Molecular Profiling of Archival Tonsillar Squamous Cell Carcinoma in a Korean Pre-HPV-vaccination Cohort.

BACKGROUND/AIM: Tonsillar squamous cell carcinoma (TSCC) is a biologically heterogeneous malignancy in which human papillomavirus (HPV) infection, epidermal growth factor receptor (EGFR) alteration, and chromosomal instability represent major oncogenic mechanisms. This study evaluated HPV genotyping, EGFR mutation, and loss of heterozygosity (LOH) at chromosomal loci 17p13 and 9q22 in archival TSCC using conventional polymerase chain reaction (PCR)-based methodologies reproducible without next-generation sequencing infrastructure. The cohort, collected between 2000 and 2006 prior to the implem

Virological success despite archived INSTI drug resistance mutations on INSTI-based antiretroviral regimens.

OBJECTIVES: The clinical relevance of archived drug resistance mutations (DRMs) detected by HIV-1 proviral genotypic resistance testing (GRT) in virologically suppressed (VS) people with HIV (PWH) remains unclear, especially since these mutations may reside in defective proviruses. We assessed the impact of archived full-class integrase strand transfer inhibitor (INSTI) DRMs in a real-life setting. DESIGN: This was a retrospective study conducted in Paris, France, evaluating archived INSTI DRMs in VS PWH receiving INSTI-based regimens. METHODS: We included VS PWH receiving INSTI-based regime

Comparison of stereolithography (STL) and polygon file format (PLY) for intraoral scans: From chairside to archive.

OBJECTIVES: As dentistry transitions from analog to digital, efficient storage of intraoral scans remains underexplored. This study investigated the file size, geometric fidelity, and suitability of STL and PLY formats for long-term clinical storage. METHODS: In total, 1800 intraoral scans (maxillary and mandibular, with varying partial edentulism) acquired using three intraoral scanners were analyzed. Original STL files were converted into PLY and then reconverted into STL using four open-source tools: Trimesh, PyMeshLab, Blender 3.6, and Blender 4.4. To simulate color data, random vertex co

The Deep Subsurface Biosphere and its Substrates Along a One-Million-Year Ferruginous Lake Archive.

Lake Towuti, Indonesia, is an ancient stratified lake with ferruginous (iron-rich, sulfate-poor) anoxic bottom water conditions and a long depositional record affected by redox changes in the water column and sediments. As modern analogue of Earth's early ferruginous oceans, it enables the study of an active microbial subsurface biosphere and its role in organic matter and iron mineralization. Combining 16S rRNA genes, cell counts, pore water geochemistry, and bulk sediment profiles from a 100-m-long core, we present the first comprehensive characterization of the deep subsurface biosphere alo

Can archived lesion smears be used to identify Leishmania species in regions with high species diversity?

The identification of Leishmania species is crucial for eco-epidemiological purposes and may be useful for clinical management. Notably, archived smear slides can be valuable in this scenario. ITS-1 PCR followed by sequencing was used to identify Leishmania species from archived lesion smears of patients with suspected cutaneous leishmaniasis in Santarem city, Para State, Brazil. A total of 44 microscopically positive lesion smears were analyzed, of which 34 yielded positive PCR results. Of these, 22 were subjected to Sanger sequencing and 15 were successfully sequenced, revealing five Leishma

Molecular Tracking of Leishmania major in an Archived Rattus norvegicus Spleen Sample in Iran: A Case Report.

Rodents are the primary reservoir hosts for zoonotic cutaneous leishmaniasis (ZCL) caused by Leishmania major. Knowing reservoir hosts is crucial for leishmaniasis surveillance and control programs in endemic areas. In this study, we examined an archived spleen of Rattus norvegicus obtained during a pest control program in 2000 in Tehran, the capital of Iran. The sample was analyzed using polymerase chain reaction (PCR) and sequencing to determine the presence of Trypanosomatidae based on the internal transcribed spacer (ITS) 1 gene. Amplification and sequencing of the discriminative region of

[The history of the fight against cholera epidemics in the Krasnodar territory in 1892 and 1910 (based on archival data)].

Epidemics of a wide variety of infectious diseases were constantly recorded in Russia. Asian cholera occupied a special place among epidemic diseases. In 1892, cholera was imported into the Russian Empire through the Black Sea ports, which reached the territory of the Kuban region by the summer of the same year. In 1892, about 300 thousand people died of cholera in Russia. They still did not know how to treat this terrible disease, did not know its mechanism of spread, as well as the peculiarities of its course. The article, prepared on the basis of an analysis of documentary data from the Arc

Comparative Transcriptomic Analysis of Archival Human Vestibular Schwannoma Tissue from Patients with and without Tinnitus.

Vestibular schwannoma (VS) is an intracranial tumor that commonly presents with tinnitus and hearing loss. To uncover the molecular mechanisms underlying VS-associated tinnitus, we applied next-generation sequencing (Illumina HiSeq) to formalin-fixed paraffin-embedded archival VS samples from nine patients with tinnitus (VS-Tin) and seven patients without tinnitus (VS-NoTin). Bioinformatic analysis was used to detect differentially expressed genes (DEG; i.e., ≥two-fold change [FC]) while correcting for multiple comparisons. Using RNA-seq analysis, VS-Tin had significantly lower expression of G

The relationship between victim impact statements and judicial decision making: An archival analysis of sentencing outcomes.

OBJECTIVE: Victim impact statements (VISs) are testimonies that convey the emotional, physical, and financial harm that victims have suffered as the result of a crime. Although VISs are often presented to the court at sentencing, it is unclear whether they impact judicial decisions regarding sentencing. HYPOTHESES: We did not have any formal a priori hypothesis but instead examined five research questions. The first two explored whether the relationship between the victim and the offender, as well as the type of crime, was associated with differences in the likelihood of VIS submission. The f

CLARITY increases sensitivity and specificity of fluorescence immunostaining in long-term archived human brain tissue.

BACKGROUND: Post mortem human brain tissue is an essential resource to study cell types, connectivity as well as subcellular structures down to the molecular setup of the central nervous system especially with respect to the plethora of brain diseases. A key method is immunostaining with fluorescent dyes, which allows high-resolution imaging in three dimensions of multiple structures simultaneously. Although there are large collections of formalin-fixed brains, research is often limited because several conditions arise that complicate the use of human brain tissue for high-resolution fluoresce

Archival influenza virus genomes from Europe reveal genomic variability during the 1918 pandemic.

The 1918 influenza pandemic was the deadliest respiratory pandemic of the 20th century and determined the genomic make-up of subsequent human influenza A viruses (IAV). Here, we analyze both the first 1918 IAV genomes from Europe and the first from samples prior to the autumn peak. 1918 IAV genomic diversity is consistent with a combination of local transmission and long-distance dispersal events. Comparison of genomes before and during the pandemic peak shows variation at two sites in the nucleoprotein gene associated with resistance to host antiviral response, pointing at a possible adaptati

Excerno: Using Mutational Signatures in Sequencing Data to Filter False Variants Caused by Clinical Archival.

The accurate detection of point mutations from pathology slides using sequencing data is of great importance in cancer genomics and precision oncology. Formalin-fixation paraffin-embedding (FFPE) is a widely used technique to preserve pathology tissues. The FFPE process introduces artificial C > T mutations in next-generation sequencing, so we set out to develop excerno, a method to score and filter such spurious variants. FFPE mutational artifacts follow a mutational signature. By using the FFPE signature and Bayes' formula, we can calculate the probability of a mutation resulting from the FF

A generative adversarial approach to facilitate archival-quality histopathologic diagnoses from frozen tissue sections.

In clinical diagnostics and research involving histopathology, formalin-fixed paraffin-embedded (FFPE) tissue is almost universally favored for its superb image quality. However, tissue processing time (>24 h) can slow decision-making. In contrast, fresh frozen (FF) processing (<1 h) can yield rapid information but diagnostic accuracy is suboptimal due to lack of clearing, morphologic deformation and more frequent artifacts. Here, we bridge this gap using artificial intelligence. We synthesize FFPE-like images ("virtual FFPE") from FF images using a generative adversarial network (GAN) from 98

Comparison of Archival Angiographic Findings in Patients Later Developing Acute Coronary Syndrome or Stable Angina.

Acute coronary syndrome (ACS) can develop in patients with mildly to moderately stenotic lesions. However, the angiographic characteristics of lesions in patients who will later develop ACS have not been systematically investigated. For this reason, we examined the earlier angiographic findings of such patients in a retrospective study. The study population consisted of 45 consecutive ACS and 45 stable angina (SA) patients who require revascularization. All of them had received cardiac catheterization within 5 years prior to onset, for different reasons. The detailed parameters of the earlier c

Novel cell enrichment technique for robust genetic analysis of archival classical Hodgkin lymphoma tissues.

Approximately 15% of patients with classical Hodgkin lymphoma (cHL) die after relapse or progressive disease. Comprehensive genetic characterization is required to better understand its molecular pathology and improve management. However, genetic information on cHL is hard to obtain mainly due to rare malignant Hodgkin- and Reed-Sternberg cells (HRSC), whose overall frequencies in the affected tissues ranges from 0.1 to 10%. Therefore, enrichment of neoplastic cells is necessary for the majority of genetic investigations. We have developed a new high-throughput method for marker-based enrichme

Detection of alpha human papillomaviruses in archival formalin-fixed, paraffin-embedded (FFPE) tissue specimens.

Formalin-fixed, paraffin-embedded (FFPE) tissue specimens stored in pathology departments worldwide are an invaluable source for diagnostic purposes when fresh clinical material is unavailable as well as for retrospective molecular and epidemiological studies, especially when dealing with rare clinical conditions for which prospective collection is not feasible. Accurate detection of HPV infection in these specimens is particularly challenging because nucleic acids are often degraded and therefore, not suitable for amplification of larger fragments of the viral genome or viral gene transcripts

Gene expression profiling of human hepatoblastoma using archived formalin-fixed and paraffin-embedded tissues.

We elucidated the genetic profile of hepatoblastomas (HBLs) to identify diagnostic and prognostic markers. RNA was extracted from 32 formalin-fixed, paraffin-embedded HBLs and corresponding nonneoplastic liver (NNL) tissues, and cDNA-mediated annealing, selection, extension, and ligation (DASL) chip assays were performed. Immunohistochemistry was performed to confirm the expression of Yin Yang 1 (YY1) protein in HBL. Twenty-four genes that were associated with signal transduction, cell-cell adhesion, cell cycle regulation, and apoptosis were differentially expressed in HBL and NNL tissues. Two

Molecular study of archival fungal strains isolated from cases of lacaziosis (Jorge Lobo's disease).

Lacazia loboi, the aetiological agent of lacaziosis (Jorge Lobo's disease), is an uncultivated anomalous fungal microbe closely related to Paracoccidioides brasiliensis, both restricted Latin American Pathogens. Early reports suggesting that L. loboi had been isolated in pure culture from cases of lacaziosis, only added more confusion to the already confusing aetiology of this disease. These strains were later identified as unusual contaminants and some of them as P. brasiliensis. Recent phylogenetic analysis grouped L. loboi as the sister taxon to P. brasiliensis, thus it was postulated that
