A Benchmarking Platform for Assessing Protein Language Models on Function-Related Prediction Tasks.

Proteins play a crucial role in almost all biological processes, serving as the building blocks of life and mediating various cellular functions, from enzymatic reactions to immune responses. Accurate annotation of protein functions is essential for advancing our understanding of biological systems and developing innovative biotechnological applications and therapeutic strategies. To predict protein function, researchers primarily rely on classical homology-based methods, which use evolutionary relationships, and increasingly on machine learning (ML) approaches. Lately, protein language models

Energy-aware load balancing in cloud environments using graph neural networks and grey wolf optimization.

Cloud computing infrastructures must constantly maintain a balance between resource utilization and energy consumption to work effective under dynamic workloads. The training expense and generalizability of machine learning-based load balancing algorithms are both considerable, while existing methods often fails in adjusting in real time conditions. To work with both energy-aware and scalable load balancing, this research proposes a hybrid framework that combines Graph Neural Networks (GNNs) with the Grey Wolf Optimization (GWO) method. GNN gives accurate workload representation, representing

A comparative evaluation of quantum machine learning architectures for breast cancer classification using clinical and genomic data.

INTRODUCTION: In recent years, high-dimensional clinical and genomic data have gained significant importance for prognosis and personalized medicine in breast cancer. But the use of quantum machine learning (QML) on such data is limited by the availability of few qubits, the computation time of quantum simulation, and dimensionality reduction. This work systematically compares several QML architectures for breast cancer classification in the presence of realistic and simulator constraints. METHODS: The experiments were performed on a dataset of METABRIC breast cancer patients (2,509 patients)

Towards accurate artificial intelligence models for strain-level phage-host prediction.

Strain-level prediction of phage-host interactions (PHIs) is essential for developing targeted phage therapies. Traditional empirical and homology-based methods often lack the resolution and scalability needed for precision applications. Recently, a new generation of artificial intelligence-driven models has emerged leveraging genomic information to infer PHIs at strain-level resolution. Here, we review recent advances in strain-level PHI prediction, spanning biologically grounded feature-based models, hybrid representation-learning frameworks, phylogeny-agnostic machine learning approaches, a

Accurate Classification of Minor Leaks in Primary Loop Systems Using a Multi-Scale Attention Temporal Convolutional Autoencoder.

Minor leaks in the reactor coolant system (RCS) can provide early warning of degradation that may progress towards safety-relevant failures in nuclear power plants. Their timely localization remains difficult because they generate weak thermal-hydraulic perturbations and labeled leak data are rarely available. Here, we present MATCA-TM, a physics-informed zero-shot framework that combines a Multi-scale Attention Temporal Convolutional Autoencoder (MATCA) with theoretical response-template matching for early leak localization. The framework learns multivariate temporal dependencies solely from

Machine learning-assisted search for novel coagulants: When machine learning can be efficient even if data availability is low.

Design of new drugs is a challenging process: a candidate molecule should satisfy multiple conditions to act properly and make the least side-effect-perfect candidates selectively attach to and influence only targets, leaving off-targets intact. The amount of experimental data about various properties of molecules constantly grows, promoting data-driven approaches. However, the applicability of typical predictive machine learning techniques can be substantially limited by a lack of experimental data about a particular target. For example, there are many known Thrombin inhibitors (acting as ant

Lifespan Tree of Brain Anatomy: Diagnostic Values for Motor and Cognitive Neurodegenerative Diseases.

The differential diagnosis of neurodegenerative diseases, characterized by overlapping symptoms, may be challenging. Brain imaging coupled with artificial intelligence has been previously proposed for diagnostic support, but most of these methods have been trained to discriminate only isolated diseases from controls. Here, we develop a novel machine learning framework, named lifespan tree of brain anatomy, dedicated to the differential diagnosis between multiple diseases simultaneously. It integrates the modeling of volume changes for 124 brain structures during the lifespan with nonlinear dim

Unveiling the role of harmonization on clinically significant prostate cancer detection using MRI.

Accurate detection and classification of clinically significant prostate cancer remain critical challenges in medical imaging. Despite numerous studies focusing on feature extraction and classification, none have systematically assessed the impact of harmonization techniques on multicenter imaging data. This study aimed to improve diagnostic performance by integrating harmonization via unsupervised clustering with clinical variables into machine learning models, even when the source center is unknown. We extracted features from T2-weighted magnetic resonance images using two approaches: handcr

Artificial intelligence in impurity prediction: current landscape, challenges, and future directions.

Earlier identification, regulation of impurities in pharmaceutical products is critical throughout the medication development process because they have a high impact on drug quality, safety, and regulatory approval. Traditional analytical methods like LC-MS and NMR are frequently used, but they are labour intensive, time consuming and have limited capacity to detect unknown or trace level impurities. New opportunities to forecast impurity formation before experimental observation have been enabled by developments in cheminformatics and computer modelling. This study covers advanced chemical re

Parsing Neurometabolic Signatures of Multiple Sclerosis with MRSI and cPCA.

Magnetic Resonance Spectroscopy Imaging (MRSI) offers spatially-resolved, neurometabolic information, acquired non-invasively at whole-brain scales from human subjects. Analysis of MRSI however, is extremely challenging. The metabolic information is highly convolved, and sparsely distributed across millions of spatial-spectral datapoints, allowing for little direct human interpretation. Conversely, the overall low signal-to-noise with high-intensity artifacts can confound unsupervised machine learning approaches. These technical barriers have left much of the potential of MRSI unrealized. We a

A contrastive learning approach for ICU false arrhythmia alarm reduction.

The high rate of false arrhythmia alarms in Intensive Care Units (ICUs) can lead to disruption of care, negatively impacting patients' health through noise disturbances, and slow staff response time due to alarm fatigue. Prior false-alarm reduction approaches are often rule-based and require hand-crafted features from physiological waveforms as inputs to machine learning classifiers. Despite considerable prior efforts to address the problem, false alarms are a continuing problem in the ICUs. In this work, we present a deep learning framework to automatically learn feature representations of ph

Cell type discovery using single-cell transcriptomics: implications for ontological representation.

Cells are fundamental function units of multicellular organisms, with different cell types playing distinct physiological roles in the body. The recent advent of single-cell transcriptional profiling using RNA sequencing is producing 'big data', enabling the identification of novel human cell types at an unprecedented rate. In this review, we summarize recent work characterizing cell types in the human central nervous and immune systems using single-cell and single-nuclei RNA sequencing, and discuss the implications that these discoveries are having on the representation of cell types in the r

Lack of children in public medical imaging data points to growing age bias in biomedical AI.

Artificial intelligence (AI) is rapidly transforming healthcare, but its benefits are not reaching all patients equally. Children remain overlooked with only 17% of FDA-approved medical AI devices labeled for pediatric use. In this work, we demonstrate that this exclusion may stem from a fundamental data gap. Our systematic review of 181 public medical imaging datasets reveals that children represent just under 1% of available data, while the majority of machine learning imaging conference papers we surveyed utilized publicly available data for methods development. Much like systematic biases

A Knowledge Graph Framework for Longitudinal Congenital Heart Disease Modeling: Methodology Corner.

BACKGROUND: Congenital heart disease (CHD) is characterized by evolving clinical trajectories; staged interventions; and complex relationships among diagnoses, procedures, and encounters. Conventional machine learning applied to electronic health record (EHR) data often rely on static feature representations that do not preserve the natural longitudinal disease progression or clinical context. OBJECTIVES: The purpose of this study was to develop a knowledge graph-based framework for trajectory-aware representation and analysis of longitudinal CHD EHR data. METHODS: We constructed a longitudi

B-mode ultrasound based CAD for liver cancers via multi-view privileged information learning.

B-mode ultrasound-based computer-aided diagnosis model can help sonologists improve the diagnostic performance for liver cancers, but it generally suffers from the bottleneck due to the limited structure and internal echogenicity information in B-mode ultrasound images. Contrast-enhanced ultrasound images provide additional diagnostic information on dynamic blood perfusion of liver lesions for B-mode ultrasound images with improved diagnostic accuracy. Since transfer learning has indicated its effectiveness in promoting the performance of target computer-aided diagnosis model by transferring k

CNN-based severity prediction of neurodegenerative diseases using gait data.

Neurodegenerative diseases occur because of degeneration in brain cells but can manifest as impairment of motor functions. One of the side effects of this impairment is an abnormality in walking. With the development of sensor technologies and artificial intelligence applications in recent years, the disease severity of patients can be estimated using their gait data. In this way, decision support applications for grading the severity of the disease that the patient suffers in the clinic can be developed. Thus, patients can have treatment methods more suitable for the severity of the disease.

An Explainable Computer-Aided Framework for Skin Lesion Classification Using Deep Learning.

The utilization of deep convolutional neural networks for the purpose of diagnosing diseases in the skin area has proven to yield similar accuracy levels to those obtained by dermatologists in different studies. Nevertheless, many challenges are still present, including underperformance and poor generalization in some cases, as well as low interpretability related to the use of black box models. This creates major obstacles for practical implementation since it requires explainability in addition to accurate diagnostics, making it necessary to find a solution. To overcome the mentioned difficu

Voice-Based Detection of Parkinson's Disease Using Machine and Deep Learning Approaches: A Systematic Review.

Parkinson's disease (PD) is a progressive neurodegenerative disorder characterized by motor and non-motor symptoms, among which vocal impairment is one of the earliest and most prevalent. In recent years, voice analysis supported by machine learning (ML) and deep learning (DL) has emerged as a promising non-invasive method for early PD detection. We conducted a systematic review searching PubMed, Scopus, IEEE Xplore, and Web of Science databases for studies published between 2020 and September 2025. A total of 69 studies met the inclusion criteria and were analyzed in terms of dataset characte
