Genomic differentiation in Pacific cod using Pool-Seq.

Patterns of genetic differentiation across the genome can provide insight into selective forces driving adaptation. We used pooled whole genome sequencing, gene annotation, and environmental covariates to evaluate patterns of genomic differentiation and to investigate mechanisms responsible for divergence among proximate Pacific cod (Gadus macrocephalus) populations from the Bering Sea and Aleutian Islands and more distant Washington Coast cod. Samples were taken from eight spawning locations, three of which were replicated to estimate consistency in allele frequency estimation. A kernel smoot

Morphological and genomic characterisation of the Schistosoma hybrid infecting humans in Europe reveals admixture between Schistosoma haematobium and Schistosoma bovis.

Schistosomes cause schistosomiasis, the world's second most important parasitic disease after malaria in terms of public health and social-economic impacts. A peculiar feature of these dioecious parasites is their ability to produce viable and fertile hybrid offspring. Originally only present in the tropics, schistosomiasis is now also endemic in southern Europe. Based on the analysis of two genetic markers the European schistosomes had previously been identified as hybrids between the livestock- and the human-infective species Schistosoma bovis and Schistosoma haematobium, respectively. Here,

Mycobacterium tuberculosis transmission in Birmingham, UK, 2009-19: An observational study.

BACKGROUND: Over 10-years of whole-genome sequencing (WGS) of Mycobacterium tuberculosis in Birmingham presents an opportunity to explore epidemiological trends and risk factors for transmission in new detail. METHODS: Between 1st January 2009 and 15th June 2019, we obtained the first WGS isolate from every patient resident in a postcode district covered by Birmingham's centralised tuberculosis service. Data on patients' sex, country of birth, social risk-factors, anatomical locus of disease, and strain lineage were collected. Poisson harmonic regression was used to assess seasonal variation

Stress, sex hormones, inflammation, and major depressive disorder: Extending Social Signal Transduction Theory of Depression to account for sex differences in mood disorders.

Social Signal Transduction Theory of Depression is a biologically plausible, multi-level theory that describes neural, physiologic, molecular, and genomic mechanisms that link experiences of social-environmental adversity with internal biological processes that drive depression pathogenesis, maintenance, and recurrence. Central to this theory is the hypothesis that interpersonal stressors involving social threat (e.g., social conflict, evaluation, rejection, isolation, and exclusion) upregulate inflammatory processes that can induce several depressive symptoms, including sad mood, anhedonia, f

Synaptic Proteome Divergence in the Prefrontal Cortex of Tame and Aggressive Red Foxes (Vulpes vulpes).

The biological mechanisms behind aggressive and affiliative behaviors are difficult to pinpoint. In the Farm-Fox Experiment, conventional foxes were selectively bred since 1959 in two different directions, one for tame and another for aggressive response to humans. The distinct differences in social behavior of tame, aggressive, and conventional populations are genetically based and the three populations live in conditions that control for factors that could impact social reactions, such as environment and social experiences. Genomic and transcriptomic studies of genetic differences among the

Oxytocin receptor or vasopressin 1a receptor knockout suppresses same-sex conspecific aggression without affecting partner preference in male prairie voles (Microtus ochrogaster).

Aggressive behavior toward unfamiliar conspecifics is a feature of pair-bonded male prairie voles (Microtus ochrogaster). Although oxytocin (OXT) and arginine vasopressin (AVP) signaling have been implicated in social behaviors in research using pharmacological manipulations, their contributions to aggression are not fully understood. Here, we generated vasopressin 1a receptor knockout (V1aR KO) prairie voles using CRISPR/Cas9-mediated genome editing and compared their aggressive behavior with that of oxytocin receptor knockout (OXTR KO) and wildtype (WT) males. Functional loss of V1aR was con

Transposons in the Williams-Beuren Syndrome Critical Region are Associated with Social Behavior in Assistance Dogs.

A strong signature of selection in the domestic dog genome is found in a five-megabase region of chromosome six in which four structural variants derived from transposons have previously been associated with human-oriented social behavior, such as attentional bias to social stimuli and social interest in strangers. To explore these genetic associations in more phenotypic detail-as well as their role in training success in a specialized assistance dog program-we genotyped 1001 assistance dogs from Canine Companions for Independence®, including both successful graduates and dogs released from th

Utilizing cost-effective portable equipment to enhance COVID-19 variant tracking both on-site and at a large scale.

Despite optimistic predictions on the eventual end of COVID-19 (Coronavirus Disease 2019), caution is necessary regarding the emergence of new variants to sustain a positive outlook and effectively address any potential future outbreaks. However, ongoing efforts to track COVID-19 variants are concentrated in developed countries and unique social practices and remote habitats of indigenous peoples present additional challenges. By combining small-sized equipment that is easily accessible and inexpensive, we performed SARS-CoV-2 (Severe Acute Respiratory Syndrome Coronavirus 2) whole genome sequ

First report of the isolation, characterization, and genotyping of Brucella abortus biovar 9 in Brazil.

Brucellosis is a globally important zoonosis that causes significant economic and social losses due to its impact on livestock productivity and the risk of human infection. Given its importance, the characterization of field isolates at the species, biovar, and genotypic levels allows for the tracking of potential new sources of infection and the introduction of new strains into a given region or herd. This study aimed to phenotypically and genotypically characterize three field isolates of Brucella abortus biovar 9 and to sequence their genomes for public availability in a genomic database. T

Endosomal maturation leads to nucleocapsid conformation change in seasonal coronaviruses.

As seen in the coronavirus pandemic, the social impact of the spread of emerging and re-emerging viral infections is significant. Whilst seasonal human coronaviruses with common cold symptoms have long been identified, there are only few studies on cellular entry pathway into host cells. Human coronavirus (HCoV)-229E, which has a positive single-stranded RNA genome, binds to the host cell surface receptor Aminopeptidase N and is taken up into the cell by endocytosis. The viral genome is then released from the endosome into the cytoplasm via uncoating step, the molecular mechanism of which rema

[Genetic counseling. Past time, present time, future].

Recent literature concerning the effects of genetic counselling is reviewed. Although the vast increase in our knowledge about the human genome has opened new possibilities for genetic diagnosis, few scientific investigations consider the questions of the social and individual impact. In general, there is an international consensus that genetic counselling is and should be non-directive, and analyses of reproductive decisions following counselling conclude that it seems to reinforce decisions already made by the families, and that objective genetic risks only play a limited role for the decisi

The rise and spread of invasive emm49 Streptococcus pyogenes in the USA.

Background. The propensity of Streptococcus pyogenes (group A Streptococcus) to invade normally sterile sites and cause invasive group A Streptococcus (iGAS) disease varies across strains, which are classified using the emm gene. Between 2015 and 2017, multistate iGAS surveillance identified an ~150-fold increase of one particular emm type, emm49. This genomic epidemiological analysis aimed to identify bacterial, patient and societal factors associated with this expansion.Methods. We analysed 1322 emm49 iGAS cases and the genome sequences of the clinical isolates acquired through the populatio

Quantifying the community transmission of Mycobacterium tuberculosis in a rapidly growing Chinese city: a nine-year population-based genomic and spatial analysis.

Tuberculosis (TB) remains a significant public health threat in urbanizing regions of China, where shifting population dynamics and migration may amplify TB transmission. We conducted a nine-year prospective epidemiological study of culture-positive TB patients diagnosed in Shenzhen, between 1 January 2014 and 31 December 2022, and employed whole-genome sequencing analysis to describe local transmission of Mycobacterium tuberculosis (Mtb). Mtb transmission hotspots were identified using a non-parametric distance-based mapping approach. We applied a spatially structured logistic regression and

A Novel Distal 22Q11.21 Microduplication in a 43-Year-Old Male Patient with Mild Intellectual Disability, Social Cognitive Dysfunctions, and Anxiety.

OBJECTIVE: The chromosome region 22q11.2 is highly susceptible to genomic rearrangements. It has become clear that genomic instability extends distally to the commonly deleted/duplicated region (Low Copy Repeats [LCR] A-D) and that a clear difference exists between the phenotypic presentation of patients with rearrangements in the common region versus that in the distal region (LCR D-H), particularly with respect to developmental and somatic issues. Microdeletions in the 22q11.2 distal region are typically associated with congenital heart defects whereas distal 22q11.2 microduplications are in

An integrative study of the genetic, social and environmental determinants of chronic kidney disease characterized by tubulointerstitial damages in the North Central Region of Sri Lanka.

OBJECTIVES: Previous investigations on chronic kidney disease of unknown etiology characterized by tubulointerstitial damages (CKDu) in the North Central Region (NCR) of Sri Lanka have supported the involvement of social, environmental and genetic factors in its pathogenesis. METHODS: We conducted a social-environmental-and-genetic epidemiology study on a male population in NCR to investigate the genetic and environmental contributors. We recruited 311 case-series patients and 504 control candidates. Of the 504 control candidates, 218 (43%) were eliminated because of the presence of hypertens

Multivariate analysis of 1.5 million people identifies genetic associations with traits related to self-regulation and addiction.

Behaviors and disorders related to self-regulation, such as substance use, antisocial behavior and attention-deficit/hyperactivity disorder, are collectively referred to as externalizing and have shared genetic liability. We applied a multivariate approach that leverages genetic correlations among externalizing traits for genome-wide association analyses. By pooling data from ~1.5 million people, our approach is statistically more powerful than single-trait analyses and identifies more than 500 genetic loci. The loci were enriched for genes expressed in the brain and related to nervous system

No particular genomic features underpin the dramatic economic consequences of 17th century plague epidemics in Italy.

The 17th century plague epidemic had a particularly strong demographic toll in Southern Europe, especially Italy, where it caused long-lasting economical damage. Whether this resulted from ineffective sanitation measures or more pathogenic Yersinia pestis strains remains unknown. DNA screening of 26 skeletons from the 1629-1630 plague cemetery of Lariey (French Alps) identified two teeth rich in plague genetic material. Further sequencing revealed two Y. pestis genomes phylogenetically closest to those from the 1636 outbreak of San Procolo a Naturno, Italy. They both belonged to a cluster exte

Mediterranean Y-chromosome 2.0-why the Y in the Mediterranean is still relevant in the postgenomic era.

CONTEXT: Due to its unique paternal inheritance, the Y-chromosome has been a highly popular marker among population geneticists for over two decades. Recently, the advent of cost-effective genome-wide methods has unlocked information-rich autosomal genomic data, paving the way to the postgenomic era. This seems to have announced the decreasing popularity of investigating Y-chromosome variation, which provides only the paternal perspective of human ancestries and is strongly influenced by genetic drift and social behaviour. OBJECTIVE: For this special issue on population genetics of the Medite

Genomic sister-disorders of neurodevelopment: an evolutionary approach.

Genomic sister-disorders are defined here as diseases mediated by duplications versus deletions of the same region. Such disorders can provide unique information concerning the genomic underpinnings of human neurodevelopment because effects of diametric variation in gene copy number on cognitive and behavioral phenotypes can be inferred. We describe evidence from the literature on deletions versus duplications for the regions underlying the best-known human neurogenetic sister-disorders, including Williams syndrome, Velocardiofacial syndrome, and Smith-Magenis syndrome, as well as the X-chromo

Longitudinal characterization of behavioral, morphological and transcriptomic changes in a tauopathy mouse model.

Neurodegenerative disorders, such as Alzheimer's disease (AD), have the gradual onset of neurobiological changes preceding clinical diagnosis by decades. To elucidate how brain dysfunction proceeds in neurodegenerative disorders, we performed longitudinal characterization of behavioral, morphological, and transcriptomic changes in a tauopathy mouse model, P301S transgenic mice. P301S mice exhibited cognitive deficits as early as 3 months old, and deficits in social preference and social cognition at 5-6 months. They had a significant decrease of arborization in basal dendrites of hippocampal p
