Machine Learning Approach and Bioinformatics Analysis Discovered Key Genomic Signatures for Hepatitis B Virus-Associated Hepatocyte Remodeling and Hepatocellular Carcinoma.

Hepatitis B virus (HBV) causes liver cancer, which is the third most common cause of cancer-related death worldwide. Chronic inflammation via HBV in the host hepatocytes causes hepatocyte remodeling (hepatocyte transformation and immortalization) and hepatocellular carcinoma (HCC). Recognizing cancer stages accurately to optimize early screening and diagnosis is a primary concern in the outlook of HBV-induced hepatocyte remodeling and liver cancer. Genomic signatures play important roles in addressing this issue. Recently, machine learning (ML) models and bioinformatics analysis have become ve

Role of noncoding RNAs in pancreatic ductal adenocarcinoma associated cachexia.

Cachexia is an acute syndrome that is very commonly observed in patients with cancer. Cachexia is the number one cause of death in patients with metastatic disease and is also the major factor for physical toxicity and financial burden. More importantly, the majority of patients with advanced-stage pancreatic ductal adenocarcinoma (PDAC) cancer undergo cachexia. Pancreatic cancer causes deaths of ∼50,000 Americans and about 400,000 people worldwide every year. The high mortality rates in metastatic PDAC are due to systemic pathologies and cachexia, which quickens death in these patients. About

Biomarkers (mRNAs and non-coding RNAs) for the diagnosis and prognosis of rheumatoid arthritis.

In recent years, diagnostic and therapeutic approaches for rheumatoid arthritis (RA) have continued to improve. However, in the advanced stages of the disease, patients are unable to achieve long-term clinical remission and often suffer from systemic multi-organ damage and severe complications. Patients with RA usually have no overt clinical manifestations in the early stages, and by the time a definitive diagnosis is made, the disease is already at an advanced stage. RA is diagnosed clinically and with laboratory tests, including the blood markers C-reactive protein (CRP) and erythrocyte sedi

Testing insulin-like growth factor messenger RNA-binding protein 3 as a surrogate immunohistochemical marker for indeterminate thyroid nodules with THADA fusion in both cytologic and surgical specimens.

BACKGROUND: Thyroid adenoma-associated (THADA) gene fusions are recurrent alterations in thyroid nodules that lead to the overexpression of insulin-like growth factor messenger RNA-binding protein 3 (IMP3). Although IMP3 immunohistochemistry has been studied in thyroid tumors, its utility for detecting THADA fusion-positive thyroid specimens remain unassessed. METHODS: The authors evaluated IMP3 expression in cytologic and surgical specimens from 20 indeterminate thyroid nodules. Eleven cases harbored THADA fusions, including THADA::IGF2BP3 (n = 9) and THADA::TRA2A (n = 2), whereas nine contr

SNORD9 promotes ovarian cancer tumorigenesis via METTL3/IGF2BP2-mediated NFYA m6A modification and is a potential target for antisense oligonucleotide therapy.

C/D box small nucleolar noncoding RNAs (snoRNAs) are known to bind and induce 2'-O-ribose methylation of RNAs, participate in cancer tumorigenesis and development. However, their involvement in regulating m6A modification remains unreported. Analysis of the TCGA database revealed that SNORD9 was an unfavorable prognostic factor for ovarian cancer. Besides, SNORD9 was elevated in ovarian cancer. The overexpression of SNORD9 induced ovarian cancer cell proliferation and migration in vitro and induce tumorigenicity in vivo, increased the m6A modification level by binding to m6A-methyltransferase

Snhg18 regulates Yap subcellular localization to maintain bone homeostasis.

Osteoporosis treatments commonly mitigate bone loss but rarely restore lost bone mass. Yes-associated protein (Yap) nuclear translocation is crucial for the osteogenic differentiation of bone marrow stromal cells (BMSCs), but is disrupted by many factors under osteoporotic conditions. Long non-coding RNAs (lncRNAs) regulate BMSCs differentiation and Yap localization across diseases, exhibiting tissue- and cell-specific effects. However, their role in aberrant Yap signaling within BMSCs under osteoporosis remains unclear. Here, we identify small nucleolar RNA host gene 18 (lnc-Snhg18), a functi

Induction of lncRNA MALAT1 by hypoxia promotes bone formation by regulating the miR-22-3p/CEBPD axis.

Adaptation to hypoxia promotes fracture healing. However, the underlying molecular mechanism remains unknown. Increasing evidence has indicated that long non-coding RNAs (lncRNAs) play crucial roles in several diseases, including fracture healing. In the present study, lncRNA microarray analysis was performed to assess the expression levels of different lncRNAs in MC3T3-E1 cells cultured under hypoxic conditions. A total of 42 lncRNAs exhibited significant differences in their expression, including metastasis associated lung adenocarcinoma transcript 1 (MALAT1), maternally expressed 3, AK04668

Long noncoding RNA SNHG12 promotes the proliferation, migration, and invasion of trophoblast cells by regulating the epithelial-mesenchymal transition and cell cycle.

OBJECTIVE: The deficient placental blood perfusion caused by the attenuated infiltration of trophoblast cells is a key factor in the occurrence of preeclampsia (PE). Furthermore, the long noncoding (lnc)RNA SNHG12 (small nucleolar RNA host gene 12) can promote the proliferation and metastasis of multiple tumor cells. However, whether lncRNA SNHG12 affects proliferation and metastasis of trophoblast cells is unclear. METHODS: We examined the level of lncRNA SNHG12 in plasma and placenta of patients with PE and constructed trophoblast cells with overexpressed or knocked down SNHG12. CCK-8, woun

Tweak regulates glial cell activation in temporal lobe epilepsy through a positive feedback circuit.

Gliosis is a hallmark of temporal lobe epilepsy (TLE) and contributes to disease progression and cognitive deficits, yet its regulatory mechanisms remain poorly understood. Tweak (tumor necrosis factor-related weak inducer of apoptosis) has been implicated in glial activation and inflammation, but its role in TLE remains unclear. In this study, a TLE mouse model was established by intraperitoneal injection of pilocarpine. Knockdown of either Tweak or long non-coding RNA Snhg3 (small nucleolar RNA host gene 3), a lncRNA co-expressed with Tweak, alleviated glial activation, neuroinflammatory, an

Long-lasting alterations to DNA methylation and ncRNAs could underlie the effects of fetal alcohol exposure in mice.

Fetal alcohol spectrum disorders (FASDs) are characterized by life-long changes in gene expression, neurodevelopment and behavior. What mechanisms initiate and maintain these changes are not known, but current research suggests a role for alcohol-induced epigenetic changes. In this study we assessed alterations to adult mouse brain tissue by assaying DNA cytosine methylation and small noncoding RNA (ncRNA) expression, specifically the microRNA (miRNA) and small nucleolar RNA (snoRNA) subtypes. We found long-lasting alterations in DNA methylation as a result of fetal alcohol exposure, specifica

Nucleolar METTL16 drives ccRCC tumorigenesis and pazopanib resistance via translational activation of JAG1/Notch signaling pathway.

Resistance to tyrosine kinase inhibitors (TKIs), particularly pazopanib, is the primary driver of treatment failure in patients with advanced clear cell renal cell carcinoma (ccRCC). However, the epitranscriptomic mechanisms underlying TKI resistance, especially the regulatory role of N6-methyladenosine (m6A) modification, remain poorly understood. We integrated multi-omics analyses with in vitro and in vivo functional assays, multi-cohort clinical validation, and development of targeted small-molecule inhibitors to dissect the role of methyltransferase-like 16 (METTL16) in ccRCC resistance to

FTO-mediated m6A demethylation of SNHG9 enhances PINK1-dependent mitophagy and reverses cisplatin resistance via nuclear EZH2 ubiquitination.

Cisplatin (CDDP) resistance in lung adenocarcinoma (LUAD) is associated with increased N6-methyladenosine (m6A) RNA modification. Although proteolysis-targeting chimeras (PROTACs) that recruit E3 ligases have shown therapeutic potential, the role of nuclear ubiquitination in CDDP resistance remains unclear. Here, m6A-epitranscriptomic profiling identified the long non-coding RNA small nucleolar RNA host gene 9 (SNHG9) as a key target of the m6A demethylase fat mass and obesity-associated protein (FTO). Clinically, elevated SNHG9 expression was associated with poor prognosis and CDDP resistance

SnoRNA Evolution, Genomic Context and Mobility: The Role of Function and Host Gene Association.

Small nucleolar RNAs (snoRNAs) are best known for guiding chemical modifications of ribosomal and spliceosomal RNAs. Most vertebrate snoRNAs are encoded within introns of host genes and therefore depend on the production and processing of host precursor RNAs for their biogenesis. Despite this close genomic association, how host-gene context is associated with snoRNA abundance and evolution remains poorly understood. Here, we combined human snoRNA annotations from snoDB, Ensembl gene annotations, snoRNA-sensitive abundance data across multiple tissues, and vertebrate orthology analyses to syste
