The Prokaryotic Community of Hypersaline Soils from the Odiel Saltmarshes: Culturomics Versus Metagenomics.

Hypersaline soils are poly-extreme terrestrial habitats characterized by high salinity, in some cases heavy-metal contamination, temperature fluctuations, and nutrient limitation. These conditions impose strong selective pressures, and many prokaryotic inhabitants still remain uncultured. Here, we conducted an extensive culturomics study of 549 isolates from the hypersaline soils of the Odiel Saltmarshes Natural Area (Southwest Spain) and compared the results with previously generated shotgun metagenomic datasets from the same environment in order to evaluate taxonomic composition, functional

Vertical Stratification in Composition, Metabolic Potential and Co-Occurrence Networks of Archaeal Communities in Mangrove Sediments, Zhanjiang, China.

Archaea, a pivotal domain in the global biosphere, serve as indispensable mediators in biogeochemical turnover of mangrove wetlands. Nonetheless, high-resolution vertical changes of archaeal communities, function, co-occurrence patterns, and assembly mechanisms as well as their driving factors are poorly described in the mangrove sediments. Herein, through high-throughput analysis of archaeal communities across seven depth intervals (0-90 cm) within 8 sediment cores collected in the Zhanjiang mangrove wetlands, we provide the vertical profiles of archaeal community composition and function, co

Height From the Ground and Phytotelm pH Affect Prokaryotic Diversity in Epiphytic Bromeliads.

Tank bromeliads in the neotropics harbour complex communities of invertebrates and even provide food, water and shelter to various vertebrate species. However, few studies have sequenced the microbial communities within epiphytic bromeliad phytotelmata. We sequenced the 16S rRNA subunit extracted from swabs rubbed at the base within the central phytotelm of the epiphytic bromeliads Aechmea hoppii and A. nidularioides. We tested factors that we suspected could influence the alpha diversity and beta-diversity of prokaryotic communities in bromeliads. Height on the tree and size of the bromeliad

Response mechanism of methanotrophs in dryland farmland soil under in situ mild cadmium stress.

Methanotrophs play an important role in mitigating methane emission in agricultural soils. However, the response of methanotrophs to low concentrations of cadmium (Cd) under actual field conditions remains unclear. This study analyzed samples collected from three fields with gradient Cd concentrations (0.3-1.2 mg kg-1). The results showed that low-concentration Cd had a significant effect on archaeal diversity, but no significant effect on bacteria. The aerobic methanotrophs dominated the methanotrophic community, with Candidatus Methylomirabilis and ANME archaea being the minority. Methylocal

Succession of pit mud archaeal communities and metabolic networks: the hidden key to the unique flavor of strong-flavor Baijiu.

The microbial community in pit mud, particularly the archaeal community, plays a pivotal role in the solid-state multi-microorganism fermentation process of strong-flavor Baijiu. This study systematically analyzed physicochemical properties, archaeal succession, and volatile metabolites across pit ages (3, 45, 100 years) and spatial layers (upper/middle/lower) in pit mud. It revealed the mechanisms by which environmental factors drive archaeal community composition and metabolic function. Results revealed marked spatiotemporal variations in pit mud's archaea and metabolites, with 45-year-old s

Redundancy maintains microbial ecosystem functional potential despite taxonomic shifts between serpentine and nonserpentine soils.

Environmental filtering and buffering are complementary processes responsible for stabilizing ecosystem services across landscapes. The extent to which either of these processes structures microbial composition and functions in extreme soil systems can be highly context-dependent, requiring site-specific examination to elucidate general principles of community function under stress. Serpentine soils have high amounts of heavy metals and magnesium and low levels of plant nutrients and exist in close proximity to nutrient-rich and plant-productive nonserpentine soils, making them an ideal system

Vertically stratified microbial diversity and keystone species driving element cycling in the Magellan seamount sediments.

Deep-sea polymetallic nodules, rich in cobalt, nickel and titanium, are valuable for electronics, aerospace and energy industries. However, the vertical distribution and ecological functions of prokaryotic communities in sediments beneath nodules from the Magellan seamounts, a unique microbial habitat characterized by ultra-slow sedimentation rates (0.4-4 mm ky-1) and heterogeneous metal gradients, remain poorly characterized. In our research, 16S rRNA gene amplicon sequencing and metagenomic analyses of sediment cores (0-20 cm) from the western Pacific polymetallic nodule province revealed st

The macromolecules and lipid biomarkers as seen in the archean white mfolozi banded iron formation (BIF): Their biogenicity and possible implications for mars.

The Archean Banded Iron Formation (BIF), in general, is recognized as a significant paleoredox indicator, particularly due to its significant link to the Great Oxidation Event; however, its biogenicity remain inadequately defined. In this study, we employ a comprehensive approach including mineralogy, fluorescence spectroscopy, stable C and N isotope analyses and lipid profiling of BIF to elucidate its biogenic potential. The Ijzermijn Iron Formation (∼2.95 Ga) of the upper Mozaan group of Pongola Supergroup, South Africa is typically laminated and featuring alternating layers of hematite and

Reduced pH is the primary factor promoting humic acid formation during hyperthermophilic pretreatment composting.

Hyperthermophilic pretreatment composting (HPC) has the advantages of enhanced composting efficiency and accelerated humic substance (HS) over conventional composting (CC). However, the mechanisms towards the accelerated humification process by HPC are still not clear. By means of sterilization technology, the roles of abiotic and biotic components on the formation of HS can be distinguished. The study investigated the humification degree and the succession of microbial community during HPC of pig manure. The mechanisms underlying the accelerated humification by HPC was identified using gamma

Evidence for Horizontal and Vertical Transmission of Mtr-Mediated Extracellular Electron Transfer among the Bacteria.

Some bacteria and archaea have evolved the means to use extracellular electron donors and acceptors for energy metabolism, a phenomenon broadly known as extracellular electron transfer (EET). One such EET mechanism is the transmembrane electron conduit MtrCAB, which has been shown to transfer electrons derived from metabolic substrates to electron acceptors, like Fe(III) and Mn(IV) oxides, outside the cell. Although most studies of MtrCAB-mediated EET have been conducted in Shewanella oneidensis MR-1, recent investigations in Vibrio and Aeromonas species have revealed that the electron-donatin

Anaerobic methane oxidation coupled to ferrihydrite reduction by Methanosarcina barkeri.

Fe(III) has been recognized as a potential electron sink for the anaerobic oxidation of methane (Fe-AOM) in diverse environments. However, most of previous Fe-AOM processes are limited to ANME archaea and the Fe-AOM mechanism remains unclear. Here we investigate, for the first time, the Fe-AOM performance and mechanisms by a single methanogen Methanosarcina barkeri. The results showed that M. barkeri was capable of oxidizing methane to CO2 and reducing ferrihydrite to siderite simultaneously. The presence of methane enhanced both the abundances of redox-active species (such as cytochromes) and

Archaeal overdominance close to life-limiting conditions in geothermally influenced hypersaline lakes at the Danakil Depression, Ethiopia.

The Dallol protovolcanic area on the Danakil Depression (Afar region, Ethiopia) exhibits unique hydrothermal manifestations in hypersaline context, yielding varied polyextreme physicochemical conditions. Previous studies identified a wide archaeal diversity in less extreme brines but failed to identify microorganisms thriving in either high-chaotropicity, low-water-activity brines or hyperacidic-hypersaline Na-Fe-rich brines. Recently, we accessed several small lakes under intense degassing activity adjacent to the Round Mountain, west to the Dallol dome [Western Canyon Lakes (WCL); WCL1-5]. T

Structural and functional analysis of "non-smelly" proteins.

Cysteine and aromatic residues are major structure-promoting residues. We assessed the abundance, structural coverage, and functional characteristics of the "non-smelly" proteins, i.e., proteins that do not contain cysteine residues (C-depleted) or cysteine and aromatic residues (CFYWH-depleted), across 817 proteomes from all domains of life. The analysis revealed that although these proteomes contained significant levels of the C-depleted proteins, with prokaryotes being significantly more enriched in such proteins than eukaryotes, the CFYWH-depleted proteins were relatively rare, accounting

Archaeal nitrification is constrained by copper complexation with organic matter in municipal wastewater treatment plants.

Consistent with the observation that ammonia-oxidizing bacteria (AOB) outnumber ammonia-oxidizing archaea (AOA) in many eutrophic ecosystems globally, AOB typically dominate activated sludge aeration basins from municipal wastewater treatment plants (WWTPs). In this study, we demonstrate that the growth of AOA strains inoculated into sterile-filtered wastewater was inhibited significantly, in contrast to uninhibited growth of a reference AOB strain. In order to identify possible mechanisms underlying AOA-specific inhibition, we show that complex mixtures of organic compounds, such as yeast ext

Prokaryotic Diversity and Distribution in Different Habitats of an Alpine Rock Glacier-Pond System.

Rock glaciers (RG) are assumed to influence the biogeochemistry of downstream ecosystems because of the high ratio of rock:water in those systems, but no studies have considered the effects of a RG inflow on the microbial ecology of sediments in a downstream pond. An alpine RG-pond system, located in the NW Italian Alps has been chosen as a model, and Bacteria and Archaea 16S rRNA genes abundance, distribution and diversity have been assessed by qPCR and Illumina sequencing, coupled with geochemical analyses on sediments collected along a distance gradient from the RG inflow. Characterisation of the bacterial and archaeal microbiota in processed colostrum collected from a spring-calving dairy herd.

Colostrum feeding is critical for neonatal calf health, providing immunoglobulins (Ig) and other bioactive compounds that support immune function and early microbiome development. While the microbiota of fresh colostrum has been characterised, colostrum on commercial dairy farms is often refrigerated and reheated prior to feeding - practices that may alter its microbial composition. Therefore, the objective of this study was to characterise the prokaryotic community of refrigerated and reheated (processed) colostrum collected immediately before calf feeding. Twenty-one processed colostrum samp

The Chaetocerosphere: Chaetoceros Species and Associated Prokaryotes in a Coastal Area.

The phycosphere, the organic-rich microenvironment surrounding phytoplankton cells, mediates interactions between algae and other microorganisms, mainly prokaryotes. We investigated associations between Chaetoceros spp., one of the most abundant diatom genera in coastal waters, and particle-attached prokaryotic communities. Monthly samples were collected from October 2017 to September 2018 at a fixed station in the Gulf of Naples (Italy). Light microscopy counts of Chaetoceros were integrated with 16S rRNA gene metabarcoding data, and bipartite network analyses were applied to infer putative s

Chemosynthesis enables microbial communities to flourish in a marine cave ecosystem.

Chemosynthesis, an ancient metabolism that uses chemical compounds for energy and biomass generation, occurs across the ocean. Although chemosynthesis typically plays a subsidiary role to photosynthesis in the euphotic ocean, it is unclear whether it plays a more important role in aphotic habitats within this zone. Here, we compared the composition, function, and activity of microorganisms colonising the sediment of a marine cave at mesophotic depth, across a transect from the entrance to the interior. Microbes thrived throughout this ecosystem, with interior communities having higher diversit

Microbiome and resistome of the European bison (Bison bonasus).

After facing extinction in the early 20th century, populations of the two remnant genetic lines of European bison are now under continuous health monitoring. Faecal samples were taken from five Polish and one German herd of European bison over the course of several years. Through metagenomic sequencing, the bacterial and archaeal microbiome as well as the resistome of these samples could be characterized. Significant differences were mainly found between the bacterial microbiome of samples taken from droppings as opposed to rectal samples. Apart from this, the microbiome and resistome had low
