Short-term forecasting of the prevalence of clinical trachoma: utility of including delayed recovery and tests for infection.

BACKGROUND: The World Health Organization aims to control blinding trachoma by 2020. Decisions on whether to start and stop mass treatments and when to declare that control has been achieved are currently based on clinical examination data generated in population-based surveys. Thresholds are based on the district-level prevalence of trachomatous inflammation-follicular (TF) in children aged 1-9 years. Forecasts of which districts may and may not meet TF control goals by the 2020 target date could affect resource allocation in the next few years. METHODS: We constructed a hidden Markov model

Spatial-aware detection of copy number alterations from spatial transcriptomics using SpaCNA.

Spatial transcriptomics (ST) profiles genome-wide gene expression while preserving spatial context, yet accurate detection of copy number alterations (CNAs) in tumor ST data remains challenging. Here, we present SpaCNA, a computational framework that integrates multi-modal information of ST for robust CNA detection. SpaCNA aggregates expression from neighboring spots with similar morphological features and leverages a hidden Markov random field model incorporating spatial continuity for reliable CNA detection in ST datasets. Further, SpaCNA can reconstruct 3D CNA profiles with spatial continui

JOINT MODELING FOR LEARNING DECISION-MAKING DYNAMICS IN BEHAVIORAL EXPERIMENTS.

Major depressive disorder (MDD), a leading cause of disability and mortality, is associated with reward-processing abnormalities and concentration issues. Motivated by the probabilistic reward task from the Establishing Moderators and Biosignatures of Antidepressant Response in Clinical Care (EMBARC) study, we propose a novel framework that integrates the reinforcement learning (RL) model and drift-diffusion model (DDM) to jointly analyze reward-based decision-making with response times. To account for emerging evidence suggesting that decision-making may alternate between multiple interleaved

Impact of mask use on facial emotion recognition in individuals with subclinical social anxiety: an eye-tracking study.

Previous studies suggested that social anxiety is associated with interpretation bias, theory of mind deficit, and eye gaze avoidance when identifying facial emotions. We tested the hypothesis that socially anxious individuals would be more affected by mask use during facial emotion recognition. 88 healthy undergraduates with various levels of social anxiety were invited. Participants judged the emotions of masked and unmasked facial expressions. Eye Movement Analysis with Hidden Markov Models was used to analyze participants' eye movement patterns during the task. Potential confounders includ

Response Patterns to Weekly Short Message Service Health Surveys Among Diverse Youth at High Risk for Acquiring HIV.

HIV researchers use short messaging service (SMS)-based surveys to monitor health behaviors more closely than what would be possible with in-person assessment. Benefits are tempered by nonresponse to completing surveys. Understanding response patterns and their associated study participant characteristics would guide more tailored use of SMS-based surveys for HIV studies. We examined response to weekly 7-item SMS surveys administered as part of an HIV prevention trial. Using Mixture hidden Markov models (MHMM), we identified the underlying response patterns shared by subgroups of participants

Mapping working memory retrieval in space and in time: A combined electroencephalography and electrocorticography approach.

In this study, we investigated the time course and neural correlates of the retrieval process underlying visual working memory. We made use of a rare dataset in which the same task was recorded using both scalp electroencephalography (EEG) and Electrocorticography (ECoG), respectively. This allowed us to examine with great spatial and temporal detail how the retrieval process works, and in particular how the medial temporal lobe (MTL) is involved. In each trial, participants judged whether a probe face had been among a set of recently studied faces. With a method that combines hidden semi-Mark

Segmenting the human genome based on states of neutral genetic divergence.

Many studies have demonstrated that divergence levels generated by different mutation types vary and covary across the human genome. To improve our still-incomplete understanding of the mechanistic basis of this phenomenon, we analyze several mutation types simultaneously, anchoring their variation to specific regions of the genome. Using hidden Markov models on insertion, deletion, nucleotide substitution, and microsatellite divergence estimates inferred from human-orangutan alignments of neutrally evolving genomic sequences, we segment the human genome into regions corresponding to different

Protein language models uncover carbohydrate-active enzyme function in metagenomics.

BACKGROUND: The functional annotation of uncharacterized microbial enzymes from metagenomic data remains a significant challenge, limiting our understanding of microbial metabolic dynamics. Traditional annotation methods often rely on sequence homology, which can fail to identify remote homologs or enzymes with structural rather than sequence conservation. To address this gap, we developed CAZyLingua, the first annotation tool to use protein language models (pLMs) for the accurate classification of carbohydrate-active enzyme (CAZyme) families and subfamilies. RESULTS: CAZyLingua demonstrated

Two novel trimethoprim resistance genes, dfra50 and dfra51, identified in phage-plasmids.

Phage-plasmids carry a significant burden of clinically relevant antibiotic resistance genes (ARGs). Intriguingly, the majority of these ARGs are found within plasmids with phage features, with a single exception residing in a phage genome with plasmid features. Therefore, we speculate that phage genomes with plasmid features, whose sequences are highly homologous to bacterial plasmids, may carry novel ARGs. We subsequently identified 46 such phage genomes by employing Hidden Markov models (HMMs) based on plasmid-specific protein profiles andbasic local alignment search tool (BLASTn) searches

In Situ Sustained Macrophage-Targeted Nanomicelle-Hydrogel Microspheres for Inhibiting Osteoarthritis.

LSH1 is a novel lytic siphovirus isolated, together with its host in the genus Alishewanella, from the surface microlayer of a brackish tidal reservoir in South Korea and characterized with respect to growth properties, genome sequence, gene annotation, mass spectrometry, and electron microscopy. Sequence analysis shows that LSH1 shares only distant similarity to other cultured phages, although a closer metagenomic neighborhood can be defined. LSH1 represents the first isolate from a large, previously unsampled family-level sector of the viral tree. Transmission electron microscopy revealed a

Non-canonical inteins.

Previous analyses have shown that inteins (protein splicing elements) employ two structural organizations: the 'canonical' Nintein-Dod-inteinC found in dozens of inteins and a 'non-canonical' Nintein-inteinC described in two inteins, where Nintein at the N-terminus and inteinC at the C-terminus are conserved domains involved in self-splicing and Dod is the Dod DNA endonuclease (DNase). In this study, four non-canonical inteins, each with unique structural features, have been identified using alignment-based Hidden Markov Models. A Nintein-inteinC intein, carrying an unprecedented replacement o

Systematic bias in malaria parasite relatedness estimation.

Genetic studies of Plasmodium parasites increasingly feature relatedness estimates. However, various aspects of malaria parasite relatedness estimation are not fully understood. For example, relatedness estimates based on whole-genome-sequence (WGS) data often exceed those based on sparser data types. Systematic bias in relatedness estimation is well documented in the literature geared towards diploid organisms, but largely unknown within the malaria community. We characterize systematic bias in malaria parasite relatedness estimation using three complementary approaches: theoretically, under

Assessing systemic and non-systemic transmission risk of tick-borne encephalitis virus in Hungary.

Estimating the tick-borne encephalitis (TBE) infection risk under substantial uncertainties of the vector abundance, environmental condition and human-tick interaction is important for evidence-informed public health intervention strategies. Estimating this risk is computationally challenging since the data we observe, i.e., the human incidence of TBE, is only the final outcome of the tick-host transmission and tick-human contact processes. The challenge also increases since the complex TBE virus (TBEV) transmission cycle involves the non-systemic route of transmission between co-feeding ticks

Abnormal dynamic properties of functional connectivity in disorders of consciousness.

Resting-state functional magnetic resonance imaging (rs-fMRI) is widely used to research abnormal functional connectivity (FC) in patients with disorders of consciousness (DOC). However, most studies assumed steady spatial-temporal signal interactions between distinct brain regions during the scan period. The aim of this study was to explore abnormal dynamic functional connectivity (dFC) in DOC patients. After excluding 26 patients' data that failed to meet the requirements of imaging quality, we retained 19 DOC patients (12 with unresponsive wakefulness syndrome and 7 in a minimally conscious

Tapeworm infection affects sleep-like behavior in three-spined sticklebacks.

Sleep is a complex and conserved biological process that affects several body functions and behaviors. Evidence suggests that there is a reciprocal interaction between sleep and immunity. For instance, fragmented sleep can increase the probability of parasitic infections and reduce the ability to fight infections. Moreover, viral and bacterial infections alter the sleep patterns of infected individuals. However, the effects of macro-parasitic infections on sleep remain largely unknown, and measuring sleep in non-model organisms remains challenging. In this study, we investigated whether macro-

A fully automated approach for baby cry signal segmentation and boundary detection of expiratory and inspiratory episodes.

The detection of cry sounds is generally an important pre-processing step for various applications involving cry analysis such as diagnostic systems, electronic monitoring systems, emotion detection, and robotics for baby caregivers. Given its complexity, an automatic cry segmentation system is a rather challenging topic. In this paper, a framework for automatic cry sound segmentation for application in a cry-based diagnostic system has been proposed. The contribution of various additional time- and frequency-domain features to increase the robustness of a Gaussian mixture model/hidden Markov

Model-based clustering of array CGH data.

MOTIVATION: Analysis of array comparative genomic hybridization (aCGH) data for recurrent DNA copy number alterations from a cohort of patients can yield distinct sets of molecular signatures or profiles. This can be due to the presence of heterogeneous cancer subtypes within a supposedly homogeneous population. RESULTS: We propose a novel statistical method for automatically detecting such subtypes or clusters. Our approach is model based: each cluster is defined in terms of a sparse profile, which contains the locations of unusually frequent alterations. The profile is represented as a hidd

Age-Related Changes in Spontaneous Brain Dynamics Revealed by Resting-State Magnetoencephalography.

Spontaneous neuronal oscillations support large-scale brain communication and are sensitive to adult aging, yet how their moment-to-moment dynamics change across the adult lifespan and relate to cognition remains unclear. Here, we used resting-state magnetoencephalography (MEG) and time-delay embedded hidden Markov modelling to characterize transient oscillatory brain states in 617 healthy adults aged 18-88 years. Aging was associated with a frequency- and region-specific reorganization of spontaneous activity, characterized by increased anterior delta/theta power and reduced posterior alpha a
