Globally, it is predicted that by 2050, 10 million people will die annually because of infections with drug-resistant bacteria. Since antibacterial agents with novel mechanisms of action have not been developed in the past 30 years, there has been a surge of interest in combination therapies using existing drugs. The combination of aminoglycosides and colistin is often used to treat pneumonia caused by multidrug-resistant bacteria. The goal of this study is to investigate the relationship between the antibacterial activity of a peptide-neomycin library and polymyxin B in extensively drug-resis

Otitis media (OM) is a common pediatric disease for which systemic antibiotics are often prescribed. While local treatment would avoid the systemic treatment side-effects, the tympanic membrane (TM) represents an impenetrable barrier unless surgically breached. We hypothesized that the TM might harbor innate biological mechanisms that could mediate trans-TM transport. We used two M13-bacteriophage display biopanning strategies to search for mediators of trans-TM transport. First, aliquots of linear phage library displaying 10(10th) 12mer peptides were applied on the TM of rats with active bact

Phage-encoded endolysins are emerging antibacterial agents based on their ability to efficiently degrade peptidoglycan on Gram-positive bacteria, but the envelope characteristics of Gram-negative bacteria limit their application. Engineering modifications of endolysins can improve the optimization of their penetrative and antibacterial properties. This study constructed a screening platform to screen for engineered Artificial-Bp7e (Art-Bp7e) endolysins with extracellular antibacterial activity against Escherichia coli. An oligonucleotide of 20 repeated NNK codons was inserted upstream of the e

Vascular endothelial growth factor (VEGF), one of the most important angiogenic factors, plays an essential role in both physiological and pathological angiogenesis through binding to VEGF receptors (VEGFRs). Here we report a novel peptide designated HRHTKQRHTALH (peptide HRH), which was isolated from the Ph.D. -12 phage display library using VEGFR-Fc fusion protein as the bait. This peptide was found to dose-dependently inhibit the proliferation of human umbilical vein endothelial cells stimulated by VEGF. The anti-angiogenesis effect of the HRH peptide was further confirmed in vivo using the

The Hierarchical Editing Language for Macromolecules (HELM) provides a powerful framework for representing complex biomolecules, including peptides, oligonucleotides, and hybrid constructs, but existing tools for converting HELM notations to atomistic models suffer from limitations in speed, scope, and robustness. We introduce helmkit, an open-source Python library that enables direct, high-throughput conversion of HELM strings to RDKit molecular objects. Designed for general macromolecular structures, helmkit supports peptides, nucleic acids, chemical linkers, and hybrids, while natively hand

Mucosa-associated lymphoid tissue (MALT) B-cell lymphomas develop in the context of autoimmune or chronic inflammations like Helicobacter pylori-induced gastritis. Remission of most gastric MALT lymphomas after eradication of H pylori links tumor cell proliferation to antigen-induced inflammation and the need for antigenic contact. Furthermore, the tumor cells correspond to antigen-activated memory B cells. To investigate the reactivity of the tumor immunoglobulins we employed in vitro-generated antibodies identical to those produced by MALT lymphoma cells. The immunoglobulin rearrangements of

Ghrelin sensitivity is known to decrease with aging in mice and humans, and the decrease contributes to anorexia with aging. In this study, we discovered novel ghrelin sensitivity-enhancing peptides. Ghrelin sensitivity was evaluated by examining whether dipeptide samples enhanced the calcium response to ghrelin in the growth hormone secretagogue receptor-transfected cell line. First, dipeptides were screened using a 336-dipeptide library and we revealed that Ser-Tyr (SY) potentiated ghrelin sensitivity in particular. Based on the structure-activity relationship determined using the dipeptide

The complexity of Australian funnel-web spider venoms has been explored via the combined use of MALDI-TOF mass spectrometry coupled with chromatographic separation and the analysis of venom-gland cDNA libraries. The results show that these venoms are far more complex than previously realized. We show that the venoms of Australian funnel-web spiders contain many hundreds of peptides that follow a bimodal distribution, with about 75% of the peptides having a mass of 3000-5000 Da. The mass spectral data were validated by matching the experimentally observed masses with those predicted from peptid

The extraordinary capabilities of the biological sense of smell remain unmatched by electronic noses. Here, we present a revolutionary concept for next-generation electronic noses that integrates both specific and cross-reactive recognition principles within a single system. A novel biomimetic opto-electronic nose with enhanced performance based on Surface Plasmon Resonance Imaging (SPRI) was developed, combining cross-reactive peptides with selective Phage Display-derived peptides. Using Phage Display, five highly selective peptides were identified for detecting BTEX compounds (Benzene, Tolue

The clinical threat of aminoglycoside phosphotransferases (APHs) stems from their efficient inactivation of aminoglycosides, driving multidrug resistance through broad-spectrum antibiotic modification. While peptide-based inhibitors represent a promising therapeutic modality, current candidates lack sufficient potency against APHs. To address this limitation, we employed phage display technology to screen large cyclic peptide libraries (structural diversity >1011) against APH(3')-Ia, a clinically relevant enzyme derived from Escherichia coli. Our selection identified cyclic peptide families ex

UNLABELLED: Paracoccidioidomycosis (PCM) is a systemic granulomatous disease endemic in Latin America whose aetiologic agents are the thermodimorphic fungi Paracoccidioides brasiliensis and Paracoccidioides lutzii. Despite technological advances, some problems have been reported for the fungal antigens used for serological diagnosis, and inconsistencies among laboratories have been reported. The use of synthetic peptides in the serological diagnosis of infectious diseases has proved to be a valuable strategy because in some cases, the reactions are more specific and sensitive. In this study, w

BACKGROUND: A B-cell epitope is a group of residues on the surface of an antigen which stimulates humoral responses. Locating these epitopes on antigens is important for the purpose of effective vaccine design. In recent years, mapping affinity-selected peptides screened from a random phage display library to the native epitope has become popular in epitope prediction. These peptides, also known as mimotopes, share the similar structure and function with the corresponding native epitopes. Great effort has been made in using this similarity between such mimotopes and native epitopes in predicti

Objective T cell immunoglobulin and mucin domain-containing molecule 3 (Tim-3), a critical regulator of innate and adaptive immune responses, has been considered as a promising new target for immunotherapy. Based on an existing laboratory murine-derived anti-human Tim-3 antibody, this study aims to employ computer-aided molecular design to construct a mammalian cell-displayed antibody library targeting human Tim-3 and to screen for antibodies with optimized function. Methods The parental Tim-3 sequence was designed and optimized via a computer-assisted molecular model construction platform and

Animal venoms are complex mixtures containing simple organic molecules, proteins, peptides, and other bioactive elements with extraordinary biological properties associated with their ability to act on a number of molecular receptors in the process of incapacitating their target organisms. In such a context, arthropod venoms are invaluable sources of bioactive substances, with therapeutic interest but the limited availability of some venom such as those from ants, has restricted the potential that these biomolecules could represent. We investigated for the first time transcriptomic expression

Conventional antibodies are among the most frequently used and effective biological tools explored for therapeutic and diagnostic applications. However, they face significant limitations when it comes to challenges that demand specialized attributes such as rapid tissue penetration, the ability to bind to concealed epitopes, and stability in nonphysiological environments. In recent years, shark-derived immunoglobulin variable new antigen receptor (vNAR) has emerged as a promising alternative to overcome these limitations. In this study, we constructed a naïve vNAR phage display library from a

Influenza A viruses pose a serious pandemic risk, while generation of efficient vaccines against seasonal variants remains challenging. There is thus a pressing need for new treatment options. We report here a set of macrocyclic peptides that inhibit influenza A virus infection at low nanomolar concentrations by binding to hemagglutinin, selected using ultrahigh-throughput screening of a diverse peptide library. The peptides are active against both H1 and H5 variants, with no detectable cytotoxicity. Despite the high sequence diversity across hits, all tested peptides were found to bind to the

Myeloid cell leukemia 1 (Mcl-1) is a member of the Bcl-2 family of proteins with anti-apoptotic activity. It plays a key role in the regulation of the intrinsic pathway of apoptosis. Moreover, Mcl-1 is correlated with the progression and drug-resistance of various cancers. The development of inhibitors of Mcl-1 may provide effective cancer therapies. While the inhibitors of other Bcl-2 anti-apoptotic proteins have been well explored, the discovery of Mcl-1inhibitors with high selectivity has been challenging. In this review, we summarize the recent literature on small molecule and peptide inhi

BACKGROUND: By recent advances in phage-display approaches, many oligopeptides exhibiting binding affinities for metal oxides have been identified. Indium tin oxide is one of the most widely used conductive oxides, because it has a large band gap of 3.7-4.0 eV. In recent years, there have been reports about several ITO-based biosensors. Development of an ITO binding interface for the clustering of sensor proteins without complex bioconjugates is required.
OBJECTIVE: In this article, we aimed to identify peptides that bind to indium tin oxide nanoparticles via different binding mechanisms.

Snakebite envenoming is a serious condition requiring medical attention and administration of antivenom. Current antivenoms are antibody preparations obtained from the plasma of animals immunised with whole venom(s) and contain antibodies against snake venom toxins, but also against other antigens. In order to better understand the molecular interactions between antivenom antibodies and epitopes on snake venom toxins, a high-throughput immuno-profiling study on all manually curated toxins from Dendroaspis species and selected African Naja species was performed based on custom-made high-density

BACKGROUND: The prediction of conformational B-cell epitopes is one of the most important goals in immunoinformatics. The solution to this problem, even if approximate, would help in designing experiments to precisely map the residues of interaction between an antigen and an antibody. Consequently, this area of research has received considerable attention from immunologists, structural biologists and computational biologists. Phage-displayed random peptide libraries are powerful tools used to obtain mimotopes that are selected by binding to a given monoclonal antibody (mAb) in a similar way to
