The P(III)-Amidite Based Synthesis of Stable Isotope Labeled mRNA-Cap-Structures Enables their Sensitive Quantitation from Brain Tissue.

The 5' cap structure is crucial to mRNA function, with its diverse methylation patterns depending on the cellular state. Sensitive analytical methods are sought after to quantify this cap variety also referred to as cap epitranscriptome. To address a bottleneck for accurate and precise quantitation, we report a facile and fast access to high-quality synthetic standards via a new route, involving P(III)-amidite chemistry. A range of cap nucleotides and their stable heavy isotopic labeled analogues were derived from nucleoside diphosphates, which themselves were directly prepared in a one-step r

The epigenetic landscape of hepatocellular carcinoma: from molecular mechanisms to early detection biomarkers and precision therapy.

Hepatocellular carcinoma (HCC) remains a leading cause of global cancer mortality due to late diagnosis, molecular heterogeneity, and therapeutic resistance. Emerging evidence highlights that epigenetic and epitranscriptomic dysregulations drive hepatocarcinogenesis by altering gene expression programs without changing the underlying DNA sequence. Aberrant DNA methylation, histone modifications, chromatin remodeling, non-coding RNA networks, and N6-methyladenosine (m6A) RNA modifications collectively orchestrate HCC initiation, progression, metastasis, immune evasion, and metabolic reprogrammi

A High-Throughput PIXUL-Matrix-Based Toolbox to Profile Frozen and Formalin-Fixed Paraffin-Embedded Tissues Multiomes.

Large-scale high-dimensional multiomics studies are essential to unravel molecular complexity in health and disease. We developed an integrated system for tissue sampling (CryoGrid), analytes preparation (PIXUL), and downstream multiomic analysis in a 96-well plate format (Matrix), MultiomicsTracks96, which we used to interrogate matched frozen and formalin-fixed paraffin-embedded (FFPE) mouse organs. Using this system, we generated 8-dimensional omics data sets encompassing 4 molecular layers of intracellular organization: epigenome (H3K27Ac, H3K4m3, RNA polymerase II, and 5mC levels), transc

RNA editing alterations define manifestation of prion diseases.

Prion diseases are fatal neurodegenerative disorders caused by misfolding of the normal prion protein into an infectious cellular pathogen. Clinically characterized by rapidly progressive dementia and accounting for 85% of human prion disease cases, sporadic Creutzfeldt-Jakob disease (sCJD) is the prevalent human prion disease. Although sCJD neuropathological hallmarks are well-known, associated molecular alterations are elusive due to rapid progression and absence of preclinical stages. To investigate transcriptome alterations during disease progression, we utilized tg340-PRNP129MM mice infec

Phytomelatonin-mediated epigenetic and RNA regulatory networks in plant abiotic stress resilience.

Phytomelatonin has long been viewed as a pleiotropic stress signal that protects plants by scavenging reactive oxygen species (ROS), reinforcing antioxidant capacity, and coordinating hormonal responses. That view remains correct, but it is no longer sufficient. Recent work indicates that phytomelatonin also shapes the regulatory architecture that determines whether stress-responsive genes are accessible, whether transcripts are processed and translated efficiently, and whether stress-induced states can persist after the initial stimulus has disappeared. Here, we synthesize four emerging layer

Single-nucleotide RNA m6A mapping in bovine preimplantation development reveals site-specific regulation of RPL12 at zygotic genome activation.

RNA N6-methyladenosine (m6A) is a key regulator of gene expression during early embryogenesis. Using SAC-seq (m6A-selective allyl chemical labeling and sequencing), an antibody-independent m6A profiling method, we generated the first single-nucleotide-resolution m6A map of bovine oocytes and preimplantation embryos. We observed both coordinated and uncoupled relationships between m6A modification and expression of protein-coding and noncoding genes. Integrative analysis of the transcriptome, m6A epitranscriptome, and translatome revealed dynamic m6A remodeling, particularly in ribosomal protei

Overview of transcriptomics and epigenomics approaches in the diagnosis, prognosis, and therapeutics of primary brain cancers.

Genome-wide approaches have unveiled multiple aspects of primary brain and spinal cord cancers regarding oncogenic processes, the tumor microenvironment, and mechanisms of resistance and sensitivity to therapy (among many others). In this review, we provide a brief overview of the possibilities that the current and highly diverse omics techniques offer for genomic landscape characterization, and how they can enhance our understanding of gliomas and glioneuronal tumors. More specifically, we discuss available methodologies for transcriptomics profiling (gene expression, alternative splicing, RN

DNA-guided CRISPR-Cas12 for cellular RNA targeting.

Here, we present ΨDNA, a DNA-based guide that enables RNA targeting by Cas12 nucleases, overcoming the traditional reliance on RNA-guided systems. We engineer ΨDNA to mimic a CRISPR RNA (crRNA) scaffold in reverse orientation, allowing AsCas12a and Cas12i1 to recognize RNA and trigger strong single-stranded DNA trans-cleavage for sensitive detection of diverse RNA species, including 100% accurate hepatitis C virus RNA detection in clinical samples. ΨDNA also achieves 70-95% multiplex knockdown of endogenous intracellular RNA transcripts through ribosome stalling across multiple human cell line

PSMC5 Orchestrates an Immunosuppressive Niche and Metastasis in Colorectal Cancer via SMURF1-Mediated K11-Linked Ubiquitination of METTL14.

Colorectal cancer (CRC) metastasis requires coordination between tumor-intrinsic programs and the surrounding microenvironment, yet how proteasomal regulation intersects with the epitranscriptome in this process remains unclear. Here, analyses of TCGA, GEO, and an institutional cohort of 146 CRC patients identified PSMC5 upregulation as associated with metastatic progression and poor prognosis. Mechanistically, PSMC5 promoted SMURF1-dependent K11-linked ubiquitination of METTL14 at K263, leading to METTL14 destabilization, global m⁶A remodeling, and activation of EMT-associated malignant pheno

Oxygen-dependent alternative mRNA splicing and a cone-specific motor protein revealed by single-cell RNA sequencing in hypoxic retinas.

Restricted oxygen supply in the aging eye may lead to hypoxic conditions in the outer retina and contribute not only to physiological aging but also to nonhereditary degenerative retinal diseases. To understand the hypoxic response of specific retinal cell types, we performed single-cell RNA sequencing of retinas isolated from mice exposed to hypoxia. Significantly upregulated expression of marker genes in hypoxic clusters confirmed a general transcriptional response to hypoxia. By focusing on the hypoxic response in photoreceptors, we identified and confirmed a kinesin motor protein (Kif4) th

Translational reprogramming of TGF-β signaling via TRMT61A-mediated tRNA m1A drives prostatic fibrosis and hyperplasia.

Dysregulation of the epitranscriptomic landscape is closely linked to pathological proliferation, but its specific role in benign prostatic hyperplasia (BPH) remains unclear. Here, we identify the tRNA methyltransferase TRMT61A as a critical driver of BPH progression. We found that TRMT61A and global N1-methyladenosine (m1A) levels are aberrantly upregulated in human BPH tissues. Functionally, TRMT61A knockdown potently suppresses prostate cell proliferation and reduces stromal fibrosis, inducing G1 cell cycle arrest and reversing pathological remodeling both in vitro and in vivo. Regulation of N6-Methyladenosine after Myocardial Infarction.

Development of heart failure (HF) after myocardial infarction (MI) is responsible for premature death. Complex cellular and molecular mechanisms are involved in this process. A number of studies have linked the epitranscriptomic RNA modification N6-methyladenosine (m6A) with HF, but it remains unknown how m6A affects the risk of developing HF after MI. We addressed the regulation of m6A and its demethylase fat mass and obesity-associated (FTO) after MI and their association with HF. Using liquid chromatography coupled to mass spectrometry, we observed an increase of m6A content in the infarcte

Comparative Analysis of Human Genes Frequently and Occasionally Regulated by m6A Modification.

The m6A modification has been implicated as an important epitranscriptomic marker, which plays extensive roles in the regulation of transcript stability, splicing, translation, and localization. Nevertheless, only some genes are repeatedly modified across various conditions and the principle of m6A regulation remains elusive. In this study, we performed a systems-level analysis of human genes frequently regulated by m6A modification (m6Afreq genes) and those occasionally regulated by m6A modification (m6Aocca genes). Compared to the m6Aocca genes, the m6Afreq genes exhibit gene importance-rela

Paramyxovirus matrix protein redirects METTL3 for dual regulation of viral replication and immune evasion.

N6-methyladenosine (m6A) epitranscriptomic modifications play crucial roles in regulating both host and viral gene expression. Here, we revealed a novel mechanism by which paramyxoviruses exploit host m6A machinery to simultaneously enhance viral replication and suppress host immunity. Our results demonstrated that the viral matrix protein (M) of bovine parainfluenza virus type 3 (BPIV3) binds to the methyltransferase domain of METTL3 in the nucleus and facilitates its translocation to the cytoplasm through an exportin-1-dependent pathway. This mechanism is conserved across multiple paramyxovi

Lichen planus in the lines of Blaschko.

Severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) viral infection has been associated with severe cardiovascular complications. However, the role of epitranscriptional modulation involved in SARS-CoV-2-infected myocarditis is still unclear. Ten-eleven translocation 2 (TET2), a methylcytosine dioxygenase, plays key roles in DNA demethylation during viral infection and host-virus interactions. Using human-induced-pluripotent-stem-cell-derived cardiomyocytes (hiPSC-CMs) as a platform, our data revealed the epitranscriptomic role of TET2 during SARS-CoV-2 infection. First, our RNA seque

Plasmodium falciparum artemisinin resistance: something gained in translation.

Small-Saunders et al. uncovered a new facet of artemisinin resistance in Plasmodium in which parasites use a previously underexplored arm of stress response mechanisms. Through altered epitranscriptomic modifications on tRNA, changed translation patterns adapt resistant cells to facilitate entry into a quiescent-like state which provides the parasite an escape from many drugs.

The role and mechanism of METTL14 in regulating pyroptosis via m6A methylation across multiple diseases: A Systematic review.

N6-methyladenosine (m⁶A), the most abundant internal RNA modification in eukaryotes, plays a critical role in post-transcriptional regulation. METTL14, a core component of the methyltransferase complex, emerges as a key epigenetic regulator with diverse functions in physiology and disease. Accumulating evidence reveals that METTL14 governs pyroptosis, a pro-inflammatory form of programmed cell death, via m⁶A-dependent mechanisms across various diseases, including neurological, cardiovascular, skeletal, and metabolic disorders. Importantly, m⁶A modification is implicated in multiple forms of re

RNF213 loss of function reshapes vascular transcriptome and spliceosome leading to disrupted angiogenesis and aggravated vascular inflammatory responses.

RNF213 gene mutations are the cause behind Moyamoya disease, a rare cerebrovascular occlusive disease. However, the function of RNF213 in the vascular system and the impact of its loss of function are not yet comprehended. To understand RNF23 function, we performed gene knockdown (KD) in vascular cells and performed various phenotypical analysis as well as extensive transcriptome and epitranscriptome profiling. Our data revealed that RNF213 KD led to disrupted angiogenesis in HUVEC, in part due to downregulation of DNA replication and proliferation pathways. Furthermore, HUVEC cells became sen
