Identification of four novel acute-on-chronic liver failure clusters with distinct clinical trajectories and mortality using machine learning methods.

BACKGROUND AND AIMS: Machine learning (ML) can identify the hidden patterns without hypothesis in heterogeneous diseases like acute-on-chronic live failure (ACLF). We employed ML to describe and predict yet unknown clusters in ACLF. METHODS: Clinical data of 1568 patients with ACLF from a tertiary care centre (2015-2023) were subjected to distance-, density- and model-based clustering algorithms. Final model was selected on best cluster separation, viz. Silhouette width and Dunn's index (for distance- or density-based algorithms) and minimum BIC (for model-based algorithms). Cluster assignmen

Optimizing Global Network Alignment With a Genetic Algorithm: Leveraging Pre-Trained Embeddings for Protein Sequences and Gene Ontology Terms.

Multiple objectives have emerged in tuning protein-protein interaction (PPI) networks, such as identifying cross-species network similarities and predicting protein complexes and functions. Despite the proliferation of tuning methodologies, challenges remain in balancing accuracy and efficiency. In this paper, we introduce GA2Vec, a novel approach for globally aligning multiple PPI networks using genetic algorithms in a many-to-many fashion. GA2Vec leverages vector embeddings of protein sequences from ProtBERT, ESM-2, and ProtT5-XL-UniRef50 to reconstruct weighted PPI networks, incorporating f

Non-Physician Areas in Japan: Typological Classification Based on Regional Demographic Characteristics.

BACKGROUND: Across Japan, there are "non-physician areas" where medical institutions are not present and health care access is difficult. Although these areas are defined as a single administrative category, they may vary according to regional demographic characteristics. Understanding this possible heterogeneity may be important for developing more context-sensitive strategies to improve health care accessibility. OBJECTIVE: This study examined whether non-physician areas can be classified based on regional demographic characteristics using an unsupervised machine learning model. METHODS: A

Characterization of the Sequence of Cytopenia after Total-body Irradiation using Unsupervised Machine Learning.

Hematopoietic acute radiation syndrome (H-ARS) elicits multidimensional effects, as total-body irradiation (TBI) induced myelosuppression results in distinct patterns of loss and recovery across blood cell lineages. This study aimed to characterize the sequence of pancytopenia after TBI in male and female non-human primates (NHPs) with and without sargramostim treatment using unsupervised machine learning (ML). Longitudinal blood cell measures from three 60-day randomized, controlled trials of NHPs (N = 501) exposed to TBI and administered either vehicle (n = 173) or sargramostim (n = 328) wer

CERES: Cluster‑enabled regression of extract signatures for discovery of NRF2 activators in Centella asiatica by ion-mobility mass spectrometry, k-medoids clustering and ensemble Lasso regression.

Discovery of bioactive phytochemicals from botanical extracts is a pivotal step for the modernization of traditional medicine and in the discovery of novel pharmaceuticals. However, traditional bioassay-guided fractionation is laborious and often leads to the re-identification of known compounds. To address these challenges, we have developed a novel discovery pipeline, called CERES (Cluster-Enabled Regression of Extract Signatures) that combines preparative column chromatography-based fractionation and bioactivity assessment, followed by loop-injection ion-mobility mass spectrometry, with mac

Label-Free Clustering Analysis Platform Drives Cascaded Workflow for Scalable Production of Therapeutic Extracellular Vesicles.

Extracellular vesicles (EVs) have emerged as highly promising natural nanomedicines and nanocarriers, holding transformative potential for the treatment of various diseases. However, the lack of rapid and comprehensive characterization techniques for EV preparation analysis, coupled with the absence of efficient quality control methods, significantly hinders process optimization and large-scale production. To address these challenges, we developed a label-free clustering analysis (LFCA) platform that integrates nano-flow cytometry for particle size distribution analysis with a clustering algor

Transcriptomic subtyping of COVID-19 reveals three distinct immune response profile.

The current clinical classification of coronavirus disease 2019 (COVID-19) does not adequately capture the biological heterogeneity observed among patients. To address this gap, the present study aimed to identify distinct subtypes of severe COVID-19 through unsupervised clustering analysis. We analyzed nine publicly available RNA sequencing datasets of peripheral blood samples from the GEO database. After identifying differentially expressed genes (DEGs), we applied a consensus clustering algorithm to classify the samples into distinct subtypes. To further characterize these subtypes, we perf

Dermatological tracking of chronic acne treatment effectiveness.

Acne can lead to severe physical and psychological implications on chronic sufferers if not treated promptly and properly. Ramli et al. proposed a k-means cluster based algorithm to provide computer-assisted support for the manual grading of digital images. We propose an improved, automated, and more objective, grading method which involves optimizing the k-means clustering algorithm by identifying the actual number of clusters rather than basing analysis on a fixed K= 3 assumption for all images. The Hough transform was used to further analyze the found acne cluster leading to an approach to

Grouped multi-trajectory modeling using finite mixtures of multivariate contaminated normal linear mixed model.

There has been growing interest across various research domains in the modeling and clustering of multivariate longitudinal trajectories obtained from internally near-homogeneous subgroups. One prominent motivation for such work arises from the Alzheimer's Disease Neuroimaging Initiative (ADNI) cohort study, which involves multiple clinical measurements, exhibiting complex features such as diverse progression patterns, multimodality, and the presence of atypical observations. To tackle the challenges associated with modeling and clustering such grouped longitudinal data, we propose a finite mi

Finite Mixtures of Multivariate t $$ t $$ Linear Mixed-Effects Models for Censored Longitudinal Data With Concomitant Covariates.

Clustering longitudinal biomarkers in clinical trials uncovers associations between clinical outcomes, disease progression, and treatment effects. Finite mixtures of multivariate t $$ t $$ linear mixed-effects (FM-MtLME) models have proven effective for modeling and clustering multiple longitudinal trajectories that exhibit grouped patterns with strong within-group similarity. Motivated by an AIDS study with plasma viral loads measured under assay-specific detection limits, this article extends the FM-MtLME model to account for censored outcomes. The proposed model is called the FM-MtLME wit

Impact of data encoding and thyroids dysfunctions.

In medical environments it is usual to previously encode some variables following medical criteria. In the context of thyroids dysfunctions, the levels of the hormones T3, T4 or TSH are usually treated as low, normal or high instead of using their numerical form, and this is a very common practice in other items. In medical environments it is also frequent to need a clustering process to analyze data. Clus-tering algorithms use always some distance or similarity coefficient to decide which elements have to be grouped in a cluster. The nature of the data determines which distance/similarity can

Pediatric sepsis phenotypes for enhanced therapeutics: An application of clustering to electronic health records.

OBJECTIVE: The heterogeneity of pediatric sepsis patients suggests the potential benefits of clustering analytics to derive phenotypes with distinct host response patterns that may help guide personalized therapeutics. We evaluate the relative performance of latent class analysis (LCA) and K-means, 2 commonly used clustering methods toward the derivation of clinically useful pediatric sepsis phenotypes. METHODS: Data were extracted from anonymized medical records of 6446 pediatric patients that presented to 1 of 6 emergency departments (EDs) between 2013 and 2018 and were thereafter admitted.

Structure, Carbonyl Vibrational Frequencies, and Local Energy Decomposition of Binding Energy in Formaldehyde Clusters, (HCHO)n=1-10.

In this work, structures, vibrational frequencies, and binding energies of formaldehyde clusters, (HCHO)n=1-10, are investigated by using global optimization genetic algorithm followed by density functional theory calculations and local energy decomposition (LED) analysis at the high-end DLPNO-CCSD(T) level of theory. With the use of genetic algorithm, different structures of all clusters are generated, which are further refined by the quantum chemical geometry optimization technique. From those structures, the conformer with the lowest energy is chosen and used for further analysis. The varia

Cluster Analysis of Obesity Disease Based on Comorbidities Extracted from Clinical Notes.

Clinical notes provide a comprehensive and overall impression of the patient's health. However, the automatic extraction of information within these notes is challenging due to their narrative style. In this context, our goal was to identify clusters of patients based on fourteen comorbidities related to obesity, automatically extracted with the cTAKES tool from the i2b2 Obesity Challenge data. Furthermore, results were compared with clusters obtained from experts' annotated data. The sparse K-means algorithms were used in both experiment at two levels: at the first level, three clusters were

Into the Bowels of Depression: Unravelling Medical Symptoms Associated with Depression by Applying Machine-Learning Techniques to a Community Based Population Sample.

BACKGROUND: Depression is commonly comorbid with many other somatic diseases and symptoms. Identification of individuals in clusters with comorbid symptoms may reveal new pathophysiological mechanisms and treatment targets. The aim of this research was to combine machine-learning (ML) algorithms with traditional regression techniques by utilising self-reported medical symptoms to identify and describe clusters of individuals with increased rates of depression from a large cross-sectional community based population epidemiological study. METHODS: A multi-staged methodology utilising ML and tra

CiCLoDS: Joint cell clustering and gene selection for single-cell spatial transcriptomics.

Imaging-based spatial transcriptomic (ST) assays now profile targeted gene panels for hundreds of thousands of cells while preserving tissue context, yet most downstream analyses still need a compact, interpretable subset. We introduce CiCLoDS (Clustering in Critical & Low-Dimensional Subspace), an unsupervised framework adapted for spatial transcriptomics to jointly optimize clustering and feature selection under a strict, user-defined gene budget. The method returns an explicit feature subset aligned with the discovered partitions, accepts spatial side information via sine–cosine positional
