Integrated analysis of WGCNA and machine learning identified diagnostic biomarkers in trauma-induced coagulopathy.

Despite advancements in trauma care, uncontrolled hemorrhage and trauma-induced coagulopathy (TIC) remain the leading causes of preventable deaths after trauma. Understanding the genetic underpinnings and molecular mechanisms of TIC is crucial for developing effective diagnostic and therapeutic strategies. This study employed a comprehensive bioinformatics approach to elucidate the genetic landscape associated with TIC. Gene expression data from 20 samples, comprising 10 controls and 10 severe trauma patients with TIC, were analyzed. This approach included principal component analysis, differe

Application of Supervised SOM Algorithms in Predicting the Hepatotoxic Potential of Drugs.

The hepatotoxic potential of drugs is one of the main reasons why a number of drugs never reach the market or have to be withdrawn from the market. Therefore, the evaluation of the hepatotoxic potential of drugs is an important part of the drug development process. The aim of this work was to evaluate the relative abilities of different supervised self-organizing algorithms in classifying the hepatotoxic potential of drugs. Two modifications of standard counter-propagation training algorithms were proposed to achieve good separation of clusters on the self-organizing map. A series of optimizat

Genetic validation of bipolar disorder identified by automated phenotyping using electronic health records.

Bipolar disorder (BD) is a heritable mood disorder characterized by episodes of mania and depression. Although genomewide association studies (GWAS) have successfully identified genetic loci contributing to BD risk, sample size has become a rate-limiting obstacle to genetic discovery. Electronic health records (EHRs) represent a vast but relatively untapped resource for high-throughput phenotyping. As part of the International Cohort Collection for Bipolar Disorder (ICCBD), we previously validated automated EHR-based phenotyping algorithms for BD against in-person diagnostic interviews (Castro

Electronic Health Record-Based Phenotyping for Obsessive-Compulsive Disorder: Algorithm Development and Multicenter Validation Study.

BACKGROUND: Obsessive-compulsive disorder (OCD) is a common psychiatric disorder, with two-thirds of affected individuals reporting severe impairment. Despite its substantial burden and moderate heritability, the etiology of OCD remains poorly understood, and treatments are often suboptimal. Although recent genome-wide association studies (GWAS) have identified some risk loci, much of the genetic architecture of OCD remains undiscovered, underscoring the need for scalable approaches to identify large, well-defined patient cohorts. OBJECTIVE: This study aimed to develop and validate a scalable

Air, Land, and Sea: Gene-Environment Interaction in Chronic Disease.

Each of us reflects a unique convergence of DNA and the environment. Over the past 2 decades, huge biobanks linked to electronic medical records have positioned the clinical and scientific communities to understand the complex genetic architecture underlying many common diseases. Although these efforts are producing increasingly accurate gene-based risk prediction algorithms for use in routine clinical care, the algorithms often fail to include environmental factors. This review explores the concept of heritability (genetic vs nongenetic determinants of disease), with emphasis on the role of e

Recommendations for the inclusion of Fabry disease as a rare febrile condition in existing algorithms for fever of unknown origin.

Fever of unknown origin (FUO) is a rather rare clinical syndrome representing a major diagnostic challenge. The occurrence of more than three febrile attacks with fever-free intervals of variable duration during 6 months of observation has recently been proposed as a subcategory of FUO, Recurrent FUO (RFUO). A substantial number of patients with RFUO have auto-inflammatory genetic fevers, but many patients remain undiagnosed. We hypothesize that this undiagnosed subgroup may be comprised of, at least in part, a number of rare genetic febrile diseases such as Fabry disease. We aimed to identify

Rapid Screening of Thyroid Dysfunction Using Raman Spectroscopy Combined with an Improved Support Vector Machine.

This study aimed to screen for thyroid dysfunction using Raman spectroscopy combined with an improved support vector machine (SVM). In spectral analysis, in order to further improve the classification accuracy of the SVM algorithm model, a genetic particle swarm optimization algorithm based on partial least squares is proposed to optimize support vector machine (PLS-GAPSO-SVM). In order to evaluate the performance of the algorithm, five optimization algorithms are used: grid search-based SVM (Grid-SVM), particle swarm optimization algorithm-based SVM (PSO-SVM), genetic algorithm-based SVM (GA-

Rural first-mile pickup and last-mile delivery: A bus-assisted heterogeneous-drone model.

With the rapid expansion of rural e-commerce, widely dispersed demand and limited road infrastructure have made conventional truck-based first-mile pickup and last-mile delivery increasingly unsustainable, creating an urgent need for alternative logistics models. We introduce a bus-assisted heterogeneous-drone scheme that treats fixed-route rural buses as mobile hubs while dispatching drones with complementary ranges and payloads for door-to-door service. A mixed-integer programming model captures bus schedules, drone heterogeneity, time-window constraints, and battery limits. To solve this mo

A Novel Metabolic Pathway Design Method Based on Evolutionary Algorithms and Metabolic Network Evaluation.

Metabolic pathway design is a fundamental aspect of metabolic engineering, playing a crucial role in the microbial synthesis of high-value compounds. While metabolic engineers recognize the prevalence of branching reactions─side reactions that divert metabolic flux toward nontarget compounds─current automated pathway design tools often focus primarily on linear pathway optimization. This focus may lead to incomplete efficiency assessments and suboptimal pathway selection due to unaccounted metabolic complexity. To address this gap, we introduce a novel metabolic pathway design method, EA-MNE (

Behavioral signatures related to genetic disorders in autism.

BACKGROUND: Autism spectrum disorder (ASD) is well recognized to be genetically heterogeneous. It is assumed that the genetic risk factors give rise to a broad spectrum of indistinguishable behavioral presentations. METHODS: We tested this assumption by analyzing the Autism Diagnostic Interview-Revised (ADI-R) symptom profiles in samples comprising six genetic disorders that carry an increased risk for ASD (22q11.2 deletion, Down's syndrome, Prader-Willi, supernumerary marker chromosome 15, tuberous sclerosis complex and Klinefelter syndrome; total n = 322 cases, groups ranging in sample size

Development and Evaluation of a Rules-based Algorithm for Primary Open-Angle Glaucoma in the VA Million Veteran Program.

The availability of electronic health record (EHR)-linked biobank data for research presents opportunities to better understand complex ocular diseases. Developing accurate computable phenotypes for ocular diseases for which gold standard diagnosis includes imaging remains inaccessible in most biobank-linked EHRs. The objective of this study was to develop and validate a computable phenotype to identify primary open-angle glaucoma (POAG) through accessing the Department of Veterans Affairs (VA) Computerized Patient Record System (CPRS) and Million Veteran Program (MVP) biobank. Embryo ploidy status classification through computer-assisted morphology assessment.

BACKGROUND: Preimplantation genetic testing for aneuploidy has been proven to be effective in determining the embryo's chromosomal or ploidy status. The test requires a biopsy of embryonic cells on day 3, 5, or 6 from which complete information on the chromosomes would be obtained. The main drawbacks of preimplantation genetic testing for aneuploidy include its relatively invasive approach and the lack of research studies on the long-term effects of preimplantation genetic testing for aneuploidy. OBJECTIVE: Computer-assisted predictive modeling through machine learning and deep learning algor

A novel evolutionary method for spine detection in ultrasound samples of spina bifida cases.

BACKGROUND AND OBJECTIVES: Spina bifida is a fetal spine defect observed during pregnancy. The defect is caused by unfinished closure of the embryonic neural column. Common diagnosis of the defect is still based on manual examination which aims to detect any deformation on spinal axis. This study proposes a novel evolutionary method for locating spinal axis on sonograms of spina bifida pathology. METHODS: The method involves a meta-heuristic evolutionary approach, where the sonogram is automatically divided into columns and bone regions belonging to the spine are classified. Accordingly, a sp

Biological Context-Informed and Population-Stratified Strategies Improve Genetic Diagnosis of CCDC22-Related Disorder.

BACKGROUND: The CCDC22 gene is a key regulator of endosomal trafficking and NF-κB signaling, and its dysfunction is implicated in a spectrum of X-linked neurodevelopmental disorders, including Ritscher-Schinzel syndrome 2, intellectual disability, and epilepsy. Despite the identification of CCDC22 variants having increased, a comprehensive biological characterization, including its spatiotemporal expression and functional molecular networks, remains to be systematically delineated. Furthermore, the rarity of CCDC22 variants created a significant challenge in distinguishing their pathogenicity.

Proposal and validation of a method to classify genetic subtypes of diffuse large B cell lymphoma.

Diffuse large B-cell lymphoma (DLBCL) is a heterogeneous disease whose prognosis is associated with clinical features, cell-of-origin and genetic aberrations. Recent integrative, multi-omic analyses had led to identifying overlapping genetic DLBCL subtypes. We used targeted massive sequencing to analyze 84 diagnostic samples from a multicenter cohort of patients with DLBCL treated with rituximab-containing therapies and a median follow-up of 6 years. The most frequently mutated genes were IGLL5 (43%), KMT2D (33.3%), CREBBP (28.6%), PIM1 (26.2%), and CARD11 (22.6%). Mutations in CD79B were asso
