Noncanonical Transcription and Splicing Shape the Colorectal Cancer Immunopeptidome in MSI and MSS Tumors.

Treatment with immune checkpoint inhibitors in colorectal cancer (CRC) has largely benefited patients with microsatellite instability-high (MSI-H) and not the larger proportion of patient with microsatellite-stable (MSS) tumors. This clinical dichotomy has fueled the view that high mutational burden is the dominant driver of tumor immunogenicity and that MSS CRC fails to respond because it is "antigen poor". To directly test this premise and define the origins of presented tumor antigens, we integrated HLA class I immunopeptidomics and matched RNA-seq from 26 primary CRC tumors spanning MSI-H

Targeting non-canonical antigens unlocks functional T-cell responses in renal cell carcinoma.

BACKGROUND: Renal cell carcinoma (RCC) frequently exhibits favorable responses to immunotherapy, despite a low tumor mutational burden, suggesting a critical role for non-mutational antigens presented by human leukocyte antigen class I in activating CD8+ T cells. METHODS: To systematically identify non-canonical tumor-specific antigens, we developed an integrated proteogenomic approach to RCC samples by combining immunopeptidomics with exome and transcriptome sequencing. We subsequently primed and expanded antigen-reactive T cells in vitro, isolated a panel of antigen-specific T-cell receptor

Variant-to-Biomarker Pathways in Peripheral Artery Disease: Multiomics Integration and Clinical Translation.

Peripheral artery disease (PAD) is a prevalent, disabling manifestation of systemic atherosclerosis that carries high risks of major adverse cardiovascular and limb events, yet remains incompletely explained by conventional risk factors and haemodynamic indices. Although genome-wide association studies have nominated reproducible susceptibility loci and high-throughput profiling has expanded the landscape of circulating, imaging, vascular and skeletal muscle biomarkers, most signals are noncoding, mechanistic attribution is often uncertain and few biomarkers have demonstrated durable increment

Machine learning-based classification model to distinguish tumor and tumor-free samples using synthetic plasma proteomic dataset.

BACKGROUND: Tumor-Specific Peptides (TSPs) and Tumor-associated Overexpressed Proteins (TOPs) are promising biomarkers for cancer diagnosis and monitoring. TSPs arise from somatic mutations unique to tumor cells. Their detection in plasma through mass spectrometry-based proteomics provides a non-invasive alternative to traditional biopsy-based diagnostics. We developed a machine learning workflow to classify tumor versus tumor-free samples using synthetic proteomic features. METHODS: A synthetic (in silico) dataset was generated, parameterized using curated proteogenomic resources (CAPD, CPTA

NF1-depleted ER+ breast cancers are differentially sensitive to CDK4/6 inhibitors.

Neurofibromin/NF1 is a RAS (rat sarcoma virus) GTPase-activating protein and estrogen receptor (ER) transcriptional corepressor. NF1low status, identified by copy number loss or low mRNA/protein expression, is associated with endocrine therapy resistance in ~20% of ER+/HER2- (human epidermal growth factor receptor 2) early-stage breast cancers. The identification of targeted treatments for NF1low ER+/HER2- breast cancer is therefore a priority. In this study, proteogenomic analysis of ER+/HER2- breast cancer demonstrated that NF1low tumors exhibited elevated cyclin-dependent kinase 4/6 (CDK4/6

Comprehensive analysis of the secreted proteome of adult Necator americanus hookworms.

The human hookworm Necator americanus infects more than 400 million people worldwide, contributing substantially to the poverty in these regions. Adult stage N. americanus live in the small intestine of the human host where they inject excretory/secretory (ES) products into the mucosa. ES products have been characterized at the proteome level for a number of animal hookworm species, but until now, the difficulty in obtaining sufficient live N. americanus has been an obstacle in characterizing the secretome of this important human pathogen. Herein we describe the ES proteome of N. americanus an

BOARD INVITED REVIEW: Oxidative stress and efficiency: the tightrope act of mitochondria in health and disease1,2.

Oxidative stress is an unavoidable consequence of aerobic metabolism. Whereas high amounts of mitochondrial reactive oxygen species (ROS) can cause oxidation, low levels play important roles in signal transduction. In a Pedigree male (PedM) broiler model of feed efficiency (FE), the low FE phenotype was characterized by increased ROS in isolated mitochondria (muscle, liver, and duodenum) with a pervasive protein oxidation in mitochondria and tissues. Subsequent proteogenomic studies in muscle revealed evidence of enhanced mitoproteome abundance, enhanced mitochondrial phosphocreatine shuttling

Localization of Wolbachia-like gene transcripts and peptides in adult Onchocerca flexuosa worms indicates tissue specific expression.

BACKGROUND: Most filarial species in the genus Onchocerca depend on Wolbachia endobacteria to successfully carry out their life cycle. O. flexuosa is a Wolbachia-free species, but its genome contains Wolbachia-like sequences presumably obtained from Wolbachia via horizontal gene transfer. Proteogenomic studies have shown that many of these Wolbachia-like sequences are expressed in adult worms. METHODS: Six Wolbachia-like sequences in O. flexuosa were chosen for further study based on their sequence conservation with Wolbachia genes, length of predicted open reading frames, and expression at t

Comparative proteome analysis of the capsule from patients with frozen shoulder.

BACKGROUND: The etiology of frozen shoulder (FS) is unclear. Accordingly, this study used a label-free quantitative shotgun proteomic approach to elucidate the pathogenesis of FS based on protein expression levels. METHODS: Tissue samples from the rotator interval (RI), middle glenohumeral ligament (MGHL), and anterior-inferior glenohumeral ligament (IGHL) were collected from 12 FSs with severe stiffness and 7 shoulders with a rotator cuff tear (RCT) as controls. Protein mixtures were digested and analyzed by nano-liquid chromatography/electrospray ionization-tandem mass spectrometry. Relativ

Multi-omics insights into tumor grade progression in clear cell renal cell carcinoma: from molecular mechanisms to precision therapeutics.

Clear cell renal cell carcinoma (ccRCC) can transition from indolent, low-grade lesions to high-grade, lethal disease through a layered cascade of genomic, epigenomic, metabolic, and immune remodeling. The initiating event in ∼90% of ccRCC is loss of chromosome 3p, enabling biallelic inactivation of VHL and frequent co-loss of chromatin regulators PBRM1, BAP1, and SETD2. The order and combination of genetic alterations shape distinct evolutionary trajectories in ccRCC. PBRM1 loss, observed in approximately 55% of cases, is linked to angiogenic, initially low-grade tumors that may later progres

Alternative splicing in pediatric central nervous system tumors highlights oncofetal candidate CLK1 exon 4.

BACKGROUND: Pediatric brain tumors are the leading cause of disease-related mortality in children, yet many aggressive tumors lack effective therapies. RNA splicing is a hallmark of cancer, but it has not yet been systematically studied in pediatric brain tumors. METHODS: We analyzed 729 pediatric brain tumors spanning histologies and molecular subtypes to quantify differential tumor splicing. We developed the Splicing Burden Index (SBI) to enable cross-sample comparisons and performed hierarchical clustering of highly variable splice events to define splicing-informed tumor groups. These wer

CD4+ T cells promote fibrosis during metabolic dysfunction-associated steatohepatitis.

BACKGROUND AND AIMS: Unresolved inflammation and fibrosis are defining features of metabolic dysfunction-associated steatohepatitis (MASH), a progressive form of steatotic liver disease that can advance to cirrhosis and hepatocellular carcinoma. While innate immune mechanisms in MASH have been extensively characterized, the role of CD4+ T cells remains poorly understood despite their central function in orchestrating immune responses through effector and regulatory mechanisms. APPROACH AND RESULTS: Integrated single-cell proteomic, transcriptomic, and functional analyses were used to investig

Proteomic Pathways Linking Type 2 Diabetes Genetic Clusters to Cardiovascular Diseases: A Network Mendelian Randomisation Study.

BACKGROUND: Genetic clusters related to Type 2 diabetes (T2D) have differential impact on cardiovascular diseases (CVDs), although the underlying mechanisms, such as proteomic perturbation, remain unexplored. We conducted a network Mendelian randomisation (MR) study to identify proteomic mediators linking T2D genetic clusters and CVDs. METHODS: We assessed the associations between genetic liability to T2D and eight genetic clusters (N = 2 535 601) with 12 CVDs (N ≤ 1 946 349). For significant pairs, we performed a two-step MR (mediation) to identify proteins mediating these associations. Inve

Recent Characterization of Key Proteins to Combat Tuberculosis.

Recent large-scale proteogenomic analyses of Mycobacterium tuberculosis (Mtb) have significantly deepened our understanding of its proteome by delineating two major classes of proteins: canonical proteins and microproteins. Canonical proteins, encoded by well-annotated open reading frames (ORFs), perform essential functions in fundamental cellular processes, including DNA replication, metabolism, virulence regulation, and adaptation to stress. Concurrently, growing attention has been directed toward microproteins, small polypeptides translated from previously unannotated small ORFs, which have

COSMIC-based mutation database enhances identification efficiency of HLA-I immunopeptidome.

BACKGROUND: Neoantigens have emerged as a promising area of focus in tumor immunotherapy, with several established strategies aiming to enhance their identification. Human leukocyte antigen class I molecules (HLA-I), which present intracellular immunopeptides to T cells, provide an ideal source for identifying neoantigens. However, solely relying on a mutation database generated through commonly used whole exome sequencing (WES) for the identification of HLA-I immunopeptides, may result in potential neoantigens being missed due to limitations in sequencing depth and sample quality. METHOD: In

Proteomic associations with forced expiratory volume: a Mendelian randomisation study.

BACKGROUND: A decline in forced expiratory volume (FEV1) is a hallmark of respiratory diseases that are an important cause of morbidity among the elderly. While some data exist on biomarkers that are related to FEV1, we sought to do a systematic analysis of causal relations of biomarkers with FEV1. METHODS: Data from the population-based AGES-Reykjavik study were used. Serum proteomic measurements were done using 4782 DNA aptamers (SOMAmers). Data from 1479 participants with spirometric data were used to assess the association of SOMAmer measurements with FEV1 using linear regression. Bi-dire

Proteome-wide Mendelian randomization and functional studies uncover therapeutic targets for polycystic ovarian syndrome.

Polycystic ovarian syndrome (PCOS) is an endocrine syndrome that affects a large portion of women worldwide. This proteogenomic and functional study aimed to uncover candidate therapeutic targets for PCOS. We comprehensively investigated the causal association between circulating proteins and PCOS using two-sample Mendelian randomization analysis. Cis-protein quantitative trait loci were derived from six genome-wide association studies (GWASs) on plasma proteome. Genetic associations with PCOS were obtained from a large-scale GWAS meta-analysis, FinnGen cohort, and UK Biobank. Colocalization a

Deoxyhypusine hydroxylase: A novel therapeutic target differentially expressed in short-term vs long-term survivors of glioblastoma.

Glioblastoma (GB) is the most aggressive neoplasm of the brain. Poor prognosis is mainly attributed to tumor heterogeneity, invasiveness and drug resistance. Only a small fraction of GB patients survives longer than 24 months from the time of diagnosis (ie, long-term survivors [LTS]). In our study, we aimed to identify molecular markers associated with favorable GB prognosis as a basis to develop therapeutic applications to improve patients' outcome. We have recently assembled a proteogenomic dataset of 87 GB clinical samples of varying survival rates. Following RNA-seq and mass spectrometry (

AI-driven neoantigen identification: a comprehensive review from somatic variant calling to T cell recognition.

BACKGROUND: Neoantigens-tumor-specific peptides generated by somatic mutations-are central targets of effective anticancer T cell immunity and underpin the clinical success of immune checkpoint blockade and personalized cancer vaccines. Advances in high-throughput sequencing, immunopeptidomics, and artificial intelligence (AI) have transformed neoantigen discovery from tailored experimental workflows into scalable, computational pipelines. However, accurately identifying the small subset of tumor mutations that yield processed, presented, and immunogenic epitopes remains a major bottleneck. M
