Myoglobin Interaction with Lactate Rapidly Releases Oxygen: Studies on Binding Thermodynamics, Spectroscopy, and Oxygen Kinetics.

Myoglobin (Mb)-mediated oxygen (O2) delivery and dissolved O2 in the cytosol are two major sources that support oxidative phosphorylation. During intense exercise, lactate (LAC) production is elevated in skeletal muscles as a consequence of insufficient intracellular O2 supply. The latter results in diminished mitochondrial oxidative metabolism and an increased reliance on nonoxidative pathways to generate ATP. Whether or not metabolites from these pathways impact Mb-O2 associations remains to be established. In the present study, we employed isothermal titration calorimetry, O2 kinetic studie

Structure, Function, and Thermodynamics of Lactate Dehydrogenases from Humans and the Malaria Parasite P. falciparum.

Temperature adaptation is ubiquitous among all living organisms, yet the molecular basis for this process remains poorly understood. It can be assumed that for parasite-host systems, the same enzymes found in both organisms respond to the same selection factor (human body temperature) with similar structural changes. Herein, we report the existence of a reversible temperature-dependent structural transition for the glycolytic enzyme lactate dehydrogenase (LDH) from the malaria parasite Plasmodium falciparum (pfLDH) and human heart (hhLDH) occurring in the temperature range of human fever. This

Thermodynamics of an aminoglycoside modifying enzyme with low substrate promiscuity: The aminoglycoside N3 acetyltransferase-VIa.

Kinetic, thermodynamic, and structural properties of the aminoglycoside N3-acetyltransferase-VIa (AAC-VIa) are determined. Among the aminoglycoside N3-acetyltransferases, AAC-VIa has one of the most limited substrate profiles. Kinetic studies showed that only five aminoglycosides are substrates for this enzyme with a range of fourfold difference in kcat values. Larger differences in KM (∼40-fold) resulted in ∼30-fold variation in kcat /KM . Binding of aminoglycosides to AAC-VIa was enthalpically favored and entropically disfavored with a net result of favorable Gibbs energy (ΔG < 0). A net dep

Intrinsic thermodynamics of 4-substituted-2,3,5,6-tetrafluorobenzenesulfonamide binding to carbonic anhydrases by isothermal titration calorimetry.

Para substituted tetrafluorobenzenesulfonamides bind to carbonic anhydrases (CAs) extremely tightly and exhibit some of the strongest known protein-small ligand interactions, reaching an intrinsic affinity of 2 pM as determined by displacement isothermal titration calorimetry (ITC). The enthalpy and entropy of binding to five CA isoforms were measured by ITC in two buffers of different protonation enthalpies. The pKa values of compound sulfonamide groups were measured potentiometrically and spectrophotometrically, and enthalpies of protonation were measured by ITC in order to evaluate the prot

Binding thermodynamics of paromomycin, neomycin, neomycin-dinucleotide and -diPNA conjugates to bacterial and human rRNA.

Isothermal titration calorimetry (ITC) is a powerful technique able to evaluate the energetics of target-drug binding within the context of drug discovery. In this work, the interactions of RNAs reproducing bacterial and human ribosomal A-site, with two well-known antibiotic aminoglycosides, Paromomycin and Neomycin, as well as several Neomycin-dinucleotide and -diPNA conjugates, have been evaluated by ITC and the corresponding thermodynamic quantities determined. The comparison of the thermodynamic data of aminoglycosides and their chemical analogues allowed to select Neomycin-diPNA conjugate

Kinetic studies and thermodynamics of oil extraction and transesterification of Chlorella sp. for biodiesel production.

In this work, a mixture of chloroform and methanol (1:1, v/v) was applied to oil extraction from Chlorella sp. at 30, 40, 50 and 60 degrees C for 150 min extraction times. Kinetic studies revealed that the values of n and the rate constants were found to depend strongly on temperature. The activation energy was Ea = 38.893 kJ/mol, and the activation thermodynamic parameters at 60 degrees C were ΔS≠ = -180.190 J/mol , ΔH≠ = 36.124k J/mol and ΔG≠ = 96.128k J/mol. Both ΔH and ΔS yielded positive values, whereas ΔG was negative at 60 degrees C, indicating that this process is endothermic, irrevers

Promiscuous nickel import in human pathogens: structure, thermodynamics, and evolution of extracytoplasmic nickel-binding proteins.

In human pathogenic bacteria, nickel is required for the activation of two enzymes, urease and [NiFe]-hydrogenase, necessary for host infection. Acquisition of Ni(II) is mediated by either permeases or ABC-importers, the latter including a subclass that involves an extracytoplasmic nickel-binding protein, Ni-BP. This study reports on the structure of three Ni-BPs from a diversity of human pathogens and on the existence of three new nickel-binding motifs. These are different from that previously described for Escherichia coli Ni-BP NikA, known to bind nickel via a nickelophore, and indicate a v

Thermodynamics of dimethylarsinic acid and arsenate interactions with hydrated iron-(oxyhydr)oxide clusters: DFT calculations.

Dimethylarsinic Acid (DMA) belongs to an important class of organoarsenical compounds commonly detected in arsenic speciation studies of environmental samples and pyrolysis products of fossil fuels. Transformation of DMA under certain conditions leads to the formation of other forms of arsenic, which could be more toxic than DMA to biota, and more efficient in deactivating catalysts used in petrochemical refining. Published surface sensitive X-ray and infrared spectroscopic work suggested that DMA simultaneously forms inner- and outer-sphere complexes with iron-(oxyhydr)oxides. Computational w

Spectroscopic studies on the thermodynamics of L-cysteine capped CdSe/CdS quantum dots--BSA interactions.

CdSe/CdS quantum dots (QDs) capped with L-cysteine can provide an effective platform for the interactions with bovine serum albumin (BSA). In this study, absorption and fluorescence (FL) spectroscopy were used to study the binding reactions of QDs with BSA, respectively. The binding constant (≈10(4) M(-1)) from FL quenching method matches well with that determined from the absorption spectral changes. The modified Stern-Volmer quenching constant (5.23 × 10(4), 5.22 × 10(4), and 4.90 × 10(4) M(-1)) and the binding sites (≈1) at different temperatures (304 K, 309 K, and 314 K) and corresponding

[Thermodynamics adsorption and its influencing factors of chlorpyrifos and triazophos on the bentonite and humus].

The adsorption of chlorpyrifos and triazophos on bentonite and humus was investigated by using the equilibrium oscillometry. The adsorption capacity of chlorpyrifos and triazophos on humus was great higher than bentonite at the same concentration. Equilibrium data of Langmuir, Freundlich isotherms showed significant relationship to the adsorption of chlorpyrifos and triazophos on humus (chlorpyrifos: R2 0.996 4, 0.996 3; triazophos: R2 0.998 9, 0.992 4). Langmuir isotherm was the best for chlorpyrifos and triazophos on bentonite (chlorpyrifos: R2 = 0.995 7, triazophos: R2 = 0.998 9). The pH va

Structure, dynamics, and binding thermodynamics of the v-Src SH2 domain: implications for drug design.

SH2 domains provide fundamental recognition sites in tyrosine kinase-mediated signaling pathways which, when aberrant, give rise to disease states such as cancer, diabetes, and immune deficiency. Designing specific inhibitors that target the SH2 domain-binding site, however, have presented a major challenge. Despite well over a decade of intensive research, clinically useful SH2 domain inhibitors have yet to become available. A better understanding of the structural, dynamic, and thermodynamic contributions to ligand binding of individual SH2 domains will provide some insight as to whether inh

Scaled particle theory study of the length scale dependence of cavity thermodynamics in different liquids.

It has been noted that the work of cavity creation in water exhibits a crossover behavior, in that its cavity size dependence changes from volume dependence for small cavities to area dependence for larger cavities [Lum, K.; Chandler, D.; Weeks, J. D. J. Phys. Chem. B 1999, 103, 4570]. It is shown here that this behavior can be reproduced using the scaled particle theory in a straightforward manner for six different liquids (water, methanol, ethanol, benzene, cyclohexane, and carbon tetrachloride). It has also been suggested that the crossover is due to a change in the physical mechanism of th

Thermodynamics of the distribution of some carboxylic acids between organic solvents and a perchlorate solution.

The distribution of formic, benzoic and 4-methylbenzoic acids between a 0.1 mol dm(-3) (Na+, H+)ClO4- solution and octanol and carbon tetrachloride was studied at five different temperatures of 10 - 30 degrees C. The thermodynamic parameters for the transfer process of monomeric acid between two phases and for the dimerization of monomeric acid in carbon tetrachloride (deltaH and deltaS) were evaluated from the van't Hoff isochore. The free-energy change for the transfer of a methylene group from water to organic solvents was entropically controlled, irrespective of the organic solvents. The d

Sunflower by-products valorization: Chemical characterization, modeling, and thermodynamic study.

Considering a circular economy, this study explores the valorization of sunflower by-products. Extraction kinetics of chlorogenic acid (CGA) were investigated from sunflower meal (SM) and hulls (SH) using pressurized water extraction (PWE) at different temperatures (120-160 °C). Chemical characterization, kinetic modeling (reaction, diffusion, and coupled extraction-transformation-based models), and thermodynamic analysis elucidated the mass-transfer mechanisms involved. The optimal conditions (120 °C, S/L 1/100, 15 min) yielded 33.61 and 11.56 mg/g dry matter for SM and SH, respectively, wher

Hydrophobic Association in Urea-Water Solutions: A Structural and Thermodynamic Perspective.

The formation of a hydrophobic core is fundamental to protein folding and the biological function of most cellular proteins, yet the molecular basis of hydrophobic association in osmolyte-rich environments remains unclear. Using all-atom molecular dynamics simulations, we investigated how urea concentration and hydrophobe isomerism influence the solvation and association of neopentane (NEO), isopentane (ISO), and normal pentane (PEN) in urea-water solutions. Radial distribution functions, running coordination numbers, potentials of mean force, preferential binding coefficients, and conditional

Experimental investigation and thermodynamic correlation of chlordiazepoxide solubility in supercritical CO₂.

This study investigated the solubility of chlordiazepoxide in supercritical carbon dioxide (SCCO₂) at pressures ranging from 12 to 30 (MPa) and temperatures ranging from 308 to 338 (K). The measured solubilities ranged from 19.8 to 576 parts per million (ppm), or mole fractions of 0.0198 × 10⁻³ to 0.576 × 10⁻³. We used two equations of state (SRK and ECM-PR), enlarged liquid models, and semi-empirical analysis to assess the experimental data. Applying these models to the experimental solubility data of the chlordiazepoxide-SCCO₂ system revealed that Chrastil’s empirical models best aligned wit

Information processing in quantum thermodynamic systems: An autonomous Hamiltonian approach.

Extending the quantum formulation of Deffner and Jarzynski [Phys. Rev. X 3, 041003 (2013)2160-330810.1103/PhysRevX.3.041003] to a more general setting for studying the thermodynamics of information processing including initial correlations, we generalize the second law of thermodynamics to account for information processing in such autonomous systems. We consider a composite quantum system consisting of a principal system, heat bath, memory, and work source, and adopt an autonomous Hamiltonian framework. We present the following three main results. We first derive constraints on the total Hami

Thermodynamic Study of Amine-Based Deep Eutectic Solvents with EtOH.

The densities and viscosities of the three amine-based deep eutectic solvents (DESs), i.e., [EmimCl]-[MEA], [BmimCl]-[MEA], and [HmimCl]-[MEA], mixed with ethanol (EtOH), were measured from 288.15 to 323.15 K, and their enthalpies of mixing were determined at 298.15 and 308.15 K. Negative excess molar volumes across the entire compositional range indicate significant volume contraction and enhanced molecular packing, and their temperature dependence suggests the dominance of packing effects over hydrogen-bonding. Viscosity deviations show a characteristic U-shaped composition dependence, refle

AlphaFold3 prediction of protein-protein complex: Is it ready for thermodynamic analysis?

Artificial intelligence has emerged as a pivotal tool for structure prediction of biomolecular assemblies. The AlphaFold (AF) framework as a landmark in this field has spurred the development and refinement of a variety of folding methods. The revolution is further sparked with the release of the substantially updated architecture, AlphaFold3 (AF3), which is reported as the state-of-the-art prediction model for protein-protein complexes. Here, we evaluate the quality of the deep-learning tool as well as its precedents on an extensive dataset of protein-protein complexes and assess whether they

Thermodynamic Parameters of Crosslinked Elastomers (BR, SBR and NBR) and Their Blends.

Herein, a methodology is employed based on the Flory-Rehner equation for estimating the Flory-Huggins interaction parameter (χ12*) of crosslinked elastomer blends. For this purpose, binary elastomer blends containing polybutadiene rubber (BR), styrene-butadiene rubber (SBR) and nitrile-butadiene rubber (NBR), were prepared in a mixing chamber at a temperature below the activation of the crosslinking agent. Swelling tests with benzene were employed to determine the crosslinked fraction, finding that after 20 min of thermal annealing, the BR and NBR were almost completely crosslinked, while the
