

Oscillations and chaos in epidemics: a nonlinear dynamic study of six childhood diseases in Copenhagen, Denmark.

Using traditional spectral analysis and recently developed non-linear methods, we analyze the incidence of six childhood diseases in Copenhagen, Denmark. In three cases, measles, mumps, rubella, the dynamics suggest low dimensional chaos. Outbreaks of chicken pox, on the other hand, conform to an annual cycle with noise superimposed. The remaining diseases, pertussis and scarlet fever, remain problematic. The real epidemics are compared with the output of a Monte Carlo analog of the SEIR model for childhood infections. For measles, mumps, rubella, and chicken pox, we find substantial agreement

Detailed kinetic analysis of Shay chloroleukaemia cell population propagated in permanent suspension culture in vitro.

Detailed kinetic analysis of a growing cell population is difficult, even when assay conditions are nearly ideal. Therefore, it is usually essential to perform several types of experiments and analyse all the results in terms of a mathematical model, the use of which is not limited a priori by a specified application. In the present study we investigated cell population kinetics using rat chloroleukaemia cells propagated in suspension culture in vitro. The parameters were measured: doubling time of the population, fraction of labelled mitoses, changes in labelling index with time after pulse l

Anthropogenic disturbances on antibiotic resistome along the Yarlung Tsangpo River on the Tibetan Plateau: Ecological dissemination mechanisms of antibiotic resistance genes to bacterial pathogens.

Human activities can accelerate the antibiotic resistome prevalence and pose threats to ecological safety and public health globally. However, antibiotic resistance gene (ARG) mobility and dissemination into bacterial pathogens under anthropogenic disturbances are still poorly understood. Here, we used a metagenomic approach to profile the biogeography of ARGs and pathogenic antibiotic resistant bacteria (PARB) under anthropogenic disturbances along the Yarlung Tsangpo River. Results showed the ARGs was dominated by bacA gene along the Yarlung Tsangpo River on the Tibetan Plateau. The ARG comp

Photochromic Fluorophores Enable Imaging of Lowly Expressed Proteins in the Autofluorescent Fungus Candida albicans.

Fluorescence microscopy is a standard research tool in many fields, although collecting reliable images can be difficult in systems characterized by low expression levels and/or high background fluorescence. We present the combination of a photochromic fluorescent protein and stochastic optical fluctuation imaging (SOFI) to deliver suppression of the background fluorescence. This strategy makes it possible to resolve lowly or endogenously expressed proteins, as we demonstrate for Gcn5, a histone acetyltransferase required for complete virulence, and Erg11, the target of the azole antifungal ag

Modeling cellular compartmentation in one-carbon metabolism.

Folate-mediated one-carbon metabolism (FOCM) is associated with risk for numerous pathological states including birth defects, cancers, and chronic diseases. Although the enzymes that constitute the biological pathways have been well described and their interdependency through the shared use of folate cofactors appreciated, the biological mechanisms underlying disease etiologies remain elusive. The FOCM network is highly sensitive to nutritional status of several B-vitamins and numerous penetrant gene variants that alter network outputs, but current computational approaches do not fully captur

Optimizing vaccination strategies under uncertainty to prevent epidemics.

To be prepared for future infectious disease epidemics, this paper considers a data-driven approach for determining optimal vaccination strategies for multi-community settings with heterogeneous populations under uncertain social mixing, disease transmission, and vaccine efficacy. Specifically, we derive an integrated chance constraints stochastic programming (ICC-SP) disease spread model for optimal vaccination strategies to prevent epidemics by keeping the uncertain post-vaccination reproduction number below one at a specified level of risk. A vaccination strategy specifies the proportion of

Physical Frameworks and Theories on How Autonomous Biological Oscillators Synchronize.

Rhythms and oscillations are widely observed in biological systems. However, it is unclear how such noisy systems can produce robust and consistent timing, or how individual molecules or time-keeping systems couple together to produce macroscopically observable rhythms. Here, we focus on the synchronization of oscillatory processes at different scales: from the sub-cellular to the cellular and intercellular levels. Using examples from the circadian rhythms in cyanobacteria, cell cycle in eukaryotes, the firing of neurons, and from other emerging findings on the frontier of autonomous clocks, w

A Stability-Enhanced Lasso Approach for Covariate Selection in Non-Linear Mixed Effects Model.

Non-linear mixed effects models (NLMEMs) defined by ordinary differential equations (ODEs) are central to modeling complex biological systems over time, particularly in pharmacometrics, viral dynamics, and immunology. However, selecting relevant covariates associated with dynamics in high-dimensional settings remains a major challenge. This study introduces a novel model-building approach called Lasso-SAMBA (SAMBA: Stochastic Approximation for Model Building Algorithm) that integrates Lasso regression with a stability selection algorithm for robust covariate selection within ODE-based NLMEMs.

On Modeling Ovarian Aging and Menopause Timing.

Mathematical modeling of ovarian aging and menopause timing has a long history, dating back a half-century to the models of Nobel Prize winner Robert G. Edwards. More recently, such models have been used to investigate clinical interventions for women, which underscores the importance of scientific rigor in model development and analysis. In this paper, we analyze a recent model published in the biophysics literature. We first correct an error which invalidates claims about menopause age in different populations. We then use stochastic analysis to show how this model is a reparameterization of

An artificial gorilla troops optimizer for stochastic unit commitment problem solution incorporating solar, wind, and load uncertainties.

The unit commitment (UC) optimization issue is a vital issue in the operation and management of power systems. In recent years, the significant inroads of renewable energy (RE) resources, especially wind power and solar energy generation systems, into power systems have led to a huge increment in levels of uncertainty in power systems. Consequently, solution the UC is being more complicated. In this work, the UC problem solution is addressed using the Artificial Gorilla Troops Optimizer (GTO) for three cases including solving the UC at deterministic state, solving the UC under uncertainties of

Acoustic emission applied to stochastic modeling of microdamage in compact bone.

Exploring the stochastic intricacies of bone microstructure is a promising way to make progress on the practical issue of bone fracture. This study investigates the fracture of human complete ribs subjected to bending and using acoustic emission (AE) for microfailure detection. As the strain increases, the number of AE signals per unit of time rises until, beyond a certain threshold, an avalanche of signals occurs, indicating the aggregation of numerous microfailures into a macroscopic fracture. Since microfailures appear randomly throughout the bending test, and given the lack of a determinis

Diagnosis and treatment of tuberculosis presenting as uveitis based on stochastic simulation in systems biology.

Tuberculous uveitis can be a manifestation of extrapulmonary tuberculosis or an allergic reaction to tuberculosis infection. The clinical signs and symptoms of other uveitis causes are generic, making a false diagnosis simple. We present a brief introduction to theoretical modelling and simulation in systems biology and explore the consequences of TB uveitis if left untreated. Patients were admitted to our hospital with recurrent fever. They had a previous definitive diagnosis of binocular uveitis and a positive interferon gamma release assay (IGRA) test result. At the time, there was no antit

Exploring deep neural networks via layer-peeled model: Minority collapse in imbalanced training.

In this paper, we introduce the Layer-Peeled Model, a nonconvex, yet analytically tractable, optimization program, in a quest to better understand deep neural networks that are trained for a sufficiently long time. As the name suggests, this model is derived by isolating the topmost layer from the remainder of the neural network, followed by imposing certain constraints separately on the two parts of the network. We demonstrate that the Layer-Peeled Model, albeit simple, inherits many characteristics of well-trained neural networks, thereby offering an effective tool for explaining and predict

Optimized Multistable Stochastic Resonance for the Enhancement of Pituitary Microadenoma in MRI.

Magnetic resonance imaging (MRI) is the modality of choice as far as imaging diagnosis of pathologies in the pituitary gland is concerned. Furthermore, the advent of dynamic contrast enhanced (DCE) has enhanced the capability of this modality in detecting minute benign but endocrinologically significant tumors called microadenoma. These lesions are visible with difficulty and a low confidence level in routine MRI sequences, even after administration of intravenous gadolinium. Techniques to enhance the visualization of such foci would be an asset in improving the overall accuracy of DCE-MRI for

Modeling spatial invasion of Ebola in West Africa.

The 2014-2016 Ebola Virus Disease (EVD) epidemic in West Africa was the largest ever recorded, representing a fundamental shift in Ebola epidemiology with unprecedented spatiotemporal complexity. To understand the spatiotemporal dynamics of EVD in West Africa, we developed spatial transmission models using a gravity-model framework at both the national and district-level scales, which we used to compare effectiveness of local interventions (e.g. local quarantine) and long-range interventions (e.g. border-closures). The country-level gravity model captures the epidemic data, including multiple

Concordance between criteria for covariate model building.

When performing a population pharmacokinetic modelling analysis covariates are often added to the model. Such additions are often justified by improved goodness of fit and/or decreased in unexplained (random) parameter variability. Increased goodness of fit is most commonly measured by the decrease in the objective function value. Parameter variability can be defined as the sum of unexplained (random) and explained (predictable) variability. Increase in magnitude of explained parameter variability could be another possible criterion for judging improvement in the model. The agreement between t

Estimation of a monotone percentile residual life function under random censorship.

In this paper, we introduce a new estimator of a percentile residual life function with censored data under a monotonicity constraint. Specifically, it is assumed that the percentile residual life is a decreasing function. This assumption is useful when estimating the percentile residual life of units, which degenerate with age. We establish a law of the iterated logarithm for the proposed estimator, and its n-equivalence to the unrestricted estimator. The asymptotic normal distribution of the estimator and its strong approximation to a Gaussian process are also established. We investigate the
