Molecular docking and pharmacophore models to probe binding hypothesis of inhibitors of hypoxia inducible factor-1.

Hypoxia inducible factor-1 is a heterodimeric transcription factor that regulates cellular responses to hypoxia and is involved in tumor progression and resistance to chemotherapy. Dimerization between HIF-1α and β subunits has been recognized crucial for DNA binding and transcriptional activity of HIF-1. Therefore, inhibitors of α and β dimerization subunits of HIF-1 may potentially evade HIF-1-mediated chemotherapy resistance. In the current study, ligand-based pharmacophore model was developed to determine 3 D binding features of HIF-1 inhibitors. The selected pharmacophore model comprises

In Vitro Skin Models for the Evaluation of Sunscreen-Based Skin Photoprotection: Molecular Methodologies and Opportunities.

Identifying and understanding the biological events that occur following ultraviolet (UV) exposure are mandatory to elucidate the biological and clinical consequences of sun exposure, and to provide efficient and adequate photoprotection strategies. The main UVinduced biological features (markers related to sunburn, cancer, photoaging immunosuppression, pigmentation), characterized in human skin in vivo, could be reproduced in adapted models of reconstructed skin in vitro, attesting their high relevance in the field of photobiology. In turn, 3D skin models were useful to discover precise biolo

Molecular Mechanisms of Lithium Action: Switching the Light on Multiple Targets for Dementia Using Animal Models.

Lithium has long been used for the treatment of psychiatric disorders, due to its robust beneficial effect as a mood stabilizing drug. Lithium's effectiveness for improving neurological function is therefore well-described, stimulating the investigation of its potential use in several neurodegenerative conditions including Alzheimer's (AD), Parkinson's (PD) and Huntington's (HD) diseases. A narrow therapeutic window for these effects, however, has led to concerted efforts to understand the molecular mechanisms of lithium action in the brain, in order to develop more selective treatments that h

Molecular Mechanisms of Vascular Dementia: What Can Be Learned from Animal Models of Chronic Cerebral Hypoperfusion?

Vascular dementia (VD) is defined as a progressive neurodegenerative disease of cognitive decline, attributable to cerebrovascular factors. Numerous studies have demonstrated that chronic cerebral hypoperfusion (CCH) is associated with the initiation and progression of VD and Alzheimer's disease (AD). Suitable animal models were established to replicate such pathological condition in experimental research, which contributes largely to comprehending causal relationships between CCH and cognitive impairment. The most widely used experimental model of VD and CCH is permanent bilateral common caro

Mechanical properties of physiological and pathological models of collagen peptides investigated via steered molecular dynamics simulations.

In this work we used molecular simulations to investigate the elastic properties of collagen single chain and triple helix with the aim of understanding its features starting from first principles. We analysed ideal collagen peptides, homotrimeric and heterotrimeric collagen type I and pathological models of collagen. Triple helices were found much more rigid than single chains, thus enlightening the important role of interchain stabilizing forces, like hydrophobic interaction and hydrogen bonds. We obtained Young's moduli close to 4.5GPa for the ideal model of collagen and for the physiologic

Mechanisms of disease: what can mouse models tell us about the molecular processes underlying Dent disease?

Two knockout mouse models of Dent disease are similar with regard to the characteristics of Fanconi syndrome, but differ markedly with respect to vitamin D and renal calcium handling. One model exhibits hypercalciuria, renal calcifications and renal failure; the other does not. Data from such experimental models have greatly advanced our understanding of the molecular mechanisms underlying Dent disease. This Review summarizes some of the important phenotypic characteristics shared by mouse models and people with Dent disease. Experimental data are used to predict the molecular mechanisms under

Models for inherited susceptibility to cancer in the nervous system: a molecular-genetic approach to neurofibromatosis.

Neurofibromatosis (NF) is one of the most frequent and clinically important Mendelian disorders in man, with an incidence of 1 in 3,000. While different organ systems and cell types can be affected in NF, the most common abnormalities are in cells of neural crest origin. Two distinct forms of NF have been described: 'peripheral' or von Recklinghausen NF (VRNF) and 'central' or bilateral acoustic NF (BANF). VRNF is characterized clinically by hyperpigmented patches of skin and multiple tumors of the peripheral and central nervous system, which can cause disfigurement, paralysis, blindness and d

Stem cell-driven biomedical technologies for tooth regeneration: engineering scaffolds, organoid models, and molecular targeted strategies.

Tooth loss remains a major unmet clinical challenge, and current prosthetic approaches cannot restore the biological complexity, sensory function, or regenerative capacity of natural teeth. Recent progress in stem cell biology, developmental engineering, and regenerative biomaterials has opened new possibilities for biological tooth regeneration. This review integrates advances across three major research domains that together define the current landscape of translational regenerative dentistry. First, we discuss stem cell-based, scaffold-guided strategies for tooth regeneration. These approac

Hotspot Interactions between Two Fab Molecules in Molecular Dynamics Simulations Improve Predictive Models of Aggregation Kinetics.

Protein-protein interactions (PPIs) are fundamental to numerous biological processes, and the identification of interaction hotspots is essential for understanding the mechanisms of protein aggregation and informing protein engineering efforts. Although various algorithms have been developed to predict hotspot regions for protein-protein interactions, little research has focused on understanding the relative roles of these largely protein surface-based interactions and the interactions between cross-β sheet-forming aggregation-prone regions (APRs) that are largely buried within proteins. This

Domain generalisation challenges in breast cancer molecular classification using foundation models: a cross-cohort exploratory study.

Molecular classification guides breast cancer treatment, but PAM50 and immunohistochemistry (IHC) remain costly and unavailable in many settings. Foundation models (FMs) combined with multiple instance learning (MIL) show promise for predicting molecular subtypes from haematoxylin-and-eosin-stained slides, yet most studies report only internal validation. This study evaluates FMs with MIL across cohorts and identifies factors associated with domain-induced performance degradation. We evaluate 13 FMs and 3 complementary MIL architectures for PAM50 subtyping and IHC biomarker prediction using cr

Benchmarking biofilm assays, surface models, and detachment methods in Pseudomonas aeruginosa for reproducible downstream molecular analysis.

Pseudomonas aeruginosa is a major ESKAPE pathogen and a WHO priority pathogen, but biofilm studies remain difficult to compare because detection methods, test surfaces, strain selection, and biofilm recovery procedures vary widely across laboratories. This study evaluated three linked methodological questions: phenotypic biofilm detection, surface-associated expression of selected biofilm genes, and biofilm detachment for downstream molecular sample preparation. Eighty-four clinical isolates and the reference strain, PAO1, were screened using three phenotypic assays, and four biofilm-related g

Network Diffusion-Constrained Variational Generative Models for Investigating the Molecular Dynamics of Brain Connectomes Under Neurodegeneration.

Alzheimer's disease (AD) is a complex and progressive neurodegenerative condition with significant societal impact. Understanding the temporal dynamics of its pathology is essential for advancing therapeutic interventions. Empirical and anatomical evidence indicates that network decoupling occurs as a result of gray matter atrophy. However, the scarcity of longitudinal clinical data presents challenges for computer-based simulations. To address this, a first-principles-based, physics-constrained Bayesian framework is proposed to model time-dependent connectome dynamics during neurodegeneration

Molecular mechanisms limiting the AAV gene therapy treatment window in mouse models of blue cone monochromacy.

Blue cone monochromacy (BCM) is a severe X-linked blinding disorder caused by mutations in the OPN1LW/OPN1MW locus, resulting in impaired cone function and structural degeneration. We conduct a comparative analysis of AAV gene therapy in Opn1mw-/-/Opn1sw-/- (double knockout, DKO) and Opn1mwC198R/Opn1sw-/- (C198R) BCM mouse models to contrast therapeutic outcomes at different stages. We demonstrate the AAV8Y733F capsid achieves superior rescue compared to AAV5. Both DKO and C198R models show comparable therapeutic outcomes, with efficacy consistently decreasing in older mice. Unraveling Molecular and Functional Responses Across 3 Lung Injury Models to Expand the Donor Lung Pool.

BACKGROUND: Lung transplantation remains hampered by a scarcity of viable donor lungs, partially attributed to donor lung injuries. METHODS: Three porcine lung injury models were studied: infection-induced using lipopolysaccharide (n = 7), aspiration-induced using endotracheal gastric content (n = 7), and injury using lavage and harmful ventilation (ventilator-induced lung injury; n = 7). Molecular and functional changes from before and after the establishment of lung injury were examined with histopathology, immunohistochemistry, cytokine levels, hemodynamics, and mass spectrometric analysis

Quantitative Proteomics Identifies Potential Molecular Adaptations in Mouse Models of Congenital Stationary Night Blindness Type 2.

Pathogenic variants in the CACNA1F gene are linked to congenital stationary night blindness type 2 though their specific molecular effects remain elusive. This study examines the retinal impact of two variants: a truncation (RX) and a gain-of-function (IT) to explore variant-specific retinal proteome changes. Electroretinography showed that RX primarily affects rod pathways, while IT disrupts both rod and cone signaling, consistent with morphological findings. Comprehensive quantitative proteomic analysis using mass spectrometry identified approximately 4000 proteins across wild-type control a

Molecular docking to homology models of human and Trypanosoma brucei ERK8 that identified ortholog-specific inhibitors.

Human African Trypanosomiasis (HAT), also known as sleeping sickness, is a lethal disease caused by two vector-borne parasites: Trypanosoma brucei gambiense and Trypanosoma brucei rhodesiense. The limited number of antitrypanosomal therapies for treating these deadly parasites suffer from toxicity, poor efficacy, and unspecified targets; thus, more and better medicines are needed. We used in silico methods to predict features of the bioactive compound AZ960 that make it an ortholog-specific inhibitor for the extracellular-signal regulated kinase 8 of T. brucei (TbERK8). Our homology models sho

The current models unravel the molecular mechanisms underlying the intricate pathophysiology of Alzheimer's disease using zebrafish.

The foremost cause of dementia is Alzheimer's disease (AD). The vital pathological hallmarks of AD are amyloid beta (Aβ) peptide and hyperphosphorylated tau (p-tau) protein. The current animal models used in AD research do not precisely replicate disease pathophysiology, making it difficult for researchers to quickly and effectively gather data or screen potential therapy possibilities. Several transgenic animals are used as models for AD; however, they have cost and time concerns. Zebrafish (Danio rerio) has become a suitable model organism for high-throughput pharmacological screening of neu

Rapid iPSC inclusionopathy models shed light on formation, consequence, and molecular subtype of α-synuclein inclusions.

The heterogeneity of protein-rich inclusions and its significance in neurodegeneration is poorly understood. Standard patient-derived iPSC models develop inclusions neither reproducibly nor in a reasonable time frame. Here, we developed screenable iPSC "inclusionopathy" models utilizing piggyBac or targeted transgenes to rapidly induce CNS cells that express aggregation-prone proteins at brain-like levels. Inclusions and their effects on cell survival were trackable at single-inclusion resolution. Exemplar cortical neuron α-synuclein inclusionopathy models were engineered through transgenic ex

In silico and in vitro models reveal the molecular mechanisms of hypocontractility caused by TPM1 M8R.

Dilated cardiomyopathy (DCM) is an inherited disorder often leading to severe heart failure. Linkage studies in affected families have revealed hundreds of different mutations that can cause DCM, with most occurring in genes associated with the cardiac sarcomere. We have developed an investigational pipeline for discovering mechanistic genotype-phenotype relationships in DCM and here apply it to the DCM-linked tropomyosin mutation TPM1 M8R. Atomistic simulations predict that M8R increases flexibility of the tropomyosin chain and enhances affinity for the blocked or inactive state of tropomyosi

Recent advances in CYFIP2-associated neurodevelopmental disorders: From human genetics to molecular mechanisms and mouse models.

Cytoplasmic FMR1-interacting protein 2 (CYFIP2) is an evolutionarily conserved protein with a critical role in brain development and function. As a key component of the WAVE regulatory complex, CYFIP2 regulates actin cytoskeleton dynamics, essential for maintaining proper neuronal morphology and circuit formation. Recent studies have also shown that CYFIP2 interacts with various RNA-binding proteins, suggesting its involvement in mRNA processing and translation in neurons. Since 2018, de novo CYFIP2 variants have been identified in patients with neurodevelopmental disorders, particularly devel
