Integrative AOP-Based Mechanistic Profiling of Organic UV Filters Reveals Shared Endocrine-Metabolic and Stress-Response Pathways.

Organic UV filters are widely used in personal care products and are increasingly detected in humans and the environment. Although several compounds exhibit systemic absorption and biological activity, their mechanisms of action remain poorly understood because comprehensive toxicogenomic data remain limited. Here, we developed an integrative Adverse Outcome Pathway (AOP)-based framework to support the mechanistic profiling of organic UV filters with sparse experimental evidence. Molecular evidence was integrated from experimentally supported bioassay target genes, transcription factor downstr

Integrative metaprogram analysis reveals transcriptional dysregulation of oxidative stress response in granulosa cells from polycystic ovary syndrome.

OBJECTIVE: The molecular mechanisms underlying polycystic ovary syndrome (PCOS) pathogenesis were investigated using an integrative metaprogram analysis framework, with specific focus on oxidative stress-related pathways through combined single-cell and bulk RNA sequencing approaches. METHODS: Three datasets were integrated: a single-cell RNA-seq dataset (GSE240688), a laboratory-generated bulk RNA-seq dataset, and a validation microarray dataset (GSE34526). Transcriptional programs in granulosa cells were identified by non-negative matrix factorization, while dysregulated genes were characte

Integrated transcriptomic and metabolomic analysis reveals zinc oxide nanoparticles associated modulation of salt stress responses in Glycyrrhiza uralensis.

The depletion of wild Glycyrrhiza resources has made artificial cultivation essential; however, soil salinization severely limits the yield and quality of G. uralensis. Zinc oxide nanoparticles (ZnO NPs) exhibit promising potential in phytoremediation, yet their regulatory mechanisms under salt stress remain unclear. In this study, Glycyrrhiza uralensis was used to investigate the effects of salt stress and the modulating effects of ZnO NPs. Our results showed that ZnO NPs application enhanced salt accumulation in Glycyrrhiza uralensis while maintaining photosynthetic performance and root grow

Integrative Genomic and Functional Analysis Reveals NF1 Loss as a Modifier of DNA Damage and Replication Stress Responses in Ovarian Cancer.

Neurofibromin 1 (NF1) is a tumor suppressor gene frequently altered across diverse cancer types, yet its biological significance in ovarian cancer remains incompletely characterized. Here, we integrated cohort-scale somatic mutation profiling with functional validation to characterize the mutational and cellular consequences of NF1 loss in ovarian cancer. Somatic mutation data from the TCGA ovarian cancer cohort were analyzed to define NF1-associated mutation types, tumor mutational burden, mutational signatures, and co-occurring alterations in DNA damage repair (DDR) pathways, together with p

Contrasting responses of alfalfa (Medicago sativa) accessions to combined water and nutrient stress: integrated morphological, biochemical, and molecular analyses.

Combined water deficit and nutritional deficiencies pose significant challenges to the productivity of alfalfa (Medicago sativa). We evaluated natural variation in 14 Tunisian accessions under combined stress, and identifed two contrasting genotypes, Radhouane (tolerant) and Kettana 1 (sensitive), for detailed analysis. Multivariate analyses, including Principal Component Analysis and clustering, showed clear separation of the two genotypes based on growth traits, with Radhouane showing enhanced root biomass and relative water content, while Kettana 1 exhibited reduced stem length. Biochemical

Integrated morpho-physiological and metabolic responses of tomato seed germination to hydrazine hydrate stress: The protective role of Se and Zn.

Hydrazine hydrate, a genotoxic alkylating agent, poses severe environmental and health risks due to its widespread industrial applications. Although seed germination is a critical early life-stage highly sensitive to abiotic stress, the specific phytotoxic mechanisms of hydrazine hydrate during this stage remain poorly understood. This study evaluated the morpho-physiological and metabolic responses of tomato (Lycopersicum esculentum var. Rio Grande) seeds exposed to hydrazine hydrate (0, 10, 30, 60 and 70 mM). Hydrazine hydrate dose-dependently reduced seed germination, germination index, coe

Physiological Responses in the Hepatopancreas of Litopenaeus vannamei to Carbonate Alkalinity Stress and Subsequent Recovery: Integration of Antioxidant, Immune, and Metabolic Profiles.

High carbonate alkalinity (CA) is a major constraint on shrimp culture in saline-alkaline waters. The hepatopancreas is central to shrimp immunity and metabolic regulation. Litopenaeus vannamei underwent a 7-day exposure period to 5 mmol/L CA, followed by a subsequent 7-day recovery phase after removal of the stressor. The physiological regulatory mechanism of the hepatopancreas during CA stress and recovery was investigated by integrating multiple biological levels including histomorphology, antioxidant and immune indices, energy metabolism, and metabolite profiles. Results showed that CA str

Application of data integration for rice bacterial strain selection by combining their osmotic stress response and plant growth-promoting traits.

Agricultural application of plant-beneficial bacteria to improve crop yield and alleviate the stress caused by environmental conditions, pests, and pathogens is gaining popularity. However, before using these bacterial strains in plant experiments, their environmental stress responses and plant health improvement potential should be examined. In this study, we explored the applicability of three unsupervised machine learning-based data integration methods, including principal component analysis (PCA) of concatenated data, multiple co-inertia analysis (MCIA), and multiple kernel learning (MKL),

A linkage between SmeIJK efflux pump, cell envelope integrity, and σE-mediated envelope stress response in Stenotrophomonas maltophilia.

Resistance nodulation division (RND) efflux pumps, such as the SmeIJK pump of Stenotrophomonas maltophilia, are known to contribute to the multidrug resistance in Gram-negative bacteria. However, some RND pumps are constitutively expressed even though no antimicrobial stresses occur, implying that there should be some physical implications for these RND pumps. In this study, the role of SmeIJK in antimicrobials resistance, envelope integrity, and σE-mediated envelope stress response (ESR) of S. maltophilia was assessed. SmeIJK was involved in the intrinsic resistance of S. maltophilia KJ to am

Hypothesis-generating analysis of the impact of non-damaging metabolic acidosis on the transcriptome of different cell types: Integrated stress response (ISR) modulation as general transcriptomic reaction to non-respiratory acidic stress?

Extracellular pH is an important parameter influencing cell function and fate. Microenvironmental acidosis accompanies different pathological situations, including inflammation, hypoxia and ischemia. Research focussed mainly on acidification of the tumour micromilieu and the possible consequences on proliferation, migration and drug resistance. Much less is known regarding the impact of microenvironmental acidosis on the transcriptome of non-tumour cells, which are exposed to local acidosis during inflammation, hypoxia, ischemia or metabolic derailment. In the present hypothesis-generating stu

Loss of mitochondrial Chchd10 or Chchd2 in zebrafish leads to an ALS-like phenotype and Complex I deficiency independent of the mitochondrial integrated stress response.

Mutations in CHCHD10 and CHCHD2, encoding two paralogous mitochondrial proteins, have been identified in cases of amyotrophic lateral sclerosis, frontotemporal lobar degeneration, and Parkinson's disease. Their role in disease is unclear, though both have been linked to mitochondrial respiration and mitochondrial stress responses. Here, we investigated the biological roles of these proteins during vertebrate development using knockout (KO) models in zebrafish. We demonstrate that loss of either or both proteins leads to motor impairment, reduced survival and compromised neuromuscular junction

Investigational eIF2B activator DNL343 modulates the integrated stress response in preclinical models of TDP-43 pathology and individuals with ALS in a randomized clinical trial.

Neuronal TDP-43 aggregates are a hallmark ALS pathology. The integrated stress response (ISR) occurs downstream of TDP-43 pathology and may promote neurodegeneration. Here we demonstrate that a CNS penetrant small molecule eIF2B activator inhibits the ISR in cellular models of ALS and the brain of an inducible mouse model of TDP-43 pathology, where it transiently slowed progression of locomotor deficits and neurodegeneration. ISR activation was observed in ALS patient spinal cord and CSF. The investigational drug DNL343 was advanced into Phase 1 and Phase 1b randomized, double-blind, placebo-c

Integrated high-throughput phenomics and transcriptomics uncover the transcriptional mechanisms underlying rice responses to elevated CO2 concentration and cadmium stress.

Developing crop varieties with reduced cadmium (Cd) accumulation under elevated carbon dioxide (eCO2) is a major global challenge. Identifying hub genes and elucidating the transcriptional mechanisms governing Cd stress and eCO2 responses requires integrated, multi-tissue omics approaches. Here, we conducted high-throughput phenotyping of the rice cultivar Nipponbare across six key developmental stages under Cd stress and three eCO2 concentrations. Image-based traits revealed shared and distinct phenotypic responses to these stresses. Multi-tissue transcriptome analyses showed that the differe

Integrated Metabolomic and Transcriptomic Analyses Reveal the Differential Molecular Mechanisms Underlying Heat Stress Responses in Two Pinellia ternata Germplasms.

Background: Pinellia ternata is a major medicinal herb widely utilized in traditional medicine, but is sensitive to high temperature, which often triggers a severe "sprout tumble" phenomenon. Methods: To elucidate the molecular mechanisms of heat tolerance in P. ternata, we screened two contrasting germplasms: the heat-tolerant JBX1 and the heat-sensitive XBX4. In the present study, a combined analysis of physiology, transcriptome, and metabolome was performed on JBX1 and XBX4 under heat stress at 40 °C. Results: JBX1 exhibited significantly greater leaf thickness, higher basal chlorophyll con

The impact of (poly)phenol-rich sugarcane extract intervention on markers of gastrointestinal integrity and systemic inflammation in response to exertional-heat stress.

BACKGROUND: Exertional-heat stress (EHS) perturbs gastrointestinal integrity, leading to systemic inflammation that may warrant medical attention. The study aimed to determine the effects of a (poly)phenol-rich sugarcane extract (PRSE) beverage and gel interventions on biomarkers of intestinal epithelial integrity and systemic immune responses to an EHS challenge. METHOD: Using a double-blind placebo-controlled design, participants (n = 14) were randomly allocated to complete two EHS (i.e. 2 h running at 60% V˙O2max in 34.4 °C ambient temperature) trials, with at least one-week washout. Integrative analysis and in vitro assessment of the effects of α-mangostin on high-glucose-induced inflammatory and oxidative stress responses in RAW264.7 macrophages.

BACKGROUND: Persistent macrophage-mediated inflammation under hyperglycemic conditions is an important feature of the inflammatory microenvironment associated with diabetic wounds. α-Mangostin (α-MG), a natural xanthone derived from Garcinia mangostana, has been reported to exert anti-inflammatory activity in various experimental models. However, its effects on high-glucose-induced macrophage inflammation and oxidative stress remain insufficiently characterized. OBJECTIVE: This study aimed to investigate the effects of α-MG on inflammatory and oxidative responses in high-glucose-stimulated ma

Mitigating cadmium stress in rice (Oryza sativa L.) using succinic and oxalic acids with focus on cellular integrity and antioxidant responses.

Soil contamination with toxic heavy metals [such as cadmium (Cd)] is becoming a serious global problem due to the rapid development of the social economy. Organic chelating agents such as succinic acid (SA) and oxalic acid (OA) are more efficient, environmentally friendly, and biodegradable compared to inorganic chelating agents and they enhance the solubility, absorption, and stability of metals. To investigate this, we conducted a pot experiment to assess the impact of SA (0.25 and 0.5 mM) and OA (0.25 and 0.5 mM) on enhancing the phytoremediation of Cd under its toxic concentration of 0.1 m
