MOTIVATION: The presence or absence of some genes in a genome can influence whether other genes are likely to be present or absent. Understanding these gene co-occurrence and avoidance patterns reveals fundamental principles of genome organization, with applications ranging from evolutionary reconstruction to rational design of synthetic genomes.
RESULTS: PanForest, presented here, uses random forest classifiers to predict the presence and absence of genes in genomes from the set of other genes present. Performance statistics output by PanForest reveal how predictable each gene's presence or

In a dual-beam super-resolution laser direct-writing lithography system, the flatness error of the motion stage during XY-plane scanning (small fluctuations along the Z direction) is a critical factor that degrades writing accuracy. This work presents an integrated method combining dual-cylindrical-lens astigmatic measurement and machine-learning-based feedforward compensation. By employing the dual-cylindrical-lens astigmatic approach together with a four-quadrant detector (FQD) to capture variations of the spot profile, nanometer-scale Z-axis errors of the stage are converted into changes in

MOTIVATION: Genome-wide association (GWA) studies have proven to be a successful approach for helping unravel the genetic basis of complex genetic diseases. However, the identified associations are not well suited for disease prediction, and only a modest portion of the heritability can be explained for most diseases, such as Type 2 diabetes or Crohn's disease. This may partly be due to the low power of standard statistical approaches to detect gene-gene and gene-environment interactions when small marginal effects are present. A promising alternative is Random Forests, which have already been

Longer treatment engagement is associated with improved recovery outcomes in alcohol use disorder (AUD), making patient retention a critical determinant of reduced return to drinking. This study aimed to identify factors predicting outpatient treatment engagement, operationalized as the number of follow-up visits, among individuals with AUD following inpatient care. We applied a five-step analytic framework integrating random forest modelling (RFM) and Least Absolute Shrinkage and Selection Operator (LASSO) regression to identify predictors of outpatient visit frequency. Clinical, psychologica

Prediabetes is a major risk factor for the development of diabetes, defined by blood glucose levels that are elevated but not yet high enough to meet the diagnostic criteria for Diabetes Mellitus. This condition is often clinically "silent" yet it can already lead to negative effects on various organ systems and frequently indicates the impending onset of type 2 diabetes mellitus. This study aimed to compare a traditional statistical model, the Generalized Linear Mixed Model (GLMM), with two tree-based machine learning models, Random Forest (RF) and Generalized Mixed-Effects Random Forest (GME

OBJECTIVES: Since pulmonary hypertension (PH) worsens the prognosis of idiopathic pulmonary fibrosis (IPF), early prediction of PH is crucial for timely intervention. This study aims to develop and validate a machine learning model to predict PH using automated computed tomography (CT)-based 3D measurements, particularly central cardiovascular structures, segmented by a publicly available tool.
METHODS: We retrospectively studied 163 IPF patients who underwent both thin-section chest CT (contrast-enhanced and non-contrast) and right heart catheterisation within 2 years (78.5% within 6 months)

Background/Objectives: Postoperative complications such as wound infections and sepsis are common in diabetic patients, often resulting in longer hospital stays and higher morbidity. This study hypothesizes that a Random Forest Classifier can accurately predict these complications, enabling early clinical interventions. The model utilizes ensemble learning to integrate diverse patient data and improve predictive accuracy beyond traditional risk assessments. Methods: A comprehensive retrospective analysis was performed using data extracted from the National Surgical Quality Improvement Program

BACKGROUND AND AIM: Osteonecrosis of the femoral head (ONFH) is a degenerative joint disorder that frequently leads to structural collapse and impaired mobility, particularly in older adults. Early detection of associated risk factors is essential for timely intervention. This study aimed to compare the predictive performance of a Random Forest (RF) algorithm and a Logistic Regression (LR) model in identifying key contributors to ONFH in elderly patients.
METHODS: This retrospective study included 339 patients aged ≥ 75 years who received treatment at Shanxi Bethune Hospital from January 2017

OBJECTIVES: This study proposes a mobile-based explainable artificial intelligence (XAI) platform designed for diagnosing febrile illnesses.
METHODS: We integrated the interpretability offered by local interpretable model-agnostic explanations (LIME) and the explainability provided by generative pre-trained transformers (GPT) to bridge the gap in understanding and trust often created by machine learning models in critical healthcare decision-making. The developed system employed random forest for disease diagnosis, LIME for interpretation of the results, and GPT-3.5 for generating explanation

A switch from avian-type α-2,3 to human-type α-2,6 receptors is an essential element for the initiation of a pandemic from an avian influenza virus. Some H9N2 viruses exhibit a preference for binding to human-type α-2,6 receptors. This identifies their potential threat to public health. However, our understanding of the molecular basis for the switch of receptor preference is still limited. In this study, we employed the random forest algorithm to identify the potentially key amino acid sites within hemagglutinin (HA), which are associated with the receptor binding ability of H9N2 avian influe

Out-of-hospital cardiac arrest (OHCA) is a major health concern, with an incidence of approximately 55 per 100,000 person-years in the United States. Pulseless electrical activity (PEA) is a cardiac rhythm observed in 20-30% of OHCA cases and it consists on a regular electrical activity presenting disassociation with cardiac mechanical contractions. Discriminating those PEA with favorable prognosis is crucial to decide pre/post resuscitation therapy. A machine learning model is proposed to assist rescuers to predict evolution of PEA. The ECG and the transthoracic impedance recorded using defib

OBJECTIVES: In axial spondyloarthritis (axSpA), early diagnosis is crucial, but diagnostic delay remains long and diagnostic criteria do not exist. We aimed to identify a diagnostic model that distinguishes patients with axSpA from patients without axSpA with chronic back pain based on clinical data in routine care.
METHODS: Clinical data from patients with chronic back pain were used, with information on rheumatological examinations based on clinical indications. The total dataset was randomly divided into training and test datasets at a 7:3 ratio. A machine learning-based model was built to

Malignant melanoma (MM) is the "great mime" of dermatopathology, and it can present such rare variants that even the most experienced pathologist might miss or misdiagnose them. Naevoid melanoma (NM), which accounts for about 1% of all MM cases, is a constant challenge, and when it is not diagnosed in a timely manner, it can even lead to death. In recent years, artificial intelligence has revolutionised much of what has been achieved in the biomedical field, and what once seemed distant is now almost incorporated into the diagnostic therapeutic flow chart. In this paper, we present the results

Lung cancer is considered one of the leading causes of death all across the world. Various radiology-related fields increasingly have used Computer-aided diagnosis (CAD) systems. It just has already become a part of clinical work for lung cancer detection. In this article, we proposed an Adaptive Boost-based Grid Search Optimized Random Forest (Ada-GridRF) classifier that best optimized the hyperparameters of the base random forest model to identify the malignant and non-malignant nodules from the trained CT images. Improved performance speed and reduced computational complexity were the advan
