The Unexpected Visibility of the SARS-CoV-2 Nucleocapsid Protein Reveals a Hidden Route of Surface Trafficking.

The SARS-CoV-2 Nucleocapsid (N) protein, long regarded as an internal structural component of the virion, unexpectedly localizes to the plasma membrane of infected cells. Here, we show that N is actively trafficked to the cell surface via a ceramide-dependent unconventional secretory pathway. Live-stained imaging and kinetic analyses revealed that N surface association begins early in infection, before Spike (S) expression and viral release, and persists after enzymatic removal of heparan sulfate. Pharmacological disruption of phosphoinositide or phosphatidylserine interactions had minimal eff

The Innate Antiviral Factors APOBEC3G and APOBEC3H Interact with the Nucleocapsids of Human Coronaviruses in an RNA-Dependent Manner.

Severe Acute Respiratory Syndrome Coronavirus 2 (SARS-CoV-2) evolution has been marked by the rapid accumulation of mutations, among which cytosine-to-uracil (C-to-U) transitions represent a major proportion of observed genomic changes. These mutations have been proposed to result from the activity of host APOBEC3 cytidine deaminases, innate immune enzymes capable of editing viral RNA. However, the molecular mechanisms underlying APOBEC3 involvement in SARS-CoV-2 biology remain poorly understood. Here, we systematically investigated physical interactions between APOBEC family members and the S

Generation and characterization of a PRRSV-2 DIVA marker virus by deletion of a novel epitope in the nucleocapsid protein.

UNLABELLED: Porcine reproductive and respiratory syndrome virus (PRRSV) infection causes enormous economic losses to the world pig industry. Currently, there is no DIVA (differentiating infected from vaccinated animals) vaccine for PRRS available on the market. In this study, we successfully produced a porcine monoclonal antibody (C8) against PRRSV nucleocapsid (N) protein using fluorescence-based single-B-cell antibody technology. The C8 monoclonal antibody (mAb) recognizes a novel linear epitope (92LSDSGRISYTVE103) at the C terminus of genotype 2 PRRSV N protein. We developed a competitive e

Structural basis for suramin binding to the C-terminal domain of the SARS-CoV-2 nucleocapsid protein.

The global threat posed by COVID-19 persists, largely due to the high mutability of SARS-CoV-2 and the limited availability of effective antiviral therapeutics. The nucleocapsid (N) protein of SARS-CoV-2 is an attractive drug target because of its high degree of sequence conservation and essential role in viral replication. In this study, we show that suramin, a polysulfonated antiviral compound, binds to the C-terminal domain (N-CTD) of the N protein and interferes with its interaction with RNA. Biolayer interferometry (BLI) shows that suramin has a higher binding affinity for N-CTD ( K d, 3.

A novel linear B cell epitope of the canine coronavirus nucleocapsid protein identified by a monoclonal antibody.

The infection of canine coronavirus (CCoV) causes a highly contagious disease in dogs with acute gastroenteritis. The efficient serological diagnostics is critical for controlling the disease caused by CCoV. Nucleocapsid (N) protein of CCoV is an important target for developing serological approaches. However, little is known about the antigenic sites in the N protein of CCoV. In this study, we generated a monoclonal antibody (mAb) against the N protein of CCoV, designated as 13E8, through the fusion of the sp2/0 cells with the spleen cells from a mouse immunized with the purified recombinant

In-vitro acetylation of SARS-CoV and SARS-CoV-2 nucleocapsid proteins by human PCAF and GCN5.

Recently, the novel coronavirus (SARS-CoV-2), which has spread from China to the world, was declared a global public health emergency, which causes lethal respiratory infections. Acetylation of several proteins plays essential roles in various biological processes, such as viral infections. We reported that the nucleoproteins of influenza virus and Zaire Ebolavirus were acetylated, suggesting that these modifications contributed to the molecular events involved in viral replication. Similar to influenza virus and Ebolavirus, the coronavirus also contains single-stranded RNA, as its viral genom

Hepatitis C virus core protein: Not just a nucleocapsid building block, but an immunity and inflammation modulator.

Coevolution occurs between viruses and their hosts. The hosts need to evolve means to eliminate pathogenic virus infections, and the viruses, for their own survival and multiplication, have to develop mechanisms to escape clearance by hosts. Hepatitis C virus (HCV) of Flaviviridae is a pathogen which infects human liver and causes hepatitis, a condition of liver inflammation. Unlike most of the other flaviviruses, HCV has an excellent ability to evade host immunity to establish chronic infection. The persistent liver infection leads to chronic hepatitis, liver cirrhosis, hepatocellular carcino

Binding of the Andes Virus Nucleocapsid Protein to RhoGDI Induces the Release and Activation of the Permeability Factor RhoA.

Andes virus (ANDV) nonlytically infects pulmonary microvascular endothelial cells (PMECs), causing acute pulmonary edema termed hantavirus pulmonary syndrome (HPS). In HPS patients, virtually every PMEC is infected; however, the mechanism by which ANDV induces vascular permeability and edema remains to be resolved. The ANDV nucleocapsid (N) protein activates the GTPase RhoA in primary human PMECs, causing VE-cadherin internalization from adherens junctions and PMEC permeability. We found that ANDV N protein failed to bind RhoA but coprecipitates RhoGDI (Rho GDP dissociation inhibitor), the pri

Functional interactions of nucleocapsid protein of feline immunodeficiency virus and cellular prion protein with the viral RNA.

All lentiviruses and oncoretroviruses examined so far encode a major nucleic-acid binding protein (nucleocapsid or NC* protein), approximately 2500 molecules of which coat the dimeric RNA genome. Studies on HIV-1 and MoMuLV using in vitro model systems and in vivo have shown that NC protein is required to chaperone viral RNA dimerization and packaging during virus assembly, and proviral DNA synthesis by reverse transcriptase (RT) during infection. The human cellular prion protein (PrP), thought to be the major component of the agent causing transmissible spongiform encephalopathies (TSE), was

Isolation and partial characterization of two forms of cytoplasmic nucleocapsids from measles virus-infected cells.

Two species of measles virus nucleocapsids with distinct buoyant densities were isolated from infected AV3 cell homogenates by isopycnic CsCl gradient centrifugation. The more buoyant or 'light' form of the nucleocapsid had a density of 1.26 to 1.28 g/ml, whereas the less buoyant or 'heavy' nucleocapsid species had a density of 1.30 g/ml. Analysis of the two nucleocapsid species by SDS--polyacrylamide gel electrophoresis showed that both forms possessed two phosphorylated polypeptides with mol. wt. of 69000 and 60000. The heavy form of nucleocapsid consisted solely of these two polypeptide spe

Replication of measles virus: continued synthesis of nucleocapsid RNA and increased synthesis of mRNA in the presence of cycloheximide.

The effect of cycloheximide on virus specific RNA synthesis in Vero cells infected with either wild-strain (Edmonston) or subacute sclerosing panencephalitis strain measles virus was investigated. At 3 days postinfection, cells treated with cycloheximide (2.6 x 10(-4) M) and then exposed to [(3)H]uridine showed a marked increase in labeled virus-specific RNA. A major portion of this incremental labeled RNA was putative viral mRNA which sedimented at 16, 22, and 30S. Five distinct classes of polyribosomes, which were not evident in untreated cells, were found in cycloheximide-treated cells and

Intramolecular loops control SARS-CoV-2 nucleocapsid protein self-association and nucleic acid binding dependent on phosphorylation.

The nucleocapsid protein of SARS-CoV-2 scaffolds genomic RNA into ribonucleoprotein complexes (RNP) for assembly in the virion, but also fulfills critical intracellular functions in replication and the suppression of host defense. It contains a folded nucleic acid binding domain (NTD) and a dimerization domain, connected by a disordered linker containing a serine/arginine-rich (SR) region and a leucine-rich sequence (LRS). The switch between intracellular and assembly functions is controlled by phosphorylation of the SR region, but the molecular details are unclear. Here we describe a model in

Identification of a Conserved Linear Epitope in SARS-CoV-2 Nucleocapsid Protein Recognized by Monoclonal Antibody N179.

We previously generated mouse monoclonal antibody N179 against the SARS-CoV-2 nucleocapsid (N) protein and developed a colloidal gold-based immunochromatographic test strip with a 2 ng/mL detection limit and 98% concordance with RT-qPCR. However, the precise epitope recognized by N179 remained undefined. Using GST-fused N protein truncation fragments, Western blotting, and ELISA, we mapped the linear antibody-reactive region to the C-terminal tail of the N protein and identified 390QTVTLL395 as the smallest reactive region under the truncation-mapping conditions used. Epitope mapping of diagnostic antibodies targeting SARS-CoV-2 nucleocapsid protein using hydrogen-deuterium exchange mass spectrometry.

The SARS-CoV-2 nucleocapsid (N) protein is a primary target for diagnostic antibody-based detection of COVID-19. To enhance diagnostic accuracy and resilience against emerging variants, it is essential to map the binding sites of diagnostic antibodies. This study employs hydrogen-deuterium exchange mass spectrometry (HDX-MS) to identify the epitopes of diagnostic antibodies targeting the N protein. HDX-MS provides high-resolution insights into protein-antibody interactions by detecting changes in solvent accessibility and protein dynamics upon antibody binding. Our findings revealed distinct e

HIV nucleocapsid proteins as targets for novel 1,2-benzisothiazol-3(2H)-one benzenesulfonamides: synthesis and antiretroviral activity.

A new class of 1,2-benzisothiazol-3(2H)-one benzenesulfonamides has been synthesized. In cell-based assays, the lead compound 6 inhibits the replication of HIV-1, HIV-2, and HIV-1 variants carrying clinically relevant mutations against non-nucleoside, nucleoside, and protease inhibitors. In enzyme assays, compound 6 does not inhibit HIV-1 reverse transcriptase and integrase. Genome sequencing of HIV-1 mutants selected for resistance to compound 6 reveals no mutations in the pol or env genes. Instead, two mutations are mapped in the gag region, which encodes nucleocapsid (NC) proteins involved

Identification of novel broad-spectrum antiviral drugs targeting the N-terminal domain of the FIPV nucleocapsid protein.

Coronaviruses pose serious threats to human and animal health worldwide, of which their structural nucleocapsid (N) proteins play multiple key roles in viral replication. However, the structures of animal coronavirus N proteins are poorly understood, posing challenges for research on their functions and pathogenic mechanisms as well as the development of N protein-based antiviral drugs. Therefore, N proteins must be further explored as potential antiviral targets. We determined the structure of the NNTD of feline infectious peritonitis virus (FIPV) and identified 3,6-dihydroxyflavone (3,6- DHF

Porphyrin-derived carbon dots for an enhanced antiviral activity targeting the CTD of SARS-CoV-2 nucleocapsid.

BACKGROUND: Since effective antiviral drugs for COVID-19 are still limited in number, the exploration of compounds that have antiviral activity against SARS-CoV-2 is in high demand. Porphyrin is potentially developed as a COVID-19 antiviral drug. However, its low solubility in water restricts its clinical application. Reconstruction of porphyrin into carbon dots is expected to possess better solubility and bioavailability as well as lower biotoxicity. METHODS AND RESULTS: In this study, we investigated the antiviral activity of porphyrin and porphyrin-derived carbon dots against SARS-CoV-2. T

Electrochemical Impedance-Based Biosensors for the Label-Free Detection of the Nucleocapsid Protein from SARS-CoV-2.

Diagnosis of coronavirus disease (COVID-19) is important because of the emergence and global spread of severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2). Real-time polymerase chain reaction (PCR) is widely used to diagnose COVID-19, but it is time-consuming and requires sending samples to test centers. Thus, the need to detect antigens for rapid on-site diagnosis rather than PCR is increasing. We quantified the nucleocapsid (N) protein in SARS-CoV-2 using an electro-immunosorbent assay (El-ISA) and a multichannel impedance analyzer with a 96-interdigitated microelectrode sensor (ToA

Cross-Reactivity of SARS-CoV-2 Nucleocapsid-Binding Antibodies and Its Implication for COVID-19 Serology Tests.

The emergence of the new coronavirus SARS-CoV-2 in late 2019 led to the global pandemic COVID-19, causing a profound socioeconomic crisis. Adequate diagnostic tools need to be developed to control the ongoing spread of infection. Virus-specific humoral immunity in COVID-19 patients and those vaccinated with specific vaccines has been characterized in numerous studies, mainly using Spike protein-based serology tests. However, Spike protein and specifically its receptor-binding domain (RBD) are mutation-prone, suggesting the reduced sensitivity of the validated serology tests in detecting antibo
