Building a DNA barcode library of Alaska's non-marine arthropods.

Climate change may result in ecological futures with novel species assemblages, trophic mismatch, and mass extinction. Alaska has a limited taxonomic workforce to address these changes. We are building a DNA barcode library to facilitate a metabarcoding approach to monitoring non-marine arthropods. Working with the Canadian Centre for DNA Barcoding, we obtained DNA barcodes from recently collected and authoritatively identified specimens in the University of Alaska Museum (UAM) Insect Collection and the Kenai National Wildlife Refuge collection. We submitted tissues from 4776 specimens, of whi

A bacterial artificial chromosome library for the Chinese alligator (Alligator sinensis).

Chinese alligator (Alligator sinensis) is a rare and endangered species endemic to China. To better understand genetic details of the Chinese alligator genomic structure, a highly redundant bacterial artificial chromosome (BAC) library was constructed. This library consists of 216,238 clones with an average insert size of about 90 kb, indicating that the library contains 6.8-fold genome equivalents. Subsequently, we constructed a 516 kb contig map for the Chinese alligator olfactory receptor (OR) genes, which spans nine BAC clones, and subjected the BACs to full sequencing. The sequence analys

Sequencing circulating miRNA in maternal plasma with modified library preparation.

BACKGROUND AND OBJECTIVES: Circulating microRNAs in maternal plasma as one type of the cell free nucleotide acid revealed its potential for non-invasive prenatal diagnosis. The next generation sequencing technology provides promising approach detecting miRNA for such purpose. METHOD: In this present study, a modified library preparation method for SOLiD sequencing technology was developed and maternal plasma miRNA from single and twin pregnancies was analyzed. Quantitative PCR was carried out for comparison. RESULTS: Results showed that the sequenced data was improved remarkably with this mo

Protective antigens against glanders identified by expression library immunization.

Burkholderia are highly evolved Gram-negative bacteria that primarily infect solipeds but are transmitted to humans by ingestion and cutaneous or aerosol exposures. Heightened concern over human infections of Burkholderia mallei and the very closely related species B. pseudomallei is due to the pathogens' proven effectiveness as bioweapons, and to the increased potential for natural opportunistic infections in the growing diabetic and immuno-compromised populations. These Burkholderia species are nearly impervious to antibiotic treatments and no vaccine exists. In this study, the genome of the

Multifunctional multivalency: a focused library of polymeric cholera toxin antagonists.

Structural pre-organization of the multivalent ligands is important for successful interaction with multimeric proteins. Polymer-based heterobifunctional ligands that contain pendant groups prearranged into heterodimers can be used to probe the active site and surrounding area of the receptor. Here we describe the synthesis and activities of a series of galactose conjugates on polyacrylamide and dextran. Conjugation of a second fragment resulted in nanomolar inhibitors of cholera toxin, while the galactose-only progenitors showed no detectable activity.

A higher significance of anaerobes: the clone library analysis of bacterial pleurisy.

BACKGROUND: The frequencies of etiologic bacterial agents of intrapleural infections reported until now have been widely varied, largely depending on the implemented detective methods. The aims of this study were to evaluate bacterial etiologies of bacterial pleurisy using a cultivation-independent method. METHODS: Pleural fluids were collected from 42 febrile patients with hemipleural effusion. The bacterial flora was analyzed by a clone library method using amplified fragments of the 16S ribosomal RNA gene (rDNA) with universal primers in addition to conventional cultivation methods. A clinical drug library screen identifies astemizole as an antimalarial agent.

The high cost and protracted time line of new drug discovery are major roadblocks to creating therapies for neglected diseases. To accelerate drug discovery we created a library of 2,687 existing drugs and screened for inhibitors of the human malaria parasite Plasmodium falciparum. The antihistamine astemizole and its principal human metabolite are promising new inhibitors of chloroquine-sensitive and multidrug-resistant parasites, and they show efficacy in two mouse models of malaria.

Expression capable library for studies of Neisseria gonorrhoeae, version 1.0.

BACKGROUND: The sexually transmitted disease, gonorrhea, is a serious health problem in developed as well as in developing countries, for which treatment continues to be a challenge. The recent completion of the genome sequence of the causative agent, Neisseria gonorrhoeae, opens up an entirely new set of approaches for studying this organism and the diseases it causes. Here, we describe the initial phases of the construction of an expression-capable clone set representing the protein-coding ORFs of the gonococcal genome using a recombination-based cloning system. RESULTS: The clone set thus

Surface-functionalized nanoparticle library yields probes for apoptotic cells.

We have developed techniques for the efficient synthesis and screening of small libraries of surface-functionalized nanoparticles for the recognition of specific types of cells. To illustrate this concept we describe the development of a nanoparticle that preferentially recognizes apoptotic Jurkat cells in a manner similar to the apoptosis-recognizing protein annexin V. The nanoparticle, which is detectable by fluorescence or NMR relaxometry, was analyzed for the ability to recognize normal and apoptotic cells by fluorescence-activated cell sorting (FACS) analysis and fluorescence microscopy.

A C+ + class library foundation for developing an electronic medical record.

The basic features that gave the M (or Mumps, as it originally called) language its initial popularity are still important to many programming applications, especially those involving the health care domain. To date, however, efforts to change the language have been predicated on the axiom that the existing structure must be preserved in order to accommodate legacy applications. To many, it is becoming clear that the 1960s' minicomputer induced interpreter syntax underlying M is inadequate and incapable of further evolution. In this paper, we demonstrate an alternative that preserves those fea

Comparing the Performance of Double-Stranded and Single-Stranded DNA Libraries for Ancient Oral Microbiome Reconstruction.

DNA library construction methods can affect the recovery of ancient DNA, thus influencing downstream analyses. While single-stranded library preparation (ssLib) has been shown to outperform double-stranded (dsLib) for highly degraded vertebrate host DNA, especially for samples older than 40,000 years, few studies have examined how library protocols shape ancient microbial community reconstruction. Here, we compare the sequencing output of paired ssLib and dsLib dental calculus libraries generated from 12 Neanderthals and two Chalcolithic humans, prepared using implementations of the Gansauge e

Pharmacophore Modeling for Targets with Extensive Ligand Libraries: A Case Study on SARS-CoV-2 Mpro.

A pharmacophore defines the spatial arrangement of molecular features required for optimal interactions between a compound and its biological target. These models can be derived by analyzing the intermolecular interactions between a target and a set of known ligands in their binding conformations. A consensus pharmacophore integrates common features from multiple ligands, reducing model bias and enhancing predictive power. However, generating a robust consensus pharmacophore from a large and chemically diverse ligand set presents technical challenges. Here, we present a protocol for the constr

Identification of prochlorperazine dimaleate as a Sortase A inhibitor from FDA libraries for MRSA infection treatment.

Staphylococcus aureus is acknowledged as an essential contributor to global disease burden, particularly with the emergence of methicillin-resistant S. aureus (MRSA) and vancomycin-resistant S. aureus (VRSA) strains. This study employs a systematic computational and experimental strategy to screen and validate FDA-approved drugs to target Sortase A, an essential enzyme involved in MRSA virulence. Herein, we have identified six molecules exhibiting antimicrobial potency against MRSA and reduced biofilm formation. Among the hits obtained, prochlorperazine dimaleate showed potent activity against

Identification of selective hepatitis delta virus ribozyme inhibitors by high-throughput screening of small molecule libraries.

BACKGROUND & AIMS: Chronic hepatitis delta is the most severe form of chronic viral hepatitis and is associated with faster progression towards cirrhosis, liver decompensation, and hepatocellular carcinoma. Hepatitis delta virus (HDV)'s tight dependency on hepatitis B virus and the host cell machinery for its life cycle limits the development of direct-acting antivirals. Thus, we aimed to identify compounds that could block HDV replication by targeting its antigenomic ribozyme. METHODS: We generated stable Huh7 human hepatoma cells expressing a reporter gene (Gaussia luciferase) either downst

Screening of potent neutralizing antibodies against SARS-CoV-2 using convalescent patients-derived phage-display libraries.

As the severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) continues to threaten public health worldwide, the development of effective interventions is urgently needed. Neutralizing antibodies (nAbs) have great potential for the prevention and treatment of SARS-CoV-2 infection. In this study, ten nAbs were isolated from two phage-display immune libraries constructed from the pooled PBMCs of eight COVID-19 convalescent patients. Eight of them, consisting of heavy chains encoded by the immunoglobulin heavy-chain gene-variable region (IGHV)3-66 or IGHV3-53 genes, recognized the same epit

A first step towards building spectral libraries as complementary tools for snake venom proteome/peptidome studies.

Snake venoms are complex mixtures of a large number of distinct proteins and peptides with biological activity. Peptide spectral libraries are compilations of previously identified MS/MS spectra obtained from proteomics experiments. Here we present the generation and use of a Venom Peptidome and a Venom Proteome spectral library for the analysis of venom proteomes and peptidomes from distinct snake species.
