Roles of circulating proteins in osteoporosis pathogenesis: Insights from Mendelian randomization.

BACKGROUND: Osteoporosis (OP) poses a significant health burden. Circulating proteins represent promising drug targets. However, previous Mendelian randomization (MR) studies have limited evidence for their causal role due to single-source protein quantitative trait loci (pQTL) data and lack of systematic, multi-layered validation. OBJECTIVE: To identify and prioritize circulating proteins causally implicated in OP using a proteome-wide MR framework integrating five pQTL datasets, Bayesian colocalization, transcriptome-wide analyses, and single-cell expression mapping. METHODS: A two-stage (

Joint analysis of sQTL and Hi-C reveals spatial proximity between sQTLs and target genes in cancer tissues.

Gene expression and regulation with or without alternative splicing are crucial for tissues and cells to function correctly. They have been studied from three almost independent perspectives at the genome level: 1- Recognition of splicing quantitative trait loci (sQTLs), 2- Expression quantitative trait loci (eQTLs) recognition, and 3- Recognition of longer-range physical chromatin interactions between genome segments which model 3D dynamics of cells and tissues. Even though the associations between eQTLs and longer-range chromatin interactions have been previously studied, a similar relations

Impact of inter-species hybridisation on antifungal drug response in the Saccharomyces genus.

BACKGROUND: Antifungal drug resistance presents one of the major concerns for global public health, and hybridization allows the development of high fitness organisms that can better survive in restrictive conditions or in presence of antifungal agents. Hence, understanding how allelic variation can influence antifungal susceptibility in hybrid organisms is important for the development of targeted treatments. Here, we exploited recent advances in multigenerational breeding of hemiascomycete hybrids to study the impact of hybridisation on antifungal resistance and identify quantitative trait l

Genetics of evolved load resistance in the skeletons of unusually large mice from Gough Island.

A primary function of the skeleton is to resist the loads imparted by body weight. Genetic analyses have identified genomic regions that contribute to differences in skeletal load resistance between laboratory strains of mice, but these studies are usually restricted to 1 or 2 bones and leave open the question of how load resistance evolves in natural populations. To address these challenges, we examined the genetics of bone structure using the largest wild house mice on record, which live on Gough Island (GI). We measured structural traits connected to load resistance in the femur, tibia, sca

eQTL Set-Based Association Analysis Identifies Novel Susceptibility Loci for Barrett Esophagus and Esophageal Adenocarcinoma.

BACKGROUND: Over 20 susceptibility single-nucleotide polymorphisms (SNP) have been identified for esophageal adenocarcinoma (EAC) and its precursor, Barrett esophagus (BE), explaining a small portion of heritability. METHODS: Using genetic data from 4,323 BE and 4,116 EAC patients aggregated by international consortia including the Barrett's and Esophageal Adenocarcinoma Consortium (BEACON), we conducted a comprehensive transcriptome-wide association study (TWAS) for BE/EAC, leveraging Genotype Tissue Expression (GTEx) gene-expression data from six tissue types of plausible relevance to EAC e

Identification of genomic regions associated with total and progressive sperm motility in Italian Holstein bulls.

Sperm motility is directly related to the ability of sperm to move through the female reproductive tract to reach the ovum. Sperm motility is a complex trait that is influenced by environmental and genetic factors and is associated with male fertility, oocyte penetration rate, and reproductive success of cattle. In this study we carried out a GWAS in Italian Holstein bulls to identify candidate regions and genes associated with variations in progressive and total motility (PM and TM, respectively). After quality control, the final data set consisted of 5,960 records from 949 bulls having semen

Fine mapping of a major QTL qPA7-1 for low hydrocyanic acid content in sorghum-sudangrass hybrid.

The purpose of this study was to study the genetic mechanism of low hydrocyanic acid (HCN) content. The segregation of HCN content trait in fresh stems and leaves was determined in the sorghum (Sorghum bicolor (L.) Moench)-sudangrass (Sorghum sudanense (Piper) Stapf) hybrid F2 population (N = 1200), also used to detect a quantitative trait locus (QTL) for HCN content. Our hypothesis was that the additive effect of QTL was negative, showing that QTL was associated with low HCN. In the present research, a total of 11 simple sequence repeats (SSR) polymorphic primers were screened, and four SSR m

Genome analyses revealed genetic admixture and selection signatures in Bos indicus.

The genomic diversity and relationship among seven diverse cattle breeds viz. Sahiwal, Tharparkar, Gir, Vechur, Ongole, Kangayam and Hariana were investigated in 132 random samples based on high density SNP array comprising > 777 K SNPs. A total of 1993 SNPs (0.25% of the total) having greater power (FST ≥ 0.20) to differentiate these cattle populations were identified, and utilized to partition genome of each animal into a predefined number of clusters. The structure of these cattle indicated shared ancestry of dairy breeds viz. Gir, Tharparkar and Sahiwal. Most of the animals (> 76%) of diff

Genetic variants associated with platelet count are predictive of human disease and physiological markers.

Platelets play an important role in hemostasis and other aspects of vascular biology. We conducted a meta-analysis of platelet count GWAS using data on 536,974 Europeans and identified 577 independent associations. To search for mechanisms through which these variants affect platelets, we applied cis-expression quantitative trait locus, DEPICT and IPA analyses and assessed genetic sharing between platelet count and various traits using polygenic risk scoring. We found genetic sharing between platelet count and counts of other blood cells (except red blood cells), in addition to several other q

A genome-wide association study to detect QTL for commercially important traits in Swiss Large White boars.

The improvement of meat quality and production traits has high priority in the pork industry. Many of these traits show a low to moderate heritability and are difficult and expensive to measure. Their improvement by targeted breeding programs is challenging and requires knowledge of the genetic and molecular background. For this study we genotyped 192 artificial insemination boars of a commercial line derived from the Swiss Large White breed using the PorcineSNP60 BeadChip with 62,163 evenly spaced SNPs across the pig genome. We obtained 26 estimated breeding values (EBVs) for various traits i

Insights into the genetics of osteoporosis from recent genome-wide association studies.

Osteoporosis, which is characterised by reduced bone mineral density (BMD) and an increased risk of fragility fractures, is the result of a complex interaction between environmental factors and genetic variants that confer susceptibility. Heritability studies have shown that BMD and other osteoporosis-related traits such as ultrasound properties of bone, skeletal geometry and bone turnover have significant inheritable components. Although previous linkage and candidate gene studies have provided few replicated loci for osteoporosis, genome-wide association approaches have produced clear and re

Cross-trait mapping of shared susceptibility across inflammatory bowel disease and spondyloarthropathies.

BACKGROUND: Inflammatory bowel diseases (IBDs) and spondyloarthropathies (SpAs) frequently co-occur, yet the subtype-specific genetic architecture and effector tissues that implement this gut-joint coupling remain poorly defined. METHODS: We integrated European-ancestry GWAS summary statistics for IBD, Crohn's disease, ulcerative colitis, ankylosing spondylitis, psoriatic arthritis, reactive arthritis and enteropathic arthritis, covering 22.21 million variants across 1,263,767 individuals. We quantified genome-wide and local sharing (S-LDSC/LDSC, ρ-HESS), identified pleiotropic loci (MTAG, CP

Non-Starch Polysaccharides in Durum Wheat: A Review.

Durum wheat is one of most important cereal crops that serves as a staple dietary component for humans and domestic animals. It provides antioxidants, proteins, minerals and dietary fibre, which have beneficial properties for humans, especially as related to the health of gut microbiota. Dietary fibre is defined as carbohydrate polymers that are non-digestible in the small intestine. However, this dietary component can be digested by microorganisms in the large intestine and imparts physiological benefits at daily intake levels of 30-35 g. Dietary fibre in cereal grains largely comprises cell

Deviations from genetic additivity driven by rare variants at biobank scale.

Additive genetic models are the default for genome-wide association studies, but deviations from additivity are crucial for understanding disease mechanisms and therapeutic responses. Yet existing methods for testing nonadditivity are computationally infeasible for large-scale analysis or rely on Hardy-Weinberg assumptions, making them unsuitable for rare variants in large biobanks. We use an orthogonal allelic recoding framework that enables scalable testing of nonadditive genetic effects without Hardy-Weinberg assumptions while integrating seamlessly with existing linear mixed models. Cross-scale genetic analysis prioritizes shared regulatory variation, cell-type contributions, co-expression programs, and exon-level patterns in atopic dermatitis and asthma.

Atopic dermatitis (AD) and asthma frequently co-occur, yet the regulatory mechanisms connecting cutaneous and airway inflammation remain unclear. We integrated European genome-wide association statistics for AD (22,474 cases; 774,187 controls) and asthma (56,167 cases; 352,255 controls) with expression and splicing quantitative trait loci (QTLs), immune single-cell expression QTLs, single-cell transcriptomes, and spatial transcriptomics. The AD dataset compared lesional skin with healthy controls, whereas the asthma dataset paired allergen and diluent challenges in four participants. Each was

Identifying Novel Biomarkers and Therapeutic Targets for Endometriosis: Integrative Analysis of the Plasma Proteome and Genome.

BACKGROUND: There is currently no consensus on the etiology, pathogenesis, or treatment of endometriosis (EM). The discovery of disease-associated plasma proteins with causal genetic evidence provides an opportunity to identify new EM biomarkers and therapeutic targets. METHODS: Protein quantitative trait loci (pQTLs) were derived from plasma proteomic associations in the UK Biobank Pharma Proteomics Project (UKB-PPP). Genetic associations with EM were obtained from the FinnGen cohort. The associations between proteins and the risk of EM were estimated by cis-Mendelian randomization (cis-MR)

BLOBFISH: bipartite limited subnetworks from multiple observations using breadth-first search with constrained hops.

MOTIVATION: In analyzing biological network models, such as gene regulatory networks, a common question is how members of a particular set of genes are connected. For example, one might want to explore network relationships between a set of differentially expressed genes, a gene set previously reported in the literature, or elements of one or more pathways. BLOBFISH uses a breadth-first search algorithm adapted to bipartite graphs to identify a compact subnetwork connecting the members of a pre-specified set of genes, providing a regulatory context that can shed light on specific mechanisms in
