Integrated multi-omics and genome mining strategies for activating cryptic polyketide biosynthetic gene clusters in Streptomyces: an overview.

Beneficial microbes from soil or marine habitats are promising sources for discovery of new bioactive compounds for medicine and agriculture, largely through biosynthetic gene clusters (BGCs) that encode the production of complex natural products for drug and antibiotic discovery. However, most BGCs are transcriptionally silent under standard testing conditions and may require a complex, integrated approach for activation. In this review, we revisit previous approaches to activating BGCs, focusing on polyketides. We additionally discuss how integrating genome mining strategies with multi-omics

Deep RNA Sequencing of Intensive Care Unit Patients with COVID-19.

PURPOSE: COVID-19 has impacted millions of patients across the world. Molecular testing occurring now identifies the presence of the virus at the sampling site: nasopharynx, nares, or oral cavity. RNA sequencing has the potential to establish both the presence of the virus and define the host's response in COVID-19. METHODS: Single center, prospective study of patients with COVID-19 admitted to the intensive care unit where deep RNA sequencing (>100 million reads) of peripheral blood with computational biology analysis was done. All patients had positive SARS-CoV-2 PCR. Clinical data was pros

Preprocessing Large-Scale Proteomics Data.

Recent advances in mass spectrometry instrumentation and computational analysis have established label-free data-independent acquisition (DIA) as a powerful tool in quantitative proteomics, offering depth, throughput, and reproducibility. These developments now enable large-scale projects with hundreds or even thousands of samples, opening new applications in systems biology and biomedicine. However, large-scale datasets require special consideration during data preprocessing. Here, we present a practical guide for preprocessing large-scale DIA datasets, illustrated using a public dataset. We

Host-directed therapies for parasitic diseases.

Parasitic infections are responsible for significant morbidity and mortality throughout the world. Management strategies rely primarily on antiparasitic drugs that have side effects and risk of drug resistance. Therefore, novel strategies are needed for treatment of parasitic infections. Host-directed therapy (HDT) is a viable alternative, which targets host pathways responsible for parasite invasion/survival/pathogenicity. Recent innovative combinations of genomics, proteomics and computational biology approaches have led to discovery of several host pathways that could be promising targets f

Novel drug target identification for the treatment of dementia using multi-relational association mining.

Dementia is a neurodegenerative condition of the brain in which there is a progressive and permanent loss of cognitive and mental performance. Despite the fact that the number of people with dementia worldwide is steadily increasing and regardless of the advances in the molecular characterization of the disease, current medical treatments for dementia are purely symptomatic and hardly effective. We present a novel multi-relational association mining method that integrates the huge amount of scientific data accumulated in recent years to predict potential novel targets for innovative therapeuti

Multi-layered computational gene networks by engineered tristate logics.

So far, biocomputation strictly follows traditional design principles of digital electronics, which could reach their limits when assembling gene circuits of higher complexity. Here, by creating genetic variants of tristate buffers instead of using conventional logic gates as basic signal processing units, we introduce a tristate-based logic synthesis (TriLoS) framework for resource-efficient design of multi-layered gene networks capable of performing complex Boolean calculus within single-cell populations. This sets the stage for simple, modular, and low-interference mapping of various arithm

Comparative Molecular Insights and Computational Modeling of Multiple Myeloma and Osteosarcoma.

Multiple myeloma (MM) and osteosarcoma (OS) are two biologically distinct osseous malignancies with similar molecular networks that present translational challenges for their computational modeling. This comparative research analyzes MM and OS biology relevant to in silico approaches, focusing on PI3K-AKT-mTOR signaling, the RANK-RANKL-OPG axis, angiogenic factors (VEGF, TGFs), and immune mediators in MM, alongside the transcription factors (SOX9, RUNX2), signaling pathways (PI3K-AKT-mTOR, NOTCH), immune cell state (TAM2), and interleukins in OS. Based on this pathophysiologic foundation, the

Genome-wide subcellular localization of putative outer membrane and extracellular proteins in Leptospira interrogans serovar Lai genome using bioinformatics approaches.

BACKGROUND: In bacterial pathogens, both cell surface-exposed outer membrane proteins and proteins secreted into the extracellular environment play crucial roles in host-pathogen interaction and pathogenesis. Considerable efforts have been made to identify outer membrane (OM) and extracellular (EX) proteins produced by Leptospira interrogans, which may be used as novel targets for the development of infection markers and leptospirosis vaccines. RESULT: In this study we used a novel computational framework based on combined prediction methods with deduction concept to identify putative OM and

Integrated Single-Cell and Machine Learning Analysis Identifies Fibroblast-Associated Hub Genes and Potential Therapeutics in Ischemic Cardiomyopathy.

Ischemic cardiomyopathy (ICM), a leading cause of heart failure, is characterised by complex cellular heterogeneity and a dysregulated microenvironment. A systematic computational dissection of its molecular mechanisms and a coherent pipeline from discovery to potential therapeutics is currently lacking. We integrated single-cell RNA sequencing (scRNA-seq) data from ICM patients with four independent bulk transcriptomic cohorts. A cardiac cellular atlas was constructed, and candidate genes were filtered through differential expression analysis. Subsequently, a benchmark of 127 machine learning

Towards a new spatial representation of bone remodeling.

Irregular bone remodeling is associated with a number of bone diseases such as osteoporosis and multiple myeloma. Computational and mathematical modeling can aid in therapy and treatment as well as understanding fundamental biology. Different approaches to modeling give insight into different aspects of a phenomena so it is useful to have an arsenal of various computational and mathematical models. Here we develop a mathematical representation of bone remodeling that can effectively describe many aspects of the complicated geometries and spatial behavior observed. There is a sharp interface be

Heterogeneous fusion of statistical sequence features and ESM2 representations improves protein-protein interaction prediction.

Protein-protein interactions (PPIs) are central to biological regulation, and accurate computational PPI prediction is important for systems biology and drug discovery. Although recent deep learning approaches have improved prediction performance, many require complex architectures and high computational cost. This study proposes HeteroFuse-PPI, a feature-driven framework that integrates handcrafted statistical sequence descriptors with contextual embeddings generated by the pretrained ESM2 protein language model. The statistical descriptors capture amino acid composition, physicochemical prop

Theacrine-rich Jianghua Kucha black tea alleviates depression via remodeling systemic tryptophan metabolism and targeting TPH1: insights from metabolomics and molecular simulation.

Jianghua Kucha black tea (JH), a distinct variety characterized by its high theacrine content, exhibits significant antidepressant potential, however, bridging its systemic metabolic benefits to specific molecular targets remains a major challenge. In this study, we integrated untargeted serum metabolomics with multi-scale computational biology to explore the potential mechanism of action of JH in a chronic unpredictable mild stress (CUMS) mouse model. Rather than acting through a single pathway, metabolomic profiling revealed that JH induced a comprehensive reprogramming of the circulatory me

PGS-GS: a framework integrating polygenic scores and genomic selection in animal breeding.

Genomic prediction has become a central paradigm in biology, enabling quantitative inference of genetic contributions to complex traits across humans, animals, and plants. Although genomic research in human genetics and animal breeding shares a highly homologous methodological foundation, significant barriers persist in their analytical paradigms and application scenarios. This study aims to promote cross-disciplinary integration by introducing human-derived polygenic scores (PGS) algorithms into animal genomic selection (GS) and proposing a PGS-GS framework with a preliminary weighting-based

DeCoST: unveiling cell type heterogeneity in spatial transcriptomics based on inter-domain alignment and Gaussian kernel conditional autoregressive.

Spatial transcriptomics (STs) has emerged as a transformative approach to elucidate cellular heterogeneity and spatial organization within complex tissue microenvironments. However, the analysis of ST data is challenged by limited spatial resolution, resulting in mixed expression profiles at each spatial location. Moreover, the precious spatial information is rarely exploited, and noise issues in spatial transcriptomes (STs) are often overlooked by computational deconvolution methods. In this study, a novel computational framework for STs deconvolution (DeCoST), called DeCoST, is presented. De

Development of a new drug candidate for the inhibition of Lassa virus glycoprotein and nucleoprotein by modification of evodiamine as promising therapeutic agents.

The Lassa virus (LASV), an RNA virus prevalent in West and Central Africa, causes severe hemorrhagic fever with a high fatality rate. However, no FDA-approved treatments or vaccines exist. Two crucial proteins, LASV glycoprotein and nucleoprotein, play vital roles in pathogenesis and are potential therapeutic targets. As effective treatments for many emerging infections remain elusive, cutting-edge drug development approaches are essential, such as identifying molecular targets, screening lead molecules, and repurposing existing drugs. Bioinformatics and computational biology expedite drug dis

Addressing biomedical complexity using the energy systems language.

Biological complex systems self-organize and evolve through feedback-driven interactions not adequately captured by linear cause-effect models. To address this gap, we propose a novel approach grounded in Energy Systems Language (ESL). It provides a description of how resource availability, carrying capacity and feedback networks shape the system trajectories. ESL is rooted in open systems Thermodynamics, shifting the focus from the biology of events to their systemic structure. Models are built on biomedical knowledge, with parameters determined by empirical observation and biophysical constr

A multi-objective sequence engineering framework for rational genetic vaccine design.

Genetic vaccine performance is determined not only by the delivery platforms and antigen choice but also by the coding sequence that influences antigen expression, innate immune sensing, transcript stability and sequence-associated risks. However, the design principles governing these sequence-level effects remain insufficiently defined. Thus, we consider vaccine coding-sequence design as a multi-objective engineering problem that requires simultaneous consideration of multiple, potentially competing biological properties. We present a multi-parameter computational framework for analysing SARS
