Toxic effect of carbon monoxide and 41 inflammatory cytokines: A bidirectional 2-sample Mendelian randomization study.

Carbon monoxide (CO) poisoning causes an important public health problem, tens of thousands of deaths reported on a global scale each year. Previous research has identified various inflammatory cytokines as key players in the inflammatory response associated with CO poisoning. Mendelian randomization (MR) was utilized to rate the causation between CO poisoning and 41 inflammatory cytokines. Our research applied the MR method to analyze the data from 41 inflammatory cytokines in 8293 Finnish individuals, alongside the toxic effect of CO in a genome-wide association study summary containing 2,17

Hierarchical medical image report adversarial generation with hybrid discriminator.

BACKGROUND AND OBJECTIVES: Generating coherent reports from medical images is an important task for reducing doctors' workload. Unlike traditional image captioning tasks, the task of medical image report generation faces more challenges. Current models for generating reports from medical images often fail to characterize some abnormal findings, and some models generate reports with low quality. In this study, we propose a model to generate high-quality reports from medical images. METHODS: In this paper, we propose a model called Hybrid Discriminator Generative Adversarial Network (HDGAN), wh

A comparative study of large language model-based zero-shot inference and task-specific supervised classification of breast cancer pathology reports.

OBJECTIVE: Although supervised machine learning is popular for information extraction from clinical notes, creating large annotated datasets requires extensive domain expertise and is time-consuming. Meanwhile, large language models (LLMs) have demonstrated promising transfer learning capability. In this study, we explored whether recent LLMs could reduce the need for large-scale data annotations. MATERIALS AND METHODS: We curated a dataset of 769 breast cancer pathology reports, manually labeled with 12 categories, to compare zero-shot classification capability of the following LLMs: GPT-4,

Identifying factors related to pedestrian and cyclist crashes in ACT, Australia with an extended crash dataset.

As vulnerable road users, pedestrians and cyclists are facing a growing number of injuries and fatalities, which has raised increasing safety concerns globally. Based on the crash records collected in the Australian Capital Territory (ACT) in Australia from 2012 to 2021, this research firstly establishes an extended crash dataset by integrating road network features, land use features, and other features. With the extended dataset, we further explore pedestrian and cyclist crashes at macro- and micro-levels. At the macro-level, random parameters negative binomial (RPNB) model is applied to eva

How real can we get in generating real world evidence? Exploring the opportunities of routinely collected administrative data for evaluation of medical devices.

Real-world data are considered a potentially valuable source of evidence for assessing medical technologies in clinical practice, but their widespread use is hampered by numerous challenges. Using the case of coronary stents in Italy, we investigate the potential of administrative databases for estimating costs and health outcomes associated with the use of medical devices in real world conditions. An administrative dataset was created ad hoc by merging hospital records from patients admitted between 2013 and 2019 for stent implantations with ambulatory records, pharmaceutical use data and vit

Aberrant large-scale brain modules in deficit and non-deficit schizophrenia.

OBJECTIVE: Schizophrenia is a heterogenous psychiatric disease, and deficit schizophrenia (DS) is a clinical subgroup with primary and enduring negative symptoms. Although previous neuroimaging studies have identified functional connectome alterations in schizophrenia, the modular organizations in DS and nondeficit schizophrenia (NDS) remain poorly understood. Therefore, this study aimed to investigate the modular-level alterations in DS patients compared with the NDS and healthy control (HC) groups. METHODS: A previously collected dataset was re-analyzed, in which 74 chronic male schizophren

ScaffComb: A Phenotype-Based Framework for Drug Combination Virtual Screening in Large-Scale Chemical Datasets.

Combinational therapy is used for a long time in cancer treatment to overcome drug resistance related to monotherapy. Increased pharmacological data and the rapid development of deep learning methods have enabled the construction of models to predict and screen drug pairs. However, the size of drug libraries is restricted to hundreds to thousands of compounds. The ScaffComb framework, which aims to bridge the gaps in the virtual screening of drug combinations in large-scale databases, is proposed here. Inspired by phenotype-based drug design, ScaffComb integrates phenotypic information into mo

Mapping Gene-by-Gene Single-Nucleotide Variation in 8,535 Mycobacterium tuberculosis Genomes: a Resource To Support Potential Vaccine and Drug Development.

Tuberculosis (TB) is responsible for millions of deaths annually. More effective vaccines and new antituberculous drugs are essential to control the disease. Numerous genomic studies have advanced our knowledge about M. tuberculosis drug resistance, population structure, and transmission patterns. At the same time, reverse vaccinology and drug discovery pipelines have identified potential immunogenic vaccine candidates or drug targets. However, a better understanding of the sequence variation of all the M. tuberculosis genes on a large scale could aid in the identification of new vaccine and d

TzanckNet: a convolutional neural network to identify cells in the cytology of erosive-vesiculobullous diseases.

Tzanck smear test is a low-cost, rapid and reliable tool which can be used for the diagnosis of many erosive-vesiculobullous, tumoral and granulomatous diseases. Currently its use is limited mainly due to lack of experience in interpretation of the smears. We developed a deep learning model, TzanckNet, that can identify cells in Tzanck smear test findings. TzanckNet was trained on a retrospective development dataset of 2260 Tzanck smear images collected between December 2006 and December 2019. The finalized model was evaluated using a prospective validation dataset of 359 Tzanck smear images c

MUBD-DecoyMaker 2.0: A Python GUI Application to Generate Maximal Unbiased Benchmarking Data Sets for Virtual Drug Screening.

Ligand enrichment assessment based on benchmarking data sets has become a necessity for the rational selection of the best-suited approach for prospective data mining of drug-like molecules. Up to now, a variety of benchmarking data sets had been generated and frequently used. Among them, MUBD-HDACs from our prior research efforts was regarded as one of five state-of-the-art benchmarks in 2017 by Frontiers in Pharmacology. This benchmarking set was generated by one of our unique de-biasing algorithms. It also rendered quite a few other cases of successful applications in recent years, thus is

Computational Drug-repositioning Approach Identifying Sirolimus as a Potential Therapeutic Option for Inflammatory Dilated Cardiomyopathy.

OBJECTIVE: The aim of this study was to determine promising treatment options for human inflammatory dilated cardiomyopathy using a computational drug-repositioning approach (repurposing established drug compounds for new therapeutic indications). BACKGROUND: If the myocardial tissue is detected to be infiltrated with inflammatory cells, primarily of lymphocytes, and if the virus is confirmed using genetic examination (PCR) or immunostaining, the infection is suspected. However, there is no specific treatment (i. e., an antiviral drug) even if the virus is identified; therefore, we used Conne

Deep learning predicts extreme preterm birth from electronic health records.

OBJECTIVE: Models for predicting preterm birth generally have focused on very preterm (28-32 weeks) and moderate to late preterm (32-37 weeks) settings. However, extreme preterm birth (EPB), before the 28th week of gestational age, accounts for the majority of newborn deaths. We investigated the extent to which deep learning models that consider temporal relations documented in electronic health records (EHRs) can predict EPB. STUDY DESIGN: EHR data were subject to word embedding and a temporal deep learning model, in the form of recurrent neural networks (RNNs) to predict EPB. Due to the low

Elimination of white Gaussian noise in arterial phase CT images to bring adrenal tumours into the forefront.

Dynamic Contrast-Enhanced Computed Tomography (DCE-CT) is applied to observe adrenal tumours in detail by utilising from the contrast matter, which generally brings the tumour into the forefront. However, DCE-CT images are generally influenced by noises that occur as the result of the trade-off between radiation doses vs. noise. Herein, this situation constitutes a challenge in the achievement of accurate tumour segmentation. In CT images, most of the noises are similar to Gaussian Noise. In this study, arterial phase CT images containing adrenal tumours are utilised, and elimination of Gaussi

Text mining for identifying topics in the literatures about adolescent substance use and depression.

BACKGROUND: Both adolescent substance use and adolescent depression are major public health problems, and have the tendency to co-occur. Thousands of articles on adolescent substance use or depression have been published. It is labor intensive and time consuming to extract huge amounts of information from the cumulated collections. Topic modeling offers a computational tool to find relevant topics by capturing meaningful structure among collections of documents. METHODS: In this study, a total of 17,723 abstracts from PubMed published from 2000 to 2014 on adolescent substance use and depressi

3D+t human sperm flagellum centerline dataset.

The study of human sperm motility has been a topic of interest for decades due to its crucial role in fertility and reproductive health. While most analyses rely on 2D+t imaging of head trajectories, sperm naturally swim in three dimensions (3D), driven by complex flagellar motion. However, the lack of comprehensive 3D+t datasets has limited progress in this field. To address this, we present 3D-SpermFlagella, the first large-scale 3D+t dataset of human sperm flagellum centerline annotations. This dataset contains 135 tracked and annotated sperm, derived from our previously published multifoca
