This study describes the development of a highly sensitive and specific endpoint PCR-based method for detecting microbial pathogens, including two Eukarya and one bacterial species. We developed an unbiased computer-assisted protocol to design oligonucleotides targeting repeated DNA sequences. This approach enables rapid endpoint PCR amplification using reduced sample input compared to current conventional methods. We successfully detected three human microbial pathogens: Candida glabrata, Candida albicans, and Pseudomonas aeruginosa with high specificity and sensitivity, enabling the detectio

The gut-brain axis enables communication between the central nervous system and the gut, with certain microbial metabolites influencing neurodegeneration. Using genome-scale metabolic modeling, we designed and tested a synthetic microbial consortium with predicted capacity to produce GABA and other neurometabolites in a Drosophila melanogaster model of neurodegeneration of Parkinson's Disease (PD). The consortium (Levilactobacillus brevis, Lacticaseibacillus paracasei, Bacteroides thetaiotaomicron) produced GABA in bioreactors. Female PD flies receiving the consortium exhibited protection from

Microbial transformation of drugs is experimentally established, but no agreed method determines when a detected pathway materially contributes to drug disposition. This minireview proposes a 5-gate framework for evaluating microbial metabolism as a source of drug-disposition variability. Evaluation begins by asking whether drug-related material reaches a microbial compartment, whether a defined drug-specific problem exists, and whether confirmation could change a development or therapeutic decision. Candidates then require demonstration of a defined microbial function, confirmation of an in v

Emerging evidence suggests that gut microbiota composition influences male reproductive health; however, the immunometabolic mechanisms underlying this association remain insufficiently characterized. We investigated whether specific immune cell-mediated metabolic pathways, particularly plasmacytoid dendritic cell (pDC)-driven L-glutamate catabolism via the hydroxyglutarate pathway, contribute to the causal link between gut microbiota and male infertility. We conducted a 2-sample, 2-step Mendelian randomization (MR) analysis using inverse-variance weighting as the primary estimator and Bayesia

Feed efficiency and growth performance are economically important traits in pigs. Precious studies have been revealed that both genetics and gut microbes could influence host phenotypes, however, the mechanisms by which they affect pig growth and feed efficiency remain poorly understood. In this study, 361 crossbred Duroc × (Landrace × Yorkshire) commercial pigs were genotyped using GeneSeek Porcine SNP50K BeadChip, and the microbiotas from fecal samples were acquired using microbial 16S rRNA gene sequencing technology to investigate the impact of host genetics and gut microorganisms on growth

Bioconversion of bioresources/wastes (e.g., lignin, chemical pulping byproducts) represents a promising approach for developing a bioeconomy to help address growing energy and materials demands. Rhodococcus, a promising microbial strain, utilizes numerous carbon sources to produce lipids, which are precursors for synthesizing biodiesel and aviation fuels. However, compared to chemical conversion, bioconversion involves living cells, which is a more complex system that needs further understanding and upgrading. Various wastes amenable to bioconversion are reviewed herein to highlight the potent

BACKGROUND: Legionnaires' disease is a notifiable condition in New South Wales (NSW), Australia; clinicians and laboratories are required to report the disease to NSW Health. We describe the investigation of a sporadic case associated with the use of a communal spa pool in the case's apartment building complex and the use of whole genome sequencing to examine relatedness between clinical and environmental Legionella pneumophila serogroup 1 (Lp1) strains.
METHODS: In February 2018, a confirmed case of Lp1 infection was notified in a man in his 60s hospitalised with pneumonia. We asked the clin

Oxford Nanopore Technology (ONT) enables rapid, portable pathogen identification and antimicrobial resistance (AMR) detection, but the reliability of downstream genomic analyses is highly dependent on DNA extraction quality, particularly in resource-limited settings. This study comparatively evaluated four portable bacterial DNA extraction protocols derived from three commercial kits to determine their impact on nanopore sequencing performance, bioinformatics workflow completion, and field deployability. Six gram-negative bacterial isolates (Escherichia coli, n = 4; Pseudomonas sp., n = 1; and

Host-microbial metabolic interactions have been recognized as an essential factor in host health and disease. Genome-scale metabolic modeling approaches have made important contributions to our understanding of the interactions in such communities. One particular such modeling approach is BacArena, in which metabolic models grow, reproduce, and interact as independent agents in a spatiotemporal metabolic environment. Here, we present a modeling application of BacArena, a virtual colonic environment, which reveals spatiotemporal metabolic interactions in a computational colonic environment. Thi

Microbial communities are resident to multiple niches of the human body and are important modulators of the host immune system and responses to anticancer therapies. Recent studies have shown that complex microbial communities are present within primary tumors. To investigate the presence and relevance of the microbiome in metastases, we integrated mapping and assembly-based metagenomics, genomics, transcriptomics, and clinical data of 4,160 metastatic tumor biopsies. We identified organ-specific tropisms of microbes, enrichments of anaerobic bacteria in hypoxic tumors, associations between mi

This cross-sectional study compared the gut microbiota between metabolic dysfunction associated steatotic liver disease (MASLD) patients and healthy controls. A total of 1401 participants, including 392 MASLD patients and 1009 healthy controls, were enrolled from one project site of the Healthy Zhejiang One Million People Cohort (HOPE) between January 2022 and June 2023. Shotgun metagenomic sequencing was conducted to compare the composition and functional profiles of the gut microbiome between MASLD patients and healthy controls. Compared to the control group, MASLD patients exhibited signifi

Background Early-life microbial exposures profoundly impact lifelong health trajectories by shaping immune maturation and modulating disease risk, e.g. as described by the "hygiene hypothesis." Childcare facilities represent a critical yet understudied source of microbial exposures where preschool-aged children spend 7-10 hours daily during key developmental periods. This study presents the first multi-omic and multi-kingdom investigation of microbial transmission and community ecology across childcare environments, integrating microbiome samples from both high-touch and low-touch surfaces wit

The magnitude of interest in the epidemiology of transmissible human diseases is reflected in the vast number of tools and methods developed recently with the expressed purpose to characterize and track evolutionary changes that occur in agents of these diseases over time. Within the past decade a new suite of such tools has become available with the emergence of the so-called "omics" technologies. Among these, two are exponents of the ongoing genomic revolution. Firstly, high-density nucleic acid probe arrays have been proposed and developed using various chemical and physical approaches. Via

The ongoing threat of antimicrobial resistance (AMR) demands capacity strengthening in Africa for improved pathogen surveillance. The high-resolution picture of AMR provided by pathogen whole genome sequencing (WGS) can help close data gaps and inform disease prevention strategies, interventions and public health actions. Here, we report on phase 1 of the Fleming Fund-supported SeqAfrica project (2019-2023), one of the first genomic AMR surveillance networks in Africa. SeqAfrica established five regional sequencing hubs across West, East, and Southern Africa, expanded infrastructure, and deliv

BACKGROUND: The presence of microbes within healthy human internal organs still remains under question. Our study endeavors to discern microbial signatures within normal human internal tissues using data from the Genotype-Tissue Expression (GTEx) consortium. Machine learning (ML) models were developed to classify each tissue type based solely on microbial profiles, with the identification of tissue-specific microbial signatures suggesting the presence of distinct microbial communities inside tissues.
METHODS: We analyzed 13,871 normal RNA-seq samples from 28 tissues obtained from the GTEx con

The terrestrial subsurface hosts one of Earth's largest biomes, with groundwater systems representing major habitats for microbial life. In these environments, microbes persist under energy scarcity caused by the absence of photosynthesis, physical isolation and slow geochemical turnover, but the ecological principles underpinning their survival are poorly understood. Here we propose a framework of 'microbial frugality' to describe how evolutionary and physiological traits enable life to persist near the energetic minimum in groundwater. Key traits include low replication rates, genome streaml

This review synthesizes current evidence on the emerging role of the host microbiome in Epstein-Barr virus (EBV)-associated tumorigenesis. Moving beyond the traditional virus-host paradigm, we propose the "microbiome-EBV axis" as a conceptual framework for understanding interactions among microbial communities, microbial metabolites, EBV-infected cells, and the host tissue-immune environment during carcinogenesis. We summarize four interrelated mechanisms: microbial regulation of EBV latency and lytic reactivation, microbiome-associated remodeling of the immune microenvironment, microbial cont
