Molecular features of Myosin F adapted for driving actin flows in Toxoplasma gondii.

Toxoplasma gondii (T. gondii) is a single-celled Apicomplexan parasite that relies on a highly polarized endomembrane system for its invasion into and survival within host cells. Recent advancements in imaging technologies have revealed that vesicle transport and organization of organelles in the endomembrane pathway requires a highly dynamic actin cytoskeleton. These dynamics in turn rely on the activity of Myosin F (MyoF), a molecular motor unique to Alveolates. The defining characteristic of this molecular motor is a WD40 beta-propeller domain, exclusively found in this class of myosin. To

Modes of diffusion of cholera toxin bound to GM1 on live cell membrane by image mean square displacement analysis.

The image-mean square displacement technique applies the calculation of the mean square displacement commonly used in single-molecule tracking to images without resolving single particles. The image-mean square displacement plot obtained is similar to the mean square displacement plot obtained using the single-particle tracking technique. This plot is then used to reconstruct the protein diffusion law and to identify whether the labeled molecules are undergoing pure isotropic, restricted, corralled, transiently confined, or directed diffusion. In our study total internal reflection fluorescenc

Acoustogenic Probes: A New Frontier in Photoacoustic Imaging.

Photoacoustic imaging (PAI) is a powerful imaging modality capable of mapping the absorption of light in biological tissue via the PA effect. When chromophores are optically excited, subsequent energy loss in the form of heat generates local thermoelastic expansion. Repeated excitation from a pulsed laser induces pressure fluctuations that propagate through tissue and can be detected as ultrasound waves. By combining ultrasonic detection with optical excitation, PAI enables high-resolution image acquisition at centimeter depths. PAI is also relatively inexpensive and relies on safe, nonionizin

Vertical transmission of Edwardsiella ictaluri in laboratory zebrafish revealed by highly-sensitive single molecule RNA in situ hybridization.

Edwardsiella ictaluri (E. ictaluri) is a significant bacterial pathogen responsible for severe losses in freshwater aquaculture and poses emerging concerns for laboratory zebrafish (Danio rerio) colonies. Although previous studies have suggested the potential for intergenerational or vertical transmission of E. ictaluri, direct experimental evidence supporting this hypothesis has remained lacking. In this study, we developed a hybridization chain reaction-enhanced single-molecule fluorescence in situ hybridization (HCR-smFISH) assay that enables highly sensitive, single-cell- and single-molecu

Imaging and force spectroscopy on desmoglein 1 using atomic force microscopy reveal multivalent Ca(2+)-dependent, low-affinity trans-interaction.

Desmoglein 1 is a desmosomal member of the cadherin family expressed in stratified epithelia. Desmoglein 1 is the target adhesion molecule of severe blistering skin diseases such as pemphigus or bullous impetigo. However, despite this enormous pathological relevance, the molecular binding properties of desmoglein 1 are largely unknown. Using atomic force microscopic imaging, we found that desmoglein 1 molecules displayed Ca(2+)-dependent conformational changes of the extracellular domains. By single-molecule force-distance cycles, we provide evidence that desmoglein 1 undergoes Ca(2+)-dependen

An albumin-based NIR-II fluorescence/MRI bimodal imaging probe for precise diagnosis of lymph node tumor metastasis.

Tumor metastasis is the primary cause behind the majority of cancer deaths, highlighting the urgent need for effective diagnostic and therapeutic strategies. In this paper, we rationally integrate a near-infrared (NIR) fluorescence dye IR820 and a magnetic resonance imaging (MRI) contrast agent GdL into bovine serum albumin (BSA) to construct a novel albumin-based NIR-II fluorescence/MRI bimodal imaging probe for precise diagnosis of tumor and metastatic lymph nodes (LNs). The bimodal imaging probe (BSA-IR820-GdL) could be quickly and effortlessly prepared by simply mixing the three components

An ultra-wide scanner for large-area high-speed atomic force microscopy with megapixel resolution.

High-speed atomic force microscopy (HS-AFM) is a powerful tool for visualizing the dynamics of individual biomolecules. However, in single-molecule HS-AFM imaging applications, x,y-scanner ranges are typically restricted to a few hundred nanometers, preventing overview observation of larger molecular assemblies, such as 2-dimensional protein crystal growth or fibrillar aggregation. Previous advances in scanner design using mechanical amplification of the piezo-driven x,y-positioning system have extended the size of HS-AFM image frames to several tens of micrometer, but these large scanners may

Vibrational spectra of an RDX film over an aluminum substrate from molecular dynamics simulations and density functional theory.

We report calculated vibrational spectra in the range of 0-3,500 cm(-1) of RDX (hexahydro-1,3,5-trinitro-1,3,5-triazine) molecules adsorbed on a model aluminum surface. A molecular film was modeled using two approaches: (1) density functional theory (DFT) was used to optimize a single RDX molecule interacting with its periodic images, and (2) a group of nine molecules extracted from the crystal structure was deposited on the surface and interacted with its periodic images via molecular dynamics (MD) simulations. In both cases, the molecule was initialized in the AAA conformer geometry having t

Vascular Targeting of Radiolabeled Liposomes with Bio-Orthogonally Conjugated Ligands: Single Chain Fragments Provide Higher Specificity than Antibodies.

Liposomes are a proven, versatile, and clinically viable technology platform for vascular delivery of drugs and imaging probes. Although targeted liposomes have the potential to advance these applications, complex formulations and the need for optimal affinity ligands and conjugation strategies challenge their translation. Herein, we employed copper-free click chemistry functionalized liposomes to target platelet-endothelial cell adhesion molecule (PECAM-1) and intracellular adhesion molecule (ICAM-1) by conjugating clickable monoclonal antibodies (Ab) or their single chain variable fragments

Simultaneous imaging of an enantiomer pair by electron paramagnetic resonance using isotopic nitrogen labeling.

This Article describes the simultaneous imaging of chiral nitroxyl radicals using electron paramagnetic resonance (EPR). Chiral nitroxyl radicals could be simultaneously visualized with the labeling of isotopic nitrogen. Chiral nitroxyl radicals, hydroxylmethyl-2,2,5,5-tetramethylpyrrolidine-1-oxyl, were visualized using the method of simultaneous EPR imaging, which refers to the visualization of two kinds of molecules with unpaired electrons in a single image scan. EPR spectra of a racemic mixture of chiral nitroxyl radicals and those of the respective R and S configurations confirmed labelin

Lighting up individual DNA damage sites by in vitro repair synthesis.

DNA damage and repair are linked to fundamental biological processes such as metabolism, disease, and aging. Single-strand lesions are the most abundant form of DNA damage; however, methods for characterizing these damage lesions are lacking. To avoid double-strand breaks and genomic instability, DNA damage is constantly repaired by efficient enzymatic machinery. We take advantage of this natural process and harness the repair capacity of a bacterial enzymatic cocktail to repair damaged DNA in vitro and incorporate fluorescent nucleotides into damage sites as part of the repair process. We use

Studying the Effects and Competitive Mechanisms of YOYO-1 on the Binding Characteristics of DOX and DNA Molecules Based on Surface-Enhanced Raman Spectroscopy and Molecular Docking Techniques.

Revealing the interaction mechanisms between anticancer drugs and target DNA molecules at the single-molecule level is a hot research topic in the interdisciplinary fields of biophysical chemistry and pharmaceutical engineering. When fluorescence imaging technology is employed to carry out this kind of research, a knotty problem due to fluorescent dye molecules and drug molecules acting on a DNA molecule simultaneously is encountered. In this paper, based on self-made novel solid active substrates NpAA/(ZnO-ZnCl2)/AuNPs, we use a surface-enhanced Raman spectroscopy method, inverted fluorescenc

About samples, giving examples: Optimized Single Molecule Localization Microscopy.

Super-resolution microscopy has profoundly transformed how we study the architecture of cells, revealing unknown structures and refining our view of cellular assemblies. Among the various techniques, the resolution of Single Molecule Localization Microscopy (SMLM) can reach the size of macromolecular complexes and offer key insights on their nanoscale arrangement in situ. SMLM is thus a demanding technique and taking advantage of its full potential requires specifically optimized procedures. Here we describe how we perform the successive steps of an SMLM workflow, focusing on single-color Stoc

Revealing Spatial Molecular Heterogeneity of High-Density Biofunctionalized Surfaces Using DNA-PAINT.

The quantification and control of molecular densities and distributions on biofunctionalized surfaces are key for enabling reproducible functions in biosciences. Here, we describe an analysis methodology for quantifying the density and spatial distribution of high-density biofunctionalized surfaces, with densities in the order of 102-105 biomolecules per μm2 area, in a short measurement time. The methodology is based on single-molecule DNA-PAINT imaging combined with simulation models that compensate for lifetime and spatial undersampling effects, resulting in three distinct molecule counting

Reductively Caged, Photoactivatable DNA-PAINT for High-Throughput Super-resolution Microscopy.

In DNA points accumulation in nanoscale topography (DNA-PAINT), capable of single-molecule localization microscopy with sub-10-nm resolution, the high background stemming from the unbound fluorescent probes in solution limits the imaging speed and throughput. Herein, we reductively cage the fluorescent DNA probes conjugated with a cyanine dye to hydrocyanine, acting as a photoactivatable dark state. The additional dark state from caging lowered the fluorescent background while enabling optically selective activation by total internal reflection (TIR) illumination at 405 nm. These benefits from

Evaluating Antibody Quality via Simultaneous Size and Charge Measurement with Single Protein Oscillators.

Detecting and characterizing aggregation of therapeutic monoclonal antibodies is critical for quality assessment, as aggregation can reduce therapeutic effectiveness and increase immunogenicity. Established methods characterize aggregation by size, providing only ensemble-averaged measurements and lacking single-molecule resolution. Here, we demonstrate the application of a label-free single protein oscillator method to simultaneously measure the size and charge of therapeutic monoclonal antibodies, including adalimumab, bevacizumab, and panitumumab, and differentiate different aggregation lev

Nectin4-targeted molecular imaging in solid tumors: Current status and future perspectives.

Nectin cell adhesion molecule 4 (Nectin4), a Ca2+-independent immunoglobulin-like cell adhesion molecule, plays a role in both physiological and pathological processes. Nectin4 is physiologically expressed at minimal levels in most normal adult tissues; however, it is significantly upregulated in various solid tumors. It can drive cell proliferation, metastasis, angiogenesis, adhesion, recurrence, and DNA mismatch repair in tumors, leading to poor prognosis. Notably, the United States Food and Drug Administration has approved enfutumab vedotin, a novel antibody-drug conjugate targeting Nectin4

Application of catalyst-free click reactions in attaching affinity molecules to tips of atomic force microscopy for detection of protein biomarkers.

Atomic force microscopy (AFM) has been extensively used in studies of biological interactions. Particularly, AFM based force spectroscopy and recognition imaging can sense biomolecules on a single molecule level, having great potential to become a tool for molecular diagnostics in clinics. These techniques, however, require affinity molecules to be attached to AFM tips in order to specifically detect their targets. The attachment chemistry currently used on silicon tips involves multiple steps of reactions and moisture sensitive chemicals, such as (3-aminopropyl)triethoxysilane (APTES) and N-h

Measuring Membrane Protein Dynamics in Plant Roots Using Fluorescence Correlation Spectroscopy.

Quantitative methods using imaging and spectroscopy offer valuable insights into cell biology and molecular biophysics by elucidating complex mechanisms across various cellular environments. Fluorescence correlation spectroscopy (FCS) is particularly advantageous for quantifying the dynamics of fluorescent particles in low-concentration samples. As a high-resolution spectroscopic method with single-molecule sensitivity, FCS is well-suited to investigating membrane proteins, molecular interactions, aggregation, and conformational changes in living systems, including plant cells.
