Carbodiimide EDC induces cross-links that stabilize RNase A C-dimer against dissociation: EDC adducts can affect protein net charge, conformation, and activity.

RNase A self-associates under certain conditions to form a series of domain-swapped oligomers. These oligomers show high catalytic activity against double-stranded RNA and striking antitumor actions that are lacking in the monomer. However, the dissociation of these metastable oligomers limits their therapeutic potential. Here, a widely used conjugating agent, 1-ethyl-3-(3-dimethylaminoisopropyl) carbodiimide (EDC), has been used to induce the formation of amide bonds between carboxylate and amine groups of different subunits of the RNase A C-dimer. A cross-linked C-dimer which does not dissoc

Exploring the interplay between protein conformational changes and phosphorylation in a pancreatic cancer cell and stellate cell coculture system.

A global exploration of the complex interplay between protein conformational changes and phosphorylation events in cell-cell interactions is crucial for understanding the dynamic nature of protein modifications. This understanding is essential for developing novel targeted therapies for pancreatic cancer, particularly in the context of interactions between pancreatic cancer cells (PCCs) and pancreatic stellate cells (PSCs). However, protein conformational changes that occur during PCCs-PSCs interactions remain poorly studied, and the relationship between these changes and phosphorylation is no

Opto-acoustic sensor for protein conformational fingerprinting beyond concentration degeneracy: analytical modelling and AI-based sorting.

We propose a dual-observable sensor that resolves the concentration-conformation degeneracy of existing biosensors by combining whispering-gallery-mode lasing spectroscopy with acoustic radiation force modulation in a microdroplet. When an acoustic field is applied, proteins concentrate at a rate governed by acoustic contrast features. Upon field removal, they recover at a rate that reflects their hydrodynamic radius through the Stokes-Einstein relation. These time-resolved observables form a two-dimensional conformational fingerprint. Through systematic study, Monte Carlo robustness analysis,

Histine, carbohydrates/polysaccharides, and proteins with β-sheet conformation as promising staging markers for oral squamous cell carcinoma.

Cancers of the oral cavity and lip ranks 15th cancer mortality being oral squamous cell carcinoma (OSCC) the predominant malignant neoplasm in the head and neck region. Liquid optical biopsy using infrared absorption spectroscopy offers rapid and accurate diagnosis of several diseases, including oral cancer. Here we investigated saliva samples from patients with OSCC and healthy individuals using micro-reflectance Fourier-transform infrared absorption spectroscopy. Partial least squares discriminant (PLSDA) and support vector machine (SVM) analysis were employed to mining the set of data. SVM

A novel neutralizing antibody recognizing a conserved conformational epitope in PDCoV S1 protein and its therapeutic efficacy in piglets.

UNLABELLED: Porcine deltacoronavirus (PDCoV) is an enteric pathogen that burdens the global pig industry and is a public health concern. The development of effective antiviral therapies is necessary for the prevention and control of PDCoV, yet to date, there are few studies on the therapeutic potential of PDCoV-neutralizing antibodies. Here, we investigate the therapeutic potential of a novel monoclonal antibody (mAb 4A6) which targets the PDCoV S1 protein and effectively neutralizes PDCoV, both pre- and post-attachment on cells, with IC50 values of 0.537 and 8.487 µg/mL, respectively. A phage

Conformational dynamics of complement protease C1r inhibitor proteins from Lyme disease- and relapsing fever-causing spirochetes.

Borrelial pathogens are vector-borne etiological agents known to cause Lyme disease, relapsing fever, and Borrelia miyamotoi disease. These spirochetes each encode several surface-localized lipoproteins that bind components of the human complement system to evade host immunity. One borrelial lipoprotein, BBK32, protects the Lyme disease spirochete from complement-mediated attack via an alpha helical C-terminal domain that interacts directly with the initiating protease of the classical complement pathway, C1r. In addition, the B. miyamotoi BBK32 orthologs FbpA and FbpB also inhibit C1r, albeit

Single-Molecule Identification of the Conformations of Human C-Reactive Protein and Its Aptamer Complex with Solid-State Nanopores.

Human C-reactive protein (CRP) is an established inflammatory biomarker and was proved to be potentially relevant to disease pathology and cancer progression. A large body of methodologies have been reported for CRP analysis, including electrochemical/optical biosensors, aptamer, or antibody-based detection. Although the detection limit is rather low until pg/uL, most of which are time-consuming and relatively expensive, and few of them provided CRP single-molecule information. This work demonstrated the nanopore-based approach for the characterization of CRP conformation under versatile condi

Stabilisation of Viral Membrane Fusion Proteins in Prefusion Conformation by Structure-Based Design for Structure Determination and Vaccine Development.

The membrane surface of enveloped viruses contains dedicated proteins enabling the fusion of the viral with the host cell membrane. Working with these proteins is almost always challenging because they are membrane-embedded and naturally metastable. Fortunately, based on a range of different examples, researchers now have several possibilities to tame membrane fusion proteins, making them amenable for structure determination and immunogen generation. This review describes the structural and functional similarities of the different membrane fusion proteins and ways to exploit these features to

The protease-sensitive N-terminal polybasic region of prion protein modulates its conversion to the pathogenic prion conformer.

Conversion of normal prion protein (PrPC) to the pathogenic PrPSc conformer is central to prion diseases such as Creutzfeldt-Jakob disease and scrapie; however, the detailed mechanism of this conversion remains obscure. To investigate how the N-terminal polybasic region of PrP (NPR) influences the PrPC-to-PrPSc conversion, we analyzed two PrP mutants: ΔN6 (deletion of all six amino acids in NPR) and Met4-1 (replacement of four positively charged amino acids in NPR with methionine). We found that ΔN6 and Met4-1 differentially impacted the binding of recombinant PrP (recPrP) to the negatively ch

Identification of Neutralizing Monoclonal Antibodies Targeting Novel Conformational Epitopes of the Porcine Epidemic Diarrhoea Virus Spike Protein.

Since 2010, newly identified variants of porcine epidemic diarrhoea virus (PEDV) have caused high mortality in neonatal piglets which has devastated the swine industry. The spike (S) glycoprotein of PEDV contains multiple neutralizing epitopes and is a major target for PEDV neutralization and vaccine development. To understand the antigenicity of the new PEDV variant, we characterized the neutralizing epitopes of a new genotype 2b PEDV isolate from Taiwan, PEDV Pintung 52 (PEDV-PT), by the generation of neutralizing monoclonal antibodies (NmAbs). Two NmAbs, P4B-1, and E10E-1-10 that recognized

Differential thermal stability, conformational stability and unfolding behavior of Eis proteins from Mycobacterium smegmatis and Mycobacterium tuberculosis.

Eis (Enhanced Intracellular Survival) is an important aminoglycoside N-acetyltransferase enzyme contributing to kanamycin resistance in Mtb clinical isolates. Eis proteins from M. tuberculosis (RvEis) and M. smegmatis (MsEis) have 58% identical and 69% similar amino acid sequences and acetylate aminoglycosides at multiple amines. Both the Eis proteins are hexameric and composed of two symmetric trimers. RvEis has remarkable structural stability and heat-stable aminoglycoside acetyltransferase activity. Although the structure and biochemical properties of MsEis have been studied earlier, the de

Detection of drug-induced conformational change of a transmembrane protein in lipid bilayers using site-directed spin labeling.

As a target of antiviral drugs, the influenza A M2 protein has been the focus of numerous structural studies and has been extensively explored as a model ion channel. In this study, we capitalize on the expanding body of high-resolution structural data available for the M2 protein to design and interpret site-directed spin-labeling electron paramagnetic resonance spectroscopy experiments on drug-induced conformational changes of the M2 protein embedded in lipid bilayers. We obtained data in the presence of adamantane drugs for two different M2 constructs (M2TM 22-46 and M2TMC 23-60). M2TM pept

Extensive structural change of the envelope protein of dengue virus induced by a tuned ionic strength: conformational and energetic analyses.

The Dengue has become a global public health threat, with over 100 million infections annually; to date there is no specific vaccine or any antiviral drug. The structures of the envelope (E) proteins of the four known serotype of the dengue virus (DENV) are already known, but there are insufficient molecular details of their structural behavior in solution in the distinct environmental conditions in which the DENVs are submitted, from the digestive tract of the mosquito up to its replication inside the host cell. Such detailed knowledge becomes important because of the multifunctional characte

Conformational changes and aggregation of expanded polyglutamine proteins as therapeutic targets of the polyglutamine diseases: exposed beta-sheet hypothesis.

The polyglutamine (polyQ) diseases, including Huntington's disease and spinocerebellar ataxias, are classified as the protein misfolding neurodegenerative diseases like Alzheimer's and Parkinson's diseases, and they are caused by an abnormal expansion of the polyQ stretch in disease-causative proteins. Expanded polyQ stretches have been shown to undergo a conformational transition to a beta-sheet-dominant structure, leading to assembly of the host proteins into insoluble beta-sheet-rich amyloid fibrillar aggregates and their subsequent accumulation as inclusion bodies in affected neurons, even

Protein structure analysis of the interactions between SARS-CoV-2 spike protein and the human ACE2 receptor: from conformational changes to novel neutralizing antibodies.

The recent severe acute respiratory syndrome, known as Coronavirus Disease 2019 (COVID-19) has spread so much rapidly and severely to induce World Health Organization (WHO) to declare a state of emergency over the new coronavirus SARS-CoV-2 pandemic. While several countries have chosen the almost complete lock-down for slowing down SARS-CoV-2 spread, the scientific community is called to respond to the devastating outbreak by identifying new tools for diagnosis and treatment of the dangerous COVID-19. With this aim, we performed an in silico comparative modeling analysis, which allows gaining

Differences in epitope accessibility of p53 monoclonal antibodies suggest at least three conformations or states of protein binding of p53 protein in human tumor cell lines.

The p53 tumor suppressor gene is deleted or mutated in over 50% of human tumors. Mutations frequently extend the half-life of the p53 protein; and a high level of nuclear p53 expression, detected by immunohistochemistry, has been used to predict the p53 status of tumors. We compared the sensitivity and reactivity of five frequently used, commercially available monoclonal antibodies (1801, DO1, DO7, BP53.12 and 421) in immunoblot and immunofluorescence assays, and found that results differed among the antibodies. Comparison of immunoblot analysis of denatured nuclear and cytoplasmic p53 protein

Effects of Prunella vulgaris polysaccharide-based O/W emulsions on water retention, protein conformation, and antioxidant properties of ultrasonically treated reduced-fat pork batter.

This study examined how Prunella vulgaris polysaccharides (PVP, 0, 2% and 4% w/w in the O/W emulsion) and ultrasonic treatment (0 and 30 min) affect key quality attributes of reduced-fat pork batter. Combined PVP and ultrasound significantly improved (P < 0.05) emulsifying stability and water-holding capacity, cutting cooking loss from 11.75% to 5.88%. PVP alone enhanced water-protein-polysaccharide interactions: it shortened T21 and T22 relaxation times, raised immobilized water from 86.18% to 93.95%, and lowered overall water mobility. It also altered myofibrillar protein structure, reducing

Specific Key-Point Mutations along the Helical Conformation of Huntingtin-Exon 1 Protein Might Have an Antagonistic Effect on the Toxic Helical Content's Formation.

The polyglutamine tract length represents a key regulator for the Huntington's disease toxicity level and its aggregation rates, often being related to helical structural conformations. In this study, we performed all-atom MD simulations on mutant Huntingtin-Exon1 protein with additional mutation spots, aiming to observe the corresponding structural and dynamical changes at the level of the helix. The simulated structures consist of three sets of Q residue mutations into P residues (4P, 7P, and 9P), with each set including different spots of mutations: random along the mutant sequence (R model

Cryoprotective effects of fish skin collagen peptide on frozen gluten proteins: From conformational changes to functional properties.

Fish skin collagen peptides (FSCP) are mainly extracted from fish processing residues and exhibit outstanding biological activity and excellent functional properties. This study conducted a systematic evaluation of the effects of FSCP incorporation (0-2.0%, w/w) on the multiscale structural characteristics and functional performance of gluten proteins during freezing. Results demonstrated that FSCP exhibited pronounced ice recrystallization inhibition activity, effectively suppressing water migration, reducing the content of freezable water, and preserving the structural integrity of gluten pr

High-speed shearing assisted genipin crosslinking of soybean lipophilic protein: insights into conformational rearrangement and interfacial modulation.

Native soybean lipophilic protein (SLP) readily forms compact aggregates through strong hydrophobic interactions, impairing its water solubility and interfacial adsorption capacity. This study investigated the effects of high-speed shearing followed by genipin crosslinking on the structural and functional properties of SLP. Spectroscopic analyses revealed enhanced exposure of tryptophan and tyrosine residues, indicating that shearing induced conformational unfolding of SLP. Subsequent genipin crosslinking resulted in a clear blue shift of the amide II band, confirming the formation of covalent
