Whole genome sequencing data of Leptospira weilii and Leptospira kirschneri isolated from human subjects of Sri Lanka.

Leptospirosis is a re-emerging zoonotic disease. This article reports the complete genome sequences of three novel strains of Genus Leptospira: two from the species Leptospira weilii (FMAS_RT1, FMAS_PD2) and one from Leptospira kirschneri (FMAS_PN5). These isolates were recovered from the blood samples of acute febrile patients in different geographical and climatic zones of Sri Lanka. High-quality genomic DNA was extracted from the three isolates in mid-log phase cultures. Whole genome sequencing was conducted using the PacBio Single Molecule Real-Time (SMRT) platform to identify the species,

Lineage-specific virulence determinants of Haemophilus influenzae biogroup aegyptius.

An emergent clone of Haemophilus influenzae biogroup aegyptius (Hae) is responsible for outbreaks of Brazilian purpuric fever (BPF). First recorded in Brazil in 1984, the so-called BPF clone of Hae caused a fulminant disease that started with conjunctivitis but developed into septicemic shock; mortality rates were as high as 70%. To identify virulence determinants, we conducted a pan-genomic analysis. Sequencing of the genomes of the BPF clone strain F3031 and a noninvasive conjunctivitis strain, F3047, and comparison of these sequences with 5 other complete H. influenzae genomes showed that >

Revisiting the reference genomes of human pathogenic Cryptosporidium species: reannotation of C. parvum Iowa and a new C. hominis reference.

Cryptosporidium parvum and C. hominis are the most relevant species of this genus for human health. Both cause a self-limiting diarrhea in immunocompetent individuals, but cause potentially life-threatening disease in the immunocompromised. Despite the importance of these pathogens, only one reference genome of each has been analyzed and published. These two reference genomes were sequenced using automated capillary sequencing; as of yet, no next generation sequencing technology has been applied to improve their assemblies and annotations. For C. hominis, the main challenge that prevents a lar

Improving the identification rate of endogenous peptides using electron transfer dissociation and collision-induced dissociation.

Tandem mass spectrometry (MS/MS) combined with bioinformatics tools have enabled fast and systematic protein identification based on peptide-to-spectrum matches. However, it remains challenging to obtain accurate identification of endogenous peptides, such as neuropeptides, peptide hormones, peptide pheromones, venom peptides, and antimicrobial peptides. Since these peptides are processed at sites that are difficult to predict reliably, the search of their MS/MS spectra in sequence databases needs to be done without any protease setting. In addition, many endogenous peptides carry various post

Transcriptome Analysis of Arbuscular Mycorrhizal Fungi Using Short-Read Sequencing.

Arbuscular mycorrhizal (AM) fungi are obligate biotrophs whose molecular biology has long been difficult to investigate due to limited genomic resources and the occurrence, in experimental samples, of a high quantity of host plant material. High-throughput short-read RNA sequencing has become a key approach for characterizing AM fungal transcriptomes, but requires tailored bioinformatic strategies to overcome challenges such as mixed-species datasets, low fungal RNA abundance, and the absence of high-quality reference AM fungal genomes. This chapter presents a robust pipeline for AM fungal tra

De novo assembly and comparative transcriptome characterization of Poecilobdella javanica provide insight into blood feeding of medicinal leeches.

Leeches (family Hirudinidae) are classic model invertebrates used in diverse clinical treatments, such as reconstructive microsurgery, hypertension, and gangrene treatment. The blood-feeding habit is essential for these therapies, yet the molecular mechanisms underlying the process are poorly understood. In the present study, the transcriptome of Poecilobdella javanica from five time points (days 0, 1, 10, 20, and 30 separately) of blood feeding was sequenced with short paired-end reads. After stringent quality control, ∼380 million high-quality reads were assembled using SOAPdenovo-Trans with

High-throughput sequencing of pituitary and hypothalamic microRNA transcriptome associated with high rate of egg production.

BACKGROUND: MicroRNAs exist widely in viruses, plants and animals. As endogenous small non-coding RNAs, miRNAs regulate a variety of biological processes. Tissue miRNA expression studies have discovered numerous functions for miRNAs in various tissues of chicken, but the regulation of miRNAs in chicken pituitary and hypothalamic development related to high and low egg-laying performance has remained unclear. RESULTS: In this study, using high-throughput sequencing technology, we sequenced two tissues (pituitary and hypothalamus) in 3 high- and 3 low-rate egg production Luhua chickens at the a

Draft genome of multiple resistance donor plant Sinapis alba: An insight into SSRs, annotations and phylogenetics.

BackgroundSinapis alba is a wild member of the Brassicaceae family reported to possess genetic resistance against major biotic and abiotic stresses of oilseed brassicas. However, the resistance nature of S. alba was not exploited generously due to the unavailability of usable genome sequences in public databases. Therefore, the present study was conducted to assemble the first draft genome from raw whole genome shotgun sequences with annotation and develop simple sequence repeat markers for molecular genetics and marker-assisted breeding.ResultsThe raw genome sequences had 96x coverage on the

A complete Leishmania donovani reference genome identifies novel genetic variations associated with virulence.

Leishmania donovani is responsible for visceral leishmaniasis, a neglected and lethal parasitic disease with limited treatment options and no vaccine. The study of L. donovani has been hindered by the lack of a high-quality reference genome and this can impact experimental outcomes including the identification of virulence genes, drug targets and vaccine development. We therefore generated a complete genome assembly by deep sequencing using a combination of second generation (Illumina) and third generation (PacBio) sequencing technologies. Compared to the current L. donovani assembly, the geno

"Same difference": comprehensive evaluation of four DNA methylation measurement platforms.

BACKGROUND: DNA methylation in CpG context is fundamental to the epigenetic regulation of gene expression in higher eukaryotes. Changes in methylation patterns are implicated in many diseases, cellular differentiation, imprinting, and other biological processes. Techniques that enrich for biologically relevant genomic regions with high CpG content are desired, since, depending on the size of an organism's methylome, the depth of sequencing required to cover all CpGs can be prohibitively expensive. Currently, restriction enzyme-based reduced representation bisulfite sequencing and its modified

The neurotranscriptome of the Aedes aegypti mosquito.

BACKGROUND: A complete genome sequence and the advent of genome editing open up non-traditional model organisms to mechanistic genetic studies. The mosquito Aedes aegypti is an important vector of infectious diseases such as dengue, chikungunya, and yellow fever and has a large and complex genome, which has slowed annotation efforts. We used comprehensive transcriptomic analysis of adult gene expression to improve the genome annotation and to provide a detailed tissue-specific catalogue of neural gene expression at different adult behavioral states. RESULTS: We carried out deep RNA sequencing

De Novo sequencing and transcriptome analysis for Tetramorium bicarinatum: a comprehensive venom gland transcriptome analysis from an ant species.

BACKGROUND: Arthropod venoms are invaluable sources of bioactive substances with biotechnological application. The limited availability of some venoms, such as those from ants, has restricted the knowledge about the composition and the potential that these biomolecules could represent. In order to provide a global insight on the transcripts expressed in the venom gland of the Brazilian ant species Tetramorium bicarinatum and to unveil the potential of its products, high-throughput approach using Illumina technology has been applied to analyze the genes expressed in active venom glands of this

Autoinhibition of GEF activity in Intersectin 1 is mediated by the short SH3-DH domain linker.

Intersectin 1L (ITSN1L) acts as a specific guanine nucleotide exchange factor (GEF) for the small guanine nucleotide binding protein Cdc42 via its C-terminal DH domain. Interestingly, constructs of ITSN1L that comprise additional domains, for instance the five SH3 domains amino-terminal of the DH domain, were shown to be inhibited in their exchange factor activity. Here, we investigate the inhibitory mechanism of ITSN1L in detail and identify a novel short amino acid motif which mediates autoinhibition. We found this motif to be located in the linker region between the SH3 domains and the DH d

First whole genome sequencing of Russian isolate of Capnocytophaga canimorsus, opportunistic pathogen causing lethal sepsis.

Capnocytophaga canimorsus is a part of healthy oral flora of dogs and cats. However, when it is transmitted to human subjects via animal bites or scratches, it can cause severe complications like endocarditis or even lethal septic shock, especially in immunocompromised persons. In this study, we performed the first whole-genome sequencing on Illumina HiSeq platform of Russian isolate of C. canimorsus that have caused lethal sepsis in 51-old male from Moscow. We believe that the availability of genomic sequence and annotation for the given strain could be useful for future epidemiological surve

Whole-genome sequence of the oriental lung fluke Paragonimus westermani.

The development of adsorbents acting as "molecule traps" for advanced adsorption and separations on specific molecular recognition has garnered increasing attention over the past decade. Molecule trapping can be understood as strong confinement of guest molecules within well-defined local environments inside adsorbents, where adsorption is governed by geometric matching and multiple host-guest interactions rather than nonspecific van der Waals interactions alone. This site-specific trapping strategy enables precise discrimination between molecules with similar physicochemical properties under

CANTAO: guiding clustering and annotation in single-cell RNA sequencing using average overlap.

Single-cell RNA sequencing allows defining cellular identities based on transcriptional similarity using unsupervised clustering. However, a single clustering resolution may not yield groups of cells that represent both broad, well-defined populations and smaller subpopulations simultaneously. Therefore, when cell identities are not known prior to sequencing, robust comparison and annotation of inferred de novo clusters remains a challenge. Here, we introduce CANTAO, in which we propose the average overlap metric to define the distance between single-cell clusters by comparing ranked lists of

Functional annotation of genomic variants in studies of late-onset Alzheimer's disease.

MOTIVATION: Annotation of genomic variants is an increasingly important and complex part of the analysis of sequence-based genomic analyses. Computational predictions of variant function are routinely incorporated into gene-based analyses of rare-variants, though to date most studies use limited information for assessing variant function that is often agnostic of the disease being studied. RESULTS: In this work, we outline an annotation process motivated by the Alzheimer's Disease Sequencing Project, illustrate the impact of including tissue-specific transcript sets and sources of gene regula

Transcriptome pyrosequencing of the parasitoid wasp Cotesia vestalis: genes involved in the antennal odorant-sensory system.

Cotesia vestalis is an endoparasitic wasp that attacks larvae of the diamondback moth (Plutella xylostella), a herbivore of cruciferous plants. Females of C. vestalis use herbivore-induced plant odorants released from plants infested by P. xylostella as a host-searching cue. Transcriptome pyrosequencing was used to identify genes in the antennae of C. vestalis adult females coding for odorant receptors (ORs) and odorant binding proteins (OBPs) involved in insect olfactory perception. Quantitative gene expression analyses showed that a few OR and OBP genes were expressed exclusively in the ante

Ancestry-Stratified Variant Classification in Monogenic Diabetes Genes: Annotation Coverage and Differential Curation Burden.

BACKGROUND: Variant databases ClinVar and gnomAD underpin clinical variant interpretation, but their composition is skewed toward European ancestry. Whether this produces systematic disadvantages for non-European patients with monogenic diabetes has not been examined at the database level with mutually exclusive ancestry groups. OBJECTIVE: To quantify ClinVar annotation coverage and ancestry-stratified classification outcomes across monogenic diabetes genes, using mutually exclusive population-private variant groups. METHODS: gnomAD v4.0 (genomes and exomes; 807,162 individuals) was cross-re

CysDuF database: annotation and characterization of cysteine residues in domain of unknown function proteins based on cysteine post-translational modifications, their protein microenvironments, biochemical pathways, taxonomy, and diseases.

Experimental characterization and annotation of amino acids belonging to domains of unknown function (DUF) proteins are expensive and time-consuming, which could be complemented by computational methods. Cysteine, being the second most reactive amino acid at the catalytic sites of enzymes, was selected for functional annotation and characterization on DUF proteins. Earlier, we reported functional annotation of cysteine on DUF proteins belonging to the COX-II family. However, holistic characterization of cysteine functions on DUF proteins was not known, to the best of our knowledge. Here, we an
