Temporal Hydrogen-Bond Network Analysis Reveals Substrate-Directed Connectivity in Dihydrofolate Reductase.

Hydrogen-bond networks are central to protein function, but most network analyses rely on static representations that neglect how interactions evolve in time. Here, we introduce a framework that combines instantaneous and temporal graph analysis of hydrogen-bond networks derived from molecular dynamics (MD) trajectories to quantify ligand-directed hydrogen-bond connectivity. We apply the method to E. coli dihydrofolate reductase (DHFR) and its L28R mutant, computing shortest hydrogen-bond paths from all residues to the substrate dihydrofolate (DHF). The instantaneous analysis reveals that DHF-

Multilayered Networks of SalmoNet2 Enable Strain Comparisons of the Salmonella Genus on a Molecular Level.

Serovars of the genus Salmonella primarily evolved as gastrointestinal pathogens in a wide range of hosts. Some serotypes later evolved further, adopting a more invasive lifestyle in a narrower host range associated with systemic infections. A system-level knowledge of these pathogens could identify the complex adaptations associated with the evolution of serovars with distinct pathogenicity, host range, and risk to human health. This promises to aid the design of interventions and serve as a knowledge base in the Salmonella research community. Here, we present SalmoNet2, a major update to Sal

Intergenerational symptom level transmission of comorbid anxiety and major depressive disorder: A dyadic network approach with simulated intervention modeling.

Anxiety and major depressive disorder (MDD) frequently co-occur and exhibit familial aggregation, yet their symptom-level intergenerational transmission between parents and their children remains unclear. From a larger community sample (N = 5697), 332 parent-child dyads (with a comorbidity prevalence of 5.8%) met criteria for comorbid anxiety and MDD based on cut-off scores of 9 on the Patient Health Questionnaire-9 and 7 on the Generalized Anxiety Disorder 7-item. Symptom-level data from these dyads were analysed using network analysis combined with computer-simulated intervention modeling to

Do Infrared Thermometers Hold Promise for an Effective Early Warning System for Emerging Respiratory Infectious Diseases?

BACKGROUND: Major respiratory infectious diseases, such as influenza, SARS-CoV, and SARS-CoV-2, have caused historic global pandemics with severe disease and economic burdens. Early warning and timely intervention are key to suppress such outbreaks. OBJECTIVE: We propose a theoretical framework for a community-based early warning (EWS) system that will proactively detect temperature abnormalities in the community based on a collective network of infrared thermometer-enabled smartphone devices. METHODS: We developed a framework for a community-based EWS and demonstrated its operation with a s

All-optical object classification using an edge-detecting spin-differential diffractive network.

All-optical computing offers ultra-high speed, low-power consumption, and parallel processing capabilities, crucial for overcoming Moore's Law limitations. However, conventional single-wavelength diffractive deep neural networks (D2NN) face significant challenges in achieving synergistic optimization between high-precision optical edge-feature extraction and classification tasks. Here, an edge-detecting spin-differential diffractive neural network (ESD-DNN) is proposed for single-wavelength all-optical object classification. The network architecture is implemented through a Pancharatnam-Berry

Topographical Information-Based High-Order Functional Connectivity and Its Application in Abnormality Detection for Mild Cognitive Impairment.

Temporal synchronization-based functional connectivity (FC) has long been used by the neuroscience community. However, topographical FC information may provide additional information to characterize the advanced relationship between two brain regions. Accordingly, we proposed a novel method, namely high-order functional connectivity (HOFC), to capture this second-level relationship using inter-regional resemblance of the FC topographical profiles. Specifically, HOFC first calculates an FC profile for each brain region, notably between the given brain region and other brain regions. Based on th

Computationally Efficient Network Models Successfully Predict Allosteric Sites of SARS-CoV-2 Main Protease and Reveal Its Dynamic Allostery.

Developing allosteric drugs to treat pathogenic diseases can offer a promising alternative to orthosteric drugs that may bind to conserved motifs in human homologs. The allosteric drugs bind to allosteric sites, induce changes in the target protein's active site, and modulate its function with high selectivity, reduced adverse effects, and low toxicity. While identifying allosteric sites is costly and labor-intensive with experimental approaches, computational methods utilizing three-dimensional protein structures offer a cost-effective solution for discovering potential allosteric sites and p

Utilization of hydroxyprogesterone caproate among pregnancies with live birth deliveries in the sentinel distributed database.

BACKGROUND: The U.S. Food and Drug Administration (FDA) approved Makena® (hydroxyprogesterone caproate [HPC] injection) in February 2011 for reducing the risk of preterm birth (PTB) in women with a singleton pregnancy who had a history of singleton spontaneous PTB (sPTB). Makena was approved under accelerated approval and required a postmarketing study to verify its clinical benefits. However, the postmarketing trial (PROLONG) failed to verify Makena's clinical benefit to neonates and substantiate its effect on reducing the risk of recurrent PTB. This study examined the utilization of HPC, alo

PURPOSE: To evaluate the diagnostic performance of a teleradiology system in skeletal trauma. MATERIALS AND METHODS: Radiographs from 180 skeletal trauma patients were digitized (matrix, 2,000 x 2,500) and transmitted to a remote digital viewing console (1,200-line monitor). Four radiologists interpreted both the original film images and digital images. Each reader was asked to identify, locate, and characterize fractures and dislocations. Receiver operating characteristic curves were generated, and the results of the original and digitized film readings were compared. RESULTS: All readers p

Information-Theoretic Framework for Allosteric Communication Pathway Prediction From Protein Structure.

Allosteric communication is fundamental to the function of proteins, but identifying the residue-level pathways through which signals travel and their directionality is still a major challenge. Here we present a multi-metric information-theoretic framework that identifies candidate allosteric communication pathways from a single protein crystal structure in seconds. The method combines Transfer Entropy (TE) from the Gaussian Network Model to assign a model-based directional asymmetry to residue-residue coupling, Mutual Information (MI) to quantify coupling strength, and Conditional Mutual Info

CellCom2: An Integrated Web Platform for Flexible Prediction and Visualization Analysis of Cell-cell Communication.

Cell-cell communication across diverse cell types and tissues underlies proper organismal function and is primarily mediated by interactions between secreted ligands and cell-surface receptors. Understanding these molecular interactions is essential for elucidating regulatory networks governing physiological and pathological processes and for identifying potential therapeutic targets. Although several computational tools have been developed for inferring intercellular communication, many existing methods require substantial programming expertise, rely on restricted or method-specific biologica

Controllability Analysis of Intercellular Protein-Protein Interaction Networks.

Understanding how control is organized across interacting cells is an important challenge in computational and systems biology, especially in diseases involving disrupted communication among different cell types. Although network controllability analysis has been widely applied to intracellular biological networks, much less attention has been given to cell-cell interaction networks. A major difficulty is that the underlying protein-protein interaction networks are often undirected, which limits the direct use of maximum-matching-based structural controllability methods. Here, we introduce Min

A novel dynamic network imaging analysis method reveals aging-related fragmentation of cortical networks in mouse.

Network analysis of large-scale neuroimaging data is a particularly challenging computational problem. Here, we adapt a novel analytical tool, the community dynamic inference method (CommDy), for brain imaging data from young and aged mice. CommDy, which was inspired by social network theory, has been successfully used in other domains in biology; this report represents its first use in neuroscience. We used CommDy to investigate aging-related changes in network metrics in the auditory and motor cortices by using flavoprotein autofluorescence imaging in brain slices and in vivo. We observed th

Adversarial robust EEG-based brain-computer interfaces using a hierarchical convolutional neural network.

Brain-Computer Interfaces (BCIs) based on electroencephalography (EEG) are widely used in motor rehabilitation, assistive communication, and neurofeedback due to their non-invasive nature and ability to decode movement-related neural activity. Recent advances in deep learning, particularly convolutional neural networks, have improved the accuracy of motor imagery (MI) and motor execution (ME) classification. However, EEG-based BCIs remain vulnerable to adversarial attacks, in which small, imperceptible perturbations can alter classifier predictions, posing risks in safety-critical applications
