Phylogenetic, molecular evolution and structural analyses of the WFDC1/prostate stromal protein 20 (ps20).

The WFDC1 gene is frequently down-regulated or lost in prostate cancer, and the encoded protein, ps20, has been implicated in epithelial cell behaviour and angiogenesis. However, ps20 remains largely uncharacterised with respect to its structure and interacting partners. This study characterised the evolution, functionality and structural characteristics of WFDC1/ps20 using phylogenetic reconstruction and other computational approaches. Bayesian phylogenetic analyses suggested that ps20 appeared in a common ancestor of deuterostomes-protostomes. The rate of evolutionary change within the codin

Substantial molecular evolution and mutation rates in prolonged latent Mycobacterium tuberculosis infection in humans.

The genome of Mycobacterium tuberculosis (Mtb) of latently infected individuals may hold the key to understanding the processes that lead to reactivation and progression to clinical disease. We report here analysis of pairs of Mtb isolates from putative prolonged latent TB cases. We identified two confirmed cases, and used whole genome sequencing to investigate the mutational processes that occur over decades in latent Mtb. We found an estimated mutation rate between 0.2 and 0.3 over 33 years, suggesting that latent Mtb accumulates mutations at rates similar to observations from cases of activ

Molecular dissection of the evolution of carbapenem-resistant multilocus sequence type 258 Klebsiella pneumoniae.

Infections caused by drug-resistant bacteria are a major problem worldwide. Carbapenem-resistant Klebsiella pneumoniae, most notably isolates classified as multilocus sequence type (ST) 258, have emerged as an important cause of hospital deaths. ST258 isolates are predominantly multidrug resistant, and therefore infections caused by them are difficult to treat. It is not known why the ST258 lineage is the most prevalent cause of multidrug-resistant K. pneumoniae infections in the United States and other countries. Here we tested the hypothesis that carbapenem-resistant ST258 K. pneumoniae is a

[Human retrovirus HTLV-1: descriptive and molecular epidemiology, origin, evolution, diagnosis and associated diseases].

Human T-cell leukemia/lymphoma virus type 1 (HTLV-1) was the first oncogenic human retrovirus discovered in 1980. It is estimated that around 10-20 million people are infected with HTLV-1 worldwide. However, HTLV-1 is not a ubiquitous virus. Indeed, HTLV-1 is present throughout the world with clusters of high endemicity including mainly southern Japan, the Caribbean region, parts of South America and intertropical Africa, with foci in the Middle East and Australia. The origin of this puzzling geographical repartition is probably linked to a founder effect in certain human groups. In the high e

Comparative study of adaptive molecular evolution in different human immunodeficiency virus groups and subtypes.

Molecular adaptation, as characterized by the detection of positive selection, was quantified in a number of genes from different human immunodeficiency virus type 1 (HIV-1) group M subtypes, group O, and an HIV-2 subtype using the codon-based maximum-likelihood method of Yang and coworkers (Z. H. Yang, R. Nielsen, N. Goldman, and A. M. K. Pedersen, Genetics 155:431-449, 2000). The env gene was investigated further since it exhibited the strongest signal for positive selection compared to those of the other two major HIV genes (gag and pol). In order to investigate the pattern of adaptive evol

Coarse-Grained Molecular Modeling of Pore Network Evolution in Particle- and Surfactant-Laden Emulsions.

Macropore-infused nanocomposite emulsion thermosets (MINETs) are porous materials formed from emulsions containing high loadings of surfactants and nanoparticles, such as silica, activated carbon, alumina, and zinc oxide dispersed in the fluid mixture. After high-shear mixing, phase separation leads to the formation of a stable porous solid with a pore size that scales with the particle size. The mechanisms governing this pore network formation remain unclear. Here, we develop a coarse-grained molecular dynamics model to investigate phase separation and pore evolution in four-component systems

A haplotype-resolved nutmeg genome reveals XY sex chromosome evolution and enables molecular sexing.

Nutmeg (Myristica fragrans Houtt.) is a dioecious species that produces one of the most valuable spices and has peculiar holocentric chromosomes with diffuse centromere. The impact of holocentricity on the evolution of sex chromosomes is not well understood. Here, we present the first fully annotated haplotype-resolved chromosome-level genome of a male nutmeg plant, identify its sex chromosomes and analyse evolution of the sex-linked region (SLR). We demonstrate that nutmeg has a male heterogametic (XY) system, with a 0.23 Mb X-linked SLR and a 3.1 Mb Y-linked SLR with limited evidence for Y-d

Genomic surveillance and molecular evolution of SARS-CoV-2 in Zhangzhou, China (2022-2025).

BACKGROUND: SARS-CoV-2 evolution has shifted towards convergent variants such as the NB.1.8.1 and PQ series. However, the correlation between these genomic shifts and clinical phenotypes is unclear. We aimed to delineate the viral evolutionary trajectory, relative replacement dynamics, and clinical Ct-value correlations in Zhangzhou, China. METHODS: We retrospectively analysed 593 SARS-CoV-2 genomes collected between 2022 and 2025. High-quality sequences were typed using the PANGOLIN software. Non-parametric tests and Spearman's correlation were employed to assess the relationships between do

Endoscopically Deliverable Polymer Adhesives with pH-Triggered Multiple Molecular Evolution for Gastric Ulcer Repair.

Hydrogel adhesives show promise for gastric ulcer treatment, while facing challenges in endoscopic delivery, wet adhesion, and long-term gastric retention. Here, we engineered a sequential pH-responsive adhesive (PNMH) by polymerizing β-carboxylic-amide-functionalized N-acryloyl phenylalanine and hydroxyethyl acrylamide. Acid-induced protonation followed by hydrolysis of the β-carboxylic amide drives a pH-triggered quadruple evolution of intermolecular interactions from electrostatic repulsion to hydrophobicity-assisted hydrogen bonding, then to hydrophobicity-assisted electrostatic interactio

Advances in CRISPR Base Editing: From Molecular Evolution to Therapeutic Applications in Genomic Medicine.

CRISPR-Cas9 systems revolutionized gene editing, but inherent drawbacks, namely DNA double-strand breaks (DSBs) and the difficulty of achieving precise repairs (due to low HDR efficiency), led researchers to invent new, more accurate gene editing tools. Base editing represents a significant leap forward, enabling targeted single-nucleotide conversions directly on the DNA without DSBs or donor templates. The core technology involves fusing catalytically dead or nickase Cas proteins to DNA deaminase enzymes. Cytosine base editors (CBEs) convert C•G to T•A pairs, while adenine base editors (ABEs)

Experimental and computational approaches to adaptive viral evolution: Linking molecular variation to phenotypic outcomes.

Viruses pose a persistent global health threat due to their high mutation rates and rapid evolutionary capacity, which drive zoonotic spillover, vaccine escape, and drug resistance. Even single amino acid substitutions might impact viral invasion, receptor binding, immune evasion, or transmissibility, as illustrated by recent influenza, SARS-CoV-2 and other emerging viruses' outbreaks. Understanding these processes requires linking molecular variation to phenotypic consequences. This review summarizes five experimental and computational technologies-pseudovirus systems, minigenome assays, disp

Killer Knots: Molecular Evolution of Inhibitor Cystine Knot Toxins in Wandering Spiders (Araneae: Ctenidae).

Venom expressed by the nearly 50,000 species of spiders on Earth largely remains an untapped reservoir of a diverse array of biomolecules with potential for pharmacological and agricultural applications. A large fraction of the noxious components of spider venoms are a functionally diverse family of structurally related polypeptides with an inhibitor cystine knot (ICK) motif. The cysteine-rich nature of these toxins makes structural elucidation difficult, and most studies have focused on venom components from the small handful of medically relevant spider species such as the highly aggressive

Microstructural Evolution of P(NDI2OD-T2) Films with Different Molecular Weight during Stretching Deformation.

Conjugated polymers exhibit excellent electrical and mechanical properties when their molecular weight (Mw) is above the critical molecular weight (Mc). The microstructural changes of polymers under strain are crucial to establish a structure-performance relationship. Herein, the tensile deformation of P(NDI2OD-T2) is visualized, and cracks are revealed either along the (100) crystal plane of side chain packing or along the main chain direction which depends on the Mw is below or above the Mc. When Mw < Mc, the film cracks along the (100) plane under small strains. When Mw > Mc, the polymer ch

Light-triggered evolution of molecular clusters toward sub-nanoscale heterojunctions with high interface density.

Herein, we report a simple, yet highly effective approach for constructing a new type of sub-nanoscale ZnS/ZnO heterojunction (∼2-4 nm) with highly rich interfaces by photoetching hybrid Zn-S-O molecular clusters. The obtained ZnS/ZnO heterojunctions with ZnS spheres decorated with ultrasmall amorphous ZnO dots exhibit superior photocatalytic performance (∼94.0 μmol g-1 h-1), compared to nanoscale homologous samples obtained via conventional heat treatment (∼17.0-21.4 μmol g-1 h-1). Such a light-triggered molecular-cluster-to-heterojunction strategy provides a synthetic approach to building ot

Elucidating Structural Evolution of Perylene Diimide Aggregates Using Vibrational Spectroscopy and Molecular Dynamics Simulations.

Perylene diimides (PDIs) are a family of molecules that have potential applications to organic photovoltaics. These systems typically aggregate cofacially due to π-stacking interactions between the aromatic perylene cores. In this study, the structure and characteristics of aggregated N, N'-bis(2,6-diisopropylphenyl)-3,4,9,10-perylenetetracarboxylic diimide (common name lumogen orange), a perylene diimide (PDI) with sterically bulky imide functional groups, were investigated using both experimental vibrational spectroscopy and molecular dynamics (MD) simulations. Samples of lumogen orange disp

Phospholipase A2 diversity and polymorphism in European viper venoms: paradoxical molecular evolution in Viperinae.

We report the diversity and polymorphism of phospholipase A(2) (PLA(2)) transcripts from snakes belonging to nine European viper subspecies. This diversity results in the expression of a combination of six PLA(2) species--ammodytin I1, ammodytin I2, ammodytin L, ammodytoxin, vaspin A and vaspin B--with 19 known isoforms of the first five of these species. Most of the European viper venoms studied contained either a myotoxin or a neurotoxin, and all contained ammodytin I1 and ammodytin I2. There is no evidence that a given pattern of PLA(2) species constitutes a taxonomic criterion, and isoform

Molecular diversity and accelerated evolution of C-type lectin-like proteins from snake venom.

A number of C-type lectin-like proteins that affect thrombosis and hemostasis by inhibiting or activating specific platelet membrane receptors or blood coagulation factors have been isolated from the venom of various snake species and characterized and more than 80 have been sequenced. Recent data on the primary sequences and 3D structures of C-type lectins and C-type lectin-like proteins from snake venoms have enabled us to analyze their molecular evolution. Statistical analysis of their cDNA sequences shows that C-type lectin-like proteins, with some exceptions, have evolved in an accelerate

Molecular mechanisms of resistance to KRASG12C inhibitors in NSCLC- from genomic evolution to TME adaptation.

The clinical breakthrough achieved with KRASG12C inhibitors is limited in therapeutic response by the remarkable adaptive capacity of KRAS-mutant tumours. The drug resistance emerges through a dynamic interplay between tumour intrinsic and micro-environmental mechanisms. At the cellular level, there may be a rebound of KRAS-dependent signalling due to secondary alterations within mutant KRAS or there may be the acquisition of co-mutations followed by activation of KRAS-independent bypass pathways to drive the therapeutic escape. The hypoxic tumour microenvironment (TME) also evolves to support

Nipah virus in the era of global connectivity: molecular evolution, transmission risk, and preparedness strategies.

Nipah virus (NiV) is a highly pathogenic zoonotic RNA virus belonging to the genus Henipavirus within the family Paramyxoviridae, representing a continuing global health concern due to its high case fatality rate and potential for epidemic expansion in the era of increasing international connectivity. The virus demonstrates strong evolutionary adaptability driven by the absence of proofreading mechanisms during RNA replication, enabling genetic diversification that may influence host range, virulence, and transmission dynamics. Molecular pathogenesis of NiV is primarily mediated through intera
