Identification of potential inhibitors of Fasciola gigantica thioredoxin1: computational screening, molecular dynamics simulation, and binding free energy studies.

Fasciola gigantica is the causative organism of fascioliasis and is responsible for major economic losses in livestock production globally. F. gigantica thioredoxin1 (FgTrx1) is an important redox-active enzyme involved in maintaining the redox homeostasis in the cell. To identify a potential anti-fasciolid compound, we conducted a structure-based virtual screening of natural compounds from the ZINC database (n = 1,67,740) against the FgTrx1 structure. The ligands were docked against FgTrx1 and 309 ligands were found to have better docking score. These compounds were evaluated for Lipinski and

Prenatal diagnosis of sporadic Apert syndrome: a sequential diagnostic approach combining three-dimensional computed tomography and molecular biology.

Apert syndrome is characterized by coronal craniosynostosis, midfacial hypoplasia, symmetrical syndactyly of the hands and feet described as 'mitten-like' with varying degrees of mental retardation. It results from a mutation of the fibroblast growth factor-2 (FGFR2) gene. In the absence of a family history, prenatal diagnosis may be difficult based on sonography alone. We report a case in which the prenatal diagnosis of Apert syndrome was suspected by ultrasonography, established by three-dimensional computed tomography scan (3DTS) and confirmed by the detection of a mutation on amniotic cell

Multiscale Computational Insights into Bergenin Encapsulation by Modified γ-Cyclodextrins: Conformational and Energetic Investigations via QM/MM and Molecular Dynamics.

Despite bergenin (BER) having significant therapeutic benefits, its medicinal potential is hindered by its low natural abundance and poor aqueous solubility. Through host-guest complexation with cyclodextrins (CDs), this work offers an economical molecular approach to increase the bioavailability of BER. For the three native CDs (α-, β-, and γ-CD), γ-CD showed superior encapsulation properties. Octakis(6-O-sulfo)-γ-CD and Octakis(2,3,6-tri-O-methyl)-γ-CD were found to be the most suitable hosts for BER after additional screening of γ-CD derivatives. Strong non-bonded interactions and improved

Computational Design of RNA Aptamers Targeting Oncogenic miR-10b Using T‑SELEX and Molecular Dynamics-Based Stability Metrics.

Aptamers are versatile single-stranded nucleic acids with high specificity and stability, making them ideal for targeting challenging biomolecules. Their structural flexibility enables selective recognition of nonprotein targets such as microRNAs (miRNAs). Among these, miR-10b plays a pivotal role in cancer progression and metastasis through its oncogenic 5p and 3p arms. We propose designing aptamers specifically targeting miR-10b through a computational framework to enable precise and efficient regulation of aberrant miRNA activity in cancer. Herein, we introduce a multiscale computational wo

Computational screening and molecular modeling of probiotic-derived peptides targeting the conserved HR1 domain of SARS-CoV-2 spike protein.

Severe Acute Respiratory Syndrome Coronavirus 2 (SARS-CoV-2), the causative agent of the global COVID-19 pandemic, relies on its spike glycoprotein to mediate host cell entry via binding to human angiotensin-converting enzyme 2 (hACE2). The S2 subunit of the spike protein contains heptad repeat regions (HR1 and HR2) that form a six-helix bundle fusion core, a critical step for viral-host membrane fusion. This study aimed to computationally screen a library of 318 probiotic-derived bacteriocins to identify potential inhibitors targeting the conserved HR1 domain. Evaluation included historical v

Computational investigation of natural compounds as inhibitors against macrolide-resistant protein using virtual screening, molecular docking and MD simulations.

Macrolide resistance is the ability of bacteria to survive the effects of macrolide antibiotics, which include drugs such as erythromycin, clarithromycin, and azithromycin. Efforts to combat resistance mechanisms like this frequently involve the discovery and development of new antibiotics or therapeutic strategies capable of overcoming these modifications and restoring the efficacy of current antibiotics. In this study, we explored natural products against enzymes of macrolide resistance Macrolide 2'-phosphotransferase type I (mphA or ErmE), Macrolide 2'-phosphotransferase type II (mphB), Tri

Computational Prediction of Potential Vaccine Candidates From tRNA Encoded peptides (tREP) Using a Bioinformatic Workflow and Molecular Dynamics Validations.

Transfer RNAs (tRNA) are non-coding RNAs. Encouraged by biological applications discovered for peptides derived from other non-coding genomic regions, we explore the possibility of deriving epitope-based vaccines from tRNA encoded peptides (tREP) in this study. Epitope-based vaccines have been identified as an effective strategy to mitigate safety and specificity concerns observed in vaccine development. In this study, we explore the potential of tREP as a source for epitope-based vaccines for virus pathogens. We present a computational workflow that uses verified data sources and community-va

Deconstructing SARS-CoV-2 neutralization: A modular molecular framework for computational design and comparison of antibodies and nanobodies targeting the spike RBD.

Since 2020 the COVID-19 pandemic has led scientists to search for strategies to predict the transmissibility and virulence of new severe acute respiratory syndrome coronavirus 2 variants based on the estimation of the affinity of the spike receptor binding domain (RBD) for the human angiotensin-converting enzyme 2 (ACE2) receptor and/or neutralizing antibodies. In this context, our lab developed a computational pipeline to quickly quantify the free energy of interaction at the spike RBD/ACE2 protein-protein interface, reflecting the incidence trend observed in the transmissibility/virulence of

Underpinning Endogeneous Damp EDA-Fibronectin in the Activation of Molecular Targets of Rheumatoid Arthritis and Identifcation of its Effective Inhibitors by Computational Methods.

Rheumatoid arthritis (RA) is one of the most severe inflammatory diseases that cause swelling, stiffness and pain in the joints, which pose a significant threat worldwide. Damage-associated molecular patterns (DAMPs) are danger molecules of endogenous origin, released during cell injury or cell death, interacts with various Pattern recognition receptors (PRRs) and activates various inflammatory diseases. One of the DAMP molecules, so-called EDA-fibronectin (Fn) is also responsible for causing RA. EDA-Fn triggers RA through its interaction with TLR4. Apart from TLR4, it is divulged that certain
