WTAP Transcriptional Suppression by KLF9 Drives Osteoclastogenesis via M6A-Mediated Regulation of CSF1R Signaling in Estrogen-Deficient Osteoporosis.

Osteoporosis, characterized by imbalanced bone homeostasis, is driven by excessive osteoclast-mediated bone resorption, yet the epitranscriptomic regulation via m6A modification remains unclear. Here, we identify WTAP, a component of the m6A methyltransferase complex, as a critical negative regulator of osteoclastogenesis. Myeloid-specific Wtap knockout in mice exacerbates osteoclast formation and osteoporotic bone loss. Mechanistically, WTAP mediates m6A deposition on Csflr mRNA, promoting degradation via the key m6A reader YTHDF2 and downregulating CSF1R expression, thereby enhancing osteocl

RNA modifications in female reproductive physiology and disease: emerging roles and clinical implications.

BACKGROUND: RNA modifications, collectively known as the epitranscriptome, represent the third layer of gene regulation, influencing gene expression at transcriptional, post-transcriptional, and translational levels. RNA-modifying proteins (RMPs), including writers, erasers, and readers, are responsible for depositing, removing, and recognizing chemical modifications on RNA molecules. These modifications play a crucial role in linking molecular processes to cellular functions. Over the past few decades, a growing body of laboratory evidence, alongside advances in sequencing technologies, has u

Integrated multi-omics analysis reveals a pH-driven metabolic and translational switch in Ureaplasma parvum.

Human ureaplasmas are minimal-genome bacteria and pathobionts of the urogenital tract. They must adapt to fluctuating pH conditions despite the absence of canonical transcriptional regulatory systems. However, the mechanisms underlying these responses remain unclear. This study aimed to construct a system-level model of pH adaptation in this minimal pathogen. We used an integrated multi-omics platform combining proteomics, metabolomics, and RNA modification profiling to construct a system-level model of pH adaptation. The results revealed a bifurcated strategy governed by the differential acti

M6A-dependent regulation of microRNAs from CKD stage 5 patients: insights from epigenetic modification analysis.

Chronic kidney disease (CKD) stage 5 is frequently accompanied by systemic inflammation, and peripheral blood mononuclear cells (PBMCs) play an important role. To define the epitranscriptomic features of PBMC small RNAs in CKD stage 5, we profiled N6-methyladenosine (m6A) using small RNA modification microarrays. A total of 158 miRNAs, 149 pre-miRNAs, and 197 tsRNAs showed differential m6A modification. Enrichment analysis implicated PI3K-Akt, p53 signalling, and leukocyte transendothelial migration. Integrating target prediction with GEO transcriptomic datasets identified IRF1 and RUNX2 as ke

m6A RNA methylation modulates IFN-γ-stimulated intestinal epithelial cell-intrinsic antiparasitic defense.

N6-methyladenosine (m6A) RNA methylation is one of the most prevalent reversible post-transcriptional RNA modifications and has been recognized as a crucial regulator of host immune responses. Intestinal epithelial cells (IECs) constitute an important component of gastrointestinal mucosal immunity. Interferons (IFNs) play a central role in maintaining intestinal homeostasis, and m6A methylation status influences IFN-mediated cell-intrinsic defense. In this study, we investigated the potential role of m6A RNA modifications in IFN-γ-stimulated IEC-intrinsic defense. We observed significant alter

Global Shift in Alternative Splicing and Therapeutic Susceptibilities in Leukemia Driven by METTL3 Overexpression.

Mutations in splicing factors are commonly observed in chronic lymphocytic leukemia (CLL); however, other mechanisms can also contribute to the dysregulation of alternative splicing. One example is the overexpression of the m6A RNA methyltransferase METTL3, that by depositing the epitranscriptomic mark in spliceosome transcripts leads to aberrant splicing, but at the same time creates vulnerability to METTL3 inhibitors. See related article by Wu et al., p. 228 (8) .

p300-Mediated H3K18 Lactylation Drives Radiation-Induced Pulmonary Fibrosis via VIRMA-Dependent m6A Modification of GATA3.

Radiation-induced pulmonary fibrosis, a devastating thoracic radiotherapy sequela, features aberrant ECM deposition and irreversible loss of functional lung architecture. However, the exact molecular mechanisms governing AECII dysfunction and fate transition during RIPF remain poorly understood. Here, we identify a novel metabolic-epigenetic-epitranscriptomic cascade that orchestrates the pro-fibrotic fate of AECIIs. We demonstrate that radiation exposure triggers a glycolytic shift in AECIIs, resulting in pathological intracellular lactate accumulation. This metabolic stress is directly coupl

Neuroglobin positively regulates YTHDF3 to restore mitophagy and suppress ferroptosis in sevoflurane-induced developmental neurotoxicity.

Sevoflurane-induced developmental neurotoxicity is characterized by impaired mitophagy and excessive ferroptosis. Neuroglobin (NGB) exerts broad neuroprotective effects, yet its exact epitranscriptomic regulatory mechanism against sevoflurane injury remains elusive. Two complementary experimental systems with identical total sevoflurane exposure length were adopted for in vitro mechanistic exploration and in vivo physiological verification, respectively. HT22 hippocampal neurons underwent uninterrupted 6 h sevoflurane incubation, while neonatal rats received 2 h intermittent inhalation each da

METTL14/YTHDF1 axis restores ULK1-mediated autophagic flux to suppress Mycobacterium tuberculosis survival.

BACKGROUND: Tuberculosis (TB) continues to be a major global infectious disease, and the ability of Mycobacterium tuberculosis (Mtb) to persist within macrophages is a major barrier to eradication. Autophagy is a critical host defense mechanism, yet the epitranscriptomic regulation of this process is poorly understood. METHODS: PBMCs isolated from individuals with TB and THP-1 macrophages infected with Mtb H37Ra were analyzed for METTL14 expression. Functional modulation experiments were conducted to investigate autophagy, m6A modification, and bacterial survival. Techniques included qPCR, We

A reduction in A-to-I RNA editing by ADAR disrupts Pumilio-mediated inhibition of MAPK signaling to drive intestinal stem cell aging.

Aging impairs intestinal stem cell (ISC) function, disrupting epithelial homeostasis and regenerative repair. Loss of ISC quiescence promotes intestinal dysfunction and contributes to organismal aging. Here, we report an epitranscriptomic mechanism through which a decrease in adenosine-to-inosine (A-to-I) RNA editing by the adenosine deaminase ADAR in ISCs during aging disrupts a conserved signaling axis that maintains ISC quiescence. In Drosophila melanogaster, ISC-specific loss of dADAR triggered hyperproliferation and tissue aging, whereas dADAR overexpression reduced age-related gut dysfun

Emerging roles of RNA modifications in normal development and congenital craniofacial malformations.

RNA modifications represent a pivotal epitranscriptomic layer modulating gene expression beyond the classic central dogma. Increasing studies have revealed their essential roles in orchestrating mammalian development and contributing to congenital disorders. In this review, we focus on seven well-characterized RNA modifications, including N6-methyladenosine(m6A), N1-methyladenosine(m1A), 5-methylcytosine (m5C), N4-acetylcytosine (ac4C), N7-methylguanosine (m7G), pseudouridine (Ψ), and adenosine-to-inosine (A-to-I) editing, and briefly introduce emerging marks like N1-methylguanosine at positio

Flaviviridae RdRp exploits NSUN2-driven m5C methylation to establish persistent infection.

Flaviviridae viruses constitute formidable zoonotic agents with substantial global health and economic ramifications, attributable to their adeptness at circumventing host immune surveillance and establishing persistent infections across human and animal populations. Despite their pervasive impact, broadly effective antiviral strategies remain elusive. Emerging studies underscore the pivotal role of RNA modifications, particularly 5-methylcytosine (m5C), in fine-tuning host-pathogen interactions. Expanding upon prior evidence linking NSUN2-mediated m5C deposition to Classical swine fever virus

ALKBH5 aggravates scarring after glaucoma surgery via m6A-YTHDF2-mediated NLRP3 mRNA stabilization.

Glaucoma is a leading cause of irreversible blindness, and for patients unresponsive to medical therapy, glaucoma filtration surgery (GFS) is the primary intervention to lower intraocular pressure (IOP). However, postoperative scarring often leads to surgical failure. Here, we identify RNA demethylase ALKBH5 as a key regulator of fibrotic remodeling after GFS via an epitranscriptomic mechanism involving N6-methyladenosine (m6A) modification. In both human patients and rabbit models, increased vascular perfusion and decreased bleb height, measured by AS-OCTA and UBM, were associated with elevat

Fibrillarin-mediated 2'-O-methylation serves as a translation brake on uncapped enterovirus RNA.

2'-O-methylation (Nm) is a key epitranscriptomic mark across diverse RNAs, yet its role in antiviral defense remains largely unexplored. To systematically investigate the landscape and functional significance of internal Nm modifications on enterovirus RNAs, a sensitive sequencing method termed RACE-Nm was established, in combination with the machine learning-based predictor NanoNm, to map Nm sites on low-abundance RNAs at single-nucleotide resolution. A conserved Nm site was identified at nucleotide 307C within the viral internal ribosome entry site (IRES), which was catalyzed by the methyltr

Bromodomain-Containing Protein 9 Regulates Signaling Pathways and Reprograms the Epigenome in Immortalized Human Uterine Fibroid Cells.

Bromodomain-containing proteins (BRDs) are involved in many biological processes, most notably epigenetic regulation of transcription, and BRD dysfunction has been linked to many diseases, including tumorigenesis. However, the role of BRDs in the pathogenesis of uterine fibroids (UFs) is entirely unknown. The present study aimed to determine the expression pattern of BRD9 in UFs and matched myometrium and further assess the impact of a BRD9 inhibitor on UF phenotype and epigenetic/epitranscriptomic changes. Our studies demonstrated that the levels of BRD9 were significantly upregulated in UFs

Mapping the m1A, m5C, m6A and m7G methylation atlas in zebrafish brain under hypoxic conditions by MeRIP-seq.

BACKGROUND: The epigenetic modifications play important regulatory roles in tissue development, maintenance of physiological functions and pathological process. RNA methylations, including newly identified m1A, m5C, m6A and m7G, are important epigenetic modifications. However, how these modifications are distributed in the transcriptome of vertebrate brains and whether their abundance is altered under pathological conditions are still poorly understood. In this study, we chose the model animal of zebrafish to conduct a systematic study to investigate the mRNA methylation atlas in the brain. R

Transcriptional and post-transcriptional convergence of HES1 and IGF2BP2 sustains CSF2-dependent metabolic adaptability in gastric Cancer.

This study delineates a hierarchical signaling axis driving gastric cancer (GC) progression through integrated transcriptomic and functional analyses. Single-cell sequencing and TCGA data identified CSF2 as a key oncogene, with elevated expression correlating with poor prognosis. Mechanistically, the transcription factor HES1 directly activates IGF2BP2 transcription, as confirmed by chromatin immunoprecipitation and dual-luciferase assays. IGF2BP2 subsequently stabilizes CSF2 mRNA via N6-methyladenosine (m6A) modification, validated through RNA immunoprecipitation and mRNA decay kinetics. Func

Fine-tuning of gene expression through the Mettl3-Mettl14-Dnmt1 axis controls ESC differentiation.

The marking of DNA, histones, and RNA is central to gene expression regulation in development and disease. Recent evidence links N6-methyladenosine (m6A), installed on RNA by the METTL3-METTL14 methyltransferase complex, to histone modifications, but the link between m6A and DNA methylation remains scarcely explored. This study shows that METTL3-METTL14 recruits the DNA methyltransferase DNMT1 to chromatin for gene-body methylation. We identify a set of genes whose expression is fine-tuned by both gene-body 5mC, which promotes transcription, and m6A, which destabilizes transcripts. We demonstr

[Research progress on the involvement of N6-methyladenosine modification in the regulation of immune response in sepsis].

Sepsis is a life-threatening organ dysfunction caused by a dysregulated host response to infection, its exact pathogenesis has not yet been fully elucidated, and the clinical mortality rate remains high. N6-methyladenosine (m6A) modification is a common form of post-transcriptional chemical modification in eukaryotes. By influencing RNA splicing, nuclear-cytoplasmic transport, and translation, it plays a role in regulating various pathophysiological processes. Recent studies have revealed that dynamic changes in m6A modifications are associated with damage caused by the immune response in seps
