Exosome-delivered pepDCBLD2 promotes glucose metabolism to induce chemoresistance in colon cancer.

BACKGROUND: Oxaliplatin is a standard treatment for colon cancer, but chemoresistance is a considerable challenge. Dysregulation of circRNAs is involved in cancer and translatomics has found that some circRNAs encode polypeptides. METHODS: Ribosome footprint profiling combined with circRNA sequencing was applied to screen circRNA with coding potential. Immunoprecipitation and mass spectrum were performed to explore the potential mechanism for regulating the downstream pathway. Ultracentrifugation and commercial kits were utilized to extract exosomes. Different kits were used to detect metabol

AAV-delivered engineered suppressor tRNA rescues visual function in mice with an inherited retinal disease.

Nonsense mutations change a sense codon into a premature termination codon (PTC) in mRNA and account for approximately 18.5% of human inherited retinal diseases (IRDs)-related mutation. Nonsense suppression therapies by small molecular drugs or suppressor tRNAs (sup-tRNAs) can introduce an amino acid at PTC, thereby promoting the production of full-length proteins. While sup-tRNA-based therapies have shown promising results in cell culture models, challenges remain for in vivo delivery, particularly regarding efficacy, stability, and safety. In this study, we engineer the body sequence of sup-

Toxicity of perfluorinated compounds to iron-reducing bacteria and their inhibitory effects on extracellular electron transfer.

Microbial iron reduction regulates biogeochemical cycles in anoxic environments, yet it is increasingly threatened by the widespread presence of environmental pollutants. Among these, the impact of per- and polyfluoroalkyl substances (PFAS) on iron-reducing bacteria is often overlooked. This study investigated the toxicological mechanisms of three PFAS: long-chain perfluorooctanoic acid, short-chain perfluorobutanoic acid, and hexafluoropropylene oxide dimer acid, on Shewanella oneidensis MR-1, while delineating how their distinct chain lengths/structures disrupt extracellular electron transfe

SOX9 haploinsufficiency reveals SOX9-Noggin interaction in BMP-SMAD signaling pathway in chondrogenesis.

Campomelic Dysplasia (CD) is a rare congenital disease caused by haploinsufficiency (HI) in SOX9. Patients with CD typically present with skeletal abnormalities and 75% of them have sex reversal. In this study, we use CRISPR/Cas9 to generate a human induced pluripotent stem cell (hiPSC) model from a heathy male donor, based on a previously reported SOX9 splice site mutation in a CD patients. This hiPSCs-derived chondrocytes from heterozygotes (HT) and homozygotes (HM) SOX9 mutation carriers showed significant defects in chondrogenesis. Bulk RNA profiling revealed that the BMP-SMAD signaling pa

Integrative High-Throughput Screening and Microscopic Evidence Implicates Microsporidia as a Potential Pathogen of "Pus Crab" in the Mud Crab (Scylla paramamosain).

The mud crab (Scylla paramamosain), an economically important crustacean aquaculture species in southern China, is susceptible to infections due to its immune system lacking acquired immunity. An emergent disease locally termed "pus crab" has caused severe muscle lesions in pond-farmed crabs, but its etiology remained unclear. Here, we applied an integrated approach, histopathology, electron microscopy, metagenomic sequencing, and experimental infection to identify the pathogen of "pus crab". Histological staining (H&E, Wright-Giemsa, and Masson) revealed muscle fiber dissolution, disordered f

Application of adaptive laboratory evolution to improve the tolerance of Rhodotorula strain to methanol in crude glycerol and development of an effective method for cell lysis.

Rhodotorula toruloides can utilize crude glycerol as the low-cost carbon source for lipid production, but its growth is subjected to inhibition by methanol in crude glycerol. Here, transcriptome profiling demonstrated that 1004 genes were significantly regulated in the strain R. toruloides TO2 under methanol stress. Methanol impaired the function of membrane transport and subsequently weakened the utilization of glycerol, activities of the primary metabolism and functions of nucleus and ribosome. Afterwards the tolerance of TO2 to methanol was improved by using two-round adaptive laboratory ev

The ATR-WEE1 kinase module promotes SUPPRESSOR OF GAMMA RESPONSE 1 translation to activate replication stress responses.

DNA replication stress threatens genome stability and is a hallmark of cancer in humans. The evolutionarily conserved kinases ATR (ATM and RAD3-related) and WEE1 are essential for the activation of replication stress responses. Translational control is an important mechanism that regulates gene expression, but its role in replication stress responses is largely unknown. Here we show that ATR-WEE1 control the translation of SUPPRESSOR OF GAMMA RESPONSE 1 (SOG1), a master transcription factor required for replication stress responses in Arabidopsis thaliana. Through genetic screening, we found t

A standard knockout procedure alters expression of adjacent loci at the translational level.

The Saccharomyces cerevisiae gene deletion collection is widely used for functional gene annotation and genetic interaction analyses. However, the standard G418-resistance cassette used to produce knockout mutants delivers strong regulatory elements into the target genetic loci. To date, its side effects on the expression of neighboring genes have never been systematically assessed. Here, using ribosome profiling data, RT-qPCR, and reporter expression, we investigated perturbations induced by the KanMX module. Our analysis revealed significant alterations in the transcription efficiency of nei

Genome wide distribution of G-quadruplexes and their impact on gene expression in malaria parasites.

Mechanisms of transcriptional control in malaria parasites are still not fully understood. The positioning patterns of G-quadruplex (G4) DNA motifs in the parasite's AT-rich genome, especially within the var gene family which encodes virulence factors, and in the vicinity of recombination hotspots, points towards a possible regulatory role of G4 in gene expression and genome stability. Here, we carried out the most comprehensive genome-wide survey, to date, of G4s in the Plasmodium falciparum genome using G4Hunter, which identifies G4 forming sequences (G4FS) considering their G-richness and G

An upstream protein-coding region in enteroviruses modulates virus infection in gut epithelial cells.

Enteroviruses comprise a large group of mammalian pathogens that includes poliovirus. Pathology in humans ranges from sub-clinical to acute flaccid paralysis, myocarditis and meningitis. Until now, all of the enteroviral proteins were thought to derive from the proteolytic processing of a polyprotein encoded in a single open reading frame. Here we report that many enterovirus genomes also harbour an upstream open reading frame (uORF) that is subject to strong purifying selection. Using echovirus 7 and poliovirus 1, we confirmed the expression of uORF protein in infected cells. Through ribosome

AKT Inhibition Promotes Nonautonomous Cancer Cell Survival.

Small molecule inhibitors of AKT (v-akt murine thymoma viral oncogene homolog) signaling are being evaluated in patients with various cancer types, but have so far proven therapeutically disappointing for reasons that remain unclear. Here, we treat cancer cells with subtherapeutic doses of Akti-1/2, an allosteric small molecule AKT inhibitor, in order to experimentally model pharmacologic inhibition of AKT signaling in vitro. We then apply a combined RNA, protein, and metabolite profiling approach to develop an integrated, multiscale, molecular snapshot of this "AKT(low)" cancer cell state. We

Posttranscriptional reprogramming controls MASLD progression through chronic ER stress adaptation.

Metabolic dysfunction-associated steatohepatitis (MASH) and its progression to hepatocellular carcinoma remain major clinical challenges. Chronic endoplasmic reticulum (ER) stress, induced by sustained high-fat diet (HFD) intake, promotes hepatic inflammation, lipid accumulation, and hepatocellular dysfunction during MASH pathogenesis. While transcriptional responses are well characterized, the posttranscriptional mechanisms underlying hepatocyte adaptation to chronic ER stress remain poorly understood. Using an integrative approach combining transcriptomics, ribosome profiling, cytoplasmic po

RPLP0 identified as a ferroptosis regulator in HCC through pan-cancer analysis.

BACKGROUND: RPLP0, a ribosomal protein critical for protein biosynthesis, has emerged as a multifaceted oncoprotein through its regulation of programmed cell death (PCD) pathways. Despite its established roles in tumorigenesis, its pan-cancer relevance and ferroptosis regulatory function remains unexplored. METHODS: Bioinformatics analyses utilized TCGA, GTEx, GEPIA, UALCAN, HPA, cBioPortal, TISIDB, FerrDb, BioGRID, HitPredict, and R Studio. Experimental validation in hepatocellular carcinoma (HCC) included RT-qPCR, IHC, CCK8, transwell, and colony formation assays. Ferroptosis was assessed v

Optimizing Functional-Domain Integrity of Circular Ribonucleic Acid With Improved Vaccine Immunogenicity by circDesign Algorithm.

Synthetic circular mRNA (hereafter referred to as circRNA) reduces susceptibility to exonuclease-mediated degradation by its covalently closed circular structure, enabling prolonged protein expression for therapeutic applications. In this circular format, protein expression from engineered circRNAs is achieved mainly through cap-independent translation initiation, commonly mediated by internal ribosome entry site (IRES) elements whose activity is influenced by RNA structure. Consequently, the coding sequence (CDS) and other elements should be designed with consideration of inter-region base pa

Integrated Transcriptomic Analysis of Skin Pigmentation Development in Amphiprion frenatus.

Skin pigmentation in teleosts is a complex process governed by molecular and cellular mechanisms during development. In this study, we investigated the pigmentation process in the tomato clownfish (Amphiprion frenatus) using an integrated approach combining histological analysis and transcriptomics (RNA-Seq and Ribo-Seq). Histological examination revealed the stepwise differentiation of chromatophores during post-embryonic development. Transcriptomic profiling at 14 days post-hatching (dph) identified extensive changes in transcript abundance, with 2063 of 2667 differentially expressed unigene

The novel protein SEMA3C-319aa triggers glutathione metabolism-dependent ferroptosis in gastric cancer.

The lack of effective, targeted therapies for gastric cancer (GC) continues to limit patient survival. Circular RNAs (circRNAs), known to act as epigenetic regulators, may also encode functional proteins. In this study, RNA-seq combined with ribosome profiling (Ribo-seq) of human GC cells identified a non-canonically translated circRNA, circSEMA3C, which encodes a novel 319-amino-acid (aa) protein, SEMA3C-319aa. Functionally, both circSEMA3C and SEMA3C-319aa suppressed GC cell viability and tumor growth in vitro and in vivo. Using proteomics and metabolomics, we found that SEMA3C-319aa targets

Regulation of PV interneuron plasticity by neuropeptide-encoding genes.

Neuronal activity must be regulated in a narrow permissive band for the proper operation of neural networks. Changes in synaptic connectivity and network activity-for example, during learning-might disturb this balance, eliciting compensatory mechanisms to maintain network function1-3. In the neocortex, excitatory pyramidal cells and inhibitory interneurons exhibit robust forms of stabilizing plasticity. However, although neuronal plasticity has been thoroughly studied in pyramidal cells4-8, little is known about how interneurons adapt to persistent changes in their activity. Here we describe

Evolutionary hotspots of structural variation drive inter-individual differences in the expression of fusion transcripts in the human brain.

Alternative splicing is a well-known contributor to transcriptomic diversity between individuals. Less explored are inter-gene splicing events, which generate fusion transcripts-RNA molecules combining exons from two or more distinct genes. In cancer, fusion transcripts frequently result from somatic structural rearrangements, yet it remains unclear to what extent germline structural variants in non-cancer tissues contribute to fusion transcript formation and inter-individual variability. We conducted a genome-wide fusion transcript analysis in post-mortem human brain tissues from 312 individu

Secondary structures that regulate mRNA translation provide insights for ASO-mediated modulation of cardiac hypertrophy.

Translation of upstream open reading frames (uORFs) typically abrogates translation of main (m)ORFs. The molecular mechanism of uORF regulation in cells is not well understood. Here, we data-mined human and mouse heart ribosome profiling analyses and identified a double-stranded RNA (dsRNA) structure within the GATA4 uORF that cooperates with the start codon to augment uORF translation and inhibits mORF translation. A trans-acting RNA helicase DDX3X inhibits the GATA4 uORF-dsRNA activity and modulates the translational balance of uORF and mORF. Antisense oligonucleotides (ASOs) that disrupt th
