Selection of control genes for quantitative RT-PCR based on microarray data.

Use of internal reference gene(s) is necessary for adequate quantification of target gene expression by RT-PCR. Herein, we elaborated a strategy of control gene selection based on microarray data and illustrated it by analyzing endomyocardial biopsies with acute cardiac rejection and infection. Using order statistics and binomial distribution we evaluated the probability of finding low-varying genes by chance. For analysis, the microarray data were divided into two sample subsets. Among the first 10% of genes with the lowest standard deviations, we found 14 genes common to both subsets. After

Preview risk assessment of climatic factors on dengue prevalence in Lahore, Pakistan.

Indeed, dengue is known as the most widely distributed and rapidly transmitted mosquito-borne infection in the world. Climate change plays a significant role in both the temporal and spatial distribution of vector-borne diseases. The main objective of this investigation was to examine the impact of seasonal factors and the relationship between climate and dengue risk in the vicinity of Lahore, Pakistan, from 2007 to 2018. This study employed the generalized linear model (GLM) approach in combination with negative Poisson and binomial distributions. Hotspot areas were identified using ArcGIS, w

Determinants of the geographic distribution of Puumala virus and Lyme borreliosis infections in Belgium.

BACKGROUND: Vector-borne and zoonotic diseases generally display clear spatial patterns due to different space-dependent factors. Land cover and land use influence disease transmission by controlling both the spatial distribution of vectors or hosts, and the probability of contact with susceptible human populations. The objective of this study was to combine environmental and socio-economic factors to explain the spatial distribution of two emerging human diseases in Belgium, Puumala virus (PUUV) and Lyme borreliosis. Municipalities were taken as units of analysis. RESULTS: Negative binomial

Fast and trustworthy nowcasting of dengue fever: A case study using attention-based probabilistic neural networks in São Paulo, Brazil.

Nowcasting methods are crucial in infectious disease surveillance, as reporting delays often lead to underestimation of recent incidence and can impair timely public health decision-making. Accurate real-time estimates of case counts are essential for resource allocation, policy responses, and communication with the public. In this paper, we propose a novel probabilistic neural network (PNN) architecture, named NowcastPNN, to estimate occurred-but-not-yet-reported cases of infectious diseases, demonstrated here using dengue fever incidence in São Paulo, Brazil. The proposed model combines stat

Hepatitis C time trends in reported cases and estimates of the hidden population born before 1965, Denmark and Sweden, 1990 to 2020.

BackgroundAccording to the World Health Organization, hepatitis C virus (HCV) infection should be under control by 2030.AimOur aim was to describe the size and temporal changes in reported cases of chronic HCV infection in Denmark and Sweden and to estimate the size of the hidden (undiagnosed) population born before 1965.MethodsWe extracted all HCV infections reported to national surveillance systems in Denmark and Sweden from 1990 to 2020. Prediction of the size of the hidden HCV-infected population was restricted to the cohort born before 1965 and cases reported up to 2017. We applied a mode

Estimating force of infection from serologic surveys with imperfect tests.

BACKGROUND: The force of infection, or the rate at which susceptible individuals become infected, is an important public health measure for assessing the extent of outbreaks and the impact of control programs. METHODS AND FINDINGS: We present Bayesian methods for estimating force of infection using serological surveys of infections which produce a lasting immune response, accounting for imperfections of the test, and uncertainty in such imperfections. In this estimation, the sensitivity and specificity can either be fixed, or belief distributions of their values can be elicited to allow for u

Fully Bayesian hierarchical modelling in two stages, with application to meta-analysis.

Meta-analysis is often undertaken in two stages, with each study analysed separately in stage 1 and estimates combined across studies in stage 2. The study-specific estimates are assumed to arise from normal distributions with known variances equal to their corresponding estimates. In contrast, a one-stage analysis estimates all parameters simultaneously. A Bayesian one-stage approach offers additional advantages, such as the acknowledgement of uncertainty in all parameters and greater flexibility. However, there are situations when a two-stage strategy is compelling, e.g. when study-specific

Spatial niche competition among helminth parasites in horse's large intestine.

The spatial distribution of large intestinal helminth parasites of 50 horses was studied. Both adult and mucosal larval stages were examined and counted within the ventral colon, dorsal colon and caecum. Thirty-three species of adult parasites were identified and their distribution in the three large intestinal regions reported, together with the localization of cyathostome encysted larvae and of empty mucosal cysts. In order to highlight interspecific interactions, both Spearman pairwise correlation (among all parasites) and multivariable negative binomial regression (among the most abundant

N-mixture models provide informative crocodile (Crocodylus moreletii) abundance estimates in dynamic environments.

Estimates of animal abundance provide essential information for population ecological studies. However, the recording of individuals in the field can be challenging, and accurate estimates require analytical techniques which account for imperfect detection. Here, we quantify local abundances and overall population size of Morelet's crocodiles (Crocodylus moreletii) in the region of Calakmul (Campeche, Mexico), comparing traditional approaches for crocodylians (Minimum Population Size-MPS; King's Visible Fraction Method-VFM) with binomial N-mixture models based on Poisson, zero-inflated Poisson

An extended random-effects approach to modeling repeated, overdispersed count data.

Non-Gaussian outcomes are often modeled using members of the so-called exponential family. The Poisson model for count data falls within this tradition. The family in general, and the Poisson model in particular, are at the same time convenient since mathematically elegant, but in need of extension since often somewhat restrictive. Two of the main rationales for existing extensions are (1) the occurrence of overdispersion, in the sense that the variability in the data is not adequately captured by the model's prescribed mean-variance link, and (2) the accommodation of data hierarchies owing to

Factors associated with Onchocerca volvulus transmission after 20 years of community treatment with ivermectin in savanah and forest areas in Central African Republic: A Cross Sectional Study.

The Central African Republic has endemic onchocerciasis in 20 health districts in savannah and forest areas. The country organised a mass distribution campaign of invermectin in 2023 through the National Onchocerciasis Control Programme. The objectives of this study were to identify factors of persistent Onchocerca volvulus transmission. A cross-sectional study was carried out in Bossangoa (savannah area) and Kémo (forest area) health districts. Using kelsey'formula 1600 respondents were recruited. Dependent variable is onchocerciasis status. Bivariate analysis was carried out to determine the

Inequalities in Fertility-Impacting Cancer Incidence Among Young Populations in the United States.

INTRODUCTION: Infertility is a concerning late effect of cancer and cancer treatments, yet referrals for fertility preservation are unequal across U.S. sociodemographic groups. Although all-site cancer incidence varies across U.S. sociodemographic groups, it is unclear whether fertility-impacting cancers, specifically, are unevenly distributed by sex or race/ethnicity. METHODS: Cross-sectional analysis of cancer registry data from the Surveillance, Epidemiology, and End Results (SEER) Program (2010-2020). Age-specific demographic rates and negative binomial regression with an exposure for pop

Evaluation of logistic regression models and effect of covariates for case-control study in RNA-Seq analysis.

BACKGROUND: Next generation sequencing provides a count of RNA molecules in the form of short reads, yielding discrete, often highly non-normally distributed gene expression measurements. Although Negative Binomial (NB) regression has been generally accepted in the analysis of RNA sequencing (RNA-Seq) data, its appropriateness has not been exhaustively evaluated. We explore logistic regression as an alternative method for RNA-Seq studies designed to compare cases and controls, where disease status is modeled as a function of RNA-Seq reads using simulated and Huntington disease data. We evaluat

Subnational spatial co-distribution of tuberculosis and diabetes mellitus across Ghana's 16 regions following administrative reorganisation: An ecological analysis.

BACKGROUND: National administrative boundary reorganisations, increasingly common across sub-Saharan Africa, create discontinuities in surveillance data alignment that complicate subnational burden estimation for infectious and non-communicable diseases alike. Ghana's expansion from 10 to 16 administrative regions in 2019 provides a tractable case for demonstrating how publicly available surveillance and survey data can be used to characterise subnational co-distribution of tuberculosis and diabetes mellitus (DM) under a revised boundary structure. DM is an established risk factor for active T

A likelihood-based method of identifying contaminated lots of blood product.

BACKGROUND: In 1994 a small cluster of hepatitis-C cases in Rhesus-negative women in Ireland prompted a nationwide screening programme for hepatitis-C antibodies in all anti-D recipients. A total of 55 386 women presented for screening and a history of exposure to anti-D was sought from all those testing positive and a sample of those testing negative. The resulting data comprised 620 antibody-positive and 1708 antibody-negative women with known exposure history, and interest was focused on using these data to estimate the infectivity of anti-D in the period 1970-1993. METHODS: Any exposure t

State and Local Syringe Distribution Laws and the Presence of Syringe Services Programs.

IMPORTANCE: Syringe services programs (SSPs) are an evidence-based intervention to reduce bloodborne disease transmission and other risks related to injection drug use; however, SSP access is uneven. State and local syringe distribution laws may influence variation in the presence and number of SSPs across local jurisdictions. OBJECTIVE: To assess the association between state and local syringe distribution laws and presence of publicly listed SSPs in a sample of US cities. DESIGN, SETTING, AND PARTICIPANTS: This cross-sectional study linked state and local laws with information on publicly

Plausible and implausible parameters for mathematical modeling of nominal heterosexual HIV transmission.

PURPOSE: Several mathematical models simulate a HIV/AIDS epidemic by using the assumption that heterosexual transmission is the major or sole transmission mode. The validity of these models has been unclear. To understand the validity of these models, empirical estimates for relevant model parameters are needed that can be compared with parameters used in mathematical models. METHODS: A brief review of per-contact transmission probabilities based on HIV-discordant, monogamous couples is provided, and sources of bias in transmission efficiency estimates are discussed. Average number of partner
