Questions from the fourth son: a clinician reflects on immunomonitoring, surrogate markers and systems biology.

The fourth son is the one who doesn't even know how to ask a question. Tumor immunology is challenged by the failure to identify reliable surrogate markers in vaccine and other experimental therapies for cancer; perhaps investigators haven't yet asked the right questions. Unlike prophylactic vaccines for infectious disease, where the development of antibody is considered a satisfactory endpoint, no such endpoint exists for human therapeutic vaccines. Why is this? Despite an extensive roster of in vitro assays that correlate immune responses to favorable clinical outcomes, no assay is sufficien

A systems biology approach to the identification and analysis of transcriptional regulatory networks in osteocytes.

BACKGROUND: The osteocyte is a type of cell that appears to be one of the key endocrine regulators of bone metabolism and a key responder to initiate bone formation and remodeling. Identifying the regulatory networks in osteocytes may lead to new therapies for osteoporosis and loss of bone. RESULTS: Using microarray, we identified 269 genes over-expressed in osteocyte, many of which have known functions in bone and muscle differentiation and contractility. We determined the evolutionarily conserved and enriched TF binding sites in the 5 kb promoter regions of these genes. Using this data, a t

Bone and the kidney: a systems biology approach to the molecular mechanisms of renal osteodystrophy.

Despite its apparent static condition, the skeleton undergoes a permanent process of remodeling mediated by osteoblasts and osteoclasts. The activity of these cells is regulated by a plethora of factors, ranging from mechanical stress to the effects of hormones to the immune system. One well-studied regulatory system involves the maintenance of calcium homeostasis through a network whose main regulatory components include ionized calcium, phosphate, parathyroid hormone and active vitamin D. This system establishes the link between bone and kidney, as one of the kidney's endocrine functions is

The neural crest: basic biology and clinical relationships in the craniofacial and enteric nervous systems.

The highly migratory, mesenchymal neural crest cell population was discovered over 100 years ago. Proposals of these cells' origin within the neuroepithelium, and of the tissues they gave rise to, initiated decades-long heated debates, since these proposals challenged the powerful germ-layer theory. Having survived this storm, the neural crest is now regarded as a pluripotent stem cell population that makes vital contributions to an astounding array of both neural and non-neural organ systems. The earliest model systems for studying the neural crest were amphibian, and these pioneering contrib

Network analysis of liver cancer: a system biology approach.

AIM: Determining critical dysregulated proteins in liver cancer was the main aim of this study. BACKGROUND: Liver cancer is a common health problem characterized by difficulties in early diagnosis and rapid progression. Due to the lack of targeted drugs and the other features of the disease, the survival rate for patients is extremely low. METHODS: The related dysregulated proteins for liver cancer were retrieved from the STRING database. The queried proteins were included in a network by Cytoscape software, and the central nodes of the network were enriched via gene ontology. RESULTS: Amon

A system biology perspective on environment-host-microbe interactions.

A vast, complex and dynamic consortium of microorganisms known as the gut microbiome colonizes the human gut. Over the past few decades, we have developed an increased awareness of its important role in human health. In this review we discuss the role of the gut microbiome in complex diseases and the possible causal scenarios behind its interactions with the host genome and environmental factors. We then propose a new analysis framework that combines a systems biology approach, cross-kingdom integration of multiple levels of omics data, and innovative in vitro models to yield an integrated pic

[Advances in ostheochlast biology: the osteoprotegerin-RANK ligand system].

The differentiation and activation of osteoclasts specialized cells that degrade the bone matrix are decisively regulated by the osteoprotegerin (OPG)-RANK ligand (RANKL) paracrine system. The OPG is a soluble protein, similar to other members of the tumor necrosis factor receptor superfamily, which works as a decoy receptor of RANKL. The biologic activity of OPG counteracts the effects of RANKL by competing with the receptor activator of the nuclear factor *B (RANK); subsequently, the differentiation and activation of osteoclasts is inhibited and bone resorption reduced. The critical role of

Molecular biology and pathophysiology of the intrarenal renin-angiotensin system.

There has been considerable interest in the existence of an intrarenal renin-angiotensin system and its physiological implications. Recent demonstrations of renin, angiotensinogen and angiotensin converting enzyme messenger (m)RNAs in the kidney have provided strong evidence for the presence of an independent local system. This has been further supported by the demonstration of tissue-specific regulation of renin and angiotensinogen mRNA expression which may lead to differential systemic and intrarenal angiotensin activities. Using in situ hybridization, we have localized the intrarenal sites

The immunology and molecular biology of the gut-associated immune system.

Certain recent developments (since previous reviews) concerning the chemistry and mechanisms of transport of IgA antibodies will be reported. However, the major theme of the review will involve the morphological and functional characteristics of the cells found in mucosal tissues. Particular emphasis will be given to the gastrointestinal tract since considerably more data are available for this organ. The proposed mechanism by which antigen is processed in mucosal lymphoid tissues will be reviewed, including data pertinent to the commitment of the mucosal lymphocytes to IgA production. Emphasi

PiProteline: An R Package for Integrated Proteomics Data Analysis, from Label-Free Quantitation to Systems Biology.

The demand for user-friendly applications to support biologists in analyzing high-throughput proteomics data remains a pressing challenge. Given the complexity and the multiple intermediate steps involved, this process is time-consuming and often requires specialized computational skills. To simplify and accelerate the exploration of proteomics data, we present PiProteline, an R package designed to operate on high-dimensional data matrices assembled from the output of any search engine commonly used in bottom-up proteomics experiments. In addition to data preprocessing and descriptive statisti

Host-directed therapeutics against antimicrobial-resistant bacterial infections: emerging roles of multi-omics and systems biology.

The rapid emergence and global dissemination of antimicrobial resistance (AMR), coupled with the limited development of new antimicrobial agents, have intensified concerns regarding a major global public health crisis. Although antibiotic resistance is primarily driven by microbial mechanisms, host immune and inflammatory responses also play critical roles in determining infection outcomes, pathogen persistence, and treatment efficacy. In this context, host-directed therapies (HDTs) have emerged as a promising complementary strategy by modulating host pathways to enhance antimicrobial immunity

Mapping a therapeutic redox ceRNA network in alcohol use disorder: Systems biology insights for drug repurposing.

Alcohol use disorder (AUD) is a chronic neuropsychiatric condition in which oxidative stress drives ethanol‑induced neurotoxicity and neuroimmune dysregulation. However, the post‑transcriptional roles of non‑coding RNAs (ncRNAs) in redox imbalance remain poorly understood. In this study, we integrated redox‑related gene signatures from published transcriptomic sources (meta‑analyses and original datasets) with lncRNA and miRNA expression profiles to identify differentially expressed redox‑associated mRNAs, lncRNAs, and miRNAs. Using these features, we constructed a redox‑centered competing end

AI-Augmented Multi-Omics for Abiotic Stress Responses: A New Frontier in Plant Hormone Systems Biology.

Plant phytohormone networks control growth, dormancy, and stress responses throughout plants' long lifespans and heterogeneous tissues. While multi-omics approaches have advanced the understanding of these regulatory systems, their application remains constrained by low spatial resolution, static sampling strategies, and limited capacity to capture nonlinear, context-dependent interactions. These limitations are especially evident in forest tree species, where hormone gradients change dynamically across developmental stages, seasons, and environmental conditions. The emergence of Artificial In

Uncovering combination therapies for immune-mediated inflammatory diseases through systems biology analysis on longitudinal patient data.

While targeted therapies have reshaped the clinical management of immune-mediated inflammatory diseases (IMIDs), primary non-response remains a major obstacle for many patients. Combining two targeted therapies is an emerging strategy to overcome this therapeutic ceiling, but the number of possible drug pairs makes prioritization difficult. For this objective, we present mitigation of non-response signature (MNRS), a computational approach that uses longitudinal blood transcriptomic data from six IMIDs treated with different targeted therapies to identify the most promising drug combinations.

Integrative Transcriptomic and Systems Biology Analyses Identify TCB1 as a Calcium-Responsive Gene in Cryptococcus neoformans.

Cryptococcus neoformans is a pathogenic yeast and the leading cause of cryptococcosis in humans. The calcium-calcineurin signaling pathway plays a central role in stress adaptation and virulence. To identify the uncharacterized regulators of fungal adaptation, we utilized an integrative systems biology approach, combining differential gene expression and network analysis using transcriptomic data from three key components of the calcium-calcineurin pathway (Cna1, Crz1, and Pmc1). Our workflow identified the CNAG_00522 gene product, which we designated tricalbin 1 (TCB1) due to its conserved ca

The effects of Thymus capitatus essential oil topical application on milk quality: a systems biology approach.

Essential oils (EO) are known for their antibacterial and anti-inflammatory properties and can be used as an alternative to reduce the reliance on antimicrobials in dairy cattle. While many studies have explored the beneficial properties of EO in vitro, their effects on milk quality and milk microbiota, when applied directly to the udder skin, remain relatively unknown. This study aimed to investigate the impact of Thymus capitatus essential oil (TCEO), known for its high antibacterial and antioxidant properties, on milk microbiota using 16S rRNA sequencing, the lipidomic profile via liquid ch
