Molecular characterization of ribonucleotide reductase from Cryptosporidium parvum.

The Apicomplexan enteric parasite, Cryptosporidium, infects a broad range of mammals, birds, fish and reptiles. Cryptosporidium parvum, the principal causative agent of human cryptosporidiosis, has emerged as a major contributor to waterborne outbreaks of this disease. The absence of effective drugs against C. parvum has necessitated the search for new drug targets. One attractive class of target enzymes is ribonucleotide reductase, an essential enzyme required for the de novo synthesis of deoxyribonucleotides. We report the cloning and sequencing of the small and large subunits of ribonucleot

Studies on functional foods in Japan--state of the art.

This paper pinpoints the "tertiary" function of foods which, different from the conventional "primary" and "secondary" functions that are related to nutrition and preference, respectively, is understood to be directly involved in the modulation of our physiological systems such as the immune, endocrine, nerve, circulatory, and digestive systems. Insights into this newly defined function are particularly important in that the intake of some physiologically functional constituents of foods could be effective in preventing diseases that may be caused by disorders in these physiological systems. Olorofim, a potential novel drug candidate against Helicobacter pylori infection.

Helicobacter pylori infection is widely prevalent and can lead to peptic ulcer disease and gastric cancer. Treatment is challenged by a growing rate of antibiotic resistance. In this study, we evaluated the efficacy of olorofim (F901318), a DHODH inhibitor against Aspergillus fumigatus, in targeting H. pylori. The minimum inhibitory concentration (MIC) of olorofim against H. pylori reference and three multiple drug-resistant strains was determined. The nature of its growth inhibitory effect was assessed using liquid and solid bacterial culture. The general toxicity of olorofim was assessed aga

Bioinformatics Approaches for Functional and Structural Annotation and Molecular Docking Study of a Hypothetical Protein From Staphylococcus aureus.

Staphylococcus aureus is a common Gram-positive bacterium that colonizes the skin and mucous membranes of humans. It is a major etiological agent of nosocomial infections and a persistent source of contamination in food and hospitals. The complete sequencing of the S. aureus genome has been accomplished, yet numerous hypothetical proteins encoded within it remain functionally uncharacterized. For this study, we performed a comprehensive functional and structural analysis of a hypothetical protein (accession number OHS92176.1) from the S. aureus HMSC77A05 strain using bioinformatics approaches.

Isolation and functional characterization of Sporothrix schenckii ROT2, the encoding gene for the endoplasmic reticulum glucosidase II.

The N-linked glycosylation is a ubiquitous protein modification in eukaryotic cells. During the N-linked glycan synthesis, the precursor Glc(3)Man(9)GlcNAc(2) is processed by endoplasmic reticulum (ER) glucosidases I, II and α1,2-mannosidase, before transporting to the Golgi complex for further structure modifications. In fungi of medical relevance, as Candida albicans and Aspergillus, it is well known that ER glycosidases are important for cell fitness, cell wall organization, virulence, and interaction with the immune system. Despite this, little is known about these enzymes in Sporothrix sc

Conserved functional surface of antimammalian scorpion β-toxins.

Scorpion β-toxins bind to the voltage-sensing domain of voltage-gated sodium (NaV) channels and trap the voltage-sensing domain in the activated state. Two structurally similar β-toxins from scorpions, Css4 and Cn2, selectively target different subtypes of mammalian NaV channels. While the receptor site on the channels is known, the functional surface of the toxins remains to be understood. Here, we predict the binding modes of Css4 and Cn2 to the voltage-sensing domains of NaV1.2 and NaV1.6, respectively, with a molecular docking method and molecular dynamics simulations. The dissociation con

A molecular footprint of limb loss: sequence variation of the autopodial identity gene Hoxa-13.

The homeobox gene Hoxa-13 codes for a transcription factor involved in multiple functions, including body axis and hand/foot development in tetrapods. In this study we investigate whether the loss of one function (e.g., limb loss in snakes) left a molecular footprint in exon 1 of Hoxa-13 that could be associated with the release of functional constraints caused by limb loss. Fragments of the Hoxa-13 exon 1 were sequenced from 13 species and analyzed, with additional published sequences of the same region, using relative rates and likelihood-ratio tests. Five amino acid sites in exon 1 of Hoxa-

Complement component C3 transcription in Atlantic halibut (Hippoglossus hippoglossus L.) larvae.

The complement systems of fish are well developed and play an important role in the innate immune response. Complement C3 is the central protein of all three activation pathways and is the major opsonin of the complement system and essential for the generation of the membrane attack complex. A 1548 bp part of complement component C3 was isolated from a halibut liver cDNA library by immunoscreening. The deduced amino acid sequence showed that this part of halibut C3 contained key amino acids for factor H, I and properdin binding as well as two N-glycosylation sites. Digoxigenine labelled mRNA p

Tarantula toxins interacting with voltage sensors in potassium channels.

Voltage-activated ion channels open and close in response to changes in membrane voltage, a process that is crucial for electrical signaling in the nervous system. The venom from many poisonous creatures contains a diverse array of small protein toxins that bind to voltage-activated channels and modify the gating mechanism. Hanatoxin and a growing number of related tarantula toxins have been shown to inhibit activation of voltage-activated potassium (K(v)) channels by interacting with their voltage-sensing domains. This review summarizes our current understanding of the mechanism by which thes

Structural considerations of the snake venom metalloproteinases, key members of the M12 reprolysin family of metalloproteinases.

The importance of proteinases in the pathologies associated with Viperid envenoming has long been appreciated. Over the past 40 years substantial research has clearly implicated metalloproteinases in the venom (snake venom metalloproteinases; SVMPs) as playing key roles in the development of such symptoms as hemorrhage, edema, hypotension, hypovolemia, inflammation and necrosis. In spite of this wealth of information there are still many unresolved questions pertaining to the structural basis for the various SVMPS giving rise to the diversity of activities. In this short review we will not att

Characterization and functional analysis of PorB, a Chlamydia porin and neutralizing target.

A predicted protein (CT713) with weak sequence similarity to the major outer membrane protein (20.4% identity) in Chlamydia trachomatis was identified by Chlamydia genome analysis. We show that this protein is expressed, surface accessible, localized to the chlamydial outer membrane complex and functions as a porin. This protein, PorB, was highly conserved among different serovars, with nearly identical sequences between serovars D, B, C and L2. Sequence comparison between C. trachomatis and Chlamydia pneumoniae showed less conservation between species with 59.3% identity. Immunofluorescence s

Hemophilic factor VIII C1- and C2-domain missense mutations and their modeling to the 1.5-angstrom human C2-domain crystal structure.

Factor VIII C domains contain key binding sites for von Willebrand factor (vWF) and phospholipid membranes. Hemophilic patients were screened for factor VIII C-domain mutations to provide a well-characterized series. Mutated residues were localized to the high-resolution C2 structure and to a homology model of C1. Of 30 families found with mutations in the C domains, there were 14 missense changes, and 9 of these were novel. Of the missense mutations, 10 were associated with reduced vWF binding and 8 were at residues with surface-exposed side chains. Six of the 10 mutants had nearly equivalent

Primary structure and biological activity of snake venom lectin (APL) from Agkistrodon p. piscivorus (Eastern cottonmouth).

A lectin (APL) was purified from the venom of Agkistrodon piscivorus piscivorus (Eastern cottonmouth moccasin). APL is a disulfide-linked, homodimeric protein consisting of identical monomers of molecular weight 16,200. Native rabbit and human erythrocytes were agglutinated by APL and the activity was found to be calcium-dependent. Galactose, lactose, rhamnose and EGTA strongly inhibited the hemagglutination activity of APL. The complete amino acid sequence determined by Edman sequencing of the S-pyridylethylated derivative and its peptides derived from enzymatic digestion indicate the structu

Revealing deep evolutionary relationships between RNA viruses using predicted structural models of viral RNA polymerases.

The RNA-dependent RNA polymerase (RdRP) is the only homologous gene shared among current members of the kingdom Orthornavirae in the realm Riboviria. It is therefore used as a hallmark gene to infer their evolutionary relationships and to guide their taxonomic classification. While sequence similarity between RNA viruses is often limited and sequences problematic to align, the conservation between the three-dimensional tertiary structures of viral RdRPs is notable, supporting analysis of deep evolutionary relationships. Nevertheless, the limited availability of experimental RdRP structures res

Accession-level reassessment of cox1 identity in the first Korean case of Echinococcus multilocularis.

The first Korean case of Echinococcus multilocularis interpreted the probable origin of the isolate on the basis of cox1 sequence similarity, originally reporting 99.8%-99.9% similarity to Asian isolates and 99.5%-99.6% similarity to European isolates. To examine whether this similarity-based interpretation remains epidemiologically informative, we re-evaluated currently available cox1 sequences with high sequence identity at the accession level. Using AB780998.1 as the query, BLAST hits with ≥99.5% identity were collected, and 110 non-self accessions were manually annotated according to clade
