An enriched approach to combining high-dimensional genomic and low-dimensional phenotypic data.

We describe an approach for combining and analyzing high-dimensional genomic and low-dimensional phenotypic data. The approach leverages a scheme of weights applied to the variables instead of observations and, hence, permits incorporation of the information provided by the low dimensional data source. It can also be incorporated into commonly used downstream techniques, such as random forest or penalized regression. Finally, the simulated lupus studies involving genetic and clinical data are used to illustrate the overall idea and show that the proposed enriched penalized method can select si

Multiply robust generalized estimating equations for cluster randomized trials with missing outcomes.

Generalized estimating equations (GEEs) provide a useful framework for estimating marginal regression parameters based on data from cluster randomized trials (CRTs), but they can result in inaccurate parameter estimates when some outcomes are informatively missing. Existing techniques to handle missing outcomes in CRTs rely on correct specification of a propensity score model, a covariate-conditional mean outcome model, or require at least one of these two models to be correct, which can be challenging in practice. In this article, we develop new weighted GEEs to simultaneously estimate the ma

Accounting for nonmonotone missing data using inverse probability weighting.

Inverse probability weighting can be used to correct for missing data. New estimators for the weights in the nonmonotone setting were introduced in 2018. These estimators are the unconstrained maximum likelihood estimator (UMLE) and the constrained Bayesian estimator (CBE), an alternative if UMLE fails to converge. In this work we describe and illustrate these estimators, and examine performance in simulation and in an applied example estimating the effect of anemia on spontaneous preterm birth in the Zambia Preterm Birth Prevention Study. We compare performance with multiple imputation (MI) a

A shared-parameter continuous-time hidden Markov and survival model for longitudinal data with informative dropout.

A shared-parameter approach for jointly modeling longitudinal and survival data is proposed. With respect to available approaches, it allows for time-varying random effects that affect both the longitudinal and the survival processes. The distribution of these random effects is modeled according to a continuous-time hidden Markov chain so that transitions may occur at any time point. For maximum likelihood estimation, we propose an algorithm based on a discretization of time until censoring in an arbitrary number of time windows. The observed information matrix is used to obtain standard error

Automatic detection of significant areas for functional data with directional error control.

In this paper, we propose a large-scale multiple testing procedure to find the significant sub-areas between two samples of curves automatically. The procedure is optimal in that it controls the directional false discovery rate at any specified level on a continuum asymptotically. By introducing a nonparametric Gaussian process regression model for the two-sided multiple test, the procedure is computationally inexpensive. It can cope with problems with multidimensional covariates and accommodate different sampling designs across the samples. We further propose the significant curve/surface, gi

Using phantom variables in structural equation modeling to assess model sensitivity to external misspecification.

External misspecification, the omission of key variables from a structural model, can fundamentally alter the inferences one makes without such variables present. This article presents 2 strategies for dealing with omitted variables, the first a fixed parameter approach incorporating the omitted variable into the model as a phantom variable where all associated parameter values are fixed, and the other a random parameter approach specifying prior distributions for all of the phantom variable's associated parameter values under a Bayesian framework. The logic and implementation of these methods

Improving causal inference with a doubly robust estimator that combines propensity score stratification and weighting.

RATIONALE, AIMS AND OBJECTIVES: When a randomized controlled trial is not feasible, health researchers typically use observational data and rely on statistical methods to adjust for confounding when estimating treatment effects. These methods generally fall into 3 categories: (1) estimators based on a model for the outcome using conventional regression adjustment; (2) weighted estimators based on the propensity score (ie, a model for the treatment assignment); and (3) "doubly robust" (DR) estimators that model both the outcome and propensity score within the same framework. In this paper, we i

A semiparametric mixture cure survival model for left-truncated and right-censored data.

In follow-up studies, the disease event time can be subject to left truncation and right censoring. Furthermore, medical advancements have made it possible for patients to be cured of certain types of diseases. In this article, we consider a semiparametric mixture cure model for the regression analysis of left-truncated and right-censored data. The model combines a logistic regression for the probability of event occurrence with the class of transformation models for the time of occurrence. We investigate two techniques for estimating model parameters. The first approach is based on martingale

Fixed effects analysis of repeated measures data.

The analysis of repeated measures or panel data allows control of some of the biases which plague other observational studies, particularly unmeasured confounding. When this bias is suspected, and the research question is: 'Does a change in an exposure cause a change in the outcome?', a fixed effects approach can reduce the impact of confounding by time-invariant factors, such as the unmeasured characteristics of individuals. Epidemiologists familiar with using mixed models may initially presume that specifying a random effect (intercept) for every individual in the study is an appropriate met

Regression analysis for cumulative incidence probability under competing risks and left-truncated sampling.

The cumulative incidence function provides intuitive summary information about competing risks data. Via a mixture decomposition of this function, Chang and Wang (Statist. Sinca 19:391-408, 2009) study how covariates affect the cumulative incidence probability of a particular failure type at a chosen time point. Without specifying the corresponding failure time distribution, they proposed two estimators and derived their large sample properties. The first estimator utilized the technique of weighting to adjust for the censoring bias, and can be considered as an extension of Fine's method (J R

[Multilevel modelling applied to the analysis of diary data of obese patients with and without binge eating disorder].

Fitting multilevel models to diary data allows the analysis of development trends, group differences, and breakpoints in time trends. The aim of this study is the application of multilevel modelling to determine time trends in the diary data of a group of obese patients with and without binge eating disorder (BED). Throughout the course of a four-month multi-modal intervention program, the patients answered questions daily on handheld computers about their eating behaviour as well as their psychological and physical states. Multilevel analysis of the diary data shows that initially the trend o

The use of parametric vs. nonparametric tests in the statistical evaluation of rating scales.

In psychiatric studies, treatment efficacy is usually measured by rating scales. These scales have ordinal (rank) level and the statistical evaluation of the scale scores should be performed with nonparametric rather than parametric tests. In recent years, nonparametric statistical procedures for repeated measures have been developed for the evaluation of clinical trials in psychiatry. To assess the frequency of application of nonparametric tests in psychiatric trials, an analysis was performed on all treatment studies with panic disorder patients (DSM-III/III-R) that could be traced in the li

Estimating exposure using kriging: a simulation study.

Retrospective studies of disease often are limited by the resolution of the exposure measurements. For example, in a typical study of adverse health effects from contaminated groundwater, the number of wells sampled may range from only a few to as many as several dozen, while the number of cases and controls may be in the hundreds or more. To derive individual estimates of exposure for wells that were not sampled, investigators must extrapolate. In this study, we compare three methods of extrapolating from a limited number of observations to estimate individual exposures. Using two naive model

Pseudo-data augmentation for exact conditional likelihood inference in meta-analysis.

In meta-analyses of binary outcomes, two-stage methods based on the DerSimonian-Laird-type random-effects model have been widely used, but these methods fix the within-study variances to their asymptotic estimates and rely on normality assumptions of the outcome measures. Such strict and often unrealistic assumptions can yield biased or inefficient inference. Likelihood-based approaches such as the binomial-normal generalized linear mixed model and the hypergeometric-normal (HGN) model alleviate some of these issues but are intrinsically restricted to the odds-ratio scale, limiting interpretab

Methodological Approaches for the Estimation of Confidence Intervals on Partial Youden Index Under Verification Bias.

The advancement of precision medicine hinges on accurately tailored diagnostic strategies yet estimating reliable confidence intervals (CIs) for the maximal partial Youden Index under verification bias presents considerable challenges, especially within critical false positive rate (FPR) ranges (e.g., (0, 0.1), (0.05, 0.2)) vital for specific clinical applications. While previous work established the partial Youden Index framework, and methods like full imputation (FI), mean score imputation (MSI), inverse probability weighting (IPW), and semiparametric efficient (SPE) address verification bia

Statistical analysis of correlated expression data from high throughput experiments.

Data obtained from high throughput experiments often exhibit complex dependencies among features. These dependencies arise from various sources, including genetic correlation, batch effects, technical replicates, and shared biological pathways. Ignoring these dependencies can lead to inflated false discovery rate (FDR), reduced statistical power, and biased biological interpretations. Properly accounting for these dependencies is crucial for accurate detection of biological signals. We propose a new method called Analysis of Correlated Expressions (ACE) to compare the mean expression of featur

Statistical inference on change points in generalized semiparametric segmented models.

The segmented model has significant applications in scientific research when the change-point effect exists. In this article, we propose a comprehensive semiparametric framework in segmented models to test the existence and estimate the location of change points in the generalized outcome setting. The proposed framework is based on a semismooth estimating equation for the change-point estimation and an average score-type test for hypothesis testing. The root-n consistency, asymptotic normality, and asymptotic efficiency of estimators for all parameters in the segmented model are rigorously stu

Robust transfer learning for individualized treatment rules in the presence of missing data.

Individualized treatment rule (ITR) is a stepping stone to precision medicine. To ensure validity, ITRs are ideally derived from randomized trial data, but the use cases of ITRs extend beyond these trial populations. Transferring knowledge from experimental data to real-world data is of interest, while experimental data with selective inclusion criteria reflect a population distribution that may differ from the real-world target. In well-designed experiments, granular information crucial to decision making can be thoroughly collected. However, part of this may not be accessible in real-world s

LEAP: the latent exchangeability prior for borrowing information from historical data.

It is becoming increasingly popular to elicit informative priors on the basis of historical data. Popular existing priors, including the power prior, commensurate prior, and robust meta-analytic predictive prior, provide blanket discounting. Thus, if only a subset of participants in the historical data are exchangeable with the current data, these priors may not be appropriate. In order to combat this issue, propensity score approaches have been proposed. However, these approaches are only concerned with the covariate distribution, whereas exchangeability is typically assessed with parameters

Forward and Reverse Waves: Modeling Distortion Products in the Intracochlear Fluid Pressure.

Distortion product otoacoustic emissions are sounds that are emitted by the cochlea due to the nonlinearity of the outer hair cells. These emissions play an important role both in clinical settings and research laboratories. However, how distortion products propagate from their generation location to the middle ear remains unclear; whether distortion products propagate as a slow reverse traveling wave, or as a fast compression wave, through the cochlear fluid has been debated. In this article, we evaluate the contributions of the slow reverse wave and fast compression wave to the propagation o
