Deep microbial biosphere.

The deep microbial biosphere is a vast ecosystem extending kilometers beneath Earth's surface in terrestrial rocks, aquifers, marine sediments, and oceanic crust. Blocked from sunlight, and often severely limited in organic carbon and oxygen, these environments host microorganisms sustained by energy sources such as hydrogen gas, reduced metals, and sulfur compounds. Over the past few decades, advances in sampling, cultivation-independent methods, and deep-sea drilling have revealed diverse bacterial, archaeal, and eukaryotic life in the subsurface, including still poorly understood lineages w

Gut Microbiomes of Marine Zooplankton: Consequences for Host Performance, the Biological Carbon Pump, and Prokaryote Biogeography.

Marine zooplankton are a link between primary producers and higher trophic levels and play a pivotal role in organic matter export via diel vertical migration and faecal-pellet production. Molecular surveys have revealed each individual as a holobiont hosting dense, taxonomically structured microbiomes in the gut, on the cuticle, and within feeding structures. These microbial partners expand dietary breadth through carbohydrate-active enzymes, supply limiting vitamins, detoxify xenobiotics, and may buffer thermal and oxidative stress, thereby influencing host fitness and the fate of particulat

Carbon Fluxes of Contrasting Degraded Peatland Pilot Sites During Early-stage Restoration: Ex-milled Bare Peat and Grazed Grassland Conversion.

The recovery of degraded peatlands can make significant contributions to reducing greenhouse gas emissions and climate warming. This study examines restoration techniques on shallow ex-milled peatland and intensively grazed pasture on deeper peat, both subject to prior drainage. Carbon greenhouse gases (GHGs) were monitored for 3 years following restoration treatment. After drainage-blocking measures, the ex-milled peatland was 'companion planted' with Eriophorum species and Sphagnum. The carbon balance was highly dependent on plant age and condition, with a high CO2 equivalent (CO2e) uptake w

Time-dependent metabolic reprogramming in Scenedesmus sp. induced by intermittently sparged CO2 concentrations.

The increasing atmospheric CO2 concentration resulting from anthropogenic emissions has been a major contributor to today's climate change. Microalgae have emerged as an integrated biological route for CO2 capture and utilization; however, the altered metabolic fingerprints of indigenous microalgae to varying CO2 concentrations remain underexplored. This study examines the physiological, biochemical, and metabolic fingerprint of the indigenous microalga Scenedesmus sp. under intermittently sparged varying CO2 concentrations (5%, 10%, and 15%) with the aim of integrating microalgae into the cir

Metabolism and engineering of chemolithoautotrophic bacteria for carbon dioxide fixation.

Chemolithoautotrophic bacteria represent a diverse group of microorganisms capable of utilising carbon dioxide (CO2) as their sole carbon source, deriving the necessary energy for growth and metabolism from redox reactions involving inorganic compounds such as hydrogen, sulfur, or iron. These organisms have attracted substantial scientific and industrial interest due to their dual potential to function as biological CO2 sinks, mitigating greenhouse gas accumulation, and as microbial platforms for the sustainable biosynthesis of value-added compounds. Their natural CO2 fixation pathways, includ

Polyphosphate acts as an architectural regulator of carbon fixation and nucleoid structure in cyanobacteria.

Polyphosphate (polyP) is a conserved inorganic polymer traditionally viewed as a stress-induced phosphate and energy reserve. In cyanobacteria, however, polyP granules are constitutively present and are frequently observed in close proximity to carboxysomes, the bacterial microcompartments that mediate CO2 fixation. Here, we show that polyP functions as a spatially organized regulator of the photosynthetic cytoplasm in Synechococcus elongatus. PolyP granules localize to the nucleoid and are periodically arranged along the cell axis, independent of the McdAB carboxysome positioning system. Desp

Boundaries of photosynthesis: adaptations of carbon fixation in extreme environments.

Extreme environments challenge fundamental pillars of photosynthesis: light capture and carbon fixation. Organisms thriving in extreme conditions, such as high and low temperatures, extreme pH levels, and high salinity, have evolved remarkable adaptive mechanisms allowing them to sustain photosynthesis. Research into these adaptations has expanded our understanding of the limits and evolution of photosynthesis, while also providing promising biotechnological applications. In this review, we explore the adaptations that tolerant and extremophilic photosynthetic organisms have evolved, overcomin

Transcriptional control in microalgae: co-regulated fatty acid biosynthesis and carbon dioxide fixation.

Microalgae are desirable candidates for performing about half of the World's organic carbon fixation and its conversion to essential metabolites of human metabolism, including polyunsaturated fatty acids (PUFAs). However, the yields of microalgal FAs produced naturally are typically insufficient to cover the expenses of their commercial utilization. To overcome this problem, gene engineering techniques have been used to change the activity of endogenous enzymes. This review aims to find knowledge about the mechanism of regulation of fatty acid (FA) biosynthesis and CO2 fixation in microalgae.

Critical factors for carbon fixation efficiency in semiconductor-biohybrid systems: insights from a meta-analysis.

Semiconductor biohybrid systems are emerging as promising strategies for enhanced carbon dioxide fixation and synthesis of organic compounds, with the potential to transcend biological limitations. However, the effects of experimental variables on the efficiency of CO2 fixation in these systems have not been systematically explored, which has hindered insights into the general patterns in this field of research. In this study, we pioneered a comprehensive meta-analysis of 300 observations from 28 studies and used machine learning models to assess the effects of key experimental variables (e.g.

Soil organic matter priming: The pH effects.

Priming of soil organic matter (SOM) decomposition by microorganisms is a key phenomenon of global carbon (C) cycling. Soil pH is a main factor defining priming effects (PEs) because it (i) controls microbial community composition and activities, including enzyme activities, (ii) defines SOM stabilization and destabilization mechanisms, and (iii) regulates intensities of many biogeochemical processes. In this critical review, we focus on prerequisites and mechanisms of PE depending on pH and assess the global change consequences for PE. The highest PEs were common in soils with pH between 5.5

A novel arrayed tangential-circular jet swirling plate photobioreactor for enhancing the flashing light effect to promote microalgal growth and CO2 fixation.

A novel arrayed tangential-circular jet swirling plate photobioreactor (ATCJSP) was developed to promote microalgal growth and carbon fixation by enhancing the flashing light effect, improving mass transfer and mixing, and reducing bubble diameter. In this system, the microalgae solution was injected through four symmetrically arranged nozzle sets with four nozzles in each set to create vortices parallel to the light path. These vortex arrays collectively drove an efficient spiral flow, which accelerated the light-dark cycle of the microalgae cells and strengthened gas-liquid mass transfer. Un

Topography Dependence of Terrestrial Litter-Derived Soil Respiration.

Carbon (C) released from decomposing plant litter constitutes a major component of soil CO2 efflux at the land surface, yet its contribution is rarely constrained separately from heterotrophic respiration of stable soil organic matter in global C budgets and Earth system model evaluations. We combined a global dataset with high-resolution field observations to quantify the contribution of litter-derived soil respiration (Rs) using litter-input and litter-removal experiments, and to project its current distribution and future dynamics with machine-learning models. On average, litter-derived Rs

Land-use management and climate change can enhance the autotrophic capacity and reduce the CO2 emissions of karst aquatic ecosystems.

The carbon flux involved in aquatic metabolism in karst surface waters is an important component of both regional and global carbon cycling. Yet, the mechanisms of how aquatic metabolism and the related carbon flux respond to human land use and climate change in a high-pH aquatic environment remain unclear. To address this, we conducted continuous high-frequency (15-min interval) monitoring of hydrochemical parameters, combined with a bookkeeping model and gas transport velocity model, to estimate the aquatic net ecosystem primary (NEP) and water-air CO2 exchange flux (FCO2) under different la

Enhancing C3 photosynthesis: an outlook on feasible interventions for crop improvement.

Despite the declarations and collective measures taken to eradicate hunger at World Food Summits, food security remains one of the biggest issues that we are faced with. The current scenario could worsen due to the alarming increase in world population, further compounded by adverse climatic conditions, such as increase in atmospheric temperature, unforeseen droughts and decreasing soil moisture, which will decrease crop yield even further. Furthermore, the projected increase in yields of C3 crops as a result of increasing atmospheric CO2 concentrations is much less than anticipated. Thus, the

Impact of macroalgae farming on the carbonate system and biogenic sulfur dynamics in Sansha Bay, China.

Macroalgae aquaculture plays a crucial role in carbon sequestration and mitigating coastal eutrophication, yet its impacts on carbon and sulfur cycling during the harvesting process is still poorly understood. Here, the effects of the harvesting on the carbonate system and biogenic sulfur release were examined in November, corresponding to the Laminaria japonica - Gracilariopsis lemaneiformis rotational aquaculture zones in Sansha Bay, China, in 2022. Our findings indicate that the significant release of dissolved organic carbon after harvesting occurred alongside the remineralization of organ

Apicomplexan Energy Metabolism: Carbon Source Promiscuity and the Quiescence Hyperbole.

The nature of energy metabolism in apicomplexan parasites has been closely investigated in the recent years. Studies in Plasmodium spp. and Toxoplasma gondii in particular have revealed that these parasites are able to employ enzymes in non-traditional ways, while utilizing multiple anaplerotic routes into a canonical tricarboxylic acid (TCA) cycle to satisfy their energy requirements. Importantly, some life stages of these parasites previously considered to be metabolically quiescent are, in fact, active and able to adapt their carbon source utilization to survive. We compare energy metabolis

The toxic side of one-carbon metabolism and epigenetics.

One-carbon metabolism is a central metabolic hub that provides one-carbon units for essential biosynthetic reactions and for writing epigenetics marks. The leading role in this hub is performed by the one-carbon carrier tetrahydrofolate (THF), which accepts formaldehyde usually from serine generating one-carbon THF intermediates in a set of reactions known as the folate or one-carbon cycle. THF derivatives can feed one-carbon units into purine and thymidine synthesis, and into the methionine cycle that produces the universal methyl-donor S-adenosylmethionine (AdoMet). AdoMet delivers methyl gr

Nitrogen Addition Regulates the Temperature Sensitivity of Soil Carbon Release via Microbial Properties.

The temperature sensitivity (Q10) of soil carbon (C) release is a key parameter for evaluating soil C stability under climate warming, with particular importance in high-latitude regions that are highly vulnerable to rising temperatures. Nevertheless, the mechanisms by which nitrogen (N) addition modulates the temperature sensitivity of soil C release remain insufficiently understood. Here, we collected soils from a long-term N addition experiment in a high-latitude boreal forest and conducted controlled incubations to assess how N addition influences soil CO2 release and its temperature sensi

Carbon balance in an agriculture-disturbed forested headwater stream in South China: Variations and environmental controls.

Headwater streams are key contributors to global carbon emissions, yet the mechanisms regulating stream carbon transport and emissions in subtropical forested headwaters remain insufficiently understood. We conducted long-term monitoring campaign in a subtropical forested headwater watershed in South China to quantify stream carbon fluxes and to assess their seasonal patterns and environmental controls. The results show that gaseous carbon emissions dominated total carbon loss from the stream network, with annual CO2 and CH4 emissions (1843.56 t C·a-1 and 0.88 t C·a-1, respectively) substantia

From fundamental understanding to engineering of carboxysomes for biotechnological applications.

Carboxysomes are self-assembling proteinaceous microcompartments that encapsulate ribulose-1,5-bisphosphate carboxylase/oxygenase (Rubisco) and carbonic anhydrase within a semipermeable shell, thereby increasing local CO2 concentrations around Rubisco to improve carbon fixation. Their inherent design principles, including programmable architecture, cargo encapsulation, semi-permeability, and modular assembly, position carboxysomes as powerful models in synthetic biology and bioengineering, offering unprecedented opportunities to increase carbon assimilation and unlock novel biotechnological fu
