An exploratory phenome wide association study linking asthma and liver disease genetic variants to electronic health records from the Estonian Biobank.

The Estonian Biobank, governed by the Institute of Genomics at the University of Tartu (Biobank), has stored genetic material/DNA and continuously collected data since 2002 on a total of 52,274 individuals representing ~5% of the Estonian adult population and is increasing. To explore the utility of data available in the Biobank, we conducted a phenome-wide association study (PheWAS) in two areas of interest to healthcare researchers; asthma and liver disease. We used 11 asthma and 13 liver disease-associated single nucleotide polymorphisms (SNPs), identified from published genome-wide associa

Phenome-wide association study of TTR and RBP4 genes in 361,194 individuals reveals novel insights in the genetics of hereditary and wildtype transthyretin amyloidoses.

Transthyretin (TTR) gene has a causal role in a hereditary form of amyloidosis (ATTRm) and is potentially involved in the risk of wild-type transthyretin amyloidosis (ATTRwt). To understand the genetics of ATTRm and ATTRwt, we conducted a phenome-wide association study of TTR gene in 361,194 participants of European descent testing coding and non-coding variants. Among the 382 clinically relevant phenotypes tested, TTR non-coding variants were associated with 26 phenotypic traits after multiple testing correction. These included signs related to both ATTRm and ATTRwt such as chronic ischaemic

Accelerometer-derived real-world sleep stages and risk of incident diseases: A UK Biobank cohort study and phenome-wide association analysis.

BACKGROUND: Previous studies utilizing self-reported data or polysomnography have found that poor sleep quality is associated with increased risk of morbidity and mortality. However, the association between real-world sleep patterns, including sleep stages, duration, and fragmentation, measured objectively with physiological data and the risk of incident disease among middle-aged and older adults has not yet been systematically evaluated. METHODS AND FINDINGS: In this cohort study, we analyzed wrist-worn accelerometer data from 95,559 Biobank participants and derived key metrics of real-world

Complementary body weight and cardiometabolic benefits of higher GLP-1 and lower GIP: genetic evidence from large-scale phenomic analyses.

BACKGROUND: The long-term health effects of glucagon-like peptide-1 (GLP-1) and glucose-dependent insulinotropic polypeptide (GIP) remain unclear. Most importantly, it is highly controversial whether GIP agonists vs. antagonists should be developed and what their effects and/or potential side effects would be in the clinic. Further investigation is needed to explore the effects of GIP lowering alone or in combination with GLP-1 enhancing. Tree-structured phenotypic modeling (TreeWAS) and factorial Mendelian randomization (MR) analyses are valuable in this context, even though the highest circu

Causal associations between HbA1c and multiple diseases unveiled through a Mendelian randomization phenome-wide association study in East Asian populations.

Most analyses of hemoglobin A1c (HbA1c) and multiple common diseases have focused on European populations, thus there is a need for Mendelian randomization phenome-wide association study (MR-PheWAS) in East Asian populations. We used MR-PheWAS to investigate the potential causal associations between HbA1c and 159 types of diseases in the Biobank Japan dataset, employing the inverse variance weighted as the primary statistical approach, supplemented by MR-Egger and weighted median analyses. Additionally, multiple sensitivity analyses were conducted to assess heterogeneity and pleiotropy. High H

Polygenic risk of refractory celiac disease type II and its association with autoimmune diseases: a phenome-wide association study in the UK Biobank.

OBJECTIVE: Refractory celiac disease-type II (RCDII) is the more severe and adverse form of celiac disease; however, its association with other autoimmune diseases remains unclear. We conducted a phenome-wide association study (PheWAS) to examine the association between the polygenic risk score (PRS) for RCDII and autoimmune diseases. METHODS: To construct the PRS-RCDII, we extracted summary statistics for three non-human leukocyte antigen genetic variants, which were independently associated with RCDII ( r2 < 0.001; P < 5 × 10 -5 ) in a genome-wide association study. We then conducted a PRS-

Phenome-Wide Association Study of Pre-Cancer Diagnosis Electronic Health Records Identifies Risk and Inverse Associations in the All of Us Research Program.

BACKGROUND: The All of Us Research Program represents a rich resource for cancer epidemiology research, with over 400,000 participants with whole genome sequences linked to electronic health records (EHR). Large cancer datasets often focus exclusively on cases without controls and neglect pre-diagnosis healthcare occurrences. Here, we perform a phenome-wide association study (PheWAS) of EHR data at least 1 year pre-diagnosis between cancer cases and matched controls, revealing co-occurring and mutually exclusive phenotypes. METHODS: We identified 55,000+ cancer cases across 21 cancer types in

A phenome-wide association study of polygenic scores for attention deficit hyperactivity disorder across two genetic ancestries in electronic health record data.

Testing the association between genetic scores for Attention Deficit Hyperactivity Disorder (ADHD) and health conditions, can help us better understand its complex etiology. Electronic health records linked to genetic data provide an opportunity to test whether genetic scores for ADHD correlate with ADHD and additional health outcomes in a health care context across different age groups. We generated polygenic scores (ADHD-PGS) trained on summary statistics from the latest genome-wide association study of ADHD (N = 55,374) and applied them to genome-wide data from 12,383 unrelated individuals

Leveraging a phenome-wide approach to identify novel exposure-birth defect associations: A proof of concept using maternal smoking and a spectrum of birth defects.

BACKGROUND: There are often questions about the impact of exposures on a range of birth defects, but there are few rigorous approaches for evaluating these associations. Using maternal smoking as an example we applied a phenome-wide association study (PheWAS) approach to evaluate the impact of this exposure on a comprehensive range of birth defects. METHODS: Cases were obtained from the Texas Birth Defects Registry for the period 1999-2015. A total of 127 birth defects were examined. Maternal smoking at any time during the pregnancy was ascertained from the vital record. Data were randomly di

A data-driven approach for studying the role of body mass in multiple diseases: a phenome-wide registry-based case-control study in the UK Biobank.

BACKGROUND: Mendelian randomisation allows for the testing of causal effects in situations where clinical trials are challenging to do. In this hypothesis-free, data-driven phenome-wide association study (PheWAS), we sought to assess possible associations of high body-mass index (BMI) with multiple disease outcomes. METHODS: For this registry-based case-control PheWAS, we used genome-wide data available from the UK Biobank to construct a genetic risk score of 76 variants related to BMI. Eligible UK Biobank participants were aged 37-73 years during recruitment, were white British, were unrelat

Associations of accelerometer-derived daily step counts with future health risks: A phenome-wide association study among over 60,000 UK adults.

BACKGROUND: Physical inactivity is a critical global public health concern. While guidelines often focus on moderate-to-vigorous physical activity, step-based targets are more feasible for contemporary lifestyles and provide a practical tool for clinicians and nurses to support patient education, lifestyle counseling, and long-term health management. However, evidence linking wearable device-measured daily steps to a broad spectrum of specific incident disease phenotypes remains limited. OBJECTIVE: To systematically examine the associations between accelerometer-derived daily step counts and

Phenotyping trisomies 13 and 18 and CHARGE syndrome in fetal MRI-a proposed phenome-based, morphological disease severity score, and network medicine analysis.

OBJECTIVES: CHARGE syndrome (CS) and trisomy 13 (T13) and 18 (T18) are heterogeneous diseases with overlapping morphological features. Historically, T13 and T18 were deemed incompatible with life. Recently, numerous studies have reported prolonged survival for some affected patients. Consequently, the question of individual counseling has arisen. This study aimed to analyze the fetal MRI-based phenome of CS, T13, and T18. MATERIALS AND METHODS: Fetal MRI-based phenotyping was conducted, and a morphological disease severity score that assessed 16 anatomical regions was proposed. Furthermore, a
