A biologically validated mathematical model for decoding epithelial apical, basolateral, and paracellular electrical properties.

Epithelial tissues form selective barriers to ions, nutrients, waste products, and infectious agents throughout the body. Damage to these barriers is associated with conditions such as celiac disease, cystic fibrosis, diabetes, and age-related macular degeneration. Conventional electrophysiology measurements like transepithelial resistance can quantify epithelial tissue maturity and barrier integrity but are limited in differentiating between apical, basolateral, and paracellular transport pathways. To overcome this limitation, a combination of mathematical modeling, stem cell biology, and cel

The impact of calcitriol and estradiol on the SARS-CoV-2 biological activity: a molecular modeling approach.

The novel coronavirus disease (COVID-19) is currently a big concern around the world. Recent reports show that the disease severity and mortality of COVID-19 infected patients may vary from gender to gender with a very high risk of death for seniors. In addition, some steroid structures have been reported to affect coronavirus, SARS-CoV-2, function and activity. The entry of SARS-CoV-2 into host cells depends on the binding of coronavirus spike protein to angiotensin converting enzyme-2 (ACE2). Viral main protease is essential for the replication of SARS-CoV-2. It was hypothesized that steroid

Biological substrate modification suppresses ventricular arrhythmias in a porcine model of chronic ischaemic cardiomyopathy.

AIMS: Cardiomyopathy patients are prone to ventricular arrhythmias (VA) and sudden cardiac death. Current therapies to prevent VA include radiofrequency ablation to destroy slowly conducting pathways of viable myocardium which support re-entry. Here, we tested the reverse concept, namely that boosting local tissue viability in zones of slow conduction might eliminate slow conduction and suppress VA in ischaemic cardiomyopathy. METHODS AND RESULTS: Exosomes are extracellular vesicles laden with bioactive cargo. Exosomes secreted by cardiosphere-derived cells (CDCEXO) reduce scar and improve he

Biological control of the Asian chestnut gall wasp in Portugal: Insights from a mathematical model.

In recent years, the Asian gall wasp Dryocosmus kuriphilus has invaded chestnut trees and significantly affected the Portuguese chestnut production. Studies in other countries, such as Japan or Italy, have shown that the parasitoid Torymus sinensis can successfully achieve biological control of D. kuriphilus. Mathematical models help us to understand the dynamics of the interaction between the pest D. kuriphilus and its parasitoid T. sinensis and, consequently, they can help to implement measures that enhance crop pest management. In this work, the evolution of the density of D. kuriphilus and

Histological and molecular biological analysis on the reaction of absorbable thread; Polydioxanone and polycaprolactone in rat model.

INTRODUCTION: One of the most frequently performed anti-aging surgical procedures is thread facelift. Since the 2010s, thread lifts using absorbable polydioxanone (PDO) thread were developed and have become increasingly popular. This research aims to identify the changes in and the mechanisms of absorbable thread-lifting components, namely, PDO (polydioxanone) and PCL (polycaprolactone), with varied absorption periods in the body. METHODS: Four different types of threads, namely, single-stranded thread, 4-stranded thread, 12-stranded thread, and barbed Cog thread, were used for each component

Predicting Biologic Therapy Outcome of Patients With Spondyloarthritis: Joint Models for Longitudinal and Survival Analysis.

BACKGROUND: Rheumatic diseases are one of the most common chronic diseases worldwide. Among them, spondyloarthritis (SpA) is a group of highly debilitating diseases, with an early onset age, which significantly impacts patients' quality of life, health care systems, and society in general. Recent treatment options consist of using biologic therapies, and establishing the most beneficial option according to the patients' characteristics is a challenge that needs to be overcome. Meanwhile, the emerging availability of electronic medical records has made necessary the development of methods that

Using biological-physical modelling for informing sea lice dispersal in Loch Linnhe, Scotland.

Sea lice are a constraint on the sustainable growth of Scottish marine salmonid aquaculture. As part of an integrated pest management approach, farms coordinate procedures within spatial units. We present observations of copepodids being at relatively greater density than nauplii in upper waters, which informs the development of surface layer sea lice transmission modelling of Loch Linnhe, Scotland, for informing farm parasite management. A hydrodynamic model is coupled with a biological particle-tracking model, with characteristics of plankton sea lice. Simulations are undertaken for May and

Multi-Phase Solvation Model for Biological Membranes: Molecular Action Mechanism of Amphotericin B.

Amphotericin B (AmB) is still the most effective drug for the treatment of systemic fungal infections in humans. Despite significant theoretical and experimental efforts trying to understand its molecular mechanism of action, the answer has remained elusive. In this work, we present a computational methodology to test the current membrane related hypotheses, namely, transmembrane ion channel, adsorption, and sterol sponge. We use a thermodynamic approach in which we represent the membrane by a multiphase solvation model with atomic detail (MMPSM) and calculate the free energy of transferring t

Physiological and immune-biological characterization of a long-term murine model of blunt chest trauma.

Blunt chest trauma causes pulmonary and systemic inflammation. It is still a matter of debate whether the long-term course of this inflammatory response is associated with persistent impairment of lung function. We hypothesized that an increase of inflammatory biomarkers may still be present at later time points after blunt chest trauma, eventually, despite normalized lung mechanics and gas exchange. Anesthetized spontaneously breathing male C57BL/6J mice underwent a blast wave-induced blunt chest trauma or sham procedure. Twelve and 24 h later, blood gases and lung mechanics were measured, to

Effect of isolated hyperglycemia on native mechanical and biologic shoulder joint properties in a rat model.

Recently, diabetes has been linked to rotator cuff disease and adhesive capsulitis, conditions with increased stiffness and inflammation. Unfortunately, limited research exists examining how hyperglycemia affects the native shoulder (tendon and capsule) properties. Therefore, the objectives of this study were to compare shoulder joint mechanics, tendon properties (mechanics and immunohistochemistry), and capsule of healthy control and hyperglycemic rats 8 weeks following induction of hyperglycemia with a submaximal dose of streptozotocin (STZ). Eighteen rats were injected with STZ to induce hy

ART-ML: a new markup language for modelling and representation of biological processes in cardiovascular diseases.

BACKGROUND: With an ever increasing number of biological models available on the internet, a standardized modelling framework is required to allow information to be accessed and visualized. OBJECTIVE: In this paper we propose a novel Extensible Markup Language (XML) based format called ART-ML that aims at supporting the interoperability and the reuse of models of geometry, blood flow, plaque progression and stent modelling, exported by any cardiovascular disease modelling software. ART-ML has been developed and tested using ARTool. ARTool is a platform for the automatic processing of various

Benchmarking biological nutrient removal in wastewater treatment plants: influence of mathematical model assumptions.

This paper examines the effect of different model assumptions when describing biological nutrient removal (BNR) by the activated sludge models (ASM) 1, 2d & 3. The performance of a nitrogen removal (WWTP1) and a combined nitrogen and phosphorus removal (WWTP2) benchmark wastewater treatment plant was compared for a series of model assumptions. Three different model approaches describing BNR are considered. In the reference case, the original model implementations are used to simulate WWTP1 (ASM1 & 3) and WWTP2 (ASM2d). The second set of models includes a reactive settler, which extends the des

Biologically variable ventilation improves gas exchange and respiratory mechanics in a model of severe bronchospasm.

OBJECTIVE: Mechanical ventilation can be lifesaving for status asthmaticus, but how best to accomplish mechanical ventilation is unclear. Biologically variable ventilation (mechanical ventilation that emulates healthy variation) and conventional control mode ventilation (monotonously regular) were compared in an animal model of bronchospasm to determine which approach yields better gas exchange and respiratory mechanics. DESIGN: A randomized prospective trial of biologically variable ventilation vs. control mode ventilation in swine. SETTING: University research laboratory. SUBJECTS: Eighte

Resolution of psoriasis upon blockade of IL-15 biological activity in a xenograft mouse model.

Psoriasis is a chronic inflammatory disease of the skin characterized by epidermal hyperplasia, dermal angiogenesis, infiltration of activated T cells, and increased cytokine levels. One of these cytokines, IL-15, triggers inflammatory cell recruitment, angiogenesis, and production of other inflammatory cytokines, including IFN-gamma, TNF-alpha, and IL-17, which are all upregulated in psoriatic lesions. To investigate the role of IL-15 in psoriasis, we generated mAb's using human immunoglobulin-transgenic mice. One of the IL-15-specific antibodies we generated, 146B7, did not compete with IL-1

Biological characteristics of carcinomatosa pleuritis in orthotopic model systems using immune-deficient rats.

We assessed the association of vascular endothelial growth factor (VEGF) on the formation of carcinomatosa pleuritis in orthotopic model systems. Immune-deficient rats were inoculated with PC-14 cells into i) a subpleural space of the parietal pleura after pneumonectomy or ii) into the thoracic cavity directly. The rats bearing tumor cells were randomly separated into two groups: non-treatment and treatment with anti-VEGF neutralizing antibody groups. At the time of the autopsy, all rats developed gross pleural dissemination with/without malignant effusions. In the first model, despite no sign

Effect of sorbent-based dialytic therapy with the BioLogic-DT on an experimental model of hepatic failure.

An experimental model of hepatic failure in the dog has been developed in which the liver is devascularized in two stages. Under general anesthesia, a portacaval shunt is created, ligatures placed around the hepatic and gastroduodenal arteries, and the dog recovered. Two days later under general anesthesia, the ligatures are pulled, converting hepatic insufficiency to hepatic failure. Five control animals developed hypotension, severe lactic acidosis, hypoglycemia, and increasing liver enzyme levels during 6 hrs of follow-up. The BioLogic-DT system includes a cellulosic plate dialyzer with a s

Chat Modeling: Interaction-Enhanced Agent Framework for Visualizing Literature-Grounded Biological Structures.

Bioscientists frequently seek to visualize the biological systems they have empirically characterized and reported in the literature. Realizing such visualizations requires biological structure modeling, an inherently complex process that demands both biological and geometric understanding. This paper addresses the problem of constructing such 3D models for visualization. In this paper, we introduce a novel agent framework that mitigates the challenges of operating 3D modeling software by transforming user inputs, including natural language descriptions, research publication content, and textu

Heme Peroxo Reaction Intermediates: Mimicking Biological Structure and Reactivity With Synthetic Model Systems.

Heme enzymes are at the center of a mélange of salient transformations in biology, and for aerobic life, dioxygen binding and activation are by far the most critical. These enzymes typically channel through a panel of distinct heme-oxygen adducts, of which early- or mid-valent (i.e., Fe(III)-containing) intermediates have long remained underexplored. These ferric heme-oxygen intermediates demonstrate highly versatile chemistries, making the detailed comprehension of their chemistries a challenging endeavor. Intriguingly, however, systems with climacteric mid-valent intermediates have rapidly a

Discovery, biological evaluation, and molecular modeling of novel alkylamine-based Cbl-b inhibitors.

Cbl-b, an E3 ubiquitin ligase, is a critical negative regulator of T-cell activation and an attractive target for cancer immunotherapy. Current small-molecule inhibitors largely rely on hydrophobic π-π stacking interactions with the gatekeeper residue Tyr363, which restricts the structural diversity of Cbl-b inhibitors and hinders the discovery of inhibitors with novel scaffolds. This study reports the stepwise optimization of the cyclic carbamate lead compound 5, eventually leading to the discovery of novel, representative alkylamine-based Cbl-b inhibitors. Our optimization process comprised

A Biomimetic 3D Human Skeletal Muscle Microtissue for Modeling Biological and Functional Hallmarks of Aging.

Skeletal muscle is one of the largest organs in the human body, playing a central role in mobility, metabolism, and endocrine regulation. The aging global population underscores the need to understand skeletal muscle aging, which is bottlenecked by the lack of in vitro models that recapitulate biological and functional features of aged human muscle as well as discrepancies between humans and animal models. Here, we present a 3D biomimetic aged skeletal muscle model using human primary skeletal muscle cells (SkMCs) embedded in a skeletal muscle-derived decellularized extracellular matrix (dECM)
