CKAN-ATHP: a predictor for antihypertensive peptides based on sample augmentation and loss improvement strategies using the convolutional Kolmogorov-Arnold network.

Antihypertensive peptides (AHTPs) are short-chain peptides derived from food or bioproteins through enzymatic hydrolysis, fermentation, or chemical synthesis, and they have demonstrated promising blood pressure-lowering effects. These peptides primarily function by inhibiting angiotensin-converting enzyme (ACE), regulating the renin-angiotensin system (RAS), and enhancing nitric oxide (NO) production in endothelial cells. Owing to their high bioactivity and safety, AHTPs have attracted considerable attention in both functional food and pharmaceutical research. In this study, we propose CKAN-AT

A light-weight Graph Neural Network for the prediction of 31P Nuclear Magnetic Resonance signals.

Graph Neural Networks (GNNs) are powerful tools for predicting chemical shifts in Nuclear Magnetic Resonance (NMR) spectroscopy. In this paper, we improve the state-of-the-art mean absolute error (MAE) on the Ilm-NMR-P31 dataset for the prediction of 31P shifts from 11.4 ppm to 8.88 ppm by proposing a lightweight GNN which is based on the Metalayer-Framework. Furthermore, we analyze the performance of our model depending on the size of the training dataset and compare our model with different state-of-the-art models. Finally, we demonstrate how the GNN's predictions can be interpreted and visu

Torsion angular bin strings: algorithmic update and additional validation.

In our previous work, we introduced the concept of torsion angular bin strings (TABS), which is a discrete vector representation of a conformer's torsional angles. Through this discretization, conformational states can be counted, yielding an estimate of the upper limit of the expected conformational ensemble size (nTABS). Besides nTABS being used as a quantitative measure of molecular flexibility, TABS itself is a way of grouping the conformers of a molecule without picking thresholds. This feature of TABS is especially valuable, as selecting suitable thresholds for metrics such as heavy-atom

DockM8: an all-in-one open-source platform for consensus virtual screening in drug design.

Virtual screening remains a critical step in structure-based drug design, yet variability in docking algorithms and scoring functions often limits its reliability. To address this challenge, we introduce DockM8, an open-source platform for consensus virtual screening that integrates pocket detection, ligand preparation, docking, rescoring, and consensus ranking within a single modular workflow. DockM8 supports five docking engines, 17 pose-selection methods, 17 scoring functions (SFs), and five consensus methods, all accessible through both a graphical user interface (GUI) and a Python applica

strainedSMILES2xyz: a workflow for reliable 3D structures of strained molecules from SMILES.

Accurate 3D structure generation from SMILES is essential for data-driven chemistry but often fails for strained ring systems. We introduce strainedSMILES2xyz, a Python workflow that improves conformer generation by relaxing RDKit constraints, exploring stereoisomer variants, and correcting errors using force-field refinement. Benchmarking on strained and unstrained rings shows that it outperforms existing tools, generating correct geometries in nearly all cases. The workflow is available as a Python package and Jupyter notebook.Scientific ContributionThis work identifies a critical gap in aut

MolGAN-QRL: a hybrid framework for molecule generation using quantum-enhanced reinforcement learning.

Discovering novel drug candidates remains a considerable challenge in pharmaceutical research. Generative AI models such as Generative Adversarial Networks (GANs) have shown considerable promise in de novo molecular generation. They demonstrated high potential in drug discovery applications, yet they often face challenges such as limited chemical coverage and mode collapse. In the present study, we developed MolGAN-QRL, a hybrid quantum-classical framework that introduced quantum-enhanced reinforcement learning within the MolGAN architecture to address these limitations. The proposed framework

A pipeline for developing AI-driven models to predict molecular initiating events: a case study on neural tube defects.

Adverse Outcome Pathways (AOPs) describe the sequence of molecular and cellular events that lead to toxicity. Each pathway begins with a Molecular Initiating Event (MIE) and ends in an Adverse Outcome. Early identification of chemical activity on MIE-relevant protein targets supports first-line toxicity assessment and helps researchers prioritize mechanisms for subsequent experimental investigation. Here we present an automated AI pipeline that converts raw ChEMBL bioactivity data into optimized deep learning models for MIE prediction. The pipeline builds on the Knowledge-Guided Pre-training o

Analysis of cyclohexane, cyclopentane, and benzene conformations in ligands for PDB X-ray structures using the Hill-Reilly approach.

Protein structural data are highly valuable for research, and many significant results have been published on their basis. An important part of protein structures is their ligands. The conformation of rings in ligands is crucial for the ligands' scaffold and shape and, therefore, for interactions with their surroundings and the subsequent biological function. For this reason, we developed a workflow to detect conformations of cyclohexane, cyclopentane, and benzene rings. The workflow can process rings originating from ligands, which are parts of experimental protein structures deposited in the

Enhancing virtual screening of cystathionine β-synthase inhibitors: benchmarking target-specific machine-learning scoring functions against state-of-the-art AI docking and co-folding approaches.

Cystathionine β-synthase (CBS) has emerged as an important therapeutic target implicated in cancer and Down syndrome, yet the discovery of selective CBS inhibitors remains challenging due to limited structural diversity of known ligands and the scarcity of target-focused virtual screening (VS) benchmarks. In this study, we present the first comprehensive evaluation of CBS-specific artificial intelligence (AI) models for structure-based VS, supported by a carefully curated and up-to-date data set of experimentally validated CBS inhibitors, true inactives and decoys. Using this data set, we deve

Transformer-accelerated discovery of inhibitors targeting the RpsAΔ438 deletion in PZA-resistant tuberculosis.

Tuberculosis is a major global public health problem caused by Mycobacterium tuberculosis. Pyrazinamide (PZA), a key first-line drug, is activated to pyrazinoic acid, which inhibits Mycobacterium tuberculosis by targeting ribosomal protein S1 (RpsA) and blocking trans-translation. Deletion of alanine at position 438 of RpsA (RpsAΔ438) increases C-terminal flexibility, reduces drug binding, and confers PZA resistance. To identify novel inhibitors against this mutant, we developed a screening pipeline integrating Transformer-based virtual screening, molecular docking, Gaussian accelerated molecu

Ionization efficiency prediction of electrospray ionization mass spectrometry analytes based on molecular fingerprints and cumulative neutral losses.

Quantification is a challenge for non-targeted analysis (NTA) with liquid chromatography-high resolution mass spectrometry (LC-HRMS), due to the lack of analytical standards. Quantification via structure-based predicted ionization efficiency (IE) has been shown to provide the highest accuracy in estimating concentration. However, achieving confident analyte identification is a challenging task, as multiple candidate structures may be likely. This uncertainty in identification limits the reliability of structure-based IE prediction models, since quantification can be severely compromised in cas

Nanodesigner: resolving the complex-CDR interdependency with iterative refinement.

Camelid heavy-chain only antibodies consist of two heavy chains and single variable domains (VHHs), which retain antigen-binding functionality even when isolated. The term "nanobody" is now more generally used for describing small, single-domain antibodies. Several antibody generative models have been developed for the sequence and structure co-design of the complementarity-determining regions (CDRs) based on the binding interface with a target antigen. However, these models are not tailored for nanobodies and are often constrained by their reliance on experimentally determined antigen-antibod

Integrating QSAR modelling with reinforcement learning for Syk inhibitor discovery.

Spleen tyrosine kinase (Syk) is a crucial mediator of inflammatory processes and a promising therapeutic target for the management of autoimmune disorders, such as immune thrombocytopenia. While several Syk inhibitors are known to date, their efficacy and safety profiles remain suboptimal, necessitating the exploration of novel compounds. The study introduces a novel deep reinforcement learning strategy for drug discovery, specifically designed to identify new Syk inhibitors. The approach integrates quantitative structure-activity relationship (QSAR) predictions with generative modelling, empl

The Human Omnibus of Targetable Pockets.

Hundreds of computational methods for predicting ligand binding pockets exist, but the problem of finding druggable pockets throughout the human proteome persists. Different strategies for pocket-finding excel in different use cases. Ensemble models that leverage multiple different pocket-finding strategies can best capture diverse pockets at scale. Despite this, no publicly available human-proteome-wide datasets of pocket predictions from multiple pocket-finding methods exist. We present the Human Omnibus of Targetable Pockets (HOTPocket), a dataset of over 2.4 million predicted pockets over

Visualising lead optimisation series using reduced graphs.

The typical way in which lead optimisation (LO) series are represented in the medicinal chemistry literature is as Markush structures and associated R-group tables. The Markush structure shows a central core or molecular scaffold that is common to the series with R groups that indicate the points of variability that have been explored in the series. The associated R-group table shows the substituent combinations that exist in individual molecules in the series together with properties of those compounds. This format provides an intuitive way of visualising any structure-activity relationship (

Fate-tox: fragment attention transformer for E(3)-equivariant multi-organ toxicity prediction.

Toxicity is a critical hurdle in drug development, often causing the late-stage failure of promising compounds. Existing computational prediction models often focus on single-organ toxicity. However, avoiding toxicity of an organ, such as reducing gastrointestinal side effects, may inadvertently lead to toxicity in another organ, as seen in the real case of rofecoxib, which was withdrawn due to increased cardiovascular risks. Thus, simultaneous prediction of multi-organ toxicity is a desirable but challenging task. The main challenges are (1) the variability of substructures that contribute to

Enhancing multi-task in vivo toxicity prediction via integrated knowledge transfer of chemical knowledge and in vitro toxicity information.

The evaluation of potential drug toxicity is a crucial step in early drug development. in vivo toxicity assessment represents a key challenge that must be addressed before advancing to clinical trials. However, traditional in vivo experiments primarily rely on animal models, raising concerns regarding cost, time efficiency, and ethical considerations. To address these challenges, various computational approaches have been developed to support in vivo toxicity evaluations, though these methods often demonstrate limited generalizability due to data scarcity. In this study, we propose MT-Tox, a k
